Mapping And Modeling Threat-Evoked Brain States After Early Life Adversity, Taylor W. Uselman

Early life adversity (ELA) increases lifelong neuropsychiatric vulnerability. Yet how ELA reorganizes brain-wide activity and circuit coordination across later experience remains unclear. This dissertation tests the hypothesis that ELA alters adult brain-wide activity and responses to threat through disrupted coordination among neural systems that regulate emotional experience, including prefrontal-limbic and monoaminergic systems. Longitudinal manganese-enhanced MRI of adult mice exposed to standard or fragmented early care, combined with computational processing and statistical modeling, quantified brain states before, during, and long after innate predator threat. These studies established that acute threat evokes large-scale, distributed brain activity that evolves over time. ELA potentiates …

Nucleosome core particles (NCP) are the building blocks that form a highly organized and compact chromatin structure. Nucleosomes package DNA in the nucleus of eukaryotic cells. The NCP consists of about 147 base pairs of DNA wrapped around the histone octamer, with 1.65 superhelical turns in a left-handed manner. The histone octamer is composed of two copies of H3, H4, H2A, and H2B. Together with histone H1 and linker DNA, they further assemble into a higher-order chromatin structure. The nucleosome complex is stabilized by electrostatic interactions between positively charged histone residues and the negatively charged DNA backbone. To effectively access …

Traumatic brain injury (TBI) symptom prevention and remediation is an important area of research that would benefit vulnerable groups, including active-duty and veteran soldiers. These patients can sustain penetrative forces in fields of combat or in training, which result in focal lesions that trigger inflammatory and degenerative processes in the brain. Both primary and secondary injuries are associated with changes to cognition, behavior and affective state. This disease poses increased risk of epileptogenesis, as well. Dry pea (Pisum sativum L.), lentil (Lens culinaris Medik.), and chickpea (Cicer arietinum L.) are major pulse crops valued for their high nutritional composition and importance to global food systems. Pulses are rich in carbohydrates, protein, and essential minerals, making them ideal whole foods and critical contributors to food and nutrition security. Systems neuroscience posits that every aspect of perceived physical reality, every aspect of animal and human behavior, and every cognitive phenomenon emerges from patterns of neuronal activity. While most researchers embrace this idea, there are major difficulties in describing and analyzing these complex neuronal dynamics—spike flows produced by cells ensembles, synchronized extracellular field oscillations, and other patterns—which limits our understanding of how the activity of individual neurons and the whole-animal cognition and behavior might be connected. Estimation of population parameters is important for wildlife management decisions. Elk reintroduced to southeastern Kentucky experienced early irruptive population growth and are currently monitored using a statewide harvest-based statistical population reconstruction model (SPR) across the Kentucky Elk Restoration Zone (KERZ). Because the SPR model is spatially coarse and difficult to scale to the smaller management units comprising the KERZ, we conducted a spatially explicit capture-recapture study using a clustered camera-trapping array deployed for 10 weeks from June–August 2024 to estimate elk population parameters within Management Unit 4. Assessing eutrophication in rivers is difficult compared to lakes and coastal waters, because most algal biomass occurs on the riverbed and flows interact and co-vary with production (Biggs and Close, 1989; Bernhardt et al., 2018). Riverine eutrophication is typically assessed using algal biomass and water column nutrients (U.S. Environmental Protection Agency, 2000), but biomass is highly variable and labor-intensive to measure, while nutrient concentrations often underestimate enrichment due to rapid biological uptake (Dodds and Smith, 2016). This dissertation presents computational and AI-driven frameworks for identifying key regulatory genes and their downstream targets across plant and human biological systems. Three studies address distinct challenges in genomic regulation using advanced machine learning and bioinformatics approaches.
The first study introduces DyGAF (Dynamic Gene Attention Focus), a dual-attention transformer framework that identifies and ranks disease-relevant biomarker genes by simultaneously modeling independent molecular responses and interdependent regulatory network behavior. Two attention models provide complementary perspectives on gene importance and are fused through a novel combination metric. Applied to COVID-19 nasopharyngeal swab profiles, the attention-weighted representations achieved 94.23% classification accuracy, high sensitivity, …

Background: Alzheimer’s Disease (AD) is a progressive neurodegenerative disorder characterized by the accumulation of amyloid-beta (Aβ) plaques and tau protein aggregates. These pathological features develop in specific brain regions, but why some areas are more vulnerable to early AD-related changes remains unclear. To address this, predictive gene expression signatures were developed to explore the molecular mechanisms underlying regional susceptibility to AD pathology.

Understanding and accurately predicting crop yield is becoming increasingly important today in the face of global food security challenges, and thus, the availability of standardized data and scalable models is the need of the hour. To support this, researchers have developed CY-Bench (Crop Yield Benchmark), a comprehensive dataset that helps forecast maize and wheat yields on a global scale. This study examines the effects of environmental changes on fish populations in Norwalk Harbor, focusing on winter flounder (Pseudopleuronectes americanus), cunner (Tautogolabrus adspersus), northern pipefish (Syngnathus fuscus), and naked goby (Gobiosoma bosci) as examples of species responding to climate-related shifts. We analyze how water temperature, salinity, and dissolved oxygen correlate with fish abundance. To assess statistically significant differences in catch per unit effort (CPUE) across harbor regions, we applied the Kruskal-Wallis test followed by Dunn's post-hoc test. Accurately forecasting food availability is a critical task. One approach involves utilizing remote sensing data, such as satellite images, to observe the health of crop fields using different Vegetation Indices (VI). The Normalized Difference Vegetation Index (NDVI) provides a sound metric to track the “greenness” of crops over time. In this research, we develop statistical models that capture the dynamics of NDVI time series data to make better predictions of its future values. Traditional models in psychiatric research often impose assumptions of causal homogeneity, treating population-level associations as reflective of uniform underlying mechanisms. This dissertation challenges that assumption by introducing statistical and machine learning frameworks designed to detect and model causal heterogeneity in the development of psychopathology. Central to this approach is the advancement of finite mixture structural equation modeling (FM-SEM) to identify latent subgroups characterized by distinct, and sometimes opposing, causal pathways.

Capture-recapture models are essential tools for estimating population dynamics in ecological studies. A fundamental component of these models is the capture history matrix, which records individual detection over time and serves as the basis for estimating survival and capture probabilities. This presentation explores three statistical approaches to these estimations: the Cormack-Jolly-Seber (CJS) model, the Hidden Markov Model (HMM) for CJS, and the Bayesian CJS model. The CJS model provides a likelihood-based framework for estimation, and the HMM CJS incorporates latent states into the model to account for uncertainty in detection. Factor analysis is a powerful tool for modeling latent structures in high-dimensional data, traditional approaches assume a single global structure, limiting their ability to capture heterogeneity. The Mixture of Factor Analyzers (MFA) extends classical factor analysis by modeling data as a mixture of Gaussian-distributed local subspaces, effectively uncovering cluster-specific latent structures. However, MFA relies on Gaussian mixtures, making it sensitive to outliers and ill-suited for heavy-tailed data. The Mixture of $t$-Factor Analyzers (M$t$FA) addresses these limitations by incorporating multivariate $t$-distributions, improving robustness. Transcriptome-wide association studies (TWAS) have emerged as a powerful strategy to bridge genome-wide association studies (GWAS) with gene regulatory mechanisms by integrating genotypic data with gene expression data. While early TWAS methods typically rely on linear models and single-tissue expression references, recent advances underscore the need for flexible, multi-tissue approaches that can capture heterogeneous regulatory architectures and tissue-specific expression patterns. The work of this thesis is twofold — first, qualitatively characterizing the confluence between the British eugenics and statistics movements in the late 19th and early 20th centuries, and second, quantitatively analyzing the effect of this foundation on pedagogical materials in the growing field of statistics between 1880 and 1970. Towards the first goal, the history of the method of least squares, state statistics, and positive and negative eugenics are outlined, followed by a close reading of the foundational texts authored by Francis Galton and Karl Pearson that introduced linear regression. The widespread use of genera as proxies for species in paleobiological studies might affect the results of these studies. Although most attention has been given to taxonomic diversity studies, this could also be true of disparity and phylogenetic studies. In particular, the assumption that particular character states truly diagnose all members of a genus might distort results. This study examines the disparity of Acanthoceratid ammonoids at both the generic and species level. 149 species from 42 genera were examined with 52 characters measured. The recent introduction and spread of Sacramento Pikeminnow (Ptychocheilus grandis) in Northern California’s Eel River Basin represents a significant threat and impediment to the recovery of several threatened native fish species. This study was undertaken to evaluate the Trojan Y Chromosome Strategy (TYC) for the extirpation of pikeminnow from the basin. TYC is a genetic biocontrol method that relies on the production and stocking of fish with YY sex chromosomes, which may be phenotypically male (YY male) or female (YY female). Single-cell RNA sequencing (scRNA-seq) has transformed our understanding of cellular heterogeneity and gene expression dynamics. Despite its potential, the inherent noise and sparsity of scRNA-seq data pose significant challenges in clustering cells into biologically meaningful groups. This dissertation addresses these challenges through two novel methodologies aimed at enhancing the accuracy and robustness of scRNA-seq data analysis.

Analysis of evidentiary samples containing DNA from multiple contributors (“mixtures”) is a time intensive process for a forensic analyst and one where the contributor nature of a sample is not revealed until the end of the traditional forensic workflow. Often, at this stage, retesting or additional testing of mixture samples may not be possible, particularly if the DNA collection device did not preserve the DNA well enough; consequently leaving only trace amounts of a contributor’s DNA present. This project leverages clinical data and biospecimens from a prospective longitudinal cohort of pregnant women to study the genetic and phenotypic relationships between cervical shortening and the duration of pregnancy. Sonographic cervical length (CL) was measured throughout pregnancy in a cohort of 5,160 Black/African American women in Detroit, Michigan. Maternal DNA samples were sequenced with a next-generation low-pass whole genome platform. The heritability of cervical change during pregnancy and its genetic correlation with gestational age at delivery (GAD) were estimated using Genome-Wide Complex Trait Analysis. These estimates suggest that cervical change is heritable (h²CL = 51%) and highly polygenic trait. …

Urban farming can enhance the lives of communities and help reduce food scarcity. This paper presents a conceptual prototype of an efficient urban farming community that can be scaled for a single apartment building or an entire community across all global geoeconomics regions, including densely populated cities and rural, developing towns and communities. Agricultural producers are invested in managing the impacts of crop damage on their yields and profit. When damage occurs early enough in an agricultural growing season, farmers have the option to replant their corn stand in an effort to recoup some of the lost profits. In this thesis two different types of naturally occurring damage, wildlife depredation and persistent weed or insect patches, were simulated on two representative regions of Mississippi. These data were then used to assess the financial viability of a range of damage mitigation methods, including partial replanting, enrollment into a government conservation buffer, and no action. …

Biphasic, non-sigmoidal dose-response relationships are frequently observed in biochemistry and pharmacology, but they are not always analyzed with appropriate statistical methods. Here, we examine curve fitting methods for “hormetic” dose-response relationships where low and high doses of an effector produce opposite responses. We provide the full dataset used for modeling, and we provide the code for analyzing the dataset in SAS using two established mathematical models of hormesis, the Brain-Cousens model and the Cedergreen model. We show how to obtain and interpret curve parameters such as the ED50 that arise from modeling, and we discuss how curve parameters might change …
