MicroRNAs have been long considered synthesized endogenously until very recent discoveries showing that human can absorb dietary microRNAs from animal and plant origins while the mechanism remains unknown. Compelling evidences of microRNAs from rice, milk, and honeysuckle transported to human blood and tissues have created a high volume of interests in the fundamental questions that which and how exogenous microRNAs can be transferred into human circulation and possibly exert functions in humans. Here we present an integrated genomics and computational analysis to study the potential deciding features of transportable microRNAs. Specifically, we analyzed all publicly available microRNAs, a total of …
Fast Gpu-Based Approach To Branchless Distance-Driven Projection And Back-Projection In Cone Beam Ct, Daniel Edward Schlifske
Fast Gpu-Based Approach To Branchless Distance-Driven Projection And Back-Projection In Cone Beam Ct, Daniel Edward Schlifske
Master's Theses (2009 -)
Modern CT image reconstruction algorithms rely on projection and back-projection operations to refine an image estimate in iterative image reconstruction. A widely-used state-of-the-art technique is distance-driven projection and back-projection. While the distance-driven technique yields superior image quality in iterative algorithms, it is a computationally demanding process. This has a detrimental effect on the relevance of the algorithms in clinical settings. A few methods have been proposed for enhancing the distance-driven technique in order to take advantage of modern computer hardware. This study explores a two-dimensional extension of the branchless method, which is a technique that does not compromise image quality. …

Quantification Of Blood Flow Velocity Using Color Sensing, Aditya Deepak Sanghani
Quantification Of Blood Flow Velocity Using Color Sensing, Aditya Deepak Sanghani
Master's Theses
Blood flow velocity is an important parameter that can give information on several pathologies including atherosclerosis, glaucoma, Raynaud’s phenomenon, and ischemic stroke [2,5,6,10]. Present techniques of measuring blood flow velocity involve expensive procedures such as Doppler echocardiography, Doppler ultrasound, and magnetic resonance imaging [11,12]. They cost from $8500-$20000. It is desired to find a low-cost yet equally effective solution for measuring blood flow velocity. This thesis has a goal of creating a proof of concept device for measuring blood flow velocity.
Finger blood flow velocity is investigated in this project. The close proximity to the skin of the finger’s arteries …

Bioinformatics Approaches To Single-Cell Analysis In Developmental Biology, Dicle Yalcin, Zeynep M. Hakguder, Hasan H. Otu
Department of Electrical and Computer Engineering: Faculty Publications
Individual cells within the same population show various degrees of heterogeneity, which may be better handled with single-cell analysis to address biological and clinical questions. Single-cell analysis is especially important in developmental biology as subtle spatial and temporal differences in cells have significant associations with cell fate decisions during differentiation and with the description of a particular state of a cell exhibiting an aberrant phenotype. Biotechnological advances, especially in the area of microfluidics, have led to a robust, massively parallel and multi-dimensional capturing, sorting, and lysis of single-cells and amplification of related macromolecules, which have enabled the use of imaging …

Simulating Low-Frequency Sonic Pulsations To Achieve Thrombolysis, Joseph C. Muskat, Matthew C. Pharris, Charles F. Babbs
The Summer Undergraduate Research Fellowship (SURF) Symposium
Cardiovascular thrombosis may result in critical ischemia to a range of anatomical regions, constituting a leading cause of death in the United States. Current invasive treatments for such arterial blockages often yield blood clot recurrence, resulting in repeated hospitalization of patients. This research aims to show how internally introduced pressure oscillations may be used to initiate thrombolysis. We present a novel computational model for determining the resonant frequency and corresponding deformation of an idealized thrombus. Sinusoidal pressure differences across the thrombus induce axial displacements of frequency dependent amplitude. The maximum peak displacement occurs at a resonant frequency of 73 Hz …

The Effects Of Vagus Nerve Stimulation On Neuroinflammation In Epilepsy, Elizabeth A. St. Clair, Gabriel O Albors, Pedro Irazoqui Dr., Amy Brewster
The Summer Undergraduate Research Fellowship (SURF) Symposium
Epilepsy is a neurological disorder characterized by chronic, unexplainable seizures. Recurring epileptic seizures are associated with long-term structural damage and cognitive deficits, and can even lead to sudden, unexplainable death. Approximately 30% of epilepsy cases are not responsive to medication. Epileptic seizures often induce inflammation in the brain and may increase the frequency of future seizures, resulting in a detrimental cycle. Vagus nerve stimulation (VNS) is a non-pharmaceutical treatment method for epilepsy that has been shown to reduce inflammation in peripheral pathways. The role of VNS in the modulation of neuroinflammation has yet to be demonstrated experimentally. To explore this, …
Device, Method, And Algorithm To Assess Changes In Cardiac Output Via Intracardiac Impedance Monitoring, Geoffrey Fredrick Schau
Device, Method, And Algorithm To Assess Changes In Cardiac Output Via Intracardiac Impedance Monitoring, Geoffrey Fredrick Schau
Dissertations and Theses
Cardiac output, the volume of blood pumped by the heart over time, is a powerful clinical metric used by physicians to assess overall cardiac health and patient well-being. However, current cardiac output estimation methods are typically invasive, time-consuming, expensive, or some combination of all three. Patients that receive artificial cardiac pacemaker devices are particularly susceptible to cardiac dysfunction and often require long-term cardiac monitoring support.
This thesis proposes a novel cardiac output monitoring solution which leverages an implantable intracardiac medical device. The principles of traditional impedance cardiography, an established cardiac output monitoring technique in practice for over fifty years, have …
An Iris Authentication System Based On Artificial Neural Networks, Brenden Velu
An Iris Authentication System Based On Artificial Neural Networks, Brenden Velu
Electrical Engineering
An iris authentication system verifies the authenticity of a person based on their iris features. The iris features are extracted through wavelet transform of the isolated iris from modified iris images. A level 5 wavelet decomposition is performed on the images, and the resulting low-frequency wavelet coefficients represent the inputs to the artificial neural network. The artificial neural network reads these features as inputs, and classifies each set of inputs according to their target identity. This authentication system currently classifies up to 10 people. The irises used for classification represent ideal situations with minimum eyelash and eyelid interference.

Pacemakers can malfunction when exposed to high magnetic fields. This becomes especially problematic for patients with pacemakers who need MRI scans as MRI machines can subject the pacemaker to damaging magnetic fields. St.Jude Medical, one of the leading biotech companies, is working to make their pacemakers MRI-safe. In order to test their MRI-safe pacemaker designs, they need an automated test apparatus that will collect and report the magnetic field the pacemaker is being exposed to. This report describes the design of such a test system that reads the Tesla intensity the pacemaker is exposed to and wirelessly transmits the data …

Characterization Of Two Vernier-Tuned Distributed Bragg Reflector (Vt-Dbr) Lasers Used In Swept Source Optical Coherence Tomography (Ss-Oct), Greg M. Bergdoll
Master's Theses
Insight Photonic Solutions Inc. has continued to develop their patented VT-DBR laser design; these wavelength tunable lasers promise marked image-quality and acquisition time improvements in SS-OCT applications.
To be well suited for SS-OCT, tunable lasers must be capable of producing a highly linear wavelength sweep across a tuning range well-matched to the medium being imaged; many different tunable lasers used in SS-OCT are compared to identify the optimal solution.
This work electrically and spectrally characterizes two completely new all-semiconductor VT-DBR designs to compare, as well. The Neptune VT-DBR, an O-band laser, operates around the 1310 nm range and is a …

Sweep Stability Characterization Of A Vernier-Tuned Distributed Bragg Reflector (Vt-Dbr) All-Semiconductor Tunable Swept Laser System At 1550 Nm For Sensing Applications, Roric Christian Martens Biersach
Master's Theses
The short-term jitter and longer-term wander of the frequency sweep profile of a Vernier-Tuned Distributed Bragg Reflector (VT-DBR) laser at 1550 nm used in optical coherence tomography (OCT) and other sensing applications is characterized in this work. The VT-DBR has demonstrated success in source-swept OCT (SSOCT), performing both intensity and phase-sensitive OCT.
The purpose of this paper is to investigate one of the unique aspects of the VT-DBR laser that makes it successful in OCT: the stability of the linear optical frequency sweep. A highly stable linear optical frequency sweep implies benefits for further fiber sensing applications including fiber Bragg …

A Stand-Alone Dna Hybridization Detection System, Sinan S. Sayood
Department of Electrical and Computer Engineering: Dissertations, Theses, and Student Research
The goal of this project was to design a portable device that can quickly and accurately detect the difference between single and double stranded DNA. This was accomplished by analyzing the capacitive properties of DNA solutions and implementing a charge-based capacitive monitoring system to detect and analyze the solutions. The detection system was designed without reliance on expensive functionalized electrodes, and instead is able to detect the properties of free- oating DNA. This approach greatly reduces the cost of the materials needed to construct the device. It also decouples the main sensor apparatus from the bulk of the electronics, reducing …

Hydrogels are useful in wound healing, drug delivery, and tissue engineering applications, but the available methods of injecting them quickly and noninvasively are limited. The medical industry does not yet have access to an all-purpose device that can quickly synthesize hydrogels of different shapes and sizes. Many synthesis procedures that have been developed result in the formation of amorphous hydrogels. While generally useful, amorphous hydrogels exhibit limited capability in tissue engineering applications, especially due to their viscous properties. This endeavor aims to modulate the appropriate gelation parameters, optimize the injection process, and create a prototype that allows for the extrusion …
Chemical Reaction Network Control Systems For Agent-Based Foraging Tasks, Joshua Stephen Moles
Chemical Reaction Network Control Systems For Agent-Based Foraging Tasks, Joshua Stephen Moles
Dissertations and Theses
Chemical reaction networks are an unconventional computing medium that could benefit from the ability to form basic control systems. In this work, we demonstrate the functionality of a chemical control system by evaluating classic genetic algorithm problems: Koza's Santa Fe trail, Jefferson's John Muir trail, and three Santa Fe trail segments. Both Jefferson and Koza found that memory, such as a recurrent neural network or memories in a genetic program, are required to solve the task. Our approach presents the first instance of a chemical system acting as a control system. We propose a delay line connected with an artificial …

The ability to control the ionic environment in saline waters and aqueous electrolytes is useful for desalination as well as electronic biosensing. We demonstrate a method of electronic desalting at micro-scale through on-chip micro electrodes. We show that, while desalting is limited in bulk solutions with unlimited availability of salts, significant desalting of ≥1 mM solutions can be achieved in sub-nanoliter volume droplets with diameters of ∼250 μm. Within these droplets, by using platinum-black microelectrodes and electrochemical surface treatments, we can enhance the electrode surface area to achieve >99% and 41% salt removal in 1 mM and 10 mM salt …

Estimation Of Outer-Middle Ear Transmission Using Dpoaes And Fractional-Order Modeling Of Human Middle Ear, Maryam Naghibolhosseini
Dissertations, Theses, and Capstone Projects
Our ability to hear depends primarily on sound waves traveling through the outer and middle ear toward the inner ear. Hence, the characteristics of the outer and middle ear affect sound transmission to/from the inner ear. The role of the middle and outer ear in sound transmission is particularly important for otoacoustic emissions (OAEs), which are sound signals generated in a healthy cochlea, and recorded by a sensitive microphone placed in the ear canal. OAEs are used to evaluate the health and function of the cochlea; however, they are also affected by outer and middle ear characteristics. To …

Variation in bone traits that contribute to increased fracture risk in the elderly is mainly established in adulthood. Previous studies have shown that in adults, cortical and trabecular traits are functionally related. How variations in traits develop to establish mechanical function in adult bone is not well understood. In this study, we examined temporal changes in the development of cortical and trabecular traits during growth in mouse lumbar vertebral body structures that have a wide range of genetic variants. We determined a sequence of events among traits that would suggest how functional bone structures developed. Examining bones in A/J, C57/BL6 …

Bone at the nanoscale consists of type I collagen and hydroxyapatite (HAP). Type I collagen and HAP [Ca10(PO4)6(OH)2] are responsible for most of the structural integrity of bone. Collagen fibrils contain HAP platelets of varying size dispersed between the collagen. We investigate heterotrimeric collagen interaction with HAP using Steering Molecular Dynamics to obtain the force-displacement relation as the collagen is undergoing shearing and peeling on the surface of HAP. Results indicate that the collagen requires 40% less force to separate form the HAP surface under peeling, when compared to shear loading conditions. In both shearing and peeling, the number of …
Spatio-Temporal Modeling Of Anatomic Motion For Radiation Therapy, Elizabeth Zachariah
Spatio-Temporal Modeling Of Anatomic Motion For Radiation Therapy, Elizabeth Zachariah
Theses and Dissertations
In radiation therapy, it is imperative to deliver high doses of radiation to the tumor while reducing radiation to the healthy tissue. Respiratory motion is the most significant source of errors during treatment. Therefore, it is essential to accurately model respiratory motion for precise and effective radiation delivery. Many approaches exist to account for respiratory motion, such as controlled breath hold and respiratory gating, and they have been relatively successful. They still present many drawbacks. Thus, research has been expanded to tumor tracking.
The overall goal of 4D-CT is to predict tumor motion in real time, and this work attempts …

MR diffusion tensor imaging (DTI) technique together with traditional T1 or T2 weighted MRI scans supplies rich information sources for brain cancer diagnoses. These images form large-scale, high-dimensional data sets. Due to the fact that significant correlations exist among these images, we assume low-dimensional geometry data structures (manifolds) are embedded in the high-dimensional space. Those manifolds might be hidden from radiologists because it is challenging for human experts to interpret high-dimensional data. Identification of the manifold is a critical step for successfully analyzing multimodal MR images.
We have developed various manifold learning algorithms (Tran et al. 2011; Tran et al. …

Isomap is a classical manifold learning approach that preserves geodesic distance of nonlinear data sets. One of the main drawbacks of this method is that it is susceptible to leaking, where a shortcut appears between normally separated portions of a manifold. We propose an adaptive graph construction approach that is based upon the sparsity property of the ℓ1 norm. The ℓ1 enhanced graph construction method replaces k-nearest neighbors in the classical approach. The proposed algorithm is first tested on the data sets from the UCI data base repository which showed that the proposed approach performs better than …
