The Oxa1 protein plays a central role in facilitating the cotranslational insertion of the nascent polypeptide chains into the mitochondrial inner membrane. Mitochondrially encoded proteins are synthesized on matrix-localized ribosomes which are tethered to the inner membrane and in physical association with the Oxa1 protein. In the present study we used a chemical cross-linking approach to map the Saccharomyces cerevisiae Oxa1-ribosome interface, and we demonstrate here a close association of Oxa1 and the large ribosomal subunit protein, MrpL40. Evidence to indicate that a close physical and functional relationship exists between MrpL40 and another large ribosomal protein, the Mrp20/L23 protein, is …

Studies of body weight regulation have focused almost entirely on caloric intake and energy expenditure. However, a number of recent studies in animals linking energy regulation and the circadian clock at the molecular, physiological, and behavioral levels raise the possibility that the timing of food intake itself may play a significant role in weight gain. The present study focused on the role of the circadian phase of food consumption in weight gain. We provide evidence that nocturnal mice fed a high‐fat diet only during the 12‐h light phase gain significantly more weight than mice fed only during the 12‐h dark …

Genome 10k: A Proposal To Obtain Whole-Genome Sequence For 10 000 Vertebrate Species, Tony Gamble, Genome 10k Community Of Scientists
Biological Sciences Faculty Research and Publications
The human genome project has been recently complemented by whole-genome assessment sequence of 32 mammals and 24 nonmammalian vertebrate species suitable for comparative genomic analyses. Here we anticipate a precipitous drop in costs and increase in sequencing efficiency, with concomitant development of improved annotation technology and, therefore, propose to create a collection of tissue and DNA specimens for 10 000 vertebrate species specifically designated for whole-genome sequencing in the very near future. For this purpose, we, the Genome 10K Community of Scientists (G10KCOS), will assemble and allocate a biospecimen collection of some 16 203 representative vertebrate species spanning …

Personality Scale Validities Increase Throughout Medical School, Filip Lievens, Deniz S. Ones, Stephan Dilchert
Research Collection Lee Kong Chian School Of Business
Admissions and personnel decisions rely on stable predictor-criterion relationships. The authors studied the validity of Big Five personality factors and their facets for predicting academic performance in medical school across multiple years, investigating whether criterion-related validities change over time. In this longitudinal investigation, an entire European country's 1997 cohort of medical students was studied throughout their medical school career (Year 1, N = 627; Year 7, N = 306). Over time, extraversion, openness, and conscientiousness factor and facet scale scores showed increases in operational validity for predicting grade point averages. Although there may not be any advantages to being open …

Gulls are highly adaptable animals that thrive in proximity to humans. Although gulls enjoy legal protection in North America, England, and Europe, they often conflict with human interests by spreading disease, transporting contaminants, fouling public areas with droppings, and colliding with aircraft. Of particular concern are aggregates of " loafing" gulls that gather on parking lots, rooftops, and airport runways. Loafing in birds is a general state of immobility that involves behaviors such as sleeping, sitting, standing, resting, preening, and defecating. The ability to predict the incidence of aggregated loafing provides a first step toward the amelioration of bird/human conflicts. …

Quantification Of Abnormal Repetitive Behaviour In Captive European Starlings (Sturnus Vulgaris), Bo Brilot, L Asher, G Feenders, M Bateson
School of Biological and Marine Sciences
Stereotypies are repetitive, unvarying and goalless behaviour patterns that are often considered indicative of poor welfare in captive animals. Quantifying stereotypies can be difficult, particularly during the early stages of their development when behaviour is still flexible. We compared two methods for objectively quantifying the development of route-tracing stereotypies in caged starlings. We used Markov chains and T-pattern analysis (implemented by the software package, Theme) to identify patterns in the sequence of locations a bird occupied within its cage. Pattern metrics produced by both methods correlated with the frequency of established measures of stereotypic behaviour and abnormal behaviour patterns counted …

Openness is a fundamental value underlying significant changes in society and is a prerequisite to changes institutions of higher education need to make in order to remain relevant to the society in which they exist. There are a number of ways institutions can be more open, including programs of open sharing of educational materials. Individual faculty can also choose to be more open without waiting for institutional programs. Increasing degrees of openness in society coupled with innovations in business strategy like dynamic specialization are enabling radical experiments in higher education and exerting increasing competitive pressure on conventional higher education institutions. …

Chemalign: Biologically Relevant Multiple Sequence Alignment Using Physicochemical Properties, Hyrum Carroll, Mark J. Clement, Quinn O. Snell, David Mcclellan
Faculty Publications
We present a new algorithm, ChemAlign, that uses physicochemical properties and secondary structure elements to create biologically relevant multiple sequence alignments (MSAs). Additionally, we introduce the Physicochemical Property Difference (PPD) score for the evaluation of MSAs. This score is the normalized difference of physicochemical property values between a calculated and a reference alignment. It takes a step beyond sequence similarity and measures characteristics of the amino acids to provide a more biologically relevant metric. ChemAlign is able to produce more biologically correct alignments and can help to identify potential drug docking sites.
Rethinking The Constitutional Criminal Procedure Of Juvenile Transfer Hearings: Apprendi, Adult Punishment And Adult Process, Jenny E. Carroll
Rethinking The Constitutional Criminal Procedure Of Juvenile Transfer Hearings: Apprendi, Adult Punishment And Adult Process, Jenny E. Carroll
Faculty Scholarship
This article makes valuable new contributions to the burgeoning scholarly discourse on Apprendi v. New Jersey-a landmark decision that celebrates its tenth anniversary this year. It builds on the author's experience as a public defender, during which she pioneered the surprising but straightforward argument that under Apprendi, findings that justify transferring a juvenile to adult court must be proven to a jury beyond a reasonable doubt. Apprendi requires that any fact authorizing a sentence higher than the otherwise applicable statutory maximum must be found by a jury using a beyond a reasonable doubt standard. This tenet applies directly to juvenile …

Potensialitas Dan Keterbatasan Inovasi Morfologis Dalam Bahasa Indonesia; Contoh Kombinasi Afiks "Keter-/-An", Jérôme Samuel
Wacana, Journal of the Humanities of Indonesia
This paper examines with a particular affixe (keter-/-an) consisting in two primary affixes. Through the analyse of terms coined by the Pusat Bahasa and spontaneous terms, the paper distinguishes between "double" and "complex" affixation, corresponding to different operating modes of affixation. The first deals with an already affixed and lexicalized word, then reaffixed and relexicalized. The second, almost only found in documents produced by the Pusat Bahasa, refers to a base getting a first affix in a poorly (or not) lexicalized form, constituting no more than a morphological stage towards the wished form, which is intent as lexicalized. Complex affix …

Accurate Molecular Classification Of Cancer Using Simple Rules., Xiaosheng Wang, Osamu Gotoh
Accurate Molecular Classification Of Cancer Using Simple Rules., Xiaosheng Wang, Osamu Gotoh
Journal Articles: Genetics, Cell Biology & Anatomy
BACKGROUND: One intractable problem with using microarray data analysis for cancer classification is how to reduce the extremely high-dimensionality gene feature data to remove the effects of noise. Feature selection is often used to address this problem by selecting informative genes from among thousands or tens of thousands of genes. However, most of the existing methods of microarray-based cancer classification utilize too many genes to achieve accurate classification, which often hampers the interpretability of the models. For a better understanding of the classification results, it is desirable to develop simpler rule-based models with as few marker genes as possible.

Searching For Genes That Matter In Acute Kidney Injury: A Systematic Review, Jonathan Lu
Searching For Genes That Matter In Acute Kidney Injury: A Systematic Review, Jonathan Lu
Yale Medicine Thesis Digital Library
Identifying patients who may develop acute kidney injury (AKI) remains challenging as clinical determinants explain only a portion of individual risk. Another factor that likely affects risk is intrinsic genetic variability. Therefore, we performed a systematic review of studies that related the development or prognosis of AKI to genetic variation. We searched MEDLINE, EMBASE, HuGEnet, SCOPUS and Web of Science for articles from 1950 to Dec 2007. Two independent researchers screened articles using predetermined criteria. Studies were assessed for methodological quality via an aggregate scoring system. The 16 included studies were of cohort or case-cohort design, and investigated 35 polymorphisms …

Performance Analysis Of A Binary-Tree-Based Algorithm For Computing Spatial Distance Histograms, Sadhana Sharma Luetel
USF Tampa Graduate Theses and Dissertations
The environment is made up of composition of small particles. Hence, particle simulation is an important tool in many scientific and engineering research fields to simulate the real life processes of the environment. Because of the enormous amount of data in such simulations, data management, storage and processing are very challenging tasks. Spatial Distance Histogram (SDH) is one of the most popular queries being used in this field. In this thesis, we are interested in investigating the performance of improvement of an existing algorithm for computing SDH. The algorithm already being used is using a conceptual data structure called density …

Nutrient uptake capacity is an important parameter in modeling nutrient uptake by plants. Researchers commonly assume that uptake capacity measured for a species can be used across sites. We tested this assumption by measuring the nutrient uptake capacity of intact roots of Engelmann spruce (Picea engelmanni Parry) and subalpine fir (Abies lasiocarpa (Hook.) Nutt.) at Loch Vale Watershed and Fraser Experimental Forest in the Rocky Mountains of central Colorado. Roots still attached to the tree were exposed to one of three concentrations of nutrient solutions for time periods ranging from 1 to 96h, and solutions were analyzed for ammonium, …
Hemocompatibility Assessment Of 3c-Sic For Cardiovascular Applications, Norelli Schettini
Hemocompatibility Assessment Of 3c-Sic For Cardiovascular Applications, Norelli Schettini
USF Tampa Graduate Theses and Dissertations
The hemocompatibility of crystalline Silicon Carbide (SiC), in its cubic form (i.e., 3C-SiC), has been evaluated and compared to Silicon (Si), the leading material in biosensing applications. Silicon carbide (SiC) is a hard, chemically robust material, very well suited for harsh environment applications, and has been suggested to have very good biocompatibility. Additionally, SiC in its amorphous form, has been used as a coating for medical implantable devices such as bone prosthetics and cardiovascular stents. However, assessment of single crystal 3C-SiC for cardiovascular applications has not been reported. In this research we have studied the interactions of single crystal 3C-SiC …

Mcl-1 Degradation During Hepatocyte Lipoapoptosis., Howard C. Masuoka, Justin L. Mott, Steven F. Bronk, Nathan W. Werneburg, Yuko Akazawa, Scott H. Kaufmann, Gregory J. Gores
Journal Articles: Biochemistry & Molecular Biology
The mechanisms of free fatty acid-induced lipoapoptosis are incompletely understood. Here we demonstrate that Mcl-1, an anti-apoptotic member of the Bcl-2 family, was rapidly degraded in hepatocytes in response to palmitate and stearate by a proteasome-dependent pathway. Overexpression of a ubiquitin-resistant Mcl-1 mutant in Huh-7 cells attenuated palmitate-mediated Mcl-1 loss and lipoapoptosis; conversely, short hairpin RNA-targeted knockdown of Mcl-1 sensitized these cells to lipoapoptosis. Palmitate-induced Mcl-1 degradation was attenuated by the novel protein kinase C (PKC) inhibitor rottlerin. Of the two human novel PKC isozymes, PKCdelta and PKC, only activation of PKC was observed by phospho-immunoblot analysis. As compared with …

Manipulating Neuronal Circuits With Endogenous And Recombinant Cell-Surface Tethered Modulators, Mande Holford, Sebastian Auer, Martin Laqua, Ines Ibanez-Tallon
Publications and Research
Neuronal circuits depend on the precise regulation of cell-surface receptors and ion channels. An ongoing challenge in neuroscience research is deciphering the functional contribution of specifi c receptors and ion channels using engineered modulators. A novel strategy, termed “tethered toxins”, was recently developed to characterize neuronal circuits using the evolutionary derived selectivity of venom peptide toxins and endogenous peptide ligands, such as lynx1 prototoxins. Herein, the discovery and engineering of cell-surface tethered peptides is reviewed, with particular attention given to their cell-autonomy, modular composition, and genetic targeting in different model organisms. The relative ease with which tethered peptides can be …
The Effect Of Growth Factors On The Corneal Stroma Extracellular Matrix Production By Keratocytes, Latia Shaquan Etheredge
The Effect Of Growth Factors On The Corneal Stroma Extracellular Matrix Production By Keratocytes, Latia Shaquan Etheredge
USF Tampa Graduate Theses and Dissertations
The corneal wound healing process is a complex process, which often leads to the development of scar tissue with loss of transparency. When the cornea is wounded, some of the viable keratocytes are activated by growth factors to proliferate, and repair the wound by the production of a new extracellular matrix (ECM) that is either normal or is disorganized (fibrotic). The first part of this dissertation aims to show that the growth factors IGF-I, TGF-ß, FGF-2, and PDGF stimulate keratocytes to synthesize different levels of collagens and proteoglycans and are therefore responsible for initiating the wound healing repair process. FGF-2 …
