The integration and modeling of high-dimensional, heterogeneous biological data remain central challenges in computational biology due to complex feature dependencies and pervasive missingness. This dissertation addresses these challenges by developing novel generative frameworks for multimodal data reconstruction, imputation, and interaction prediction. In generative modeling, we focus on capturing structural and causal dependencies in sparse biological systems. We first introduce CausalGeD, a causality-aware diffusion framework that leverages Granger-causal attention for biologically coherent spatial gene expression generation. Next, we propose CausalGenDiff, which combines VAE-guided latent representations with causal diffusion to enable robust reconstruction across spatial and single-cell modalities. Vision-based monitoring of Wire Arc Additive Manufacturing (WAAM) using supervised deep learning represents the state of the art in anomaly detection, but such approaches require large labeled datasets that are costly to obtain and typically limited to laboratory conditions. To address these limitations, this work proposes a hybrid deep learning–statistical process monitoring (SPM) framework tailored to the stochastic nature of conventional arc welding processes such as GMAW-based additive manufacturing, where existing methods often overfit. The high energy penalty associated with solvent regeneration is still a major bottleneck in amine-based CO2 capture. In this work, the effects of five solid acid catalysts on the desorption performance of a mixed-amine solvent were compared, and the HY catalyst with superior desorption behavior was selected and further modified with four transition metals (Co, Mn, Gr and Ce) to enhance its catalytic activity. The findings indicate that the CO2 desorption capacity and maximum desorption rate of the Co-modified HY catalyst reach 48.96 mmol and 0.02211 mmol/s, corresponding to increases of 36.80% and 35.39% relative to the blank …

The vagina is a fibromuscular tube-shaped organ that plays critical roles in menstruation, pregnancy, and female sexual health. Vaginal tissue constituents, including cells and extracellular matrix components, contribute to tissue structure, function, and prevention of injury and pathology. However, much microstructural function remains unknown, including how the fiber-cell and cell–cell interactions influence macromechanical properties. A deeper understanding of these interactions will provide critical information needed to reduce and prevent vaginal pathologies. Solvent extraction is a crucial technology for the large-scale recovery of critical metals. One key challenge is to develop ligands with high ionic selectivity, especially for ions with similar properties. Manipulating ionic solvation emerges as a viable approach to enhance the selectivity. However, such manipulation requires a thorough understanding of the thermodynamics underlying ligand-induced variation in ionic solvation. We investigated the thermodynamics governing the binding of two organophosphorus ligands (Cyanex 272 and D2EHPA) with Co2+ and Ni2+ at the aqueous-organic liquid–liquid interface using a combination of experiments and computations. Fungal-assisted cell immobilization has emerged as a promising approach for food, energy and environmental applications, utilizing the hyphal network of filamentous fungi to encapsulate microorganisms. Co-encapsulation of multiple microorganisms within fungal pellets enables the development of food delivery systems that combine complementary functional and nutritional properties, including enhanced probiotic protection and delivery of bioactive compounds. This study used edible filamentous fungus Aspergillus awamori to encapsulate Haematococcus pluvialis microalgae and Lacticaseibacillus casei lactic acid bacteria (LAB) for probiotic delivery. This article draws on concepts of speculative design and responsible innovation to examine the possible impacts of data-driven precision agriculture on farmers and farm work. We use an innovative mixed-method approach to research design. Using artistic depiction of futures of precision agriculture in design workshop and in-depth semistructured interviews conducted with the farmers in Vermont and South Dakota, we explain how farmers perceive different futures of precision agriculture. The expansion of adeno-associated virus (AAV)-based therapeutics has increased the demand for efficient clarification. In this study, a functionalized deconstructed depth filtration platform was developed to dissect how membrane–virus charge, modulated by pH, influences separation. Three charge regimes, positive (pH 4), neutral (pH 6), and negative (pH 8) between the membranes and AAVs, were examined. The flat-sheet system, composed of sequential 1.2, 0.8, 0.45, and 0.1 µm membranes, enabled the first layer-by-layer analysis of depth filtration behavior. Copper springs, unlike conventional wires, endure complex stress states such as torsion and bending under sustained thermal and mechanical loads. This study examines the time-dependent creep-recovery behavior of copper springs under low tensile forces at temperatures ranging from 523 K to 623 K, focusing on springs with spring indexes (ratio of mean spring diameter to wire diameter) of 6.4, 8.5, and 9.6. The non-linear Burgers model with a Kelvin solid effectively captures the deformation response and mirrors dislocation nucleation and annihilation kinetics. Coronary artery disease (CAD), one of the leading causes of mortality worldwide, necessitates effective risk assessment strategies, with coronary artery calcium (CAC) scoring via computed tomography (CT) being a key method for prevention. Traditional methods, primarily based on UNET architectures implemented on pre-built models, face challenges like the scarcity of annotated CT scans containing CAC and imbalanced datasets, leading to reduced performance in segmentation and scoring tasks. Center of pressure is a valuable biomechanical variable, predicting joint loading contributions during movement and giving insight into compensatory patterns. The purpose of this study was to assess the validity and reliability of force insoles in calculating vertical ground reaction force and center of pressure during return-to-sport jump testing. Ten healthy individuals performed double- and single-leg vertical and horizontal jumps on an instrumented treadmill while wearing instrumented force insoles. Most tissue optical spectroscopy platforms use a fiber probe for light delivery and collection, while the inconsistent probe-sample contact could induce significant distortions in the measured optical signals, which consequently bring analysis errors. Precise label-free quantification of tissue metabolic and vascular dynamics in vivo represents a critical challenge for cancer therapy prediction and longitudinal treatment assessment. In this study, we demonstrated a portable autofluorescence and diffuse reflectance spectroscopy device along with novel spectroscopic algorithms to quantify tissue vascular and metabolic parameters of orthotopic head and neck cancer models in vivo. Significance: Intermittent hypoxia (IH) is common in preterm neonates and can cause hypoxic–ischemic brain injury. Simultaneous monitoring of cerebral blood flow (CBF) and oxygenation is essential to detect oxygen delivery-extraction mismatches and guide intervention.

Physical restoration of damaged photographic film causes more damage. Also, existing non-invasive digital restoration of film negatives does not produce print-quality optical images. Instead, they produce X-ray projections, which are not the same as optical projections. This thesis addresses these problems and establishes a framework that can digitally restore old, damaged films without the need to open them physically. Antifreeze peptides inhibit ice crystal growth and recrystallization, and are promising components of cryoprotective formulations for cell, tissue, and food preservation, as well as anti-icing surface coatings. However, the discovery of new antifreeze peptides has been hindered by their sequence diversity and the limited scalability of experimental screening. In this study, we identify novel antifreeze peptide candidates from a microbiome-derived sequence library using ensemble machine learning and molecular dynamics (MD) simulations. Apolipoprotein E (APOE) plays a significant role in determining the risk of Alzheimer’s disease (AD). Three mutations—APOE3–R136S, APOE3–V236E, and APOE4–R251G—have been reported to reduce the risk of AD. Unveiling the molecular mechanism behind this reduction could lay a foundation for developing therapeutics for AD. To shed light on this subject, we investigate the mutation-induced variation in structural and dynamic properties of APOE3–R136S, APOE3–V236E, and APOE4–R251G in explicit solvent using molecular dynamics simulations. Microplastics are becoming increasingly abundant waste products; therefore, the risk of human exposure is also increasing. The cytotoxic consequences of microplastic exposure, particularly in cancer, have yet to be explored. We obtained commercially available polystyrene nanoparticles of uniform size (86.61 ± 6.41 nm) and confirmed the chemical composition and shape using Fourier transform infrared spectroscopy (FTIR) and scanning electron microscopy (SEM), respectively. We evaluated colloidal stability over a range of concentrations from 1–1000 µg mL−1 using hydrodynamic diameter and zeta potential, determining that higher concentrations exhibit greater colloidal stability compared to lower concentrations. Nanowire CdS window layer and the “control”, planar CdS window layer films were fabricated in the laboratory and compared for their optical transmission and other characteristics affecting the performance of the CdS-CdTe solar cell. Gene therapy has promised to revolutionize medicine since the earliest clinical trials, but a lack of delivery methods that are both safe and efficient has hampered progress. Gene therapy with viral vectors is effective at delivering nucleic acids to cells, but is associated with dangerous immunogenic responses and cancer-causing insertions into the genome. Viral vectors are also among the most prohibitively costly therapeutics in medicine.
