Almost all scientific research relies on software. This is particularly true for research that uses neuroimaging technologies, such as functional magnetic resonance imaging (fMRI). These technologies generate massive amounts of data per participant, which must be processed and analyzed using specialized software. A large portion of these tools are developed by teams of researchers, rather than trained software developers. In this kind of ecosystem, where the majority of software creators are scientists, rather than trained programmers, it becomes more important than ever to rely on community-based development, which may explain why most of this software is open source. Tip-of-the-tongue states (TOT) and feeling-of-knowing judgments (FOK) are metacognitive experiences about the possibility of future retrieval of information when recall fails. Studies show that experiencing a TOT or a high FOK increases the possibility of correct retrieval of missing information, which demonstrates metacognitive sensitivity. However, evidence for metacognitive sensitivity of TOT and FOK mainly derives from measures that conflate metacognitive sensitivity with metacognitive bias. Moreover, no study has evaluated the influence of TOT and FOK judgments on the unbiased metacognitive sensitivity of other metacognitive experiences and judgments, in this case, confidence judgments.

Anxiety-related disorders are some of the most pervasive mental health disorders affecting adult and youth populations. Despite growing evidence of the neurobiology associated with anxiety-related disorders, a consensus on the neurobiological mechanisms of anxiety-related disorders remains to be elucidated. We first provide background literature on the reasoning behind this dissertation in Chapter 1. In Chapter 2, we conducted a neuroimaging meta-analysis on posttraumatic stress disorder to identify convergent structural and functional alterations associated with this anxiety-related disorder among adults. This dissertation examined the role of medial prefrontal cortex (mPFC) and the hippocampus (HC) in episodic memory, and provides a novel approach to identify the midline thalamus mediating mPFC-HC interactions in humans. The mPFC and HC are critical to the temporal organization of episodic memory, and these interactions are disrupted in several mental health and neurological disorders. In the first study, I provide evidence that the mPFC is involved in ordinal retrieval, and the HC is active in temporal context retrieval in remembering the order of when events happen. Historically, human neuroimaging has studied brain regions “activated” during behavior and how they differ between groups of people. This approach has improved our understanding of healthy and disordered brain function, but has two key shortcomings. First, focusing on brain activation restricts how we understand the brain, ignoring vital, behind-the-scenes processing. In the past decade, the focus has shifted to communication between brain regions, or connectivity, revealing networks that exhibit subtle, consistent differences across behaviors and diagnoses. Without activation-focused research’s constraints, connectivity-focused neuroimaging research more comprehensively assesses brain function. Neuroimaging research has identified brain alterations linked with the human immunodeficiency virus (HIV) that contribute to cognitive declines characterizing the disease. Given cannabis’s (CB’s) anti-inflammatory properties, use prevalence among people living with HIV (PLWH), and impact on neurocognition, my dissertation utilizes a between-groups study design to interrogate separate and interactive effects of HIV and CB on fMRI measures of brain activity. We investigate (1) task-based brain activity at the regional-level, (2) insular resting-state functional connectivity (rsFC) at the circuit-level, and (3) large-scale brain network interactions at the systems-level. Heavy and/or chronic cannabis use has been associated with neurocognitive impairment and decline, often in domains such as memory and executive functioning. On the other hand, exercise has been linked to positive effects on brain and cognitive health across the lifespan, as well as to better substance use outcomes. Despite this, little is known about the ways in which exercise could help prevent or ameliorate adverse cannabis-related outcomes among adolescents.

The structure and connectivity of the prefrontal cortex has been extensively studied for its contribution to language and executive function (EF) development, but many questions still remain whether its microstructural tissue properties can reliably predict behavioral outcomes in very young typically and atypically developing populations. This dissertation presents a series of neuroimaging investigations and achievements that strive to deepen and broaden our understanding of human problem solving and physics learning. Neuroscience conceives of dynamic relationships between behavior, experience, and brain structure and function, but how neural changes enable human learning across classroom instruction remains an open question. At the same time, physics is a challenging area of study in which introductory students regularly struggle to achieve success across university instruction. The development of fluent reading requires coordinated development of key fiber pathways. While several fiber pathways have been implicated in reading, including the recently re-identified vertical occipital fasciculus (VOF), inferior longitudinal fasciculus (ILF), arcuate fasciculus and its 3 components, and inferior fronto-occipital fasciculus (IFOF), whether these fiber pathways support reading in young children with little to no exposure to print remains poorly understood. Fiber Pathways For Language In The Developing Brain: A Diffusion Tensor Imaging (Dti) Study, Iris J. Broce

The present study characterized two fiber pathways important for language, the superior longitudinal fasciculus/arcuate fasciculus (SLF/AF) and the frontal aslant tract (FAT), and related these tracts to speech, language, and literacy skill in children five to eight years old. We used Diffusion Tensor Imaging (DTI) to characterize the fiber pathways and administered several language assessments. The FAT was identified for the first time in children. Results showed no age-related change in integrity of the FAT, but did show age-related change in the left (but not right) SLF/AF. Moreover, only the integrity of the right FAT was related to phonology but …
