Genome annotation has a direct impact on the success of genomic studies. Transcriptome analyses and chromatin immunoprecipitation and sequencing (ChIP-seq) have been used to functionally annotate genomes. These methods can identify protein-coding genes, non-coding transcripts, and cis-regulatory elements across the genome. The primary objective of the first study was to functionally annotate the equine genome through the assessment of nine tissues: adipose, brain, heart, lamina, liver, lung, skeletal, muscle, testis, and ovary. In the first project, 150 bp, paired-end RNA sequencing (RNA-seq) libraries were generated in stallion tissues and compared to previously generated mare RNA-seq libraries to quantify variation in …

This project involved analysis of livestock movements and used epidemiological modelling and cost analysis to estimate the benefits and costs of implementing livestock standstills in response to a foot-and-mouth disease (FMD) outbreak in Australia. This was done in four steps: 1) assessing the extent of livestock movement, 2) conducting a cross sectional analysis of the impact (reduction of outbreak size and economic cost) of implementing a national standstill/movement control, 3) use of case specific studies to estimate impact of state/territory level implementation of standstill, and 4) cost analysis and comparison of national standstill with the state/jurisdictional level and risk-based approach …

This report shows how the currently proposed policies differ; shows how these policies have aligned with historical market behavior; provides alternative specifications to regional minimums; and suggests policy alternatives to regional minimums.
The main purpose of this report is to show how current and potential alternative specifications of regional minimums would have historically aligned with observed market behavior. Drought is a recurring event faced by many cow/calf producers across the nation. As drought events increase in their severity, it is important for cattle producers to have a management plan to mitigate the economic effects of drought. Two of the most common strategies for mitigating the effects of drought include buying additional feed and depopulating a portion of the herd. This fact sheet reviews strategies that will guide the decision-making process to cull cattle during drought.

Failure of beef carcasses to achieve desirable carcass specifications represent inefficiencies within the supply chain, namely greater carcass processing costs and the inability of the resulting primal cuts to conform to high-value market specifications. Analysis of a representative sample of prime Irish beef cattle conducted in this thesis determined that 59% of cattle fail to achieve the desired carcass specifications of the supply chain at slaughter. The objective of this thesis was to use readily available information to define strategies that could help to reduce this statistic. Programmed Nutrition Beef Program (Alltech Inc.) is a dietary supplement that contains Aspergillus oryzae fermentation extract with α-amylase activity that could reduce the use of feed additives such as monensin and tylosin in conventional feedlot diets. This study examines the changes in rumen fermentation resulting from feeding monensin/tylosin and Programmed Nutrition Beef Finisher. The goal was to determine if these shifts in rumen fermentation contribute to the Programmed Nutrition response observed in vivo. Adaptive management of large herbivores requires an understanding of how spatial-temporal fluctuations in forage biomass and quality influence animal performance. Advances in remote sensing have yielded information about the spatial-temporal dynamics of forage biomass, which in turn have informed rangeland management decisions such as stocking rate and paddock selection for free-ranging cattle. However, less is known about the spatial-temporal patterns of diet quality and their influence on large herbivore performance. The Penn State Extension Animal Systems Team developed a toll-free hotline phone number to convey short educational messages to maintain contact and outreach to Pennsylvania’s animal producing Amish, Mennonite, and other plain Anabaptist populations. During the COVID-19 pandemic, Penn State Extension’s programming went largely online via webinars, online courses, and emails. This change in programming excluded a large sector of Pennsylvania farmers who do not use or have access to the internet and, as such, were liable to miss important best management practice reviews and timely updates in animal agriculture. In June 2010 the Cattle Industry Funding Scheme (IFS) was introduced to address biosecurity threats relevant to the Western Australian (WA) cattle industry. The Scheme was established under the Biosecurity and Agriculture Management Act 2007 to enable cattle producers to identify the pest and disease priorities at a whole-of-industry level and to raise funds for activities to address these priorities.
There are currently three Industry Funding Schemes in operation. In addition to the Cattle IFS, there is a Sheep and Goat IFS and a Grains, Seeds and Hay IFS. The three IFSs operate in a similar manner.

Two separate grazing studies were conducted to evaluate: 1) the effects of rapeseed inclusion into late summer planted oats on the performance of growing steers during late fall and winter (Exp. 1) and 2) the effects of forage allocation on forage utilization and performance of steers grazing a late summer planted oat-rapeseed mix (Exp. 2). A feedlot growing and finishing experiment evaluated the effect of including pine-sourced biochar at 0.8 (growing) and 1.0% (finishing) of dietary DM on steer performance, carcass characteristics, and greenhouse gas (GHG) production (Exp 1). Two nutrient mass balance experiments were conducted during winter and summer seasons to evaluate the effect of spreading unprocessed red cedar biochar on the feedlot pen surface on manure nutrient capture and cattle performance (Exp 2). Due to the conversion of perennial pasture and hay land to cropland in the western corn belt region, alternative methods of cow/calf management are being used to decrease reliance on perennial forages. These include grazing corn residue and feeding cow/calf pairs in confinement. Previous research has shown that limit-feeding a diet of low-quality forage and energy-dense co-products to cows in confinement is cost-effective. Winter feeding systems were evaluated on male Kiko meat goats against the traditional practice of raising goats in the winter months. Forty-Five Kiko bucks were randomly assigned to one of three treatments; Treatment 1, Treatment 2, and Treatment 3 consisted, respectively, of Cosaque Oats, annual Ryegrass, Crimson Clover mix, and 1.0% of BW concentrate supplementation with free choice hay. Forage clippings were analyzed for dry matter, crude protein, and neutral detergent fiber. Body weights were monitored over the grazing period. Bulls need to be managed to optimise their performance for the mating period to maximise conception rates. For producers retaining females in the breeding herd, bulls can have a significant impact on future herd productivity through the genetics they pass on.
Various tools are available to assess how a bull will perform before purchase, including visual appraisal, obtaining a bull breeding soundness examination (BBSE) and utilising estimated breeding values (EBVs).

Dispersed irrigation developments on stations throughout the northern rangelands (sometimes referred to as mosaic agriculture) has created opportunities for the introduction of more productive forage species and pastoralists can now grow high quality forage for 12 months of the year. This can help to overcome the key constraint of traditional pastoral systems, the low quality of the feed over the dry season that typically results in stock losing condition.

Phosphorus is an important component of bodily functions and is critical for adequate growth and development. This experiment evaluated the effect of maternal phosphorus intake on the growth and health of the calves. Treatments were 1) a free-choice mineral containing no supplemental P or 2) a free-choice mineral with 4% supplemental phosphorus. Primiparous, or pregnant for the first time, crossbred Angus beef cows (n = 36) were stratified by body weight and pregnancy status (bred by artificial insemination or natural service) then assigned to pasture groups (4 groups, 2/treatment, 9 heifers/group). Three studies were undertaken to examine strategies to mitigate environmental stress faced by Northern Plains cattle feeders. In the first study, 46 feedlot managers from SD (n = 21), MN (n = 6), and NE (n = 19) were surveyed on use and perceptions of heat stress (HS) mitigation strategies. All respondents avoided cattle handling during heat stress events and incorporated some method of HS mitigation. Buildings or shades were perceived as the most successful strategy (60.9%) and were most commonly named as strategies managers would like to employ (63% for shades and 17.4% for buildings). Experiment 1 tested the hypothesis that ad libitum consumption of a 1:1 blend (MIX) of sodium selenite (ISe) and SELPLEX vs solely ISe as selenium (Se) supplements (27 ppm) in a vitamin-mineral mix (V-M) by steers subjected to summer-long grazing of toxic endophyte-infected tall fescue (TE) would ameliorate the negative effects of TE by positively affecting the expression pattern of prolactin (PRL) and NF-kB pathway genes by circulating leukocytes (WBC). Utilizing summer annual grass-legume forage mixtures has the potential to improve forage yield and nutritive characteristics, and/or animal performance during times when cool-season pasture growth is limited by high temperatures. Legumes can utilize atmospheric nitrogen, which can increase crude protein and forage digestibility in mixtures. As nitrogen application generally improves both the yield and nutritive characteristics of summer annual forages, but can have a negative effect on legume competitiveness, nitrogen fertilizer recommendations for legume-containing summer annual mixtures are not well established.

A survey of East Texas beef cattle producers was designed to evaluate the management practices that were prevalent in the area. Demographic and cattle operation data from 103 respondents were analyzed using SPSS (Version 25; Chicago, IL). This electronic-based survey was distributed through Qualtrics. Respondents were located in Angelina, Nacogdoches, or Cherokee county. Most producers (38.8%) had a Bachelor’s degree. A negative correlation was established between castration method and weaning weight (p = - 0.204). Calves were weaned 50 pounds heavier when band or surgically castrated. Females were less likely to castrate their calves or utilize a mineral program. Approximately, …

The purpose of this study is to determine if a optimal time of year exists for beef producers to have cows give birth in southwest Missouri for maximal net returns from calf sales and increased cow reproductive performance. To make this determination, data were collected which included year-round forage nutritive value, calf pre-weaning growth, cow energy efficiency and reproductive performance, and income and cost values. Cow and calf field data were gathered for the 2014-2018 production years at Missouri State University’s Leo Journagan Ranch.
