Background: It is unclear whether improving feed efficiency by selection for low residual feed intake (RFI) compromises pigs’ immunocompetence. Here, we aimed at investigating whether pig lines divergently selected for RFI had different inflammatory responses to lipopolysaccharide (LPS) exposure, regarding to clinical presentations and transcriptomic changes in peripheral blood cells.

Results: LPS injection induced acute systemic inflammation in both the low-RFI and high-RFI line (n = 8 per line). At 4 h post injection (hpi), the low-RFI line had a significantly lower (p= 0.0075) mean rectal temperature compared to the high-RFI line. However, no significant differences in complete blood count …

Empirical Bayes Analysis Of Rna-Seq Data For Detection Of Gene Expression Heterosis, Jarad Niemi, Eric Mittman, Will Landau, Dan Nettleton Jun 2019

Empirical Bayes Analysis Of Rna-Seq Data For Detection Of Gene Expression Heterosis, Jarad Niemi, Eric Mittman, Will Landau, Dan Nettleton

An important type of heterosis, known as hybrid vigor, refers to the enhancements in the phenotype of hybrid progeny relative to their inbred parents. Although hybrid vigor is extensively utilized in agriculture, its molecular basis is still largely unknown. In an effort to understand phenotypic heterosis at the molecular level, researchers are measuring transcript abundance levels of thousands of genes in parental inbred lines and their hybrid offspring using RNA sequencing (RNA-seq) technology. The resulting data allow researchers to search for evidence of gene expression heterosis as one potential molecular mechanism underlying heterosis of agriculturally important traits. The null hypotheses …

Combining Chicken Retina Rna-Seq Data Across Studies To Strengthen Biomarker Detection, Sarah Szvetecz May 2019

Combining Chicken Retina Rna-Seq Data Across Studies To Strengthen Biomarker Detection, Sarah Szvetecz

Senior Honors Projects, 2010-2019

Various studies have identified the chicken embryo (Gallus gallus) as a useful model to study the retinogenesis process in humans. This project uses data from two specific RNA sequencing (RNA-seq) studies to investigate retina developmental biology. These studies are done in two different labs using different protocols, as such they cannot be compared directly. Study 1 contains chicken retina samples from embryonic day 3, 5 and 8; while study 2 has retina samples from embryonic day 8, 16, and 18 of developmental age. We apply a normalization method on both studies to account for differences in the two …
