Populations of river dolphins throughout Asia are in decline as a direct result of intensified anthropogenic activity along river systems. Water development projects, land use change, contamination, and intensified fishing practices are known factors contributing to the probable extinction of the Yangtze river dolphin (Lipotes vexillifer) and declining populations of the South Asian river dolphin (Platanista gangetica spp.), Irrawady dolphin (Orcaella brevirostris), and finless porpoise (Neophocaena a. asiaeorientalis). Although not yet as extensive, river system development in South America is following a similar path as that of Asia, with impacts on dolphin species likely to follow. Currently, the Amazon river …

Sea lice (Lepeophtheirus and Caligus spp) are parasitic copepods that infect the external surfaces of fish hosts. Salmon lice (L. salmonis) outbreaks are commonly reported by operations in Canada, Norway, Scotland, Ireland, and the United States and are a primary concern in aquaculture because of their fish health and economic impacts. When farmed fish mortalities and treatments are accounted for, annual losses from sea louse infestations exceed $300,000,000 (Costello 2009). Farms experiencing sea lice infections risk on-site re-infection and transmission to wild populations and other farms that are hydrographically connected. Oyster reef restoration can significantly increase benthic denitrification rates. Methods applied to measure nutrient fluxes and denitrification from oyster reefs in previous studies include incubations of sediment cores collected adjacent to oyster clumps, benthic chambers filled with intact reef segments that have undergone in situ equilibration and ex situ incubation, and cores with single oysters. However, fluxes of nutrients vary by orders of magnitude among oyster reefs and methods. This study compares two methods of measuring nutrient and metabolic fluxes on restored oyster reefs: incubations including intact segments of oyster reef and incubations containing oyster clumps without underlying sediments. Home range estimation is an important analytical method in applied spatial ecology, yet best practices for addressing the effects of spatial variation in detection probability on home range estimates remain elusive. We introduce the R package “DiagnoseHR,” simulation tools for assessing how variation in detection probability arising from landscape, animal behavior, and methodological processes affects home range inference. We demonstrate the utility of simulation methods for home range analysis planning by comparing bias arising from three home range estimation methods under multiple detection scenarios. The Louisiana oyster industry is greatly impacted by freshwater and sediment diversions that are part of the effort to restore the state’s coastline. A habitat suitability index (HSI) proposes species-habitat relationships that can be instrumental in creating impact assessments and suitability predictions for management as new diversions are implemented. An oyster (Crassostrea virginica) HSI was developed using three variables crucial to oyster sustainability: average annual salinity, minimum monthly salinity, and average salinity during the spawning season. Black soldier flies (BSF), Hermetia illucens (Linnaeus) (Diptera: Stratiomyidae) consume decaying organic waste as larvae (BSFL) and can be used for recycling a variety of biogenic wastes. BSFL can also be processed into value-added animal feeds, including those used in aquaculture. An overarching goal of this project was to obtain additional insights into BSF biology to improve their rearing and handling in future mass-production facilities serving Maine aquaculture.

Risks associated with disease spread from fish and shellfish farming have plagued the growth and public perception of aquaculture worldwide. However, by processing nutrients and organic material from the water column, the culture of many suspension-feeding bivalves has been proposed as a novel solution toward mitigating problems facing coastal water quality, including the removal of disease-causing parasites. Here we developed and simulated an epidemiological model describing sympatric oyster Crassostrea virginica populations in aquaculture and the wild impacted by the protozoan parasite Perkinsus marinus. Gofish: A Versatile Nested Pcr Strategy For Environmental Dna Assays For Marine Vertebrates, Mark Y. Stoeckle, Mithun Das Mishu, Zachary Charlop-Powers

Here we describe GoFish, a strategy for single-species environmental DNA (eDNA) presence/absence assays using nested PCR. The assays amplify a mitochondrial 12S rDNA segment with vertebrate metabarcoding primers, followed by nested PCR with M13-tailed, species-specific primers. Sanger sequencing confirms positives detected by gel electrophoresis. We first obtained 12S sequences from 77 fish specimens for 36 northwestern Atlantic taxa not well documented in GenBank. Using these and existing 12S records, we designed GoFish assays for 11 bony fish species common in the lower Hudson River estuary and tested seasonal abundance and habitat preference at two sites. Limnological studies of Marala Wetlands, a complex created by three rivers, i.e., Jammu Tawi, Chenab and Manawar Tawi, entering Bajwat area located 25 km from North of Sialkot city from state of Jammu and Kashmir, were carried out between October, 2000 to September 2001. Current solutions of coral restoration rely mainly on fragmentation. Though a reliable technique, this asexual form of reproduction does not benefit the genetic diversity of the coral reef. With many global and local stressors threatening corals’ existence, the resiliency of corals to future ocean conditions depends highly on sexual reproduction to produce new genotypes. Fluorescent bulbs are widely used for algal culture stocks and production in aquaculture operations. Metal halide lamps are also used for production tanks with significant electricity demand and heat production. LED technology promises lower operational costs with less energy waste as heat for equivalent light energy production. Re-tooling algal production facilities with new LED fixtures incurs significant expense that must be recaptured in savings over time. The initial cost, added to concerns over the unknown response of algae to LED light sources may both be factors inhibiting incorporation of this new technology. Alteration and degradation of benthic structure by fishing gear can impede efforts to manage fish stock sustainably. Although the impacts of mobile gear are well known, effects of passive gear (e.g. fish traps) upon structure have been little studied. We modified commercial traps for American lobster Homarus americanus and black sea bass Centropristis striata by attaching GoPro (R) cameras to ascertain the degree and nature of impacts to seafloor habitats. Customized traps were included within a line of 20 traps, deployed and retrieved according to standard commercial fishing practice. Less than 5% of traps landed directly on bedforms when deployed. …

Atlantic surfclams support a major commercial fishery in the western North Atlantic Ocean with landings consistently between 15,000 and 25,000 metric tons since 1982. The stock is not and historically has not been overfished nor has overfishing occurred; however, in recent years landings per unit effort have declined. Surfclams are a biomass dominant on the continental shelf and a bellwether of climate change in the northwestern Atlantic. Planning frameworks allow managers to spatially prioritize actions to promote species conservation. Traditional aquatic conservation planning frameworks are often organized at the ecological community or ecosystem level, which often neglect imperiled taxa occupying species-poor assemblages. In this study, we develop a multi-metric conservation assessment for the 15 geographically distinct candidate conservation areas (CCAs) occupied by the imperiled Clinch Dace (Chrosomus sp. cf. saylori). Clinch Dace habitat is threatened by anthropogenic landscape alterations, especially for coal mining and timber harvest. This dissertation helped address the commercialization of triploid Crassostrea virginica production and develop tetraploid C. virginica broodstock in Louisiana by addressing triploid commercialization and tetraploid broodstock development. The specific objectives were to first, monitor nutrients, algal biomass, and water clarity in lakes Cove, Spring, and Wedington. Second, evaluate whether algal growth in each of the lakes was limited by N, P, or both N and P. This research was conducted to help USFS better manage lake fertilization to maximize algal growth and improve the fisheries within these lakes.

This document provides a cumulative description and assessment of the Temperate Demersal Elasmobranch Resource (TDER) and all of the fishing activities (i.e. fisheries / fishing sectors) affecting this resource in WA. Future Resource Assessment Reports will assess the State-wide sharks and rays resource.
The report is focused on the temperate indicator species (whiskery, gummy, dusky and sandbar sharks) used to assess the suites of demersal sharks and rays that comprise this resource. This report provides a comprehensive overview of the commercial Western Australian Sea Cucumber Fishery (SCF) and the outcomes from the 2016 ecological risk assessment for this fishery. Two key species, sandfish (Holothuria scabra) and redfish (Actinopyga echinites), are targeted by the commercial SCF through hand collection by diving and wading primarily in shallow waters of northern WA.

The extinction risk of sharks, rays and chimaeras is higher than that for most other vertebrates due to low intrinsic population growth rates of many species and the fishing intensity they face. The Arabian Sea and adjacent waters border some of the most important chondrichthyan fishing and trading nations globally, yet there has been no previous attempt to assess the conservation status of species occurring here. Using IUCN Red List of Threatened Species Categories and Criteria and their guidelines for application at the regional level, we present the first assessment of extinction risk for 153 species of sharks, rays and …
