Feed efficiency traits, including feed conversion ratio (FCR), average daily gain (ADG), and average daily dry matter intake (ADDMI), are economically important in beef cattle production. Emerging evidence suggests that host genetics influences feed efficiency traits through the microbiome. This study evaluates the integration of microbiome data as an intermediate layer in the Neural Network Mixed Model (NNMM), which hierarchically models genotype–microbiome–phenotype relationships as a unified regulatory network to improve genomic prediction accuracy. Project 1 focused on the central role that mitochondria play in ATP production, highlighting that variation within the mtDNA may influence feed efficiency. Variation in the mitochondrial genome was uncovered, and associations with feed efficiency in beef cattle were identified. Growth and feed intake phenotypes, as well as low-pass sequencing, were collected on beef steers across two populations. Protein coding variants were identified and used to classify animals into mitochondrial haplotypes. A linear mixed model was employed, which detected a significant association between mitochondrial haplotype and DMI. Background

Genetic selection has potential to reduce enteric methane emissions from cattle, but a key challenge is determining how much of the genetic variation in methane traits is independent of traits already targeted in breeding programs, such as feed intake and growth.

Methods

Methane and carbon dioxide emissions were recorded in 1,700 crossbred, indoor-fed beef cattle using Greenfeed systems. Performance data included feed intake, metabolic liveweight, average daily gain, carcass weight, and ultrasound and skeletal traits. Genetic parameters and correlations among traits were estimated using animal linear mixed models to quantify the independence of methane-related genetic variation.

The objective of this study was to use a multi-omics (i.e., gene expression quantification, metabolomics, and fatty acid [FA] profiling) approach to separate and authenticate beef from three different dietary groups. In this 2-year study, Red Angus steers (n = 54) were randomly allocated to one of three treatments: (1) complex biodiverse pasture (GRASS), (2) total mixed ration (TMR) in feedlot (GRAIN), or (3) TMR in feedlot supplemented with 5% (dry matter) grapeseed extract for the last 30 days (GRAPE). Project 1 focused on eight calves in a Nebraska herd (composite Simmental, Red Angus, Gelbvieh) that displayed exercise intolerance during forced activity. Available sire pedigrees contained a paternal ancestor within 2-4 generations in all affected calves. Pedigrees of the calves’ dams were unavailable, however, the cows were ranch-raised and retained from prior breeding seasons, where bulls used for breeding occasionally had a common ancestor. Therefore, it was hypothesized that a de novo autosomal recessive variant was causative of exercise intolerance in these calves. Aneuploidy is a genetic condition characterized by the loss (monosomy) or gain (trisomy) of one or more chromosomes. Aneuploidy affecting the sex chromosomes often leads to infertility. The objective of this study was to estimate the prevalence of sex chromosome aneuploidy in a large juvenile population using routinely available genotype intensity information.

Intramuscular fat (IMF) and intramuscular connective tissue (IMC) are often seen in human myopathies and are central to beef quality. The mechanisms regulating their accumulation remain poorly understood. Here, we explored the possibility of using beef cattle as a novel model for mechanistic studies of intramuscular adipogenesis and fibrogenesis.

Methods

Skeletal muscle single-cell RNAseq was performed on three cattle breeds, including Wagyu (high IMF), Brahman (abundant IMC but scarce IMF), and Wagyu/Brahman cross. Early embryonic loss is a significant factor in livestock species' infertility, resulting in an economic deficit. In cattle, the in vivo fertilization rate is ~90%, with an average calving rate of about 55%, indicating an embryonic-fetal mortality rate of roughly 35%. Further, 70-80% of total embryonic loss in cattle occurs during the first three weeks after insemination, particularly between days 7-16. Growing evidence indicates that the oocyte plays an active role in regulating critical aspects of the reproductive process required for successful fertilization, embryo development, and pregnancy. Rumen methanogenesis is the single most significant source of anthropogenic methane (CH4) emissions. This research aimed to analyse CH4 data recorded by GreenFeed systems by assessing the repeatability of such phenotypic measures, estimating the heritability of CH4, and generating CH4 estimated breeding values (EBVs) for inclusion in the national breeding index.

Methods

Animal live-weight contributes to profitability in beef herds and is a key determinant of overall efficiency of the beef sector. The objective was to develop a novel editing criteria for anomaly detection of beef cow and calf live-weight data. Live-weight data from five sources (i.e., professionally-recorded, owned-scales, borrowed-scales, scales hired from a depot, other) were available from the Irish Cattle Breeding Federation.

Foot soundness and udder conformation are essential for longevity in beef cattle. The objective of this study was to investigate the effects of foot angle (FA), claw set (CS), teat size (TS) and udder suspension (US) scores on cowherd performance. Data were analyzed for 1,685 observations on Angus-based cows over a four-year period. At weaning FA, CS, TS, and US were evaluated. Scores are based on nine-point scales. A score of one indicates straight pasterns, divergent toes, enlarged bottle shaped teats, and absence of a median suspensory ligament; nine indicates weak pasterns, curled toes, small symmetrical teats, and a tight …

The economic impact of infectious bovine keratoconjunctivitis (IBK) has been documented in many parts of the world. Many researchers have observed that prevention of this disease is very difficult given current methodologies. This is primarily due to the multifactorial nature of this disease. The objective of this dissertation was to determine the impact of IBK on calf performance and estimate genetic parameters, heritability and estimated breeding values for IBK susceptibility. Four studies were conducted to determine the effectiveness of improving production systems of beef cattle in the Sandhills region of Nebraska. These studies were to determine impacts of modified estrus synchronization protocols, genomic testing heifer calves for longevity, and evaluation of 2 differing calving systems (March or May) for improving biological outcome and improved production. Experiment 1 utilized 180 yearling heifers to determine the effectiveness of a second dose of prostaglandin F(PGF) with those females not expressing estrus after an initial 14 d MGA-PG estrus synchronization protocol. Consumption of endophyte-infected tall fescue results in a syndrome of negatively altered physiological systems, collectively known as fescue toxicosis. Another challenge to endophyte-infected tall fescue -based beef cattle operations is that the soils often are selenium (Se) poor, necessitating the need to provide supplemental Se. Background: The aim of this study was to analyze potential influences of polymorphisms within the regulatory region of the bovine SIRT6 gene on carcass quality traits. Expression analyses suggested that SIRT6 gene is predominately expressed in kidney, compared with other tissues. In 535 indigenous Chinese beef cattle, two novel single nucleotide polymorphisms (SNPs) were identified within the promoter region of the SIRT6 gene.

Fescue toxicosis in grazing beef cattle is caused by consumption of Ergot alkaloids associated with tall fescue (toxic fescue) and is responsible for substantial economic loss to the U.S. beef industry. Cattle consuming toxic fescue suffer adverse physiological responses, such as: hyperthermia, increased respiration rate (RR), poor reproduction and growth performance. Production of beef cattle represents a $60 billion industry in the United States (USDA, 2015). The American beef cattle industry loses an estimated $370 million annually due to heat stress (St-Pierre, 2003). As of 2003, this was equal to nearly 99 million pounds of beef lost (USDA, 2015). The average American consumed roughly 65 pounds of beef in 2003; this means that the 99 million pounds of beef lost to heat stress would have been enough to feed approximately 1.5 million Americans for an entire year (Barclay, 2012).

rhe selection of animals based on DNA has revolutionised animal breeding, but the associated high cost of obtaining genotypes has limited its uptake. The objective of this thesis was to develop a low-cost, low-density, multi-purpose genotyping panel for the procurement of reliable genotype information, and to quantify the long-term consequences of using such low-density genotype panels in breeding programs. The objectives were achieved through a combination of real-life cattle genotype data and simulations to mimic a cattle population. The pedigree chart is a cornerstone technology for producing bodies and value in livestock pure breeding. It organizes a cluster of processes, technologies, and discourses gathered under the rubric “pedigree practices.” Angus breeders commonly use artificial insemination to import performance “genetics” into their herds, using the “expected progeny differences” predicted by massive pedigree databases that now also contain phenotype data reported by cattle growers. Discourses of biological inheritance, good breeding, and pedigrees arose in the eighteenth century, concomitant with a fascination with races, species, and other biological kinds.
