Black seed oil concentrations of 0%, 0.1%, 1% and 5% were added to milk inoculated with kefir grains and incubated at 25°C for 22 h. The pH and microbial count indicated 1% black seed oil caused low inhibition (P > 0.05) of fermentation, but 5% black seed oil caused significant inhibition of the kefir microorganisms (P < 0.05).

Kefir grains were purchased from online, home kitchen vendors in the United States (n = 22), inoculated into UHT milk, and incubated at 25°C for 22 hours. Results indicated lactobacilli, lactococci and yeast in all samples. Six out of 11 samples contained coliform, and all samples contained pseudomonal and staphylococcal species. Using targeted genome sequencing (16S) of kefir grain samples 1, 2, and 3 revealed that lactobacilli were the predominant genera of bacteria. ITS sequencing revealed different fungal species in each grain. Results indicated potential presence of menaquinone-4 and menaquinone-7 by UPLC-MS/MS analysis.

Mastitis is highly prevalent infection in cattle causing cost-effective loss in dairy milk production. Escherichia coli is the most frequently isolated bacteria causing mastitis worldwide. The current study was performed to investigate the mastitis prevalence and effect of different antibiotics against pathogens causing it. In sum, 216 milk samples were collected randomly including 108 each from both cows and buffaloes. These samples were subjected to Surf Field Mastitis Test for prevalence of mastitis that found 18.50% and 23.14% in buffaloes and cows respectively. Mycobacterium avium complex (MAC) has become one of the major problems in public health and livestock. Members of MAC, such as M. avium subsp paratuberculosis (MAP) and M. avium subsp hominissuis (MAH), are responsible for many opportunistic infections and the loss of livestock. Compost bedded pack barns utilize composting methods which provide a soft surface for dairy cows to lie on. This requires optimal microbial growth, which may increase the exposure of mastitis-causing pathogens to the teats of early lactation animals. Listeriosis is a life-threatening infection caused by foods contaminated with Listeria monocytogenes. Some of the major ice cream recalls in recent years reaffirm the ability of this food-borne pathogen to survive in diverse dairy processing environments and cause cross contamination. Inspection reports revealed certain lapses in implementing adequate hygienic practices for Listeria persistence in the processing environment, leading to cross contamination of ice cream. Sporeforming bacteria and their endospores have the ability to survive thermal treatments and proliferate in the milk and dairy products to cause spoilages. We applied the effect of hydrodynamic cavitation in controlling these bacteria and their spores at pilot scale level. The Republic of Ireland reports a relatively low prevalence of Johne’s disease (JD) compared to international counterparts. Postulated reasons for this include a lower average herd size and a grass-based production system. Ireland also engages in high levels of bovine tuberculosis (bTB) testing. As interferon-gamma (IFN-γ) is believed to play a key role in protecting against JD, it is our hypothesis that administration of purified protein derivative (PPD), as part of the bTB test, is associated with a systemic increase in IFN-γ production, which may potentially limit clinical progression of the disease. The slow-growing intracellular pathogen Mycobacterium avium subspecies paratuberculosis (MAP) causes Johne’s disease in domesticated and wild ruminants. Johne’s disease inflicts severe annual economic losses to the dairy industry worldwide. This thesis is divided into five chapters that consist of a literature review' chapter and four experimental chapters focusing on MAP strain genotyping and the development of novel molecular MAP detection tools using real-time PCR. Infection with Mycobacterium avium subspecies paratuberculosis (MAP) has been associated with reductions in milk production in dairy cows and sub optimal fertility. The aim of this study was to highlight the production losses associated with testing MAP ELISA positive in Irish dairy cows. Secondary objectives included investigation of risk factors associated with testing MAP ELISA positive. A survey of management practices on study farms was also conducted, with examination of associations between management practices and herd MAP status.

The physical characteristics of bacteriophages establish them as viable candidates for downstream development of pathogen detection assays and biocontrol measures. To utilize phages for such purposes, a detailed knowledge of their host interaction mechanisms is a prerequisite. There is currently a wealth of knowledge available concerning Gram-negative phage-host interaction, but little by comparison for Gram-positive phages and Listeria phages in particular. Packed-bed digesters are an alternative to covered lagoon digesters for methane production and anaerobic treatment of dilute wastewaters such as dairy barn flush water. The physical media of packed-beds retain biofilms, often allowing increased treatment rates. Previous studies have evaluated several types of media for digestion of dilute wastewaters, but cost and media fouling have setback commercial development. A major operational cost has been effluent recirculation pumping.

Mycobacterium avium subsp. paratuberculosis (Mpt) is the etiologic agent of Johne’s disease, a chronic intestinal disease in cattle that threatens the economic viability of dairy farming. Diagnostic culture is typically unrewarding until several years after infection when clinical signs can be observed. This leads to widespread infection within the herd. Lactococci isolated from non-dairy sources have been found to possess enhanced metabolic activity when compared to dairy strains. These capabilities may be harnessed through the use of these strains as starter or adjunct cultures to produce more diverse flavor profiles in cheese and other dairy products. To understand the interactions between these organisms and the phages that infect them, a number of phages were isolated against lactococcal strains of non-dairy origin. The objective of this study was to determine whether ultraviolet light treatment of milk could be used in adjunct with pasteurization and to determine whether the microbial count in bulk tank raw milk was sufficient enough to receive significant results. Samples were collected from a bulk tank filled with 1600 gallons of raw Holstein and Jersey milk from the Cal Poly Dairy throughout the course of a week. This study focuses on characterization of milk house waste water from eight different farms in Kentucky. The farms were separated into three groups based on the number of cows: small (20-30), medium (30-60), and large (over 60 cows). Samples were collected once a month from four farms and twice a month from the remainder. Samples were analyzed for chemical, biochemical, and microbiological characteristics. Results indicated a large and significant variation in the chemical and microbiological characteristics between the farms. Several nucleoside analogs are under clinical development for use against hepatitis B virus (HBV). Lamivudine (3TC), a nucleoside analog, and adefovir dipivoxil (ADV), an acyclonucleotide analog, are clinically approved. However, long-term treatment can induce viral resistance, and following the cessation of therapy, viral rebound is frequently observed. There continues to be a need for new antiviral agents with novel mechanisms of action.
