Ai For Life Sciences: From Geometric Protein Modeling To Multimodal Drug Design, Feng Jiang
Ai For Life Sciences: From Geometric Protein Modeling To Multimodal Drug Design, Feng Jiang
Computer Science and Engineering Dissertations
Predicting biomolecular interactions, from immune recognition to drug–target binding, is a central problem in the life sciences and computational drug discovery. Deep learning has advanced this area, yet three challenges persist: the topology of large, highly imbalanced interaction networks; structural noise in computationally predicted protein models; and the integration of multimodal information such as functional text and taxonomic annotations. This dissertation develops a coherent set of models spanning immune complex prediction and small-molecule drug design: graph learning that addresses network topology and severe class imbalance; a noise-tolerant method that fuses predicted structures with evolutionary sequence features; and multimodal representation learning …
Navigating The Intersection Of Faa Grant Assurances And Environmental Regulations: Assessing Impacts On Airport Sustainability Efforts, Chad D. Richards
Navigating The Intersection Of Faa Grant Assurances And Environmental Regulations: Assessing Impacts On Airport Sustainability Efforts, Chad D. Richards
Senior Honors Theses and Projects
Airports in the United States operate within a very complicated regulatory environment that is shaped by federal aviation policy, environmental and state laws, and promises made to the federal government through sponsor assurances, also known as grant assurances. As environmental concerns surrounding aviation continuously grow, airports have been increasingly implementing sustainability initiatives aimed at reducing emissions and improving energy efficiency. Implementing these initiatives is often influenced by regulatory frameworks governing airport operations and infrastructure development. The goal is to examine how federal regulatory structures influence sustainability initiatives at U.S. airports by using a qualitative case study approach to examine sustainability …

No standardized, comprehensive approach for radiological image interpretation exists among medical schools in the United States of America. In order to rectify this, we outline a model aimed to help improve how medical imaging can be taught in medical schools. The VOID (Visualization, Orientation/Observation, Identification, Description) guide is a proposed universal, stepwise approach to medical image identification, interpretation, and communication. This structured guideline is aimed at building a foundation for students in early medical education. The VOID was applied to CT (Computed Tomography), MRI (Magnetic Resonance Imaging), and x-ray modalities as integrated sessions for medical students during human anatomy laboratory. …
Impact Of In-Cabin Human Machine Interface Designs On Passenger Trust In Urban Air Mobility, Ricole A. Johnson, Erika E. Gallegos
Impact Of In-Cabin Human Machine Interface Designs On Passenger Trust In Urban Air Mobility, Ricole A. Johnson, Erika E. Gallegos
Journal of Aviation/Aerospace Education & Research
Urban Air Mobility (UAM) presents a promising solution for alleviating urban traffic congestion and enhancing transportation efficiency. However, the widespread acceptance of UAM, particularly sustained ridership of autonomous passenger air vehicles (PAVs), is contingent upon addressing critical human factors for building passenger trust, especially in the absence of a human pilot. This paper evaluates how different in-cabin human-machine interface (HMI) designs affect passenger trust in the aircraft and in-cabin display, situation awareness, and pilot preferences. Forty participants, equally split between early and late technology adopters, completed two simulated flights: a baseline flight with no HMI and a second flight featuring …

The Role Of User Experience In Virtual Reality Flight Training: A Comparison With Pc-Based Simulation, Tianxin Zhang, Christina M. Frederick, Barbara Chaparro
Journal of Aviation/Aerospace Education & Research
The current project explores how user experience (UX) in virtual reality (VR) flight simulation influences both cognitive learning outcomes and procedural skill acquisition when compared to traditional desktop-based simulation.. Using a quasi-transfer of training design, 48 student pilots were randomly assigned to VR, Desktop, or Control groups and trained on the Chandelle maneuver. UX was measured with the User Experience Questionnaire (UEQ), while training effectiveness was evaluated through a post-training knowledge test and recorded maneuver performance on a high-fidelity flight training device. Results indicated that the VR group reported significantly higher UX scores in Attractiveness, Stimulation, and Novelty, and showed …
Soil Freezing Characteristic Surface For Partially Frozen Soils, Antai Dong, Xiong Zhang, Ming Xiao
Soil Freezing Characteristic Surface For Partially Frozen Soils, Antai Dong, Xiong Zhang, Ming Xiao
Civil, Architectural and Environmental Engineering Faculty Research & Creative Works
The soil freezing characteristic curve (SFCC), which relates unfrozen water content to temperature, is a fundamental constitutive relationship in frost heave simulations. However, the influence of soil suction, another critical state variable, is often neglected. This study highlights how the SFCC is significantly affected by suction conditions, with unfrozen water content varying markedly between saturated (suction = 0) and completely dried (suction = ∞) conditions at the same subfreezing temperature. Recognizing this limitation, the concept of the soil freezing characteristic surface (SFCS) is proposed to incorporate the impacts of both temperature and suction on unfrozen water content. After that a …

Managing And Accelerating The Circular Economy Transitions Within The Construction Value Chain Using Network Governance And Game Theory Systems Perspectives, Radwa Eissa, Islam H. El-Adaway
Civil, Architectural and Environmental Engineering Faculty Research & Creative Works
The fragmented nature of the construction industry has hindered its transition toward circular economy (CE) practices. While game theory (GT) has been successfully applied to support the strategic decisions of CE transitions in other sectors, CE-GT models in the construction domain remain extremely limited. This paper addresses two research questions: (1) how are CE network governance activities currently modeled using GT across domains? (2) How can such models be transferred and adapted to solve strategic interactions within the construction value chain in a manner that enables CE practices to emerge as equilibrium outcomes? These questions are driven by the need …

Carbonated Blast-Furnace Slag As Supplementary Cementitious Material: Phase Transition And Effect On Cement Hydration, Gao Deng, Nannan Zhang, Wenyu Liao, Yongjia He, Linnu Lu, Lingyu Chi, Hongyan Ma
Civil, Architectural and Environmental Engineering Faculty Research & Creative Works
Blast-furnace slag, which contains high levels of CaO (and MgO), holds potential as a feedstock for CO2 capture and storage. This study investigates the phase transitions occurring during the wet carbonation of ground granulated blast-furnace slag (GGBFS), characterizes the physical and chemical properties of carbonated GGBFS (CS), evaluates its pozzolanic reactivity, and examines the microstructure and performance of cement pastes blended with GGBFS or CS. The findings reveal that aragonite and calcite, the primary carbonation products, precipitate on the surface of GGBFS, hindering its dissolution and thereby reducing both the pozzolanic reactivity and the early strength of cement pastes. …

Data For: Optimizing Finite Structures To Suppress The Photonic Density Of States, Prakash Mishra, Sukhad Dnyanesh Joshi, Quintin A. Hatzis, Aditya Bahulikar, M. Cenk Gursoy, Rodrick Kuate Defo
Electrical Engineering and Computer Science - All Scholarship
We propose a topology-optimization framework for optimizing finite structures of arbitrary shape by combining density-based methods with level-set approaches. We first optimize regular polygonal structures to suppress the photonic density of states and find that the best performing polygon is consistent with a tiling of space with hexagonal unit cells. We next show that introducing cavities into hexagonal structures further suppresses the photonic density of states, particularly when the cavity is also hexagonal. Such a result would find application in the design of fiber-optic cables. We then describe an approach for optimizing arbitrary x-simple or y-simple designs that can recover …

A Macrocognitive Design Taxonomy For Simulation-Based Training Systems: Bridging Cognitive Theory And Human-Computer Interaction, Jessica M. Johnson
A Macrocognitive Design Taxonomy For Simulation-Based Training Systems: Bridging Cognitive Theory And Human-Computer Interaction, Jessica M. Johnson
Virginia Digital Maritime Center (VDMC) Faculty Publications
Simulation-based training systems are increasingly deployed to prepare learners for complex, safety-critical, and dynamic work environments. While advances in computing have enabled immersive and data-rich simulations, many systems remain optimized for procedural accuracy and surface-level task performance rather than the macrocognitive processes that underpin adaptive expertise. Macrocognition encompasses higher-order cognitive processes that are essential for performance transfer beyond controlled training conditions. When these processes are insufficiently supported, training systems risk fostering brittle strategies and negative training effects. This paper introduces a macrocognitive design taxonomy for simulation-based training systems derived from a large-scale meta-analysis examining the transfer of macrocognitive skills from …

This project aims to develop a biodegradable, drug-eluting biliary stent for the treatment of biliary cancers. Current metal stents that restore bile flow bit are non-degradable, prone to migration, and unable to deliver drugs locally. The proposed stent will be biocompatible, biodegradable, and capable of controlled drug release to both maintain bile flow and treat tumors. The end goal is to produce a functional prototype that can be deployed via a minimally invasive catheter and maintain bile duct patency for at least three months. The project is expected to be involved in the NEOMED Bench-to-Bedside competition and provisionally patented.
Goal-Driven Shared Control In Eeg-Based Brain Machine Interface For Freewill Reaching And Grasping With Movement Intention Detection And Goal Position Decoding, Bhoj Raj Thapa
Theses and Dissertations--Electrical and Computer Engineering
Upper limb motor impairments can severely limit a person’s ability to perform everyday reaching and grasping tasks. Electroencephalogram (EEG)-based brain machine interfaces (BMIs) offer a non-invasive approach for translating neural activity into control signals for assistive devices such as robotic arms. However, traditional EEG-based BMI studies have generally focused on externally cued paradigms, where both movement timing and target selection are specified by the experimenter rather than freely chosen by the user. In addition, shared control offers a practical framework for assistive BMI operation by dividing responsibility between the user and the intelligent robotic system. However, in many EEG-based shared …
Ai-Driven Network Orchestration: Adaptive Routing For Federated Learning Over Software-Defined Hybrid Wans, Osama Abu Hamdan
Ai-Driven Network Orchestration: Adaptive Routing For Federated Learning Over Software-Defined Hybrid Wans, Osama Abu Hamdan
Computer Science and Engineering Dissertations - Archive
Modern wide-area networks increasingly adopt hybrid architectures that combine high-capacity wired backbones with flexible wireless links to extend connectivity to remote and underserved locations. However, the bandwidth variability inherent in wireless segments creates routing challenges that traditional protocols, designed for static link capacities, cannot adequately address. Simultaneously, Federated Learning (FL) has emerged as a privacy-preserving distributed machine learning paradigm in which geographically dispersed clients collaboratively train shared models without exchanging raw data. When deployed over wide-area networks, FL training is severely bottlenecked by communication overhead, particularly in cross-silo settings where model payloads reach hundreds of megabytes and synchronous aggregation protocols …

Moisture Performance Of Coated Cross-Laminated Timber Under Coastal Conditions In Vertical And Horizontal Orientations With And Without Weather And Vapor Resistive Barriers, Mia Raley
Engineering Theses
Rhode Island is experiencing sea level rise, and more flooding and erosion during storm events due to climate change. The Rhode Island construction industry wants to adopt mass timber, but have concerns with the changing coastal environment on cross-laminated timber (CLT) wall and slab panels. This research aims to understand how coastal conditions affect CLT under different protection conditions, panel orientations, and structure type, by collecting moisture and temperature data on two structures, one commercially-fabricated and one laboratory-fabricated, located on Shell Path from early-July to early-April. Results found that all layers of horizontally-oriented panels benefitted from an additional protective weather-resistant-barrier …
Improving Ground Penetrating Radar Calibration For Chloride Assessment In Reinforced Concrete Bridge Decks, Camila Silva Wendland
Improving Ground Penetrating Radar Calibration For Chloride Assessment In Reinforced Concrete Bridge Decks, Camila Silva Wendland
Engineering Theses
This study investigates how ground penetrating radar (GPR) can be used to estimate chloride content in reinforced concrete bridge decks. Chloride buildup at the rebar level can lead to corrosion and structural damage, but current testing methods are destructive and limited to small sample areas. GPR offers a non-destructive alternative, but interpreting reflection amplitudes is challenging because they are affected by multiple factors, including moisture content and rebar depth. To address this, a simulation-based calibration method was developed. Finite-difference time-domain simulations were used to study how chloride, moisture, and rebar depth influence GPR reflection amplitudes. A depth correction method was …

Mansoura Engineering Journal
Concerns about media authenticity, privacy, and information security arising from rapid advances in deepfake technology have made it increasingly important to detect manipulated facial content reliably. The primary goal of our work was to develop a deepfake detection model with high generalization across multiple datasets. To achieve this, we developed a hybrid detection approach that combines spatial visual texture analysis and frequency-domain analysis to detect manipulated facial images. Our approach includes convolutional spatial feature extraction from facial images and frequency—domain representations of the same images obtained by applying the fast Fourier transform. To help alleviate concerns about overreliance on frequency—domain …
Investigating The Dynamic Rating Method: Effects Of Flood Wave Geometry On Discharge Estimation, Daniel James Read
Investigating The Dynamic Rating Method: Effects Of Flood Wave Geometry On Discharge Estimation, Daniel James Read
Masters Theses
Rating curves are a vital tool to convert from observed stage to discharge in streamflow monitoring. Most gaging sites utilize a simple rating curve, which assumes a monotonic relationship between stage and discharge. In most cases, this assumption is valid; however, dynamic effects of flood waves often cause significant error in discharge estimation for mildly sloped streams. The dynamic rating method utilizes a numerical solution of the St. Venant Equations applied to time series stage data to compute discharge. Within this method, there is a flood wave parameter called the flood wave factor. The researchers designed a formal computational model …
Optimal Slotting In Hybrid Warehousing For Industry 4.0, Teng Yang
Optimal Slotting In Hybrid Warehousing For Industry 4.0, Teng Yang
Masters Theses
In the era of Industry 4.0, the warehouse management system (WMS) employed by many firms prescribes hybrid storage, i.e., products with high turnover, called fast movers, are kept in random storage for a short time duration before being shifted to a dedicated storage area, while products with low turnover, called slow movers, remain in random storage. From dedicated storage, the products are dispatched to the customer. The challenge for managers is selecting the slot in dedicated storage to assign to each product while demand data change because of fluctuating market conditions; this problem is referred to as slotting in the …

Developing Discharge Estimation Algorithm Using Low-Cost Velocity Sensor And Machine Learning, Barkha Gautam
Masters Theses
Accurate river discharge estimation is essential for flood forecasting, water resources management, and hydraulic decision-making; however, continuous discharge records are unavailable at many river locations. Traditional stage-discharge rating curves are widely used but their reliability may decrease when channel conditions change or flow conditions vary rapidly. This study develops and evaluates Long Short-Term Memory (LSTM) models for discharge prediction using 15-minute time-series data from river monitoring stations in Missouri. Two model configurations, a baseline stage-only model and an enhanced stage-plus-velocity model, are developed and evaluated independently at two river sites to determine whether the inclusion of surface velocity improves discharge …

Cement production is a major source of global CO₂ emissions creating an urgent need for carbon-negative fillers and functional additives that lower clinker use while maintaining cement performance. This thesis investigates the effects of organic mineral salts as fillers and additives on cement hydration, fresh properties, compressive strength and pore structure. In the first study, ordinary Portland cement (OPC) was partially replaced with calcium carbonate or calcium oxalate to enable a direct comparison under controlled particle size distribution (PSD). Rheology, flowability, hydration kinetics, phase evolution, mechanical performance and water absorption were evaluated. Calcium carbonate promoted early hydration through nucleation and …
Robust Broadband Characterization Of Flexible Absorbers, Sheet Material, And Liquids Using A Coaxial Structure, Joseph Christopher Stecher
Robust Broadband Characterization Of Flexible Absorbers, Sheet Material, And Liquids Using A Coaxial Structure, Joseph Christopher Stecher
Masters Theses
Modern high-frequency measurement systems require reliable calibration and sample positioning to ensure measurement fidelity. This thesis presents three studies addressing practical limitations in broadband material parameter extraction and instrumentation.
The first study introduces a modified Nicolson–Ross–Weir (NRW) technique for flexible, compression-sensitive materials from 100 MHz to 18 GHz. Rigid 3D-printed spacers ensure precise sample positioning, and a T-matrix–based de-embedding procedure removes spacer effects. Validation using microstrip measurements and full-wave simulation confirms accurate permittivity extraction across compression levels.
The second study extends NRW to sheet materials enabling accurate material characterization. Independent validation using toroidal inductors with leakage correction and parallel-plate capacitors …
Validating A Low-Cost Radio Frequency Characterization Framework For Development-Grade Software-Defined Radios In Short-Duration Cubesat Missions, Thomas Wayne Francois
Validating A Low-Cost Radio Frequency Characterization Framework For Development-Grade Software-Defined Radios In Short-Duration Cubesat Missions, Thomas Wayne Francois
Masters Theses
Software-defined radios (SDRs) and CubeSat platforms have reduced the cost and complexity of space-based communication systems, enabling broader participation in satellite missions. While low-cost radio hardware is increasingly accessible, the ability to characterize and validate its performance remains constrained by the high cost and limited access to traditional RF test equipment. This disparity creates a challenge for small satellite development teams, which must characterize communication-system technical performance with limited access to laboratory-grade instrumentation.
This thesis presents a low-cost RF characterization framework for assessing key radio-frequency performance metrics using readily available hardware and measurement techniques. The approach integrates frequency translation, SDR-based …

Assessment Of Simulation Software Used For Cubesat Gnc Verification And Validation By University Research Teams, Alexander Taiyo Newett
Masters Theses
As the growth in university satellite teams continues, along with the greater trend in the small satellite market, the need for a guidance, navigation, and control verification and validation pipeline suitable for these young and inexperienced teams becomes evident. Much of the mathematical theory and software implementation of GNC concepts are large hurdles for teams largely composed of undergraduate students.
Many software packages exist that can help these teams achieve GNC verification and validation. If the learning curves of these software packages can be overcome, new satellite teams have the opportunity to better build and test GNC algorithms that are …
Public Preferences And Trade-Offs In Critical Mineral Mining Development In The United States, Bamidele Joseph Ajiga
Public Preferences And Trade-Offs In Critical Mineral Mining Development In The United States, Bamidele Joseph Ajiga

Rising demand for battery-critical minerals has increased U.S. mining efforts, but projects often face public opposition. There is limited work on how individuals in affected regions evaluate trade-offs between economic and environmental risks.
This research applies a discrete choice experiment to examine individual preferences for proposed battery-critical minerals mining projects in Missouri, Minnesota, and Idaho. 1908 respondents evaluated hypothetical mining projects defined by jobs, state tax revenue, the proportion of tailings reprocessed, groundwater impacts, and surface water impacts, under gold and silver versus battery-critical mineral framings.
Conditional and mixed logit models were used to assess the importance of attributes, demographic …
Autonomous Navigation Development And On-Ground Validation For Satellite Rendezvous And Proximity Operations, Logan Banker
Autonomous Navigation Development And On-Ground Validation For Satellite Rendezvous And Proximity Operations, Logan Banker
Masters Theses
Spacecraft rendezvous and docking are critical mission phases for various applications of spaceflight, including active debris removal (ADR) and in-orbit servicing, assembly, and manufacturing (ISAM). While previous missions utilized humans to perform rendezvous and docking, this style of mission greatly increases safety risks and cannot be implemented on a large scale. Autonomous servicing satellites provide a path towards scalable rendezvous and proximity operations (RPO) because these autonomous agents do not require human intervention. This work presents a lightweight convolutional neural network (CNN) for the navigation system of an agent which analyzes monocular images and predicts the target's position and orientation …

Assessment And Comparison Of Selected Carbon Ablation Models In Hypersonic Free-Flight And Arc-Jet Conditions, Andrew Steven Heider
Masters Theses
Accurate prediction of ablative thermal protection system (TPS) performance is critical for hypersonic vehicle design. However, numerical prediction of ablation remains challenging because results are influenced by complex physics and the choice of surface chemistry model and assumptions made in material response calculations. The objective of this work is to evaluate several carbon ablation models and their implementation within modern computational fluid dynamics (CFD) codes. Numerical simulations were performed using NASA’s LAURA flow solver and the commercial CFD code ANSYS Fluent, which coupled Navier-Stokes with surface chemistry models describing carbon oxidation, nitridation, and sublimation reactions. Several reaction sets were considered, …
