Feed efficiency traits, including feed conversion ratio (FCR), average daily gain (ADG), and average daily dry matter intake (ADDMI), are economically important in beef cattle production. Emerging evidence suggests that host genetics influences feed efficiency traits through the microbiome. This study evaluates the integration of microbiome data as an intermediate layer in the Neural Network Mixed Model (NNMM), which hierarchically models genotype–microbiome–phenotype relationships as a unified regulatory network to improve genomic prediction accuracy. Honeybee health is a complicated issue. Studies were conducted to scale honeybee (Apis mellifera) health from the microbiome to the landscape. Colony health parameters were measured in response to probiotic administration. Colony capped brood production, colony summer weight gain, and Varroa mite incidence were measured. I found that applications of over-the-counter probiotics did not improve the measured parameters of honeybee health compared to a control group. Results suggest that probiotic application was not beneficial but positive benefits may depend on application method, brand, or strain of probiotics used. The ability for beef cattle to utilize feed efficiently is a critical determinant for both economic and environmental sustainability in livestock production. However, despite extensive research, the complex microbial ecosystem within the rumen and its relationship to feed efficiency remain incompletely understood. This dissertation explores the physiological and microbial foundations of feed efficiency by characterizing how rumen microbial communities and their functions differ among beef cattle with divergent residual feed intake (RFI) phenotypes and how the RFI status of beef cattle influenced their response to dietary interventions such as supplementation with a Bacillus-based feed additive. The dam vaginal microbiota is the first major microbial inoculating community within the neonate. The composition of the dam vaginal microbiota has implications in calf commensal microbiota development. Alterations of the dam microbial community prior to parturition could alter inoculating communities and immune responses in both the dam and calf. Thus, authors aimed to elucidate the microbial community composition of the bovine dam vaginal and calf nasal microbiota post-partum after utilizing betadine lavages (BL). Microbiome studies in animal science using 16S rRNA gene sequencing have become increasingly common in recent years as sequencing costs continue to fall and bioinformatic tools become more powerful and user-friendly. The consumption of toxic fescue by beef cattle results in several adverse physiological effects such as reduced reproductive success, severe vasoconstriction resulting in hoof sloughing, low body condition scores, hyperthermia, decreased prolactin levels, and reduced hair shedding. The purpose of this study is to characterize bacterial community of the reproductive tract as a potential predictor for toxin exposure. One-hundred fall-calving crossbred cows were allocated to graze Toxic (Toxic: n=50) or Novel (Novel: n= 50) fescue pastures for five months (March-August). Fescue toxicosis in grazing beef cattle is caused by consumption of Ergot alkaloids associated with tall fescue (toxic fescue) and is responsible for substantial economic loss to the U.S. beef industry. Cattle consuming toxic fescue suffer adverse physiological responses, such as: hyperthermia, increased respiration rate (RR), poor reproduction and growth performance. Other adverse responses to fescue toxins include the retention of a winter hair coat and vasoconstriction in the extremities, which can lead to tissue necrosis.
