One of the practices that evolved over time with research is better optimization of amino acid utilization in the diets thus changing the crude protein landscape. With accurate pose estimation being a crucial aspect in understanding the behavior and movement of animals, this thesis aims to contribute to the development of more effective methods for pose estimation, especially for poultry.

The present dissertation contains a collection of studies that examine the genomic, proteomic, and metabolomic association to pulmonary hypertension or ascites phenotype in fast-growing broilers. Pulmonary hypertension is a multifactorial metabolic disease influenced by physiological, environmental, and nutritional factors. It is characterized by a number of structural changes including, thrombosis and adverse pulmonary vascular remodeling. Thus, the atrial pressure is increased, and the right ventricle becomes hypertrophied, resulting in heart failure and the death of the bird. This dissertation focused on the efficacy and validity of whole genome resequencing (WGR) for fine mapping genetic determinants of particular traits in a given organism. Previously, our research group used WGR to identify haplotype blocks of single nucleotide polymorphisms associated with ascites resistance with some as strong candidates for use in marker-assisted selection (MAS). Chapter 2 discusses the completion of a MAS project through evaluation of ascites incidence as well as production traits of economic value to poultry producers. Performance and efficiency of feed utilization in poultry is highly influenced by gut health, which is dependent on intestinal microbial balance. Probiotics are live microbial feed supplements or viable microorganisms that beneficially affect the host animal by improving its gastrointestinal tract (GIT) microbial balance. The pelleting and extrusion processes use both thermal and mechanical energies to alter the crystalline structure of the starch granule, which makes it more digestible than raw starch. The particle size of the ground corn particle in the diet also affects the rate at which gelatinization occurs in the extrusion process. Spirulina (Arthrospira platensis) is a cyanobacteria microalgae that has potential as an animal feed ingredient. Five experiments were conducted to further assess its ability to serve as a protein source in broiler diets. Experiment 1 consisted of an amino acid digestibility and apparent metabolizable energy assay. The results indicated that the standardized ileal amino acid levels of spirulina are comparable with typical soybean meal. Experiment 2 assessed the performance and processing parameters of broilers fed 10% spirulina in low crude protein diets, using published digestibility coefficients. Formaldehyde fumigation in poultry hatch cabinets has been utilized for sanitation of hatching eggs for over a century. Formaldehyde is utilized to minimize pathogenic microbes on the surface of the egg as well as the microbial bloom during the hatching process. While formaldehyde is effective, its use is regulated in the United States and Europe due to its carcinogenic nature. Formaldehyde has been shown to damage the cuticle of the egg, cause embryonic death, and damage the epithelial lining of the respiratory tract of freshly hatched chicks, predisposing them for respiratory infection. This study was developed to assess whether microencapsulation of amino acids (AA) improves their absorption to increase broiler growth performance and reduce nitrogen excretion compared to standard feed-grade AA. Five hundred and sixty Ross 708 male broilers were randomly distributed to 70 battery cages and reared for 21 days. Reported data is grouped into periods: 0-7 days, 0-14 days, and 0-21 days. A total of 3 broiler diets were pelleted to determine the effects of diet formulation on pellet quality. Dietary treatments consisted of corn and soybean meal (SBM)-based control, the control with crystalline Val, and the control with crystalline Val and Ile. As crystalline amino acids (AA) increased in the diets, corn concentrations increased as SBM and choice white grease (CWG) were removed to balance for nitrogen-corrected metabolizable energy (MEn). Previous research has demonstrated the benefits of including large grain particle size in poultry diets on gizzard and gastrointestinal tract development. However, including these larger particles may decrease pellet integrity. Therefore, the objective of this study was to evaluate the effect of coarse corn inclusion level on pellet quality. A corn soybean meal-based finisher broiler diet with 1.5% mixer added fat was used in this experiment. At hatch, 240 male broilers (Ross 308, Aviagen, Sallisaw, OK) were placed in batteries (Petersime Brood Unit, Gettysburg, OH) for a 15-d study to evaluate amino acid digestibility of soybean meal (SBM) from specialty variety soybeans grown in South Carolina. Bacillus spp. are ubiquitous, Gram-positive, spore forming bacteria that are commonly recovered from the environment and gastrointestinal tract (GIT) of poultry. These spores are capable of withstanding harsh condition such as feed pelletization, which facilitates inclusion in poultry feeds. Once ingested by the bird, spores germinate into metabolically active vegetative cells which can produce extracellular enzymes which can hydrolyze otherwise indigestible components of the feed. In this experiment, hemp hearts of differing percentages were fed to broiler chicks for 49 days. The experiment, which was initiated to identify the potential of hemp hearts as a feed source, consisted of four experimental groups and one control group. Each experimental group received a diet containing: 10%, 20%, 30% and 40% hemp hearts; the control group did not contain hemp hearts, but contained soybean meal. As a result, broilers fed a diet containing 20% hemp hearts gained the most weight, t(16) = 2.12, p < 0.05 and feed conversion was also the lowest t(18) = 2.10, p < 0.01. These results indicate the feed efficiency of broilers using 20% hemp hearts was the lowest numerically, but the most efficient qualitatively. The diets consisting of higher percentages of hemp hearts demonstrate a need for additional supplementation.

The probiotic potential and antimicrobial activity of Lactiplantibacillus plantarum, Saccharomyces cerevisiae, and Bifidobacterium longum were investigated against Escherichia coli O157:H7, Salmonella typhimurium and Listeria monocytogenes. Selected strains were subjected to different acid levels (pH 2.5–6.0) and bile concentrations (1.0–3.0%). Strains were also evaluated for their antimicrobial activity by agar spot test. The potential probiotic strains tolerated pH 3.5 and above without statistically significant growth reduction. The inherent variability and lack of standardization of in vivo assays to determine the metabolizable energy (ME) of DDGS has led to inconsistent values and limited its potential to use in broiler diets. Therefore, two experiments were conducted to characterize the content of nitrogen-corrected ME (MEn) in 11 DDGS sources obtained from various ethanol plants using a regression-based broiler assay and to attempt to develop equations to predict MEn based on its chemical composition. Trace minerals, particularly copper, zinc and manganese, play a role in ensuring optimal immune function. To examine the effects of diets containing different levels and sources of trace minerals on the inflammatory response, Cobb 500 broilers were fed four experimental diets containing 5 mg/kg Cu and 45 mg/kg of Zn and Mn or 10 mg/kg Cu and 90 mg/kg Zn and Mn in either the sulfate or hydroxychloride form.
