Under the threat of climate change with continued fossil fuel use, investment in developing renewable energies is increasingly important. One category of renewable energy sources, biofuels, is well suited to industries that require a liquid fuel source. However, producing biofuel feedstocks is challenging from a sustainability perspective, as they require extensive land area and resource input to grow on marginal lands. Circadian rhythms are endogenous cycles that recur approximately every 24 h, and manifest in virtually every physiological and behavioral process among the vast majority of organisms. These rhythms, sustained by the central circadian clock, the suprachiasmatic nucleus (SCN) of the hypothalamus, allow for optimal timing of biological processes that ensure organisms’ homeostasis, and are entrained to precisely 24 h by daily exposure to light. Disruption of the molecular mechanisms that drive these rhythms have negative consequences on physiology and behavior that may impair survival. Bioenergy can help mitigate climate change by providing a carbon-neutral fuel source. However, multiple challenges exist to achieving carbon neutrality including converting lignocellulosic materials to fuel and enhancing soil C sequestration during the growth of the feedstocks. To address these challenges, there have been recent efforts to genetically modify feedstocks to produce more energy dense oils that increase fuel conversion efficiency and to cultivate deep-rooted perennial feedstocks that can enhance soil C storage. Efficient feed utilization is critical for both economic sustainability and environmental responsibility in modern livestock production. While there has been extensive research, the multifaceted nature of feed efficiency remains complex, with many biological factors still unexplored. This dissertation examines the physiological foundations of feed efficiency by elucidating some of the complex biological mechanisms associated with residual feed intake (RFI) phenotype in beef cattle, using a range of Omics approaches. We hypothesized that metabolites related to amino acids, carbohydrates, and fatty acids could act as potential biomarkers for RFI. Our understanding of how plant-microbe interactions regulate carbon (C) and nitrogen (N) retention in soil organic matter (SOM) remains uncertain. Conflicting evidence suggests that microbial decomposition can lead to the loss of unprotected particulate SOM, but also that microbial decomposition produces simpler compounds that preferentially form more persistent aggregate- or mineral-protected SOM pools. Further, uncertainty remains in how plant-microbe interactions alter SOM retention in these different pools through litter chemistry controls on microbial decomposition traits and rhizosphere priming. Chronic neuroinflammation and aberrant proteostasis in the central nervous system (CNS) are the major hallmarks of neurological diseases. Endoplasmic Reticulum (ER) is a major cellular organelle involved in protein synthesis, folding and maturation of various secretory and transmembrane proteins. Pathophysiological stressors such as trauma and infection result in misfolded protein accumulation in the endoplasmic reticulum (ER) lumen, which results in ER stress. Inhalation of nano-TiO2 is linked to adverse clinical outcomes that affect people worldwide, particularly those who work in manufacturing. For example, cardiovascular consequences and changes in microvascular responses are, in part, associated with exposure to engineered nanomaterials such as nano-TiO2; however, the mechanism(s) driving this process is unknown. Cells rely on heat shock proteins (HSP) to facilitate and regulate the folding of the substrate proteins into their native state, and degradation if misfolding cannot be prevented. HSP90, a member of the HSP family, is a potential target for treatment of cancer and neurodegenerative diseases. Unfortunately, several clinical trials for cancer treatment have been discontinued due to cell toxicity accompanying HSP90 inhibition. HSP90 has four distinct but structurally similar paralogs. Microbial functional diversity is the product of community structure and intraspecific trait variation. Due to microbial diversity and limited availability of microbial trait measurements, it has been challenging to quantitatively link community structure to microbial function. Although community-level activity rates vary with community composition, issues in the scale of their measurement inhibit our understanding of their relationship. Quantitative stable isotope probing (qSIP) is a method for quantitatively measuring taxon-specific microbial traits, providing new opportunities to apply trait-based approaches for studying microbial ecology. This thesis presents a method based on neural networks and Kalman filters for estimating the position of a person carrying a mobile device (i.e., cell phone or tablet) that can communicate with static UWB sensors or is carried in an environment with known landmark positions. This device is used to collect and share inertial measurement unit (IMU) information — which includes data from sensors such as accelerometers, gyroscopes, and magnetometers — and UWB and landmark information. This manuscript reports three different studies to understand the impact of different factors on students' college physics achievement. In this thesis, I look to understand how insects compute task-level quantities by integrating range-fractionated sensory signals to create a sparse-spatial coding of Cartesian positions. I created biologically plausible 2-D and 3-D models of one species of the stick insect (Carausius morosus) leg and encoded the foot position through a spiking neural network. This model used spiking afferents from three angles of an insect leg which are integrated by one non-spiking interneuron. MitoNEET belongs to the CDGSH Iron-Sulfur Domain (CISD)-gene family of proteins and is a [2Fe-2S] cluster-containing protein found on the outer membrane of mitochondria. The specific functions of mitoNEET/CISD1 remain to be fully elucidated, but the protein is involved in regulating mitochondrial bioenergetics in several metabolic diseases. Unfortunately, drug discovery efforts targeting mitoNEET to improve metabolic disorders are hampered by the lack of ligand-binding assays for this mitochondrial protein. Bordetella pertussis is a Gram-negative obligate aerobe that causes a respiratory disease known as pertussis or whooping cough. Pertussis is most severe in younger children, especially infants but the bacteria has been known to colonize adult populations. Before the introduction of the whole-cell pertussis (wP; wP-DTP) vaccine reported numbers of pertussis cases within the US routinely topped 100,000 cases per year. However, with the widespread usage of the wP vaccine case numbers began dropping and reached a low of less than 5,000 cases per year in the late 1970’s and early 80’s. Acid mine drainage (AMD) is a form of water pollution generated when water and oxygen come into contact with sulfide minerals, forming metal ions, sulfuric acid, and sulphates in solution. For women, two of the greatest risk factors for affective disorders are adversity experienced during puberty and later becoming pregnant. We have created a translationally relevant mouse model where we address these complex risk factors. Previously, we discovered that pregnant mice (dams) that experienced chronic variable stress (CVS) during puberty display a blunted hypothalamic-pituitary-adrenal (HPA) response when exposed to an acute stressor. Interestingly, this alteration only first becomes apparent during pregnancy, which is a sensitive period for these effects due to normative neuroendocrine changes. This case study examines Makerere University through the lens of U.S. land-grant ideal and normative domains in order to provide a deeper understanding of global higher education. A case study uses multiple types of data to create a holistic perspective. One of the goals of endodontic therapy is to debride infected pulps of teeth and return the tooth to a state of health in preparation of restorative care and return to function. Chemically cleansing of the canal system augments mechanical debridement by flushing out debris, dissolving tissue, and disinfecting the root canal system. The purpose of this research is to compare the efficacy of five irrigants: 0.008% HOCl acid (Endocyn®), 0.03% HOCl (Vashe®), 6% and 8.25% sodium hypochlorite (NaOCl), and Ozone against a typical bacterial species found in infected pulps, Enterococcus faecalis (E. faecalis).

Meiotic recombination plays a vital role in shaping genome evolution by introducing genetic diversity necessary for natural selection. Recombination rates exhibit extensive variation within and between species, occurring in specific regions known as hotspots and coldspots along individual chromosomes. Maize, with its well-characterized genome, provides an excellent model for studying the nonrandom pattern of meiotic recombination. GM-CSF has been employed as an adjuvant to cancer immunotherapies in solid tumors due to its ability to drive immune stimulatory macrophages and other myeloid cells that promote anti-tumor responses. However, GM-CSF does not always exert immune stimulatory effects on myeloid cells, and sometimes even drives immune suppressive phenotypes. GM-CSF effects on myeloid cells and the tumor microenvironment (TME) appear to vary across dosages and even cancer types. This project aimed to address significant gaps in literature around addiction-related attitudes by identifying early childhood educators’ addiction-related attitudes and how these attitudes associate with their relationships with students who come from homes with addiction. A sample of 501 ECEs completed an online survey which included the Public Attitudes About Addiction Survey (PAAS; a 54-item measure used to identify a person’s beliefs about addiction across five models), the Student-Teacher Relationship Scale (STRS; a 15-item scale used to measure the level of closeness and conflict), and various demographic and community questions. Geological carbon sequestration (GCS) offers a promising solution to effectively manage extra carbon, mitigating the impact of climate change. This doctoral research introduces a cutting-edge Smart Proxy Modeling-based framework, integrating artificial neural networks (ANNs) and domain expertise, to re-engineer and empower numerical reservoir simulation for efficient modeling of CO2 sequestration and demonstrate predictive conformance and replicative capabilities of smart proxy modeling.

The remnants of microorganisms are now understood to account for the majority of organic matter in many mineral soils. Despite the significance of this microbial necromass for soil carbon storage, we know relatively little about how the traits of microorganisms interact with soil minerals to determine the stability of microbe derived carbon in soil. Soil minerals differ in their surface area and chemistry potentially influencing microbial attachment, biofilm formation, and the persistence of microbial necromass.
