Mathematics Senior Showcase 2020

Brain-Computer Interfaces (BCIs) have historically provided many uses in the medical field, including mobility for individuals with differing levels of paralysis. Present day research is focused around testing the efficacy of such devices on mental diseases such as Alzheimer's, Dementia, and Parkinson's. Leading companies that are spearheading the research of such devices, are looking at BCI's as a tool for solving many of the problems that these diseases produce, with the end goal of generalizing BCIs to appeal to the healthy layperson by providing an additional interface between them and the technological world. If such devices were present in society …

Internal Sorting Methods, Rebekah Marie Bitikofer

Mathematics Senior Showcase 2020

Internal sorting methods are possible when all of the items to be accessed fit in a computer's high-speed internal memory. There are quite a few (Knuth's third volume of The Art of Computer Programming covers 14 in total) but I will go over the four I found to be most versatile and useful. Each algorithm that I cover has a specific benefit that merits its' use in computer science. Some have faster run times (Heapsort), simpler code (Straight Insertion), run with a smaller memory space (Quicksort), or work well with large sets (Radix Sorting). Different sorting tasks lead users to …

A Fully Open-Source Framework For Deep Learning Protein Real-Valued Distances, Badri Adhikari Dec 2020

A Fully Open-Source Framework For Deep Learning Protein Real-Valued Distances, Badri Adhikari

Computer Science Faculty Works

As deep learning algorithms drive the progress in protein structure prediction, a lot remains to be studied at this merging superhighway of deep learning and protein structure prediction. Recent findings show that inter-residue distance prediction, a more granular version of the well-known contact prediction problem, is a key to predicting accurate models. However, deep learning methods that predict these distances are still in the early stages of their development. To advance these methods and develop other novel methods, a need exists for a small and representative dataset packaged for faster development and testing. In this work, we introduce protein distance …

Why Was Nicholson's Theory So Successful: An Explanation Of A Mysterious Episode In 20 Century Atomic Physics, Olga Kosheleva, Vladik Kreinovich Dec 2020

Why Was Nicholson's Theory So Successful: An Explanation Of A Mysterious Episode In 20 Century Atomic Physics, Olga Kosheleva, Vladik Kreinovich

Departmental Technical Reports (CS)

In the early 1910s, John Nicholson suggested that all atoms are formed by four basic elementary particles. This theory had a spectacular match with observations: it explained, with an unbelievable accuracy of 0.1, the atomic weights of all 92 elements known at that time. Specifically, it was shown that every atomic weight can be represented, with this accuracy, as an integer combination of four basic atomic weights. However, in a few years, this theory turned out to be completely wrong: atoms consist of protons, neutrons, and electrons, not of Nicholson's particles. This mysterious episode seems to contradict the usual development …

Chamberlin and Salisbury's assessment of the Permian a century ago captured the essence of the period: it is an interval of extremes yet one sufficiently recent to have affected a biosphere with near-modern complexity. The events of the Permian – the orogenic episodes, massive biospheric turnovers, both icehouse and greenhouse antitheses, and Mars-analog lithofacies – boggle the imagination and present us with great opportunities to explore Earth system behavior. The ICDP-funded workshops dubbed “Deep Dust,” held in Oklahoma (USA) in March 2019 (67 participants from nine countries) and Paris (France) in January 2020 (33 participants from eight countries), focused on …

Faculty Research 2020

Arrhythmogenic right ventricular cardiomyopathy (ARVC) is an inherited heart muscle disease that may result in arrhythmia, heart failure and sudden death. The hallmark pathological findings are progressive myocyte loss and fibro fatty replacement, with a predilection for the right ventricle. This study focuses on the adipose tissue formation in cardiomyocyte by considering the signal transduction pathways including Wnt/[inline-formula removed]-catenin and Wnt/Ca2+ regulation system. These pathways are modelled and analysed using stochastic petri nets (SPN) in order to increase our comprehension of ARVC and in turn its treatment regimen. The Wnt/[inline-formula removed]-catenin model predicts that the dysregulation …

A Distance Based Multisample Test For High-Dimensional Compositional Data With Applications To The Human Microbiome, Qingyang Zhang, Thy Dao Dec 2020

A Distance Based Multisample Test For High-Dimensional Compositional Data With Applications To The Human Microbiome, Qingyang Zhang, Thy Dao

Mathematical Sciences Faculty Publications and Presentations

Background

Compositional data refer to the data that lie on a simplex, which are common in many scientific domains such as genomics, geology and economics. As the components in a composition must sum to one, traditional tests based on unconstrained data become inappropriate, and new statistical methods are needed to analyze this special type of data.

Results

In this paper, we consider a general problem of testing for the compositional difference between K populations. Motivated by microbiome and metagenomics studies, where the data are often over-dispersed and high-dimensional, we formulate a well-posed hypothesis from a Bayesian point of view and …

Adaptive Discounting In Reinforcement Learning, Milan Zinzuvadiya Dec 2020

Adaptive Discounting In Reinforcement Learning, Milan Zinzuvadiya

Master's Theses

In Markov Decision Process (MDP) models of sequential decision-making, it is common practice to account for temporal discounting by incorporating a constant discount factor. While the effectiveness of fixed-rate discounting in various Reinforcement Learning (RL) settings is well-established, the efficiency of this scheme has been questioned in recent studies. Another notable shortcoming of fixed-rate discounting stems from abstracting away the experiential information of the agent, which is shown to be a significant component of delay discounting in human cognition. To address this issue, this thesis proposes a novel method for adaptive discounting entitled State-wise Adaptive Discounting from Experience (SADE). This …
