A Novel Methodology For Stochastic Formulation Of Short Term Cloud Cover Forecasts, Ya-Ting Huang Dec 2015

A Novel Methodology For Stochastic Formulation Of Short Term Cloud Cover Forecasts, Ya-Ting Huang

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

Following the chaos theory proposed by Lorenz, probabilistic approaches have been widely used in numerical weather prediction research. This paper introduces an innate methodology to measure the uncertainty of stochastic cloud boundary forecast. A stochastic partial differential equation is inserted into a numerical weather prediction model, and backtested to validate the probabilistic results of the model. This methodology can be applied to a variety of topics in numerical weather prediction research. The proposed method is applied to the short term forecast of cloud cover. A two parameter model based on physical principles of wind velocity dispersion and surface evaporation rate …

This dissertation contributes to the analysis of the representation of masculinity in the Nineteenth Century Spanish novel, an area still somewhat underdeveloped in Spanish Peninsular literature. Most studies have focused almost exclusively on the analysis of male characters that, in one way or another, challenged culturally produced sexual and gender norms and served as examples of alternative constructions to a normative male role. The proliferation of these types of characters has been explained by the perception that fin-de-siècle society as a whole was moving towards gender slippage and indifferentiation motivated by the changing roles of women, the collapse of the …

Amicitia Among Women: Fellowship & Pious Practice In The Vitae Of Italian Saints, Andrea Rebecca Boffa Dec 2015

Amicitia Among Women: Fellowship & Pious Practice In The Vitae Of Italian Saints, Andrea Rebecca Boffa

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

Very broadly, friendship can be defined as a particular relationship between individuals that is reciprocal in nature. On the one hand, it is a relationship that is universal, but on the other hand friendship is a concept that is socially constructed and historicized through the meanings and functions a particular society gives to it and the ways in which the relationship is realized and performed. Furthermore, friendship is as much an idea as it is a lived experience. This dissertation examines friendship among women in medieval Italian cities of the thirteenth– and fourteenth– centuries. The primary focus of this study …

Community Belonging And Community Building: Women In Early Modern Granada, Nichole Suzanne Prescott Dec 2015

Community Belonging And Community Building: Women In Early Modern Granada, Nichole Suzanne Prescott

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

This dissertation addresses community belonging, community building, and community identity of women in the city of Granada during the early modern period, showing how women made use of their Granadan social context. It situates the women of Granada in the context of the economic and social turmoil throughout the early modern period, and in particular of the seventeenth century. Non-elite urban women in early modern Granada actively shaped the civic economy, culture, and religious life of the city and, in turn, their lives were shaped by the interplay of these elements. Women played indispensable commercial roles in the market economy, …

Structure-Based Drug Design Targeting Hivgp41, Lingling Jiang Dec 2015

Structure-Based Drug Design Targeting Hivgp41, Lingling Jiang

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

This dissertation presents method development and application of computational procedures for structure-based drug design, with a particular focus on the clinical relevant drug target HIVgp41. Chapter 1 introduces the main computational techniques used in this study, including atomic-level molecular dynamics simulations, free energy calculations, and molecular docking. The importance of targeting HIVgp41, a viral envelope protein involved in viral entry and membrane fusion, is also discussed. In particular, the only FDA approved gp41 inhibitor, a peptide called T20, suffers from side effects, expense, and is subject to drug resistance. Thus, improved understanding of the binding mechanisms of T20 is of …

Modulation Of Mesoscale Convective Systems By Environmental Kinematics And Thermodynamics, Diego Adolfo Alfaro Berea Dec 2015

Modulation Of Mesoscale Convective Systems By Environmental Kinematics And Thermodynamics, Diego Adolfo Alfaro Berea

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

The structural dependence of quasi-linear mesoscale convective systems, herein referred to as squall lines (SLs), on the characteristics of the embedding environment is investigated, contemplating the latent instability properties of air throughout the atmospheric column. The focus of this thesis is on idealized SLs, simulated in tropical and mid-latitude environments with the System for Atmospheric Modeling. The soundings used for simulating storms are specified using an original method, in which temperatures and moisture are prescribed primarily via vertical profiles of the convective available potential energy (CAPE) and the level of free convection (LFC). Analyses are based on latent instability concepts …

Effects Of A Changing Ocean On Marine Gel Particles And Implications For Aggregation Processes And Poc Export, Carolina Andrea Cisternas Novoa Dec 2015

Effects Of A Changing Ocean On Marine Gel Particles And Implications For Aggregation Processes And Poc Export, Carolina Andrea Cisternas Novoa

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

Marine gels are essential catalysts of aggregation and a significant component of the organic carbon pool. There is evidence showing that dissolved organic carbon (DOC) can self-assemble and form porous microgels that can reversibly exchange material with DOC and particulate organic carbon (POC). This abiotic self-assembly of materials results in particles that can sink and eventually sequester organic carbon into the deep ocean; the dissolution and remineralization of POM have important implications for ocean productivity and carbon cycling. Marine gels are hydrogels formed by a three-dimensional network of polymers and seawater. Operationally, transparent gel particles are defined as discrete particles, …

Ecology Of Qpx Disease In The Hard Clam Mercenaria Mercenaria, Soren Dahl Dec 2015

Ecology Of Qpx Disease In The Hard Clam Mercenaria Mercenaria, Soren Dahl

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

There is increasing recognition of the role of suspension-feeding bivalves in providing important ecosystem services (e.g. | water clarity, benthic-pelagic coupling, and habitat structure) within estuarine systems. Mercenaria mercenaria (aka hard clams, quahogs) are frequently the dominant suspension-feeder in estuarine systems across the US east coast and have had significant commercial fishery importance and a steadily growing mariculture industry. M. mercenaria have generally not had disease problems which contrasts the microbial infections that have plagued oyster fisheries. Quahog Parasite Unknown (QPX) is the first substantial infectious microbial pathogen affecting hard clams across both wild populations and cultured stocks. QPX is …

Gap Junctional Conductance Produced By Cx50, But Not Cx46, Is Regulated By The Pi3k Signaling Pathway, Jennifer Marie Martinez Dec 2015

Gap Junctional Conductance Produced By Cx50, But Not Cx46, Is Regulated By The Pi3k Signaling Pathway, Jennifer Marie Martinez

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

Gap junction channels and cell signaling are essential components for proper organ development in multicellular organisms. The ocular lens is one such organ that has been well studied because of its large dependence on intercellular communication. The lens relies heavily on gap junction channels for intercellular communication during growth and differentiation due to the absence of a vascular system. Gap junctions are comprised of hexameric oligomers of connexin subunits that are inserted into the plasma membrane. Genetic knockouts of lens connexins have helped to identify the function of each connexin. Cx46 knockout mice developed severe nuclear cataracts. Targeted deletion of …

The Role And Regulation Of Sphingosine Kinases In Cancer Biology, Mohamad Adada Dec 2015

The Role And Regulation Of Sphingosine Kinases In Cancer Biology, Mohamad Adada

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

Sphingolipids have emerged as bioactive constituents of eukaryotic cells. The bioactive sphingolipid ceramide mediates cellular senescence, apoptosis and cell cycle arrest. Acted upon by ceramidase, it is transformed to sphingosine that in turn gets phosphorylated by sphingosine kinases (SK1 and SK2) to generate sphingosine-1-phosphate (S1P). This lipid, on the contrary, mediates cellular proliferation, mitogenesis, inflammation, angiogenesis, and cancer metastasis through its actions on specific G-protein coupled receptors (S1PR1-5). ERM (ezrin, radixin, and moesin) proteins are a group of adaptor molecules linking the cortical actin cytoskeleton to the plasma membrane, and are emerging as critical regulators of cancer metastasis and progression …

Study Of Stat3 Protein Interactions Using An In Vitro Binding Assay, Julie Armstrong Dec 2015

Study Of Stat3 Protein Interactions Using An In Vitro Binding Assay, Julie Armstrong

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

Transcription factors function as regulators of gene expression by controlling the activation of target genes. As a member of the STAT (Signal Transducer and Activators of Transcription) family, STAT3 regulates gene expression responsible for controlling differentiation, cell survival, proliferation, migration, and apoptosis. Activation of STAT3 conventionally occurs through tyrosine phosphorylation by JAK kinases stimulated following cytokine binding receptors. Cytokines like IL-6 bind to cell surface receptors, leading to the activation of associated JAK kinases. JAKs phosphorylate the cytoplasmic domains of the receptors, and STAT3 is recruited through its SH2 domain resulting in its phosphorylation by JAKs. It has been determined …

Keratin 17: A Prognostic Marker And Nuclear Oncoprotein In Cancer, Luisa Fernanda Escobar Hoyos Dec 2015

Keratin 17: A Prognostic Marker And Nuclear Oncoprotein In Cancer, Luisa Fernanda Escobar Hoyos

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

Cancer is a fundamentally heterogeneous at virtually every level, ranging from the anatomic site of origin to the histologic type, degree of differentiation, and the underlying pathogenetic mechanisms. Despite dramatic progress in our ability to define cellular and molecular heterogeneity, there has been limited progress in the identification of the cellular mechanisms that define the tumor biology, treatment response, and patient outcome. Prognostic markers have the potential to not only identify patients at greatest risk for disease progression and death, but may also be the underlying drivers that mediate tumor aggression. In turn, these markers could also represent therapeutic targets. …

Primary Cilia Modulate Functionality Of Dentate Granule Cells In The Adult Brain, Soyoung Rhee Dec 2015

Primary Cilia Modulate Functionality Of Dentate Granule Cells In The Adult Brain, Soyoung Rhee

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

Adult born neurons in the hippocampal dentate gyrus start to assemble primary cilia at 14 days after their birth. At 21 days, all newborn neurons show a typical primary cilium. Although this small microtubule-based structure has been shown to be important for early neuronal development, its physiological/behavioral roles remain elusive. Therefore, I set out to investigate both behavioral and physiological functions of primary cilia in immature and mature dentate granule cells (DGCs) of the adult brain. After selectively knocking out IFT20 to ablate primary cilia from mature DGCs, I found defects of hippocampal spatial and cognitive memory, suggesting a crucial …

Cancer-Associated Mutations In The Non-Receptor Tyrosine Kinases Brk And Hck Differentially Affect Enzyme Activity And Substrate Recognition, Tiffany Tsui

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

Tyrosine kinases play a vital role in proper cell growth and function. Aberrantly activated kinases often lead to diseases and have been recognized as important drivers of cancer. Aberrant kinase activity can occur by various mechanisms, such as by kinase overexpression or by activating mutations. This dissertation examines the effect of cancer associated mutations on two non-receptor tyrosine kinases. The first part of the dissertation will focus on breast tumor kinase (Brk, also known as PTK6), first identified in breast tumor samples. The second part of the dissertation focuses on hematopoietic cell kinase (Hck), which is implicated in drug resistance …

Inhibition Of Chaperone/Usher Pilus Assembly By Nitazoxanide, Peter Nicholas Chahales Dec 2015

Inhibition Of Chaperone/Usher Pilus Assembly By Nitazoxanide, Peter Nicholas Chahales

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

Increasing rates of antibiotic resistance are challenging the status quo and raising the possibility of a post-antibiotic era, in which even common infections could become life threatening. This looming health crisis highlights the immediate need for new and effective therapies, which not only neutralize bacterial pathogens but also limit the development of resistance. A new class of molecules known as anti-virulence therapeutics targets the bacterial virulence factors used to establish disease in the host. This is in contrast to traditional antibiotics, which disrupt essential processes required for bacterial survival. One such virulence target includes adhesive fibers, termed pili, assembled by …

Recoding Of Vesicular Stomatitis Virus Genes By Computer-Aided Design Provides A Live Attenuated Vaccine Candidate, Bingyin Wang Dec 2015

Recoding Of Vesicular Stomatitis Virus Genes By Computer-Aided Design Provides A Live Attenuated Vaccine Candidate, Bingyin Wang

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

Codon pair bias (CPB), which has been observed in all organisms, is a neglected genomic phenomenon that substantially affects gene expression. CPB results from synonymous codons that are paired more or less frequently in ORFeomes regardless of codon bias. The effect of an individual codon pair change is usually small, but when amplified by large-scale genome recoding (simultaneously generating hundreds of synonymous mutations without altering codon usage or amino acid sequence), strikingly altered biological phenotypes are observed. Although the molecular mechanism underlying codon pair bias still remains enigmatic, the utility of codon pair bias in the development of live attenuated …

A Role For Hmgb2 In Mammalian Neurogenesis And Stroke, Robert Bronstein Dec 2015

A Role For Hmgb2 In Mammalian Neurogenesis And Stroke, Robert Bronstein

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

Stroke results in areas of neuronal cell death with concomitant inflammation and edema in the surrounding tissues. Ischemia in the thalamus can present as an accumulation of many smaller lacunar infarcts leading to potential cognitive deficits and central post-stroke pain syndromes, for which curative therapies are lacking. The capacity of the brain to repair itself rests upon the robust response of adult neurogenesis, and gliogenesis, to formidable ischemic conditions. In this study I assess the role chromatin modulator HMGB2 plays in both neurogenesis/gliogenesis and adult thalamic ischemia. Firstly, we demonstrate that this protein can affect the transition between the creation …

Asset Pricing In Intraday Trading, Yuzhong Zhang Dec 2015

Asset Pricing In Intraday Trading, Yuzhong Zhang

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

The dissertation consists of three parts. In first part, a general equilibrium for asset pricing is proposed which incorporates asymmetric information as the key element determining security prices. The concepts of completeness, arbitrage, state price deflator and equivalent martingale measure are extended. It is shown in the model that in a so-called quasi-complete market, agents with differential information can reach an agreement on a universal equilibrium price. And as a consequence, information asymmetry can lead to mispricing as well. Second part investigates the market intrinsic time, such as volume clock and transaction clock. The normality of asset returns are shown …

Multiple Change-Points Estimation In Garch Models, Sichen Zhou Dec 2015

Multiple Change-Points Estimation In Garch Models, Sichen Zhou

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

The generalized conditional heteroscedastic (GARCH) models are often used to estimate volatility in financial markets as they mimic the patterns in real world with volatility clustering as well as high excess kurtosis. However, in applications to asset return series, they usually possess undesired persistence in volatility, which can be explained by structure changes in parameters associated with significant economic events such as financial crises. From this motivation, we provide an estimation procedure for multiple parameter changes in GARCH models. By introducing the specified forward and backward filtration and combining them with Bayes' theorem, our estimation procedure has attractive statistical and …

An In Vivo Assessment Of The Effects Of Using Different Implant Abutment Occluding Materials On Implant Microleakage And The Peri-Implant Microbiome, Caroline Rubino Dec 2015

An In Vivo Assessment Of The Effects Of Using Different Implant Abutment Occluding Materials On Implant Microleakage And The Peri-Implant Microbiome, Caroline Rubino

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

Microleakage may be a factor in the progression of peri-implant pathology. Microleakage in implant dentistry refers to the passage of bacteria, fluids, molecules or ions between the abutment-implant interface to and from the surrounding periodontal tissues. This creates a zone of inflammation and reservoir of bacteria at the implant-abutment interface. Bone loss typically occurs within the first year of abutment connection and then stabilizes. It has not yet been definitively proven that the occurrence of microleakage cannot contribute to future bone loss or impede the treatment of peri-implant disease. Therefore, strategies to reduce or eliminate microleakage are sought out. Recent …

The Value Of Habit: On Skilful Knowhow As A Source Of Resilience, Resistance Against Social Injustice, And Positive Social Transformation, Nathifa Greene Dec 2015

The Value Of Habit: On Skilful Knowhow As A Source Of Resilience, Resistance Against Social Injustice, And Positive Social Transformation, Nathifa Greene

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

In fields that are concerned with unjust forms of power among social groups, such as feminism and the critical philosophy of race, habit has become an increasingly important theme. It is a concept that points to the reasons that oppression can be maintained through activities that seem ordinary, or that are falsely presumed to be good and right. Contemporary discussions of habit have focused on privilege, ignorance, and traits that express unjustly dominant forms of power. At the same time, a separate account of habitual action or skillful knowhow is still needed, apart from the explanations that have shown how …

Secularization As Pastoral Power: Governmentality And Christianity, Maria Angeles Prado Ballarin Dec 2015

Secularization As Pastoral Power: Governmentality And Christianity, Maria Angeles Prado Ballarin

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

I focus on Foucault's Lectures at the Collège de France in order to show how his genealogy of the modern normalizing society leads him to trace the historical beginnings and the condition of possibility of bio-disciplinary practices of individual and collective government- together with the discourse of the hermeneutics of the subject that serves to justify them- to the organization and development of the Christian pastorate from the fourth century onwards. Taking up Nietzsche's critique of Western Christianity, Foucault analyses the emergence and deployment of the procedures or modalities of modern governmentality as effects of the extension or generalization of …

A Ϭ Rst-Principles Study Of Structural, Electronic And Optical Properties Of Gan, Zno And (Gan)1ˆ’X(Zno)X, Jian Liu Dec 2015

A Ϭ Rst-Principles Study Of Structural, Electronic And Optical Properties Of Gan, Zno And (Gan)1ˆ’X(Zno)X, Jian Liu

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

The pseudobinary (GaN)$_{1-x}$(ZnO)$_{x}$ alloy is attractive for its high efficiency in photocatalytic water splitting. Its reduced band gap is a main advantage for harvesting solar energy. Short-range order (SRO) dramatically affect the atomic and electronic structures due to the non-isovalent nature of the alloy. In this thesis, I perform Monte-Carlo simulations on a first-principles-based cluster-expansion model to show the existence of SRO in (GaN)$_{1-x}$(ZnO)$_{x}$ alloy. I also construct the “special quasi-ordered structures†to faithfully include SRO in a computationally affordable supercell. Subsequent density-functional theory (DFT) calculations reveal significant influence of SRO on the structural, electronic and optical properties of (GaN)$_{1-x}$(ZnO)$_{x}$ …

Measurement Of The Ww Production Cross Section In Proton-Proton Collisions At Sqrt(S) = 8 Tev With The Atlas Detector And Limits On Anomalous Triple Gauge Boson Couplings, Karen Chen

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

WW production serves as an important test of the electroweak sector in the Standard Model. It can be sensitive to gauge boson self interactions as well as Higgs boson interactions. Deviations from the Standard Model prediction could arise from anomalous triple gauge couplings or the production of new particles that decay into electroweak bosons. Searches for new physics phenomena are conducted at high energy scales, but in order to constrain them at the electroweak scale, we need precision measurements of Standard Model processes. In this Dissertation, the WW production cross section is measured with p-p collisions at sqrt{s}=8 TeV with …

Effective Lagrangians For Higgs Physics, Tyler Corbett Dec 2015

Effective Lagrangians For Higgs Physics, Tyler Corbett

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

The Large Hadron Collider has found an exciting excess at around 125 GeV. This excess appeared early on to behave as the long sought Higgs boson and with the 7 and 8 TeV data sets has been shown to behave very much like the Higgs boson responsible for the mass of the fundamental particles of the Standard Model. As the data continued to converge to the Standard Model predictions it became important to try and classify possible small deviations from the expected behavior. A manner of doing so, consistent with the symmetries of the Standard Model, is the use of …

Advances In Theory Of Coherent Electron Cooling, Andrey Elizarov Dec 2015

Advances In Theory Of Coherent Electron Cooling, Andrey Elizarov

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

The coherent electron cooling is a novel hadron beam cooling technique that is being developed at Brookhaven National Laboratory. It is a realization of the stochastic cooling, in which an electron beam is used in the modulator, amplifier and kicker. In the modulator, hadrons create electron density perturbations. Then these perturbations are amplified in the free electron laser, while hadrons pass through dispersion section, where they are placed such that, in the kicker, amplified perturbations' electric fields accelerate or decelerate hadrons, depending on their velocities, cooling the beam. In the present dissertation, we describe ways to model the modulator section …

5d Supersymmetry And Contact Geometry, Yiwen Pan Dec 2015

5d Supersymmetry And Contact Geometry, Yiwen Pan

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

Supersymmetry has been fruitful source of new Physics and Mathematics advancement. In particular, supersymmetric theories on curved manifolds often leads to very interesting connections between integrable geometry and supersymmetric physical quantities. In this dissertation, we summarize the author’s recent work on 5d N = 1 supersymmetric theories on curved 5d Riemannian manifolds and its relation to contact geometry, which is the odd- dimensional counterpart of symplectic geometry in even dimension. We will discuss the geometric implications of the Killing spinor equations derived from the rigid limit of 5d N = 1 supergravity. Combining with the dilatino equations, we see that …

Dynamics Of Atomic Matter Waves In Optical Lattices, Jeremy Brian Reeves Dec 2015

Dynamics Of Atomic Matter Waves In Optical Lattices, Jeremy Brian Reeves

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

Quantum gases in optical lattices allow for fundamental studies in atomic and condensed-matter physics and the exploration of novel effects. After a brief introduction to the fundamentals of quantum gas experiments in optical lattices, we discuss two recent experiments focusing on driven matter waves in a one-dimensional optical lattice. The first experiment uses a tilted bichromatic optical lattice to investigate the interplay of disorder and collisional interactions in the accelerated transport of a Bose-Einstein condensate. Here, a screening effect is observed, in which the interactions effectively cancel the damping of Bloch oscillations induced by a (quasi-)disordered potential. This effect can …
