The use of genetic algorithms for non-coding RNA gene finding has previously been investigated and found to be a potentially viable method for accelerating covariance-model-based database search relative to full dynamic-programming methods. The mutation operators in previous work chose new alignment insertion and deletion locations uniformly over the length of the model consensus sequence. Since the covariance models are estimated from multiple known members of a non-coding RNA family, information is available as to the likelihood of insertions or deletions at the individual model positions. This information is implicit in the state-transition parameters of the estimated covariance models. In the …

As an independent double-gate, silicon-on-insulator transistor, the FlexfetTM is suited for a wide range of applications in analog and digital circuitry. This study investigates the ability of the JFET bottom-gate to adjust and control several parameters in the FlexfetTM as well as shield against performance degradation due to substrate biasing. The device parameters under investigation include drive current, leakage current, and threshold voltage. The newly assigned F-factor describes the ability of FlexfetTM’s bottomgate to adjust the threshold voltage. The impact of gate oxide degradation of a single pMOSFET on the performance of the CMOS NOR logic circuit has been examined using a switch matrix technique. A constant voltage stress of -4.0V was used to induce a low level of degradation to the 2.0nm gate oxide of the pMOSFET. Characteristics of the CMOS NOR logic circuit following gate oxide degradation are analyzed in both the DC and V-t domains. The NOR gate rise time increases by approximately 30%, which may lead to timing or logic errors in high frequency digital circuits. Additionally, the voltage switching point of the NOR …

In September 2000, INCITS W1 (the U.S. representative of ISO/IEC JTC1/SC28, the standardization committee for office equipment) was chartered to develop an appearance-based image quality standard.(J),(2) The resulting W1.1 project is based on a proposal(4) that perceived image quality can be described by a small set of broad-based attributes. There are currently five ad hoc teams, each working towards the development of standards for evaluation of perceptual image quality of color printers for one or more of these image quality attributes. This paper summarizes the work in progress.

A cascade multilevel inverter is a power electronic device built to synthesize a desired AC voltage from several levels of DC voltages. Such inverters have been the subject of research in the last several years, where the DC levels were considered to be identical in that all of them were either batteries, solar cells, etc. Similar to previous results in the literature, the work here shows how a cascade multilevel inverter can be used to obtain a voltage boost at higher speeds for a three-phase PM drive using only a single DC voltage source. The interest here is in using a single DC power source to construct a 3-phase 5-level cascade multilevel inverter to be used as a drive for a PM traction motor. The 5-level inverter consists of a standard 3-leg inverter (one leg for each phase) and an H-bridge in series with each inverter leg, which use a capacitor as a DC source. It is shown that one can simultaneously maintain the regulation of the capacitor voltage while achieving an output voltage waveform which is 25% higher than that obtained using a standard 3-leg inverter by itself.

This platform is suitable for implementation of Evolvable Reconfigurable Hardware Architectures (ERHA). It is based on the idea of combining reconfigurable Field Programmable Gate Arrays (FPGA) along with genetic algorithms (GA) to perform the reconfiguration operation. The use of covariance models for non-coding RNA gene finding is extremely powerful and also extremely computationally demanding. A major reason for the high computational burden of this algorithm is that the search proceeds through every possible start position in the database and every possible sequence length between zero and a user-defined maximum length at every one of these start positions. Furthermore, for every start position and sequence length, all possible combinations of insertions and deletions leading to the given sequence length are searched. A genetic algorithm is proposed as an alternative to the traditional linear programming method for scoring covariance models in non-coding RNA (ncRNA) gene searches. The standard method is guaranteed to find the best score, but it is too slow for general use. The observation that most of the search space investigated by the linear programming method does not even remotely resemble any observed sequence in real sequence data can be used to motivate the use of genetic algorithms (GAs) to quickly reject regions of the search space. A search space with many local minima makes gradient decent an unattractive alternative. …

Covariance models (CMs) are a very sensitive tool for finding non-coding RNA (ncRNA) genes in DNA sequence data. However, CMs are extremely slow. One reason why CMs are so slow is that they allow all possible combinations of insertions and deletions relative to the consensus model even though the vast majority of these are never seen in practice. The current state of the art in acquisition is analyzed. Calibration of scanners and cameras usually involves measuring the point spread function (PSF). When edge data is used to measure the PSF, the differentiation step amplifies the noise. A parametric fit of the functional form of the edge spread function (ESF) directly to the measured edge data is proposed to eliminate this. Experiments used to test this method show that the Cauchy functional form fits better than the Gaussian or other forms tried. The effect of using a functional form of the PSF that differs from the true PSF is explored by considering bilevel images formed by thresholding. The amount …

Generally speaking optical character recognition algorithms tend to perform better when presented with homogeneous data. This paper studies a method that is designed to increase the homogeneity of training data, based on an understanding of the types of degradations that occur during the printing and scanning process, and how these degradations affect the homogeneity of the data. Photonic crystal slab waveguides are created by inserting a linear defect in two-dimensional (2-D) periodic dielectric structures of finite height. Photonic crystals provide 2-D in-plane bandgaps through which light cannot propagate, however, the fact that the waveguide modes must be index-confined in the vertical direction implies that the propagation loss is strongly dependent on the out-of-plane radiation loss. We present a fully three-dimensional finite-difference time-domain numerical model for calculating the out-of-plane radiation loss in photonic crystal slab waveguides. Knowledge of the three dimensional positions of bones at a joint as a function of time is required to accurately model joint kinematics. 3-D bone geometry data from a static computer tomography (CT) images can be combined with time sequence information from 2-D video fluoroscopy images to produce 3-D position data over time. The process involves creating virtual X-rays from the CT image through digitally reconstructed radiograph (DRR) projections. Implementation of a real-time image visualization system on a reconfigurable chip (FPGA) is proposed. The system utilizes an innovative stereoscopic image capture, processing and visualization technique. Implementation is done as a two stage process. In the first stage, the stereo pair is captured using two image sensors. The captured images are then synchronized and sent to the second stage for fusion. The profile hidden Markov model (HMM) is a powerful method for remote homolog database search. However, evaluating the score of each database sequence against a profile HMM is computationally demanding. The computation time required for score evaluation is proportional to the number of states in the profile HMM. This paper examines whether the number of states can be truncated without reducing the ability of the HMM to find proteins containing members of a protein domain family. As semiconductor device geometries continue to shrink, the corresponding voltage applied across the processed devices must also be reduced. Therefore reference voltages used in integrated circuits will need to be reduced as well. A typical bandgap reference (BGR) voltage generator uses PN junction diodes or PNP BJT’s to bias the reference. The forward bias voltage of these devices is typically 0.7 volts, and has a limiting effect on how low a reference voltage can be generated, as well as how low a system voltage can be applied. The National Library of Medicine has developed a system for the automatic extraction of data from scanned journal articles to populate the MEDLINE database. Although the 5-engine OCR system used in this process exhibits good performance overall, it does make errors in character recognition that must be corrected in order for the process to achieve the requisite accuracy. The correction process works by feeding words that have characters with less than 100% confidence (as determined automatically by the OCR engine) to a human operator who then must manually verify the word or correct the error. A genetic algorithm is used to search for a set of classification features for a protein superfamily which is as unique as possible to the superfamily. These features may then be used for very fast classification of a query sequence into a protein superfamily. The features are based on windows onto modified consensus sequences of multiple aligned members of a training set for the protein superfamily. The efficacy of the method is demonstrated using receiver operating characteristic (ROC) values and the performance of resulting algorithm is compared with other database search algorithms.

Printing and scanning of text documents introduces degradations to the characters which can be modeled. Interestingly, certain combinations of the parameters that govern the degradations introduced by the printing and scanning process affect characters in such a way that the degraded characters have a similar appearance, while other degradations leave the characters with an appearance that is very different. It is well known that (generally speaking) a test set that more closely matches a training set will be recognized with higher accuracy than one that matches the training set less well. The microscopic details of printing often are unnoticed by humans, but can make differences that affect machine recognition of printed text. Models of the defects introduced into images by printing can be used to improve machine recognition. A probabilistic model used to generate images showing toner placement bears similarities to actual printed images. An equation derived for the average coverage of paper by toner particles having probabilistic placement is developed using geometric probability. Simulations show that averages of ‘printed images’ do have the same average coverage as the derived average coverage equations.

Document image quality is degraded through processes such as scanning, printing, and photocopying. The resulting bilevel image degradations can be categorized based either on observable degradation features or on degradation model parameters. The image degradation features can be related mathematically to model parameters. In this paper we statistically compare pairs of populations of degraded character images created with different model parameters. The probability that the character populations were degraded by the same model parameters correlates with the relationship between observable degradation features and the model parameters. A low-latency asynchronous interface for use in globally-asynchronous locally-synchronous (GALS) integrated circuits is presented. The interface is compact and does not alter the local clocks of the interfaced local clock domains in any way (unlike many existing GALS interfaces). Two applications of the interface to GALS systems are shown. The first is a single-chip shared-memory multiprocessor for generic supercomputing use. The second is an application-specific coprocessor for hardware acceleration of the Smith-Waterman algorithm. Protein family classification usually relies on sequence information (as in the case of hidden Markov models and position-specific scoring matrices) or on structural information where some sort of average positional error between the atomic locations is used. The positional error method requires that the structure of all the proteins to be classified is known. Sequence methods have the advantage that a much larger number of proteins can be classified (since far more sequences are know than structures). Recent studies have been conducted investigating the effects of slurry chemistry on the copper CMP process. Slurry pH and hydrogen peroxide concentration are two important variables that must be carefully formulated in order to achieve desired removal rates and uniformity. In applications such as throughwafer vertical interconnects, slurry chemistry effects must be thoroughly understood when copper plating thicknesses can measure up to 20 microns thick. The species of copper present on the surface of the wafer can be controlled through formulation of the slurry chemistry resulting in minimizing non-uniformity while aggressively removing copper.
