Islands, with their isolation and steep environmental gradients, serve as natural laboratories for studying speciation. Molecular phylogenetic and population genetic methods utilizing Next-Generation Sequencing (NGS) have revolutionized our ability to document patterns of genetic divergence and diversity. Cryptic diversity, genetically distinct populations that were previously unrecognized as unique, and cryptic speciation, where divergent genetic populations may be deserving of status as unique species, have been observed in many taxa. The Hawaiian Islands provide an ideal setting for studying divergence and speciation due to their extreme isolation, known ages, and volcanic origin. The Enneacanthus genus consists of three species of freshwater fish endemic to eastern North America: E. obesus (Banded Sunfish), E. gloriosus (Blue Spotted Sunfish), and E. chaetodon (Black Banded Sunfish). Previous studies using molecular data suggest that E. obesus and E. gloriosus are more closely related, with E. chaetodon as the most distantly related species in the genus. This study investigates the phylogenetic relationship among the Enneacanthus species, using karyotype characteristics - chromosome number, morphology and fundamental number - as comparative metrics. The diversity of underground fauna is often associated with the presence of karst areas, which have extensive underground cavities and connecting channels. Non-karst areas, however, make up a larger portion of the planet’ surface, and our understanding of the distribution and dispersal abilities of underground fauna in these areas currently remains limited. During a recent study of the diversity of stygobiotic crustaceans in the mountain streams of the Kurai Mountain Range (Altai, Russia), a small-sized species of crangonyctid amphipod, Palearcticarellus pusillus (Crustacea, Amphipoda, Crangonyctidae) was found in high-altitude springs. Chronic fungal infections are highly recalcitrant to treatment; we postulated that as populations persist, increasing genetic diversity is reflected in phenotypic heterogeneity, contributing to treatment inefficacies. The study of evolutionary patterns is underrepresented in chronic fungal infections, and to supplement this body of knowledge, we leveraged isolates acquired from four individuals with chronic fungal-dominated cystic fibrosis infections. We evaluated in-host evolution through a whole-genome sequencing approach, comparing multiple isolates obtained from each subject's sputum and bronchoalveolar lavage fluid. The temporal organization of biological activities through circadian rhythms is pivotal for the survival of organisms. Significant progress has been made in understanding the molecular foundations of animal circadian clocks through the characterization of key components such as Clock, Bmal1/Cycle(Cyc), Period (Per), Timeless, and Cryptochrome (Cry) in several model organisms. To determine the universality of this conservation, we investigated the sequences of these genes and their paralogs across 46 animal species that encompass multiple phyla in the metazoan kingdom to resolve the relative timing of duplication and loss events that have diversified core clock components in the metazoan kingdom. Solanum is one of the world's largest and economically most important plant genera, including 1245 currently accepted species and several major and minor crops (e.g., tomato, potato, brinjal eggplant, scarlet eggplant, Gboma eggplant, lulo, and pepino). Here we provide an overview of the evolution of 25 key morphological traits for the major and minor clades of this giant genus based on stochastic mapping using a well-sampled recently published phylogeny of Solanum. Morphological adaptations have allowed animals to inhabit different landscapes such as mountains, forests, plains, etc. These adaptations have increase in prevalence through natural selection processes in all species which allow favorable traits to be passed to offspring. Chameleons have evolved a plethora of adaptations that have allowed them to persist in different niches. One anatomical feature of chameleons that has not been well studied is the pelvic girdle. In 2018, a large and associated plioplatecarpine mosasaur skull, pectoral girdle, and rib cage, whose total body length may have exceeded five meters, was uncovered in the Late Campanian Bearpaw Shale of Northeast Montana (USA). Phylogenetic analysis of this specimen, MOR 10855, recovers this individual as a basal member of the genus Plioplatecarpus. This specimen, is unique in that it is estimated to be nearly twice the size of any of the other species of Plioplatecarpus found in the Western Interior Seaway during this part of the Cretaceous. Solanaceae, the nightshade family, have ∼2700 species, including the important crops potato and tomato, ornamentals, and medicinal plants. Several sequenced Solanaceae genomes show evidence for whole-genome duplication (WGD), providing an excellent opportunity to investigate WGD and its impacts. Here, we generated 93 transcriptomes/genomes and combined them with 87 public datasets, for a total of 180 Solanaceae species representing all four subfamilies and 14 of 15 tribes. Nearly 1700 nuclear genes from these transcriptomic/genomic datasets were used to reconstruct a highly resolved Solanaceae phylogenetic tree with six major clades. Cladoxylopsids are seed-free plants that formed the world’s earliest forests and gave rise to horsetails (sphenopsids), but their evolutionary origins are poorly understood. Here, I describe a new Early Devonian cladoxylopsid from the Emsian (400-395 Ma) Battery Point Formation (Québec, Canada). The structural features of this plant indicate taxonomic affinity to cladoxylalean cladoxylopsids and its phylogenetic position supports placement in genus Cladoxylon (the proposed name, Cladoxylon kespekianum sp. nov., to be formalized by peer-reviewed publication). Premise of the study
Evolutionary studies require solid phylogenetic frameworks, but increased volumes of phylogenomic data have revealed incongruent topologies among gene trees in many organisms both between and within genomes. Some of these incongruences indicate polytomies that may remain impossible to resolve. Here we investigate the degree of gene-tree discordance in Solanum, one of the largest flowering plant genera that includes the cultivated potato, tomato, and eggplant, as well as 24 minor crop plants.

Recently, several new species and subspecies from the genus Eremogryllodes Chopard, 1929 (Insecta: Orthoptera: Myrmecophilidae) inhabiting caves of Iran, have been described based on morphology. The high variation of genitalia structure along with high similarity of external morphology between populations hamper the precise species identification. Thus, molecular approaches are critical to determine the taxonomic positions of species/subspecies of this genus. Here we provide the molecular phylogeny, based on the 16S rRNA mitochondrial gene, of recently described species of Eremogryllodes along with some unidentified specimens from the same region. The Pacific chorus frogs are a complex of three wide-ranging species (i.e. Hyliola hypochondriaca, Hyliola regilla, Hyliola sierra) whose current taxonomy remains unresolved. We conducted species delimitation analyses of these taxa using fragments of the cytochrome b and 12S–16S mtDNA genes to assess the species diversity. Importantly, we included samples from new locations throughout the range to better understand species distributions and identify potential contact zones among clades. Our analyses revealed three slightly parapatric but distinct species-level clades. Locoweeds are the most widespread poisonous plant problem in the world and have been reported in the Western United States since the 1800s, causing tremendous losses in livestock. Consumption of locoweeds by grazing animals stimulates the neurological disease, locoism, characterized by weight loss, ataxia, and lack of muscular coordination. The name locoweed is used for Astragalus and Oxytropis species known to contain swainsonine, the toxic principle produced by the plant endophytic fungus Undifilum. Chenopodium taxa of Hawai‘i are tetraploids distinguished from other members of the circumglobally distributed genus by minute morphological characters. Because of these reasons, the geographic origin of Hawaiian Chenopodium has remained unclear. Across the Hawaiian Archipelago, Chenopodium taxa are morphologically variable and grow in highly disparate xeric habitats, especially in terms of precipitation, temperature, wind, salt spray, and solar irradiation. Habitats include dry subalpine shrublands, sandy beach strand of atolls in the Northwest Hawaiian Islands, dry forests, and precipitously tall sea cliffs of northwestern Moloka‘i. Despite major advances, evolutionary theory still has numerous shortcomings in terms of fully understanding the controls on speciation and diversification. A major factor limiting our knowledge is how biology and paleobiology view speciation from separate micro- and macro-evolutionary perspectives, respectively. Four species of previously known nematodes from the family Camallanidae were found from different hosts in South Africa: Batrachocamallanus xenopodis from the frog Xenopus muelleri, Paracamallanus cyathopharynx, and Procamallanus pseudolaeviconchus from the catfish Clarias gariepinus and Spirocamallanus daleneae from the catfish Synodontis zambezensis. In the material collected from various marine fishes, several specimens of nematodes from the genus Camallanus clearly differed from all previously known species. Animal Sentience
Understanding the evolution of nervous and sensory systems in animals is key to understanding the distribution of animal sentience. However, the use of model organisms – mostly vertebrates, and especially mammals – often biases comparative analyses. Sneddon et al. (2018a,b) point out that using nonhuman animals as models helps us better understand the multifaceted aspects of animal pain and sentience. Several concerns need to be considered in dealing with model organisms. Here we discuss how models that are unrepresentative phylogenetically influence hypotheses about the evolution of the myelination in animals. Greater effort is needed to escape “vertebrate-centrism” in evolutionary research.

Chiasmocleis is the most species-rich genus of Neotropical microhylids. Herein, we provide the first comprehensive multilocus phylogeny for the genus, including all but 3 of the 34 recognized species and multiple individuals per species. We discuss cryptic speciation, species discovery, patterns of morphological evolution, and provide a historical biogeographic analysis to account for the current distribution of the genus. Diversification of Chiasmocleis from other New World microhylids began during the Eocene, app. 40 mya, in forested areas, and current diversity seems to be a product of recurrent connections between the Atlantic Forest and Amazonia. Alu elements are primate specific retrotransposons that have remained active throughout the course of primate evolution. As a result of this sustained mobilization. Alu elements are present in greater copy number in primate genomes than any other transposable element. An average of over one million Alu elements has been identified in every sequenced haplorrhine genome to date. These characteristics qualify Alu elements as ideal characters for studying evolutionary relationship among primates.

Previous studies have shown that haplorhine diet is affected by phylogeny; however, until now studies in Malagasy strepsirrhines were lacking. The evolution of differences in Malagasy primates’ diets appears to differ from the pattern shown in haplorhines. My results indicate that niche differentiation may be a stronger predictor of diet.

Snakes represent an impressive evolutionary radiation of over 3,500 widely-distributed species, categorized into 515 genera, encompassing a diverse range of morphologies and ecologies. This diversity is likely attributable to their distinctive morphology, which has allowed them to populate a wide range of habitat types within most major ecosystems. Human cytomegalovirus (HCMV) is a widespread pathogen that is particularly skilled at evading immune detection and defense mechanisms, largely due to extensive co-evolution with its host’s immune system. One aspect of this co-evolution involves the acquisition of four virally encoded GPCR chemokine receptor homologs, products of the US27, US28, UL33 and UL78 genes. G protein-coupled receptors (GPCR) are the largest family of cell surface proteins, found in organisms from yeast to humans. Gnetum are non-flowering seed plants of the tropics, indigenous to South America, Africa, and Asia. This group of about 40 species is fascinating to botanists because it shares distinctive morphological characteristics with flowering plants, such as broad leaves, woody stems, and flower-like strobili. There are still questions surrounding the relationships within the genus of Gnetum. With that in mind, I focused my work on generating phylogenetic hypotheses, using two molecular data sets: a concatenation of over 60 different chloroplast genes (66,815 base pairs), and the whole chloroplast genome (128,772 base pairs). Birula, 1917a, 1917b; Mello-Leitão, 1945; Stockwell, 1989) addressed above-level systematics of extant scorpions, and accepted the grouping of scorpion families in several superfamilies. At the same time, Kjellesvig-Waering (1986) classified all extant scorpions under the same superfamily, Scorpionoidea. Sissom (1990) and Fet et al. (2000) did not list any superfamilies, considering the systematic situation above family (and often at the family level as well) unresolved. The structure of the sternum of all major Recent scorpion groups is analyzed in detail. Based on this analysis, two fundamental sternum types are identified, described and illustrated, type 1 and type 2. These sternum types are distinguished by criteria based on external and internal structural features. The sternum types described herein are offered as a replacement for the various characterizations used throughout the last 140 years which emphasize only gross overall shape and proportions. Sexual dimorphism in domesticated spinach, Spinacia oleracea, is thought to be determined by differential expression of floral organ identity genes. We examined the floral organ morphologies of seven species in the Chenopodiaceae, including two wild species of spinach, in order to gain insight into the evolution of floral reproductive strategy in this clade. The species within the Anserineae demonstrate extensive evolution in floral morphology and reproductive strategy, and Spinacia is unique for having been domesticated rather recently and for being dioecious. We found C. album to be hermaphroditic, C. foliosum and M. nuttalliana to be gynomonoecious, while C. bonus-henricus …

This chapter focuses on the evolutionary importance and taxonomic distribution of euryhalinity. Euryhalinity refers to broad halotolerance and broad halohabitat distribution. Salinity exposure experiments have demonstrated that species vary tenfold in their range of tolerable salinity levels, primarily because of differences in upper limits. Halotolerance breadth varies with the species’ evolutionary history, as represented by its ordinal classification, and with the species’ halohabitat. Freshwater and seawater species tolerate brackish water; their empirically-determined fundamental haloniche is broader than their realized haloniche, as revealed by the halohabitats they occupy. With respect to halohabitat distribution, a minority of species (<10%) are euryhaline. Habitat-euryhalinity is prevalent among basal actinopterygian fishes, is largely absent from orders arising from intermediate nodes, and reappears in the most derived taxa. There is pronounced family-level variability in the tendency to be halohabitat-euryhaline, which may have arisen during a burst of diversification following the Cretaceous-Palaeogene extinction. Low prevalence notwithstanding, euryhaline species are potent sources of evolutionary diversity. Euryhalinity is regarded as a key innovation trait whose evolution enables exploitation of new adaptive zone, triggering cladogenesis. We review phylogenetically-informed studies that demonstrate freshwater species diversifying from euryhaline ancestors through processes such as landlocking. These studies indicate that some euryhaline taxa are particularly susceptible to changes in halohabitat and subsequent diversification, and some geographic regions have been hotspots for transitions to freshwater. Comparative studies on mechanisms among multiple taxa and at multiple levels of biological integration are needed to clarify evolutionary pathways to, and from, euryhalinity.

The life history of a species is highly impacted by their reproductive strategy. In my dissertation I address the changing reproductive strategies in callitrichine New World monkeys and their genetic underpinnings using a phylogenetic approach. The necessity for a resolved phylogeny is universal to any comparative genomic study. Here we have constructed a reliable phylogenetic framework from which reproductive strategy could be studied in callitrichines. Duikers are a species rich subfamily of threatened African antelope whose recent origin poses a challenge to the molecular identification of taxa and estimation of their phylogeny. I test the ability of DNA barcodes to identify all taxa within this group. I then use mitochondrial and nuclear genes to estimate a multi-locus species tree and to date divergence times. DNA barcodes are unable to distinguish many sister taxa, calling into question the utility of barcodes for the regulation of duiker trade or in identification of field-collected feces.
