Scent glands (ScGs) are defensive glands that are found among a wide variety of insect orders. These glands represent a specialized function of the exocrine system; however, the developmental mechanism remains unclear. Previous functional studies of the endocrine glands revealed that the endocrine and tracheal systems utilize similar genetic regulatory networks which indicate that these systems have common primordia. In Drosophila, sal is localized in the prothoracic gland while in Oncopeltus the gene is localized in the duct cells of the abdominal scent glands (Hanna & Popadić, 2020; Sánchez-Higueras et al., 2014). Successful adaptation to the high-elevation Andes would have required both cultural and biological adaptations by early human populations. These past adaptations continue to shape the evolutionary outcomes of both humans and non-human species today. A multispecies perspective was used to examine how humans and non-human creatures, specifically insects, were shaped by past human adaptations. Round goby (Neogobius melanostomus) is an invasive fish present in all five Great Lakes and is becoming increasingly common in their tributaries. Johnny darter (Etheostoma nigrum) is a native species that often coexists with round goby. Here, I use traditional population genetic methods and genomic tools to explore the evolutionary ecology of these species. First, historic factors are addressed as a source of variation in study populations by characterizing patterns of mitochondrial DNA variation throughout Lower Michigan. Insects of the order Diptera are a popular biological model for understanding morphological trait evolution. One area of particular interest is the development of the compound eyes. While the development of ommatidia and photoreceptors has been thoroughly studied in this case, little attention has been paid to the interommatidial bristles (IOBs) present on the eyes of some dipteran families. A preliminary survey suggested that these bristles exhibit high variability among IOB families on multiple taxonomic levels and are not uniformly present or absent in any suborder of the Diptera. The central paradox associated with current cancer therapeutic strategies is initially effective treatment, which eliminates a high tumor cell count, consistently results in successful drug resistance. Mathematical and evolutionary modeling have previously suggested that therapeutic intervention could provide selective pressure for the expansion of resistant variants. Drug-related stress has been associated with genome chaos, a common phenomenon in cancer characterized as rapid, stochastic genomic fragmentation and reorganization. There has been a lack of comparative research on homosexual couples, comparing them to heterosexual couples, which is also grounded in solid theory. In order to remedy this, evolutionary theory is used to make predictions on similarities and differences between heterosexual and homosexual couples within three domains, relationship satisfaction, jealousy, and mate guarding. Extensive research has been done to date on Drosophila and Tribolium eye development; however, not much is known about the molecular basis of development of extremely reduced and modified eyes in cave insects. Ptomaphagus hirtus represents an emerging model system for studying the changes at the molecular level that occurred during the evolutionary adaptation of the eye to the cave environment. Therefore, I have started exploring the morphology and organization of the reduced P. hirtus eyelet, using immunohistochemistry, laser scanning microscopy, and ultrastructural imaging approaches. Gene duplication is one of the major mechanisms by which organisms expand their genomes. The material added to the genome can then be acted upon by mutation and natural selection to increase the fitness of the species. By studying these duplicate sequences we can understand the process by which species evolve new functional genes. In a previous paper we identified 100 new duplicate genes through a genome wide comparison between A. thaliana and related species. Insects display the greatest amount of structural and functional variation among animal groups, particularly in regard to their appendage morphology. These differences can range from the diverse pigmentation patterns between fore- and hindwings to changes in the size and shape of legs. N-acetyltransferase 2 (NAT2) is an important enzyme involved in the metabolism of a wide spectrum of naturally occurring xenobiotics, including therapeutic drugs and common environmental carcinogens. Extensive polymorphism in NAT2 gives rise to a wide interindividual variation in acetylation capacity which influences individual susceptibility to various drug-induced adverse reactions and cancers. Striking patterns of geographic differentiation have been described for the main slow acetylation variants of the NAT2 gene, suggesting the action of natural selection at this locus. Sexual dimorphism in domesticated spinach, Spinacia oleracea, is thought to be determined by differential expression of floral organ identity genes. We examined the floral organ morphologies of seven species in the Chenopodiaceae, including two wild species of spinach, in order to gain insight into the evolution of floral reproductive strategy in this clade. The species within the Anserineae demonstrate extensive evolution in floral morphology and reproductive strategy, and Spinacia is unique for having been domesticated rather recently and for being dioecious. As a species, humans are often considered to be unique among mammals, with respect to their large brain size and enhanced cognitive abilities. Humans are the most encephalized mammals, with a brain that is six times larger than expected relative to body mass. In my dissertation I address the changing reproductive strategies in callitrichine New World monkeys and their genetic underpinnings using a phylogenetic approach. The necessity for a resolved phylogeny is universal to any comparative genomic study. Here we have constructed a reliable phylogenetic framework from which reproductive strategy could be studied in callitrichines. Though numerous studies in the evolutionary psychology literature have investigated how humans select mates in order to successfully reproduce and raise progeny to reproductive maturity, few have examined if factors involved in mate selection matter in marital satisfaction and individual happiness. The value of mitochondrial versus nuclear gene sequence data in phylogenetic analysis has received much attention without yielding definitive conclusions. Theoretical arguments and empirical data suggest a lower phylogenetic utility than equivalent nuclear gene sequences, but there are also many examples of important progress made using mitochondrial sequences. We therefore undertook a systematic performance analysis of mitochondrial and nuclear sequence partitions taken from a representative sample of dipteran species. For phylogenetic tree reconstruction, mitochondrial genes performed generally inferior to nuclear genes. However, the mitochondrial genes resolved branches for which nuclear genes failed. Concomitant with an increase in brain volume and mass, the allocation of energetic resources to the brain increased during stem anthropoid evolution, leading to humans. One mechanism by which this allocation may have occurred is through greater use of lactate as a neuronal fuel. Both the production of lactate, and conversion to pyruvate for use in aerobic metabolism, are catalyzed, in part, by the tetrameric enzyme lactate dehydrogenase (LDH). The two primary LDH genes, LDHA and LDHB, confer different rates of substrate turnover to the LDH enzyme, and these rates lend to the argument that LDHA supports anaerobic while LDHB …

Background

Genetic analyses are often limited by the availability of appropriate molecular markers. Markers from neutrally evolving genomic regions may be particularly useful for inferring evolutionary histories because they escape the constraints of natural selection. For the majority of taxa however, obtaining such markers is challenging. Advances in genomics have the potential to alleviate the shortage of neutral markers. Here we present a method to develop numerous markers from putatively neutral regions of primate genomes.

Abstract

Background

Many electron transport chain (ETC) genes show accelerated rates of nonsynonymous nucleotide substitutions in anthropoid primate lineages, yet in non-anthropoid lineages the ETC proteins are typically highly conserved. Here, we test the hypothesis that COX5A, the ETC gene that encodes cytochrome c oxidase subunit 5A, shows a pattern of anthropoid-specific adaptive evolution, and investigate the distribution of this protein in catarrhine brains.

Results

In a dataset comprising 29 vertebrate taxa, including representatives from all major groups of primates, there is nearly 100% conservation of the COX5A amino acid sequence among extant, non-anthropoid placental mammals. The most recent common …

Background

Rapidly accumulating genome sequence data from multiple species offer powerful opportunities for the detection of DNA sequence evolution. Phylogenetic tree construction and codon-based tests for natural selection are the prevailing tools used to detect functionally important evolutionary change in protein coding sequences. These analyses often require multiple DNA sequence alignments that maintain the correct reading frame for each collection of putative orthologous sequences. Since this feature is not available in most alignment tools, codon reading frames often must be checked manually before evolutionary analyses can commence.
