A Comparative Analysis Of Gene-Expression Data Of Multiple Cancer Types, Kun Xu, Juan Cui, Victor Olman, Qing Yang, David Puett, Ying Xu Jan 2011

A Comparative Analysis Of Gene-Expression Data Of Multiple Cancer Types, Kun Xu, Juan Cui, Victor Olman, Qing Yang, David Puett, Ying Xu

School of Computing: Faculty Publications

A comparative study of public gene-expression data of seven types of cancers (breast, colon, kidney, lung, pancreatic, prostate and stomach cancers) was conducted with the aim of deriving marker genes, along with associated pathways, that are either common to multiple types of cancers or specific to individual cancers. The analysis results indicate that (a) each of the seven cancer types can be distinguished from its corresponding control tissue based on the expression patterns of a small number of genes, e.g., 2, 3 or 4; (b) the expression patterns of some genes can distinguish multiple cancer types from their corresponding control …

This report describes an integrated study on identification of potential markers for gastric cancer in patients’ cancer tissues and sera based on: (i) genome-scale transcriptomic analyses of 80 paired gastric cancer/reference tissues and (ii) computational prediction of blood-secretory proteins supported by experimental validation. Our findings show that: (i) 715 and 150 genes exhibit significantly differential expressions in all cancers and early-stage cancers versus reference tissues, respectively; and a substantial percentage of the alteration is found to be influenced by age and/or by gender; (ii) 21 co-expressed gene clusters have been identified, some of which are specific to certain subtypes or …

Zea Mays IRs1563: A Comprehensive Genome-Scale Metabolic Reconstruction Of Maize Metabolism, Rajib Saha, Patrick F. Suthers, Costas D. Maranas Jan 2011

Zea Mays IRs1563: A Comprehensive Genome-Scale Metabolic Reconstruction Of Maize Metabolism, Rajib Saha, Patrick F. Suthers, Costas D. Maranas

Department of Chemical and Biomolecular Engineering: Faculty Publications

The scope and breadth of genome-scale metabolic reconstructions have continued to expand over the last decade. Herein, we introduce a genome-scale model for a plant with direct applications to food and bioenergy production (i.e., maize). Maize annotation is still underway, which introduces significant challenges in the association of metabolic functions to genes. The developed model is designed to meet rigorous standards on gene-protein-reaction (GPR) associations, elementally and charged balanced reactions and a biomass reaction abstracting the relative contribution of all biomass constituents. The metabolic network contains 1,563 genes and 1,825 metabolites involved in 1,985 reactions from primary and secondary maize …

Ann-Based Adaptive Pi Control For Wind Turbine With Doubly Fed Induction Generator, Baohua Dong, Sohrab Asgarpoor, Wei Qiao Jan 2011

Ann-Based Adaptive Pi Control For Wind Turbine With Doubly Fed Induction Generator, Baohua Dong, Sohrab Asgarpoor, Wei Qiao

Department of Electrical and Computer Engineering: Faculty Publications

This paper focuses on developing a novel algorithm which dynamically optimizes the controllers of doubly fed induction generator (DFIG) driven by a wind turbine (WT) to increase DFIG transient performance in all wind speed conditions. Particle swarm optimization (PSO) is proposed to optimize parameters of PI controllers of DFIG’s rotor side/grid side converters (RSC/GSC) at different wind speeds in order to maximize the damping ratios of the system eigenvalues in small signal stability analysis. Based on the optimal values and the wind speed data set, an artificial neural network (ANN) is designed, trained, and it has the ability to quickly …

Raiphy: Phylogenetic Classification Of Metagenomics Samples Using Iterative Refinement Of Relative Abundance Index Profiles, Ozkan U. Nalbantoglu, Samuel F. Way, Steven H. Hinrichs, Khalid Sayood Jan 2011

Raiphy: Phylogenetic Classification Of Metagenomics Samples Using Iterative Refinement Of Relative Abundance Index Profiles, Ozkan U. Nalbantoglu, Samuel F. Way, Steven H. Hinrichs, Khalid Sayood

Department of Electrical and Computer Engineering: Faculty Publications

Background: Computational analysis of metagenomes requires the taxonomical assignment of the genome contigs assembled from DNA reads of environmental samples. Because of the diverse nature of microbiomes, the length of the assemblies obtained can vary between a few hundred bp to a few hundred Kbp. Current taxonomic classification algorithms provide accurate classification for long contigs or for short fragments from organisms that have close relatives with annotated genomes. These are significant limitations for metagenome analysis because of the complexity of microbiomes and the paucity of existing annotated genomes.

Results: We propose a robust taxonomic classification method, RAIphy, that …

Classification Of Military Ground Vehicles Using Time Domain Harmonics’ Amplitudes, Peter E. William, Michael W. Hoffman Jan 2011

Classification Of Military Ground Vehicles Using Time Domain Harmonics’ Amplitudes, Peter E. William, Michael W. Hoffman

Department of Electrical and Computer Engineering: Faculty Publications

In the context of the United Nations peacekeeping operations, we developed an energy-efficient method for the detection and classification of military vehicles using a group of wireless sensors. The method is adequate for low-power unattended sensors which perform sensing, feature extraction, and classification in a standalone scenario. Harmonics’ amplitudes approximating the harmonic signature of the time domain acoustic signal captured by wireless sensor nodes are estimated for vehicle discrimination. The computational complexity for the time domain features extracted from ground vehicles’ acoustic signals is lower than their equivalent spectral features. Classification is performed using a multilayer feed forward neural network, …

Methicillin-resistant Staphylococcus aureus is estimated to cause more U.S. deaths annually than HIV/AIDS. The emergence of hypervirulent and multidrug-resistant strains has further amplified public health concern and accentuated the need for new classes of antibiotics. RNA degradation is a required cellular process that could be exploited for novel antimicrobial drug development. However, such discovery efforts have been hindered because components of the Gram-positive RNA turnover machinery are incompletely defined. In the current study we found that the essential S. aureus protein, RnpA, catalyzes rRNA and mRNA digestion in vitro. Exploiting this activity, high through-put and secondary screening assays identified …

Impact Of Porogens On The Pore Characteristics Of Zirconia Particles Made By Polymer-Induced Colloid Aggregation, Abhinandan Pattanayak, Anuradha Subramanian Jan 2011

Impact Of Porogens On The Pore Characteristics Of Zirconia Particles Made By Polymer-Induced Colloid Aggregation, Abhinandan Pattanayak, Anuradha Subramanian

Anuradha Subramanian Publications

Zirconia particles were prepared from a 20% colloidal sol (ZrO2) by the polymer-induced colloid aggregation (PICA) process, both in the presence and absence of porogens. Specifically, porous zirconia particles having varying porosity were prepared by a two-step protocol wherein a porogen was first embedded during the particle synthesis, followed by its removal in a subsequent step. In this research study, the ability of four different types of porogens, viz. fumed silica, micronized high molecular weight polyethylene emulsion ME09730, and microcrystalline waxes ME48040M2 and ME98040M1, to impact the pore size, porosity, and pore area were investigated. Particle morphology and …

Underwater Vibrotactile Frequency Detection In Human Hairy And Glabrous Skin, Jordan Martin Jan 2011

Underwater Vibrotactile Frequency Detection In Human Hairy And Glabrous Skin, Jordan Martin

Theses & ETDs

The sensitivity of human vibrotactile frequency detection was compared for the hairy and glabrous skin of the hand by means of a staircase method psychophysical procedure with five subjects. Sinusoidal vibratory stimuli were presented in an underwater setting at five standard frequencies, 10, 25, 50, 100, and 150 Hz. In contrast to previous studies with mechanical contact stimuli, vibrations underwater were used to stimulate receptors sensitive to indentation of the skin and those sensitive to movement of the hairs. Results indicated that with such a stimulus, detection thresholds do not vary between hairy and glabrous skin. The hair on the …

Existence Theory For Positive Solutions Of P-Laplacian Multi-Point Bvps On Time Scales, You-Hui Su Jan 2011

Existence Theory For Positive Solutions Of P-Laplacian Multi-Point Bvps On Time Scales, You-Hui Su

Turkish Journal of Mathematics

This paper is concerned with the one-dimensional p-Laplacian multi-point boundary value problem on time scales T: (\varphi_p(u^{\Delta}))^{\nabla} + h(t)f(u) = 0, t \in [0,T]_T, subject to multi-point boundary conditions u(0) - B_0(\sum_{i=1}^{m-2}a_i u^{\Delta}(\xi_i)) = 0, u^{\Delta}(T) = 0, or u^{\Delta}(0) = 0, u(T) + B_1(\sum_{i=1}^{m-2}b_iu^{\Delta}(\xi'_i)) = 0, where \varphi_p(u) is p-Laplacian operator, i.e., \varphi_p(u = u ^{p-2}u, p>1, \xi_i,\xi'_i\in [0,T]_T, m \geq 3 and satisfy 0 \leq \xi_1 < \xi_2 < ... < \xi_{m-2} < \rho(T), \sigma(0) < \xi'_1 < \xi'_2 < ... < \xi'_{m-2} \leq T, a_i, b_i\in [0,\infty) (i=1,2,..., m-2). Some new sufficient conditions are obtained for the existence of at least one positive solution by using Krasnosel'skii's fixed-point theorem and new sufficient conditions are obtained for the existence of twin, triple or arbitrary odd positive solutions by using generalized Avery and Henderson fixed-point theorem and Avery-Peterson fixed-point theorem. Our results include and extend some known results. As applications, two examples are given to illustrate the main results and their differences. These results are new even for the special cases of continuous and discrete equations, as well as in the general time scale setting.

Mne1 Is A Novel Component Of The Mitochondrial Splicing Apparatus Responsible For Processing Of A Cox1 Group I Intron In Yeast, Talina Watts, Oleh Khalimonchuk, Rachel Z. Wolf, Edward M. Turk, Georg Mohr, Dennis R. Winge Jan 2011

Winge

Department of Biochemistry: Faculty Publications

Saccharomyces cerevisiae cells lacking Mne1 are deficient in

intron splicing in the gene encoding the Cox1 subunit of cytochrome

oxidase but contain wild-type levels of the bc1 complex.

Thus, Mne1 has no role in splicing of COB introns or expression

of the COB gene. Northern experiments suggest that splicing of

the COX1 aI5β intron is dependent on Mne1 in addition to the

previously known Mrs1, Mss116, Pet54, and Suv3 factors. Processing

of the aI5_ intron is similarly impaired in mne1∆ and

mrs1∆ cells and overexpression of Mrs1 partially restores the

respiratory function of mne1∆ cells. Mrs1 …

Peacocke’S A Priori Arguments Against Scepticism, Brent J C Madison Jan 2011

Peacocke’S A Priori Arguments Against Scepticism, Brent J C Madison

Philosophy Papers and Journal Articles

In The Realm of Reason (2004), Christopher Peacocke develops a “generalized rationalism” concerning, among other things, what it is for someone to be “entitled”, or justified, in forming a given belief. In the course of his discussion, Peacocke offers two arguments to the best explanation that aim to undermine scepticism and establish a justification for our belief in the reliability of sense perception, respectively. If sound, these ambitious arguments would answer some of the oldest and most vexing epistemological problems. In this paper I will evaluate these arguments, concluding that they are inconclusive at best. Despite offering some interestingly original …

The Complexity Of Reform Efforts In Science Curriculum And Instruction: A Case Study Of The Illinois Mathematics And Science Academy Chemistry Teacher, Tang Wee Teo

IMSA History

This study explores how teacher-initiated site-based reform in a specialized STEM school is conceptualized and enacted, how and why curriculum reform ideas change in the process of enactment, what qualities of teacher agency are entailed, how these qualities are acquired, interplayed, become generative, and/or are influenced to effect different curriculum reform outcomes, and how different conditions support and further teacher agency to make a more defensible curriculum.

In a critical case study of a highly experienced and qualified science teacher, I follow a teacher who initiated efforts to reform the advanced chemistry curriculum. This teacher wanted to make the curriculum …

The Unexamined Faiths And The Public Place Of Religion: Emerging Insights From The Law, I Benson Jan 2011

The Unexamined Faiths And The Public Place Of Religion: Emerging Insights From The Law, I Benson

Law Papers and Journal Articles

The article examines certain key terms, such as “beliefs” and “faith” and how these are understood in relation to the public sphere. It examines some writings of recent popularist authors such as Richard Dawkins and Christopher Hitchens, and is critical of the authors’ claims that they do not have faith or beliefs. Drawing on legal decisions in Canada and South Africa the article suggests that this sort of terminological looseness has legal and political implications when it comes to whether or not beliefs of all sorts (religious and non-religious) are treated fairly in the public sphere. Arguing for a more …

Moving Beyond The Safety Zone: A Staff Development Approach To Anti-Heterosexist Education, Scott Hirschfeld Jan 2011

Moving Beyond The Safety Zone: A Staff Development Approach To Anti-Heterosexist Education, Scott Hirschfeld

Fordham Urban Law Journal

Like the rest of the world, most teachers and administrators were raised and schooled in a society that considered homosexuality a sickness--a topic unsuitable for discussion in both classroom and faculty room. Though mainstream attitudes have shifted in recent years, LGBT issues remain largely taboo in school communities. Despite the preponderance of character education and anti-bullying programs in American classrooms today, it is evident that schools are not safe and affirming places for a significant number of students and their families. It is therefore essential to question the nature and effectiveness of the trainings and interventions schools use--if they use …

From Sounds Bites To Sound Policy: Reclaiming The High Ground In Criminal Justice Policy-Making, Anthony C. Thompson Jan 2011

From Sounds Bites To Sound Policy: Reclaiming The High Ground In Criminal Justice Policy-Making, Anthony C. Thompson

Fordham Urban Law Journal

In this article, the author contemplates the way the criminal justice system is portrayed in the media and suggests how the media's emphasis on "sound bites" - which makes it difficult to separate fact from hype - has had significant policy ramifications. The author makes a point of exploring the many ways that conceptions of crime are formed and influenced, as well as how the media has shaped legislation. In the author's opinion, in order to curb the excessive influence of most mainstream representations of the criminal justice system, there must be some mechanism for oversight of both the media …

Population Variation Of Codling Moth Cydia Pomonella (Lep.; Tortricidae) Based On Molecular Data From Northwestern Iran, Samad Khaghaninia, Seyed Abolgasem Mohammadi, Ali Morad Sarafrazi, Karim Haddad Irani Nejad

Turkish Journal of Zoology

In order to study population structure in the codling moth (Cydia pomonella L.) using RAPD markers, 13 geographical populations from northwestern Iran were collected during 2003 and 2004. Genomic DNA was extracted from 10 overwintering larvae of each population. Out of 60 tested primers, 18 amplified 236 polymorphic bands. The total number of bands in the population varied from 169 to 206 in the Mughan and Zunuz populations, respectively. Within-population genetic diversity, based on Nei's genetic index, ranged from 0.228 to 0.281 for the Shabestar and Zunuz populations, respectively. An analysis of the molecular variance revealed significant differences within and …
