Utilizing Markov Chains To Estimate Allele Progression Through Generations, Ronit Gandhi

All populations display patterns in allele frequencies over time. Some alleles cease to exist, while some grow to become the norm. These frequencies can shift or stay constant based on the conditions the population lives in. If in Hardy-Weinberg equilibrium, the allele frequencies stay constant. Most populations, however, have bias from environmental factors, sexual preferences, other organisms, etc. We propose a stochastic Markov chain model to study allele progression across generations. In such a model, the allele frequencies in the next generation depend only on the frequencies in the current one.

Transportation of hazardous materials (hazmat) in the United States (U.S.) constituted 22.8% of the total tonnage transported in 2012 with an estimated value of more than 2.3 billion dollars. As such, hazmat transportation is a significant economic activity in the U.S. However, hazmat transportation exposes people and environment to the infrequent but potentially severe consequences of incidents resulting in hazmat release. Trucks and trains carried 63.7% of the hazmat in the U.S. in 2012 and are the major foci of this dissertation. Rainfall1 occurrences understood as rain events are relevant for agricultural practices because temporal distribution of rainfall highly affects yield production. A few stochastic models satisfactorily generate daily rainfall events while preserving temporal and spatial dependence among multiple sites. I evaluated an extension on the traditional Orthogonal Markov chain (TOMC) model in reproducing the temporal structure of rainfall events at multiple sites in Florida (FL), Nebraska (NE) and California (CA). In addition, a simulation of watershed runoff from rainfall events, reproduced by a single- and multi-site weather generator, was conducted. Results shows that (i) a temporal structure extended …

Many organisms, from bacteria to primates, use stochastic movement patterns to find food. These movement patterns, known as search strategies, have recently be- come a focus of ecologists interested in identifying universal properties of optimal foraging behavior. In this dissertation, I describe three contributions to this field. First, I propose a way to extend Charnov's Marginal Value Theorem to the spatially explicit framework of stochastic search strategies. Next, I describe simulations that compare the efficiencies of sensory and memory-based composite search strategies, which involve switching between different behavioral modes. For over two decades, satellite sensors have provided the locations of global fire activity with ever-increasing accuracy. However, the ability to measure fire intensity, know as fire radiative power (FRP), and its potential relationships to meteorology and smoke plume injection heights, are currently limited by the pixel resolution. This dissertation describes the development of a new, sub-pixel-based FRP calculation (FRPf) for fire pixels detected by the MODerate Resolution Imaging Spectroradiometer (MODIS) fire detection algorithm (Collection 5), which is subsequently applied to several large wildfire events in North America. Population dynamics tries to explain in a simple mechanistic way the variations of the size and structure of biological populations. In this dissertation we use mathematical modeling and analysis to study the various aspects of the dynamics of plant populations and their seed banks.

In Chapter 2 we investigate the impact of structural model uncertainty by considering different nonlinear recruitment functions in an integral projection model for Cirsium canescens. We show that, while having identical equilibrium populations, these two models can elicit drastically different transient dynamics. This dissertation presents two statistical methodologies developed on multi-order Markov models. First, we introduce an alignment-free sequence comparison method, which represents a sequence using a multi-order transition matrix (MTM). The MTM contains information of multi-order dependencies and provides a comprehensive representation of the heterogeneous composition within a sequence. Based on the MTM, a distance measure is developed for pair-wise comparison of sequences. The new method is compared with the traditional maximum likelihood (ML) method, the complete composition vector (CCV) method and the improved version of the complete composition vector (ICCV) method using simulated sequences. Summary and Conclusions

A procedure to estimate probabilities of the occurrence of severe convective storms within local areas has been described. Probabilities were based on a simulated climatology and the relative frequency of severe convective events when a selected site was contained within an operational Outlook or Watch. Combined data from five local areas were used to develop a general model for local probabilities within the central and northern Plains region. Attachment of probabilities to specific products placed values within a framework familiar to both forecasters and "end-users."
