Ric-8A is a cytosolic Guanine Nucleotide exchange Factor (GEF) that activates heterotrimeric G protein alpha subunits (Gα) and serves as an essential Gα chaperone. Mechanisms by which Ric-8A catalyzes these activities, which are stimulated by Casein Kinase II phosphorylation, are unknown. We report the structure of the nanobody-stabilized complex of nucleotide-free Gα bound to phosphorylated Ric-8A at near atomic resolution by cryo-electron microscopy and X-ray crystallography. The mechanism of Ric-8A GEF activity differs considerably from that employed by G protein-coupled receptors at the plasma membrane. Ric-8A engages a specific conformation of Gα at multiple interfaces to form a complex that …

Unlike other snakes, most species of Rhabdophis possess glands in their dorsal skin, sometimes limited to the neck, known as nucho-dorsal and nuchal glands, respectively. Those glands contain powerful cardiotonic steroids known as bufadienolides, which can be deployed as a defense against predators. Bufadienolides otherwise occur only in toads (Bufonidae) and some fireflies (Lampyrinae), which are known or believed to synthesize the toxins. The ancestral diet of Rhabdophis consists of anuran amphibians, and we have shown previously that the bufadienolide toxins of frog-eating species are sequestered from toads consumed as prey. However, one derived clade, the Rhabdophis nuchalis Group, has …

Growing Biofuel Feedstocks In Copper-Contaminated Soils Of A Former Superfund Site, Virinder Sidhu, Dibyendu Sarkar, Rupali Datta

Michigan Tech Publications, Part 1

Copper mining in the Upper Peninsula of Michigan in the mid-19th century generated millions of tons of mining waste, called stamp sand, which was deposited into various offshoots of Lake Superior. The toxic stamp sand converted the area into barren, fallow land. Without a vegetative cover, stamp sand has been eroding into the lakes, adversely affecting aquatic life. Our objective was to perform a greenhouse study, to grow cold-tolerant oilseed crops camelina (Camelina sativa) and field pennycress (Thlaspi arvense) on stamp sand, for the dual purpose of biofuel production and providing a vegetative cover, thereby decreasing erosion. Camelina and field …

Budell, Gabrielle A. Germain, Niklas Janisch, Zaid Mckie-Krisberg, Anitha D. Jayaprakash, Andrew E. Resnick, Luis E. N. Quadri

Publications and Research

Mycobacterium kansasii (Mk) is a resilient opportunistic human pathogen that causes tuberculosis-like chronic pulmonary disease and mortality stemming from comorbidities and treatment failure. The standard treatment of Mk infections requires costly, long-term, multidrug courses with adverse side effects. The emergence of drug-resistant isolates further complicates the already challenging drug therapy regimens and threatens to compromise the future control of Mk infections. Despite the increasingly recognized global burden of Mk infections, the biology of this opportunistic pathogen remains essentially unexplored. In particular, studies reporting gene function or generation of defined mutants are scarce. Moreover, no transposon (Tn) mutagenesis tool has been …

Transcription factors comprise a major reservoir of conformational disorder in the eukaryotic proteome. The hematopoietic master regulator PU.1 presents a well-defined model of the most common configuration of intrinsically disordered regions (IDRs) in transcription factors. We report that the structured DNA binding domain (DBD) of PU.1 regulates gene expression via antagonistic dimeric states that are reciprocally controlled by cognate DNA on the one hand and by its proximal anionic IDR on the other. The two conformers are mediated by distinct regions of the DBD without structured contributions from the tethered IDRs. Unlike DNA-bound complexes, the unbound dimer is markedly destabilized. …

An Endocannabinoid Catabolic Enzyme Faah And Its Paralogs In An Early Land Plant Reveal Evolutionary And Functional Relationship With Eukaryotic Orthologs, Imdadul Haq, Aruna Kilaru

ETSU Faculty Works

Endocannabinoids were known to exist only among Animalia but recent report of their occurrence in early land plants prompted us to study its function and metabolism. In mammals, anandamide, as an endocannabinoid ligand, mediates several neurological and physiological processes, which are terminated by fatty acid amide hydrolase (FAAH). We identified nine orthologs of FAAH in the moss Physcomitrella patens (PpFAAH1 to PpFAAH9) with amidase signature and catalytic triad. The optimal amidase activity for PpFAAH1 was at 37 °C and pH 8.0, with higher specificity to anandamide. Further, the phylogeny and predicted structural analyses of the nine paralogs revealed that PpFAAH1 …

The ability to generate genomic data from wild animal populations has the potential to give unprecedented insight into the population history and dynamics of species in their natural habitats. However, in the case of many species, it is impossible legally, ethically, or logistically to obtain tissues samples of high-quality necessary for genomic analyses. In this study we evaluate the success of multiple sources of genetic material (feces, urine, dentin, and dental calculus) and several capture methods (shotgun, whole-genome, exome) in generating genome-scale data in wild eastern chimpanzees (Pan troglodytes schweinfurthii) from Gombe National Park, Tanzania. We found that …

There are no existing affordable diagnostics for sensitive, rapid, and on-site detection of pathogens in milk. To this end, an on-site colorimetric-based sustainable assay has been developed and optimized using an L16 (54) Taguchi design to obtain results in hours without PCR amplification. To determine the level of Escherichia coli (E. coli) contamination, after induction with 150 µL of breast milk, the B-Per bacterial protein extraction kit was added to a solution containing an alginate-based microcapsule assay. Within this 3 mm spherical novel sensor design, X-Gal (5-Bromo-4-Chloro-3-Indolyl β-D-Galactopyranoside) was entrapped at a concentration of 2 …

Effects Of Invasive Watermilfoil On Primary Production In Littoral Ones Of North-Temperate Lakes, Ryan R. Van Goethem, Casey Huckins, Amy Marcarelli

Michigan Tech Publications, Part 1

Species invasions are changing aquatic ecosystems worldwide. Submerged aquatic macrophytes control lake ecosystem processes through their direct and indirect interactions with other primary producers, but how these interactions may be altered by macrophyte species invasions in temperate lakes is poorly understood. We addressed whether invasive watermilfoil (IWM) altered standing crops and gross primary production (GPP) of other littoral primary producers (macrophytes, phytoplankton, attached algae, and periphyton) in littoral zones of six Michigan lakes through a paired-plot comparison study of sites with IWM (standardized abundance 7–56%) compared to those with little or no IWM (standardized abundance 0–2%). We found that primary …

Invasive Vegetation Affects Amphibian Skin Microbiota And Body Condition, Obed HernáNdez-GóMez, Allison Q. Byrne, Alex R. Gunderson, Thomas S. Jenkinson, Clay F. Noss, Andrew P. Rothstein, Molly C. Womack, Erica B. Rosenblum

Biology Faculty Publications

Invasive plants are major drivers of habitat modification and the scale of their impact is increasing globally as anthropogenic activities facilitate their spread. In California, an invasive plant genus of great concern is Eucalyptus. Eucalyptus leaves can alter soil chemistry and negatively affect underground macro- and microbial communities. Amphibians serve as excellent models to evaluate the effect of Eucalyptus invasion on ground-dwelling species as they predate on soil arthropods and incorporate soil microbes into their microbiotas. The skin microbiota is particularly important to amphibian health, suggesting that invasive plant species could ultimately affect amphibian populations. To investigate the potential for …

Several factors have been reported to structure the spatial and temporal patterns of sound scattering layers, including temperature, oxygen, salinity, light, and physical oceanographic conditions. In this study, we examined the spatiotemporal variability of acoustically detected sound scattering layers in the northern Gulf of Mexico to investigate the drivers of this variability, including mesoscale oceanographic features [e.g., Loop Current-origin water (LCOW), frontal boundaries, and Gulf Common Water]. Results indicate correlations in the vertical position and acoustic backscatter intensity of sound scattering layers with oceanographic conditions and light intensity. LCOW regions displayed consistent decreases, by a factor of two and four, …

Isotope-Based Methods For Evaluating Fish Trophic Geographies, Julie L. Vecchio Feb 2020

Isotope-Based Methods For Evaluating Fish Trophic Geographies, Julie L. Vecchio

USF Tampa Graduate Theses and Dissertations

Data on the movement and diets of fish during a variety of life stages are important inputs to fisheries stock assessments and marine ecosystem models. Stable isotopes may provide previously inaccessible information on movement and diet of a variety of managed and forage fish species. Here I used several novel means of interpretation for stable isotope data to infer diets and movements of several important fisheries species over both short (weeks to months) and long (lifetime) timescales. To calculate a constant partitioning offset (CPO) between the δ15N of muscle and of liver tissue, I conducted a literature search …

Influence Of Ocean Acidification On Eastern (Crassostrea Virginica) And Pacific Oyster (Crassostrea Gigas) Dna Methylation, Yaamini R. Venkataraman, Alan M. Downey-Wall, Kathleen E. Lotterhos, Steven B. Roberts

Biology

Epigenetic modification, specifically DNA methylation, is one possible mechanism for transgenerational plasticity. Before inheritance of methylation patterns can be characterized we need a better understanding of how environmental change modifies the parental epigenome. The influence of experimental ocean acidification on DNA methylation was examined in gonad tissue two congeneric species: eastern (Crassostrea virginica) and Pacific oysters (Crassostrea gigas). Methylation islands were characterized in both species, and were found primarily in gene bodies. There were no conserved genes in methylation islands between species. Differentially methylated loci (DML) were found in gene bodies, with 598 in C. virginica and 628 in C. …

Yeast Copper Proteins And Reactive Oxygen Species In Effecting Lifespan, Megan Bestwick Feb 2020

Yeast Copper Proteins And Reactive Oxygen Species In Effecting Lifespan, Megan Bestwick

Post-Grant Reports

Mitochondria are essential organelles in most eukaryotic cells because of their role in metabolism and the production of ATP by the oxidative phosphorylation (OXPHOS) pathway, as well as other key cellular processes. Metal cofactors, such as copper (Cu) and iron (Fe), are incorporated into OXPHOS protein complexes of yeast located within the inner membrane of the mitochondria. Misincorporation or modulation of these available metals in mitochondrial enzymes leads to the production of reactive oxygen species (ROS). ROS are reactive molecules containing oxygen such as peroxides, superoxide, and hydroxyl radicals. Yeast are a good model for studying aging and the effect …

The Role Of Dislodgement In The Territorial Ecology Of The Owl Limpet, Lottia Gigantea, Ryan T. Kabala, Natalie Swinford, Maria J. Mason, William G. Wright

Biology, Chemistry, and Environmental Sciences Faculty Articles and Research

Ascertaining the risks and benefits of different behaviors is a central goal of research on territoriality. Although most territorial behavior is ritualized, with concomitant reduced risks for both residents and intruders, this ritualization is generally found to be underpinned by rare, highly consequential, interactions. The agonistic behavior of the intertidal owl limpet, Lottia gigantea, involves defense of a feeding territory, and includes a relatively explosive thrusting response by territory holders against intruding conspecifics. We here ask whether this thrusting behavior is capable of entirely dislodging intruders from their rocky wave-swept substratum, thereby ridding the resident of future challenges by …

In-Situ Gold–Ceria Nanoparticles: Superior Optical Fluorescence Quenching Sensor For Dissolved Oxygen, Nader Shehata, Ishac Kandas, Effat Samir

Biology Faculty Publications

Cerium oxide (ceria) nanoparticles (NPs) have been proved to be an efficient optical fluorescent material through generating visible emission (~530 nm) under violet excitation. This feature allowed ceria NPs to be used as an optical sensor via the fluorescence quenching Technique. In this paper, the impact of in-situ embedded gold nanoparticles (Au NPs) inside ceria nanoparticles was studied. Then, gold–ceria NPs were used for sensing dissolved oxygen (DO) in aqueous media. It was observed that both fluorescence intensity and lifetime were changed due to increased concentration of DO. Added gold was found to enhance the sensitivity of ceria to DO …

Lymphocytes infiltrate the stroke core and penumbra and often exacerbate cellular injury. B cells, however, are lymphocytes that do not contribute to acute pathology but can support recovery. B cell adoptive transfer to mice reduced infarct volumes 3 and 7 d after transient middle cerebral artery occlusion (tMCAo), independent of changing immune populations in recipient mice. Testing a direct neurotrophic effect, B cells cocultured with mixed cortical cells protected neurons and maintained dendritic arborization after oxygen-glucose deprivation. Whole-brain volumetric serial two-photon tomography (STPT) and a custom-developed image analysis pipeline visualized and quantified poststroke B cell diapedesis throughout the brain, including …

Gold/Qds-Embedded-Ceria Nanoparticles: Optical Fluorescence Enhancement As A Quenching Sensor, Nader Shehata, Effat Samir, Ishac Kandas

Biology Student Research

This work focuses on improving the fluorescence intensity of cerium oxide (ceria) nanoparticles (NPs) through added plasmonic nanostructures. Ceria nanoparticles are fluorescent nanostructures which can emit visible fluorescence emissions under violet excitation. Here, we investigated different added plasmonic nanostructures, such as gold nanoparticles (Au NPs) and Cadmium sulfide/selenide quantum dots (CdS/CdSe QDs), to check the enhancement of fluorescence intensity emissions caused by ceria NPs. Different plasmonic resonances of both aforementioned nanostructures have been selected to develop optical coupling with both fluorescence excitation and emission wavelengths of ceria. In addition, different additions whether in-situ or post-synthesis have been investigated. We found …

Juvenile Rank Acquisition Is Associated With Fitness Independent Of Adult Rank, Eli D. Strauss, Daizaburo Shizuka, Kay E. Holekamp

School of Biological Sciences: Faculty Publications

Social rank is a significant determinant of fitness in a variety of species. The importance of social rank suggests that the process by which juveniles come to establish their position in the social hierarchy is a critical component of development. Here, we use the highly predictable process of rank acquisition in spotted hyenas to study the consequences of variation in rank acquisition in early life. In spotted hyenas, rank is ‘inherited’ through a learning process called ‘maternal rank inheritance.’ This pattern is very consistent: approximately 80% of juveniles acquire the exact rank expected under the rules of maternal rank inheritance. …

The widespread use of endocrine disrupting chemicals (EDCs) has been a source of concern because of their various effects on the endocrine system. These effects include metabolic disorders, complications in reproductive health, hormone-related cancers, and neurodevelopmental disorders. Of particular concern is bisphenol A (BPA), a synthetic compound commonly found in consumer products such as water bottles, thermal receipt paper, and epoxy resins used in processed food packaging. Previous studies have shown that BPA can mimic estrogen through a variety of mechanisms and thus elicit an endocrine response. Some manufacturers have responded by removing BPA from their products; however, studies using …

The Gulf of Mexico experiences frequent perturbations, both natural and anthropogenic. To better understand the impacts of these events, we must inventory natural variability within the ecosystem, communities, species, and populations, and contextualize these findings in relation to physical features. Here, we present an integrated study of comparative population genomics and biophysical oceanography. Targeting three species of mesopelagic shrimp common to the Gulf of Mexico midwater (Acanthephyra purpurea, Systellaspis debilis, and Robustosergia robusta), we analyzed genetic diversity and population connectivity as proxies for species health and resilience, respectively. We also simulated a range of vertical migratory behaviors …
