Mathematical Modelling and Numerical Simulation with Applications
The dynamics of an infectious disease outbreak are studied under a stochastic framework in a closed population where individuals are homogeneously mixed. A vaccination program is implemented in the community prior to the start of the epidemic. The administered vaccine is imperfect, meaning that vaccinated individuals may still become infected upon contact with infected individuals. The mathematical Susceptible-Vaccinated-Infected-Recovered (SVIR) model describing the evolution of the epidemic is formulated as an absorbing, continuous-time, three-dimensional Markov chain with compartments for vaccinated, susceptible, infected and recovered individuals. This dissertation develops mathematical and statistical methods for extracting reliable information from network data across biological applications, with an emphasis on understanding what observed network structure can and cannot resolve. The first study leverages protein–protein interaction network topology in the c-di-GMP signaling system of Pseudomonas fluorescens, showing that node centrality measures accurately classify protein domain types and that physical interaction structure contributes statistically significant predictive power for biofilm formation phenotypes across nearly 200 environments, while gene expression does not. The second study examines sampling bias in lemur-plant trophic interaction networks in Madagascar, demonstrating that differential detection of diurnal versus …

Bayesian methods provide a flexible framework for time-to-event analysis by incorporating prior information. The power prior offers a systematic way to borrow information from historical data. This approach is especially valuable in clinical research, where historical data can enhance inference in early-phase trials with limited sample sizes. This dissertation develops Bayesian approaches for two-arm survival studies using both closed-form and simulation-based methods. The closed-form inference is derived under exponential and Weibull survival models. Student retention and degree completion remain central challenges for higher-education institutions, with significant implications for student success, institutional effectiveness, and public accountability. While advances in predictive analytics have enabled earlier identification of students at risk of withdrawal, many commonly used machine learning approaches suffer from limited interpretability, constraining their practical usefulness for advising, intervention, and policy decision making. Systems neuroscience posits that every aspect of perceived physical reality, every aspect of animal and human behavior, and every cognitive phenomenon emerges from patterns of neuronal activity. While most researchers embrace this idea, there are major difficulties in describing and analyzing these complex neuronal dynamics—spike flows produced by cells ensembles, synchronized extracellular field oscillations, and other patterns—which limits our understanding of how the activity of individual neurons and the whole-animal cognition and behavior might be connected. This study examines how maritime and trading states allocate public resources between defence, health, and economic growth around three strategic chokepoints the Strait of Malacca, the Strait of Hormuz, and the Suez Canal. The analysis extends the classic “guns versus butter” framing by treating defence and health spending as co-evolving components of an interconnected fiscal-growth system. Using World Development Indicators data (1999-2024), trend slopes are estimated for military spending (% of GDP), healthcare spending (% of GDP), and GDP growth (annual %). The article aims to measure the market risk beyond the basic risk measures like the Value-at-Risk (VaR) and the Expected Shortfall (ES). The Entropic Value-at-Risk is selected among the available measures based on its advantages -- it is the coherent upper bound of the VaR and ES. Accurate prediction of disease outcomes is crucial for improving clinical decision-making and enabling early intervention. This study compares the performance of various statistical and machine learning models for clinical risk prediction using two healthcare datasets: diabetic retinopathy and heart disease. The models assessed include Logistic Regression, LASSO, k-Nearest Neighbors (KNN), Support Vector Machines (SVM), Neural Networks, Random Forests, Gradient Boosting Machines (GBM), and a stacked ensemble model. In many scientific and financial contexts, we must reason and make predictions under conditions of incomplete information. This dissertation develops Entropic Dynamics (ED) as a unified framework for deriving dynamical laws directly from principles of inference. Within this approach, probability distributions represent states of knowledge, and their evolution is determined through entropy maximization subject to relevant constraints. This project models private household debt among U.S. consumers using data from the Consumer Expenditure Survey (CES) between 2013 and 2023. The analysis focuses on identifying how demographic and economic characteristics, such as income, housing expenditures, education, and occupation, relate to non-mortgage “other” loan balances. After initial model development produced poor residual behavior due to zero-inflation from imputed debt values, the analysis was refined to include only households reporting verifiable debt. Multiple modeling techniques, including AIC-based variable selection and Lasso regularization, were compared under a five-fold cross-validation framework. This dissertation investigates surrogate modeling for fixed-location environmental forecasting using novel data-combination techniques. The work surveys the landscape of observational measurements and numerically generated data, identifying similar research and gaps in current methodologies. The ratio-coupled training framework is introduced to combine two data sources per predicted feature through a tunable parameter that weights training signal strength. An optimization scheme is developed to simultaneously tune surrogate weights and the coupled signal ratio, allowing relative influence between signals to act as an explicit regularizer. This thesis develops a discrete stochastic linear systems interpretation of age–stage demographic evolution grounded in Leslie operators and realized in a discrete-event simulation implemented with salabim. The central claim is that one annual cycle of the simulation constitutes a cone-preserving, stochastic affine transformation on a high- dimensional population state vector indexed by age, sex, marital status, household type, employment, and education, and that the composition of yearly operators yields a random matrix product whose top Lyapunov exponent is the stochastic counterpart of the Perron–Frobenius growth rate (Caswell, 2001; Tuljapurkar, 1997)[1, 2]. In Adam McKay’s 2021 satirical sci-fi movie Don’t Look Up, two astronomers discover a comet heading directly toward Earth. Despite overwhelming evidence and near-certainty of global extinction, their warnings are ignored and ridiculed. This paper discusses the mathematical and scientific foundations of the movie’s social and political reception, and specifically focuses on orbital prediction and probabilistic modeling as they relate to public understanding of risk. This dissertation advances the real-world implementation of the Well Optimized Linear Finder (WOLF) method for high-speed Atmospheric Turbulence Compensation (ATC). Atmospheric turbulence introduces phase aberrations into optical wavefronts and degrades image quality in terrestrial imaging systems. Traditional phase diversity methods are computationally intensive and poorly suited to real-time operation. The WOLF method addresses these limitations through a novel, point-wise formulation of the optical transfer function (OTF) as a structured autocorrelation of the generalized pupil function (GPF). This formulation enables the estimation of phase aberrations at individual spatial coordinates with distributed computational complexity.

In this dissertation, we take a step towards addressing the major problem of a lack of standardized and rigorous approaches to testing and evaluation of AI systems. Taking inspiration from both the fields of Property Testing and Property Based Testing (for programs), we develop a novel taxonomy of partially overlapping classes of properties of AI systems, including simple properties, compound properties, higher order properties, data relation properties, and architecture-utility properties. We discuss the Irreversible k-conversion process for graphs, where a vertex becomes saturated and remains saturated indefinitely if at least k of its neighbors are saturated. Gaming platforms such as Steam foster unprecedented amounts of engagement among players worldwide daily. In this thesis, we investigate the effect of incorporating sentiment-driven metrics, specifically YouTube view counts and positive reviews, into predictive models for game popularity. Traditional beta estimates are constructed from historical stock‑and‑market returns and therefore adjust only as fast as realized data accrue. This thesis investigates whether the forward‑looking information embedded in equity‑option prices can enhance beta forecasts. Using near‑end‑of‑day quotes for 236 S&P 500 firms between 2007 and 2024, I extract risk‑neutral variance and skewness, construct five alternative beta estimators (historical, option‑implied, and three hybrids), and evaluate them against realized betas over six‑, twelve‑, and twenty‑four‑month windows. Rolling‑OLS beta remains the most accurate benchmark at short horizons, yet option‑implied moments add economically and statistically significant value when systematic exposure is expected to change …

We performed dynamical simulations of the giant impact phase of planet formation to investigate the formation of inner terrestrial planets under the influence of 4 solar system-like outer giant planets. We developed a new code using the N-body simulation suite REBOUND and REBOUNDx (Rein et al. (2019) and Tamayo et al. (2019)) to simulate 2 stages of planetary formation: a residual gaseous protoplanetary disk phase and subsequent dynamical evolution after the disk photoevaporates. As industrial technologies advance, the human-computer interface has become the primary conduit for information flow, playing a pivotal role in operational decision-making. Stochastic differential equations (SDEs) are essential for modeling systems influenced by both deterministic dynamics and random fluctuations, with applications in a wide variety of disciplines. This thesis develops a Bayesian framework for nonparametric learning in SDEs, addressing key challenges in inference, particularly when dealing with complex systems and incomplete data. The thesis begins by establishing a theoretical foundation in optimization over Hilbert spaces, including a generalized representer theorem to address infinite-dimensional optimization problems encountered in nonparametric inference. This study demonstrates an effective and innovative approach to measuring the latent athletic abilities and capacities of professional golfers. I used nonlinear mixed effects growth modeling (e.g., Dynamic Measurement Modeling) to measure professional golfers’ ability levels and capacities for improvement. I accomplished this using a two-stage modeling approach. First, a crossed linear mixed effects model estimated each player’s ability level in each year. In the second stage, I used the results from the first stage to estimate several candidate nonlinear growth trajectories for players’ abilities over time. In this work, we study the use of modern portfolio theory in a cost-risk analysis of the Electric Reliability Council of Texas (ERCOT). Based upon the risk-return concepts of modern portfolio theory, we develop an n-asset minimization problem to create a risk-cost frontier of portfolios of technologies within the ERCOT electricity region. The levelized cost of electricity for each technology in the region is a step in evaluating the expected cost of the portfolio, and the historical data of cost factors estimate the variance of cost for each technology. This dissertation explores applications of representation learning and generative models to challenges in healthcare, astronautics, and aviation.
The first part investigates the use of Generative Adversarial Networks (GANs) to synthesize realistic electronic health record (EHR) data. An initial attempt at training a GAN on the MIMIC-IV dataset encountered stability and convergence issues, motivating a deeper study of 1-Lipschitz regularization techniques for Auxiliary Classifier GANs (AC-GANs). An extensive ablation study on the CIFAR-10 dataset found that Spectral Normalization is key for AC-GAN stability and performance, while Weight Clipping fails to converge without Spectral Normalization. This paper describes the creation of a fast, deterministic, 3D fractal cloud renderer for the AFIT Sensor and Scene Emulation Tool (ASSET). The renderer generates 3D clouds by ray marching through a volume and sampling the level-set of a fractal function. The fractal function is distorted by a displacement map, which is generated using horizontal wind data from a Global Forecast System (GFS) weather file. The vertical windspeed and relative humidity are used to mask the creation of clouds to match realistic large-scale weather patterns over the Earth. This dissertation explores the crucial role of data-driven modeling in science and engineering, with a focus on developing surrogate models to accelerate large-scale computational tasks, aiding in both outer-loop functions like uncertainty quantification and expensive inner-loop tasks within broader computational frameworks. Challenges arise with increased problem dimension and sparse, noisy training data, particularly significant when constructing surrogates for very expensive computational models where acquiring sufficient high-fidelity training data is unfeasible. In such scenarios, training surrogates from an ensemble of multifidelity information sources of varying accuracy and cost becomes essential. In studying novel energy conversion and storage systems, such as high-temperature electrolysis, numerous underlying fundamental physical processes remain unclear or inadequately understood. Among these, the modeling and comprehension of surface reaction mechanisms, coupled with the intricate effects of space‑charge interfaces, remains an unclear and challenging area of research.
The work of this dissertation involves the development of a 2D finite element analysis model, leveraging the robust MOOSE framework from INL. This model, featuring inhomogeneous defect thermodynamics for near-surface chemistry, formulated through Poisson‑Cahn variational theory, has been exploited for studying the electrocatalytic reduction of CO2 on gadolinia doped ceria. The challenge of predicting the outcome of a team game lies in the high complexity and dynamics of the sports data. This thesis focuses on the aspect of using feature engineering and the genetic algorithm to predict the winner and the score of various sports events.
