Using Thermally Coupled Reactive Distillation Columns In Biodiesel Production, Nghi Nguyen, Yaşar Demirel Jan 2011

Using Thermally Coupled Reactive Distillation Columns In Biodiesel Production, Nghi Nguyen, Yaşar Demirel

Yaşar Demirel Publications

Production of ethyl dodecanoate (biodiesel) using lauric acid and methanol with a solid acid catalyst of sulfated zirconia is studied by using two distillation sequences. In the first sequence, the methanol recovery column follows the reactive distillation column. In the second sequence, the reactive distillation and methanol recovery columns are thermally coupled. Thermally coupled distillation sequences may consume less energy by allowing interconnecting vapor and liquid streams between the two columns to elminate reboiler or condenser or both. Here we study the thermally coupled side-stripper reactive distillation and eliminate the condenser of the reactive distillation column. Both the sequences are …

An Integrated Approach For Phytate Degradation And Recovery Of Myo-Inositol And Phosphate As Valued-Added Products From The By-Products Of Corn Ethanol Industry, Jun Dang

Department of Chemical and Biomolecular Engineering: Dissertations, Theses, and Student Research

An integrated process was developed to hydrolyze the phytates in light steep water (LSW) and to simultaneously isolate inorganic phosphate (Pi) and myo-inositol products. The proposed integrated process is helpful in resolving the environmental and nutritional concerns in the use of corn gluten feed (CGF) in the animal diets. This process comprised of partial and total hydrolysis of LSW and intermediate anion exchange separation technique. The phytates in LSW were initially degraded to negatively charged myo-inositol phosphates (InsP2 - InsP5). The optimized experimental parameters for the partial hydrolysis of LSW were determined to be 2 h hydrolysis …

Fibronectin For Use In Hemostats And Wound Stabilization In Trauma, Mohammed Halhouli Nov 2010

Fibronectin For Use In Hemostats And Wound Stabilization In Trauma, Mohammed Halhouli

Department of Chemical and Biomolecular Engineering: Dissertations, Theses, and Student Research

Exploring the phase during wound healing when fibrinogen (FBG) and fibronectin (FN) interact forming a small thin layer for cells to migrate and proliferate at the injury site is necessary for the primary building blocks and initial stages of skin recovery. The aim of this thesis is to illustrate that administrating a reasonable amount of (FN) and FBG, in a semi-organizational technique, to the wound site will encourage cell population and ECM formation, as well as, improve the wound healing process. WE hypothesized that FBG and FN interactions will configure the construction of dermal cells and their final fate to …

Recombinant Factors For Hemostasis, Jennifer Calcaterra Jul 2010

Recombinant Factors For Hemostasis, Jennifer Calcaterra

Department of Chemical and Biomolecular Engineering: Dissertations, Theses, and Student Research

Trauma deaths are a result of hemorrhage in 37% of civilians and 47% military personnel and are the primary cause of death for individuals under 44 years of age. Current techniques used to treat hemorrhage are inadequate for severe bleeding. Preliminary research indicates that fibrin sealants (FS) alone or in combination with a dressing may be more effective; however, it has not been economically feasible for widespread use because of prohibitive costs related to procuring the proteins. To meet future demands for hemostatic therapies, FS will likely include recombinant human fibrinogen (rFI) and recombinant human Factor XIII (rFXIII). The underlying …

Rapid Diagnosis Of Tuberculosis In A Peripheral Setting, Elsje Pienaar May 2010

Rapid Diagnosis Of Tuberculosis In A Peripheral Setting, Elsje Pienaar

Department of Chemical and Biomolecular Engineering: Dissertations, Theses, and Student Research

Tuberculosis is an ancient and worldwide epidemic affecting millions of people in mainly the developing world, killing almost 2 million people in 2008. Current diagnostic techniques are outdated and have proven insufficient to control the disease. Smear microscopy has poor sensitivity and culture is slow to yield results. Modern diagnostic techniques are making great strides in shortening time to result but are restricted by two qualities: 1) prohibitively high costs prevent implementation in resource poor areas, and 2) equipment and technician requirements limit application to centralized laboratories. There exists a divide between new technologies and the people that need them …

Synthesis Of An Endothelial Cell Mimicking Surface Containing Thrombomodulin And Endothelial Protein C Receptor, Karl E. Kador Apr 2010

Synthesis Of An Endothelial Cell Mimicking Surface Containing Thrombomodulin And Endothelial Protein C Receptor, Karl E. Kador

Department of Chemical and Biomolecular Engineering: Dissertations, Theses, and Student Research

Synthetic materials for use in blood contacting applications have been studied for many years with limited success. One of the main areas of need for these materials is the design of synthetic vascular grafts for use in the hundreds of thousands of patients who have coronary artery bypass grafting, many without suitable veins for autologous grafts. The design of these grafts is constrained by two common modes of failure, the formation of intimal hyperplasia (IH) and thrombosis. IH formation has been previously linked to a mismatching of the mechanical properties of the graft and has been overcome by creating grafts …

Retrofit Of Distillation Columns In Biodiesel Production Plants, Nghi Nguyen, Yaşar Demirel

Yaşar Demirel Publications

Column grand composite curves and the exergy loss profiles produced by the Column-Targeting Tool of the Aspen Plus simulator are used to assess the performance of the existing distillation columns, and reduce the costs of operation by appropriate retrofits in a biodiesel production plant. Effectiveness of the retrofits is assessed by means of thermodynamics and economic improvements. We have considered a biodiesel plant utilizing three distillation columns to purify biodiesel (fatty acid methyl ester) and byproduct glycerol as well as reduce the waste. The assessments of the base case simulation have indicated the need for modifications for the distillation columns. …

Nonequilibrium Thermodynamics Modeling Of Coupled Biochemical Cycles In Living Cells, Yaşar Demirel Jan 2010

Nonequilibrium Thermodynamics Modeling Of Coupled Biochemical Cycles In Living Cells, Yaşar Demirel

Yaşar Demirel Publications

Living cells represent open, nonequilibrium, self organizing, and dissipative systems maintained with the continuous supply of outside and inside material, energy, and information flows. The energy in the form of adenosine triphosphate is utilized in biochemical cycles, transport processes, protein synthesis, reproduction, and performing other biological work. The processes in molecular and cellular biological systems are stochastic in nature with varying spatial and time scales, and bounded with conservation laws, kinetic laws, and thermodynamic constraints, which should be taken into account by any approach for modeling biological systems. In component biology, this review focuses on the modeling of enzyme kinetics …

The traditional diagnostic tests for tuberculosis consist of an acid fast stain and a culture test from a sputum sample. With the emergence of drug resistant strains of tuberculosis, nucleic acid amplification has become the diagnostic test of choice. The nucleic acid amplification test consists of four steps: sputum sample collection, lysis of bacilli to release DNA, DNA amplification by PCR and detection of PCR products. The DNA extraction step has been largely overlooked and this study describes a systematic approach to measure the kinetics of cell lysis in a Tris–EDTA buffer. Mycobacterium smegmatis is a saphorytic, fast-growing mycobacterium that …

Thermodynamically Coupled Heat And Mass Flows In A Reaction-Transport System With External Resistances, Yaşar Demirel Mar 2009

Thermodynamically Coupled Heat And Mass Flows In A Reaction-Transport System With External Resistances, Yaşar Demirel

Yaşar Demirel Publications

Considerable work has been published on mathematically coupled nonlinear differential equations by neglecting thermodynamic coupling between heat and mass flows in reaction-transport systems. The thermodynamic coupling refers that a flow occurs without or against its primary thermodynamic driving force, which may be a gradient of temperature, or chemical potential, or reaction affinity. This study presents the modeling of thermodynamically coupled heat and mass flows of two components in a reaction-transport system with external heat and mass transfer resistances. The modeling equations are based on the linear nonequilibrium thermodynamics approach by assuming that the system is in the vicinity of global …

Simulation Of Corn Stover And Distillers Grains Gasification With Aspen Plus, Ajay Kumar, Hossein Noureddini, Yaşar Demirel, David Jones, Milford Hanna

Yaşar Demirel Publications

A model was developed to simulate the performance of a lab‐scale gasifier and predict the flowrate and composition of product from given biomass composition and gasifier operating conditions using Aspen Plus software. Mass balance, energy balance, and minimization of Gibbs free energy during the gasification were applied to determine the product gas composition. Carbon conversion efficiency and tar content were provided to the model as inputs as these could not be predicted by the model based on minimization of Gibbs free energy. Experiments for validation of the model were performed on a lab‐scale fluidized bed gasifier using corn stover and …

A Fundamental Study Of The Pcr Amplification Of Gc-Rich Dna Templates, T. G. Mamedov, Elsje Pienaar, Scott E. Whitney, Joel R. Termaat, G. Carvill, R. Goliath, Anuradha Subramanian, Hendrik J. Viljoen Dec 2008

A Fundamental Study Of The Pcr Amplification Of Gc-Rich Dna Templates, T. G. Mamedov, Elsje Pienaar, Scott E. Whitney, Joel R. Termaat, G. Carvill, R. Goliath, Anuradha Subramanian, Hendrik J. Viljoen

Hendrik J. Viljoen Publications

A theoretical analysis is presented with experimental confirmation to conclusively demonstrate the critical role that annealing plays in efficient PCR amplification of GC-rich templates. The analysis is focused on the annealing of primers at alternative binding sites (competitive annealing) and the main result is a quantitative expression of the efficiency (η) of annealing as a function of temperature (TA), annealing period (tA), and template composition. The optimal efficiency lies in a narrow region of TA and tA for GC-rich templates and a much broader region for normal GC templates. To confirm the …

Effect Of Intermittent Applications Of Continuous Ultrasound Signal On The Morphology And Cytoskeletal Organization In Chondrocytes, Anuradha Subramanian, Sandra Noriega, Gulnara Hasanova

Anuradha Subramanian Publications

The cellular component of the articular cartilage, chondrocytes, have long been recognized as strain-sensitive cells, and have the ability to sense mechanical stimulation through surface receptors and intracellular signaling pathways. In the present study, a continuous ultrasound wave for predetermined time intervals was employed, as opposed to pulsed-ultrasound used in previous studies, to stimulate chondrocytes seeded in 3D scaffolds. Chondrocytes seeded in 3D scaffolds (n = 6) were subjected to stimulation by US as follows: 1.5 MHz for 161 s, 5.0 MHz for 51 s and 8.5 MHz for 24 s and the US signal was applied twice in a …

Importance Of Annealing Times In The Pcr Amplification Of Gc-Rich Genes, Anuradha Subramanian, Tarlan Mamedov, Elsje Pinnear, Hendrik J. Viljoen Oct 2008

Importance Of Annealing Times In The Pcr Amplification Of Gc-Rich Genes, Anuradha Subramanian, Tarlan Mamedov, Elsje Pinnear, Hendrik J. Viljoen

Anuradha Subramanian Publications

This combined theoretical and experimental study conclusively demonstrates that annealing times play a crucial role in the PCR amplification of GC-rich templates. To assist with the DNA amplification of GC-rich targets, a theory has been developed that evaluates the fraction of annealed primer/polymerase complex at the correct binding site as a function of annealing temperature and annealing period. Optimum annealing times lie in the range of 3 to 6 s, and annealing times greater than 10 s yield smeared PCR amplified products. The theory has been applied to the PCR amplification of the following human cDNA templates: ARX gene (78.2%, …

Control On Platelet Adhesion And Activation Events By Selective And Specific Binding Of Plasma Protein On Peptide-Coupled Surface, Anuradha Subramanian, Sanjukta Guha-Thankruta Oct 2008

Control On Platelet Adhesion And Activation Events By Selective And Specific Binding Of Plasma Protein On Peptide-Coupled Surface, Anuradha Subramanian, Sanjukta Guha-Thankruta

Anuradha Subramanian Publications

Implantable material surfaces suffer from unavoidable major events of blood–biomaterial interactions leading to thrombus formation and finally foreign material rejection. An albuminated surface can minimize the platelet adhesion and activation that reduces the chance of thrombus formation. The main objective of our work was to design surfaces having maximum human serum albumin (HSA) binding capacity over other plasma proteins in blood by covalently grafting custom made peptides having selectivity and specificity towards HSA. First, silicon wafer surfaces were chemically treated to generate –NH2 terminated self-assembled monolayer (SAM). SAMs were then covalently coupled with (a) peptides using 1- ethyl-3-[3-dimethylaminopropyl]carbodiimide hydrochloride and …

Thermodynamically Coupled Transport In Simple Catalytic Reactions, Yaşar Demirel

Yaşar Demirel Publications

Considerable work published on chemical reaction-diffusion systems investigates mainly mathematically coupled nonlinear differential equations. This study presents the modeling of a simple elementary chemical reaction with thermodynamically and mathematically coupled heat and mass transport with external mass and heat transfer resistances. The thermodynamic coupling refers that a flow occurs without or against its primary thermodynamic driving force, which may be a gradient of temperature or chemical potential. The modeling is based on the linear nonequilibrium thermodynamics approach and phenomenological equations by assuming that the system is in the vicinity of global equilibrium. This approach does not need detailed coupling mechanisms. …

Characterization Of A Polymer Surface With Sequentially Immobilized Proteins, Anuradha Subramanian, Tarlan Mammedov, Karl E. Kador

Anuradha Subramanian Publications

To overcome the procoagulant processes on the surfaces of biomaterials, surface modifications have been undertaken to achieve hemocompatability characteristics that are comparable to the native endothelium. Our immediate goal in this paper is to design and develop strategies to inhibit thrombin activation on biomaterial surfaces. We will use biodurable polyurethane (PU) as the background polymer and synthesize biomaterial surfaces containing two immobilized recombinant proteins. To attain our objective, we have first undertaken the surface modification of biodurable polyurethane (chronoflex- AR) to enable the sequential immobilization of proteins via a bi-dentate bridge, a novel modification strategy. We have verified the creation …

The Tri-Frame Model, Elsje Pienaar, Hendrik J. Viljoen Dec 2007

The Tri-Frame Model, Elsje Pienaar, Hendrik J. Viljoen

Hendrik J. Viljoen Publications

The tri-frame model gives mathematical expression to the transcription and translation processes, and considers all three reading frames. RNA polymerases transcribe DNA in single nucleotide increments, but ribosomes translate mRNA in pairings of three (triplets or codons). The set of triplets in the mRNA, starting with the initiation codon (usually AUG) defines the open reading frame (ORF). Since ribosomes do not always translocate three nucleotide positions, two additional reading frames are accessible. The -1RF and the +1RF are triplet pairings of the mRNA which are accessed by shifting one nucleotide position in the 5’ and 3’ directions respectively. Transcription is …

Ribosome Kinetics And Aa-Trna Competition Determine Rate And Fidelity Of Peptide Synthesis, Aaron Fluitt, Elsje Pienaar, Hendrik J. Viljoen Oct 2007

Ribosome Kinetics And Aa-Trna Competition Determine Rate And Fidelity Of Peptide Synthesis, Aaron Fluitt, Elsje Pienaar, Hendrik J. Viljoen

Hendrik J. Viljoen Publications

It is generally accepted that the translation rate depends on the availability of cognate aa-tRNAs. In this study it is shown that the key factor that determines translation rate is the competition between near-cognate and cognate aa-tRNAs. The transport mechanism in the cytoplasm is diffusion, thus the competition between cognate, near-cognate and non-cognate aa-tRNAs to bind to the ribosome is a stochastic process. Two competition measures are introduced; C (i) and R (i) (i = 1, 64) are quotients of the arrival frequencies of near-cognates vs. cognates and noncognates vs. cognates, respectively. Furthermore, the reaction …

Rational De Novo Gene Synthesis By Rapid Polymerase Chain Assembly (Pca) And Expression Of Endothelial Protein-C And Thrombin Receptor Genes, Tarlan G. Mamedov, Nisha V. Padhye, Hendrik J. Viljoen, Anuradha Subramanian Sep 2007

Rational De Novo Gene Synthesis By Rapid Polymerase Chain Assembly (Pca) And Expression Of Endothelial Protein-C And Thrombin Receptor Genes, Tarlan G. Mamedov, Nisha V. Padhye, Hendrik J. Viljoen, Anuradha Subramanian

Anuradha Subramanian Publications

The assembly of synthetic oligonucleotides into genes and genomes is an important methodology. Several methodologies for such synthesis have been developed, but they have two drawbacks: (1) the processes are slow and (2) the error frequencies are high (typically 1–3 errors/kb of DNA). Thermal damage is a major contributor to biosynthetic errors. In this paper, we elucidate the advantages of rapid gene synthesis by polymerase chain assembly (PCA) when used in combination with smart error control strategies. We used a high-speed thermocycler (PCRJet®) to effectively minimize thermal damage and to perform rapid assembly of synthetic oligonucleotides to construct two different …

Detection Of Ultrathin Biological Films Using Vacuum Ultraviolet Spectroscopic Ellipsometry, Dileep K. Goyal, Greg K. Pribil, John A. Woollam, Anuradha Subramanian

Anuradha Subramanian Publications

Spectroscopic ellipsometry (SE) is a non-contact and a non-destructive optical technique used in characterization of thin films. It is widely used to determine optical constants, thickness in multilayer stacks and microstructure (voids, alloy fraction, or mixed phase composition). This paper reports on a systematic investigation of the optical properties of two different kinds of silane compounds: 3-aminopropyltriethoxysilane (APTES) and 3-glycidoxypropyltriethoxy-silane (GPS) as well as for immunoglobulin G (IgG) attached to these modified samples using vacuum ultraviolet spectroscopic ellipsometry (VUV-SE). VUV-SE is a newly developed technique and used to evaluate the strength and energy of the interband electronic excitations/transitions in these …
