Inter-seeding red clover (Trifolium pratense L.) provides an alternative method to incorporate cover crops into continuous corn (Zea mays L.) in the Upper US Midwest. Red clover is a leguminous cover crop that can grow in low-radiation environments and is winter hardy. Systems with red clover have demonstrated improved corn yield and a fertilizer N equivalence but understanding these effects with inter-seeding warrants further investigation. The objectives of this study were to determine the effect of inter-seeding red clover on (i) plant-available N during and after red clover decomposition, (ii) optimum N rates for corn, and (iii) corn …

Sccosmix: A Mixed-Effects Framework For Differential Coexpression And Transcriptional Interactions Modeling In Single-Cell Rna-Seq, Anderson Bussing, Giampiero Marra, Daping Fan, Russell Shinohara, Danni Tu, Yen-Yi Ho

Faculty Publications

Advancements in single-cell RNA-sequencing (scRNA-seq) technologies generate a wealth of gene expression data that provide exciting opportunities for studying gene-gene interactions systematically at individual cell resolution. Genetic interactions within a cell are tightly regulated and often highly dynamic in response to internal cellular signals and external stimuli. Evidence of these dynamic interactions can often be observed in scRNA-seq data by examining conditional co-expression changes. Existing approaches for studying these dynamic interaction changes in scRNA-seq data do not address the multi-subject hierarchical design commonly considered in single-cell experiments. In this paper, we propose a Mixed-effects framework for differential Coexpression and transcriptional …

An Experimental Investigation Of Federal Messaging On Public Support For Enforcement- And Treatment-Based Approaches For Opioid Overdose Prevention In South Carolina, Lídia Gual-Gonzalez, Hunter M. Boehme, Peter Baker, Melissa Nolan Ph.D., Mph

Faculty Publications

Background

As the opioid overdose crisis continues to produce excessive morbidity and mortality in the United States, government agencies have applied various approaches to prevent overdoses, including law-enforcement efforts (e.g., arresting people who use drugs, interrupting drug traffickers, etc.) and treatment-based approaches (e.g., naloxone, medications for opioid use disorder, etc.). Public perception and support of these approaches are relevant for informing policy, allocating resources, and effectively implementing community interventions to prevent drug-related harms.

Methods

Using an embedded informational survey design, we experimentally assessed whether public support for strategies to prevent overdose in South Carolina is influenced by language from federal …

Children's ambulatory sleep is commonly measured via actigraphy. However, traditional actigraphy measured sleep (e.g., Sadeh algorithm) struggles to predict wake (i.e., specificity, values typically < 70) and cannot predict sleep stages. Long short-term memory (LSTM) is a machine learning algorithm that may address these deficiencies. This study evaluated the agreement of LSTM sleep estimates from actigraphy and heartrate (HR) data with polysomnography (PSG). Children (N = 238, 5–12 years,52.8% male, 50% Black 31.9% White) participated in an overnight laboratory polysomnography. Participants were referred be-cause of suspected sleep disruptions. Children wore an ActiGraph GT9X accelerometer and two of three consumer wearables(i.e., Apple Watch Series 7, Fitbit Sense, Garmin Vivoactive 4) on their non-dominant wrist during the polysomnogram. LSTM estimated sleep versus wake and sleep stage (wake, not-REM, REM) using raw actigraphy and HR data for each 30-s epoch. Logistic regression and random forest were also estimated as a benchmark for performance with which to compare the LSTM results. A 10-fold cross-validation technique was employed, and confusion matrices were constructed. Sensitivity and specificity were calculated to assess the agreement between research-grade and consumer wearables with the criterion polysomnography. For sleep versus wake classification, LSTM outperformed logistic regression and random forest with accuracy ranging from 94.1to 95.1, sensitivity ranging from 94.9 to 95.9 across different devices, and specificity ranging from 84.5 to 89.6. The addition of HR improved the prediction of sleep stages but not binary sleep versus wake. LSTM is promising for predicting sleep and sleep staging from actigraphy data, and HR may improve sleep stage prediction.

Autoregressive Modeling Of Dna Molecule Shapes Accompanied By An Empirical Assessment Of The Ljung-Box Test, David William Custer Jul 2025

Autoregressive Modeling Of Dna Molecule Shapes Accompanied By An Empirical Assessment Of The Ljung-Box Test, David William Custer

Theses and Dissertations

The assumption of independence rarely holds in real-world data. Correlated observations are ubiquitous, especially in sequential contexts where time series models are essential for capturing temporal dependence. This study analyzed six groups of damaged and undamaged DNA sequences, where an "F" in the middle of a sequence indicates damage. One biological aim is to understand how DNA regenerates with the assistance of proteins that recognize damaged regions. Motivated by empirical support for AR(2) modeling, we fit autoregressive models to the first three principal component scores of each DNA group, capturing the dominant structure in the data. We conducted model diagnostics, …

Spatio-Temporal Modeling & Goodness Of Fit Testing For Ecological Fire Data, Jedidiah Olof Lindborg Jul 2025

Spatio-Temporal Modeling & Goodness Of Fit Testing For Ecological Fire Data, Jedidiah Olof Lindborg

Theses and Dissertations

An analysis of fire data sets resulting from controlled burns was performed. Spatio-temporal models were applied to the data sets to determine which covariates are significant in predicting fire temperature. The data sets were censored and only contain temperatures above 300C, due to a limitation in the measuring device. To handle the censoring, an extrapolation was used to reconstruct the temperatures below 300C. Models were created and run for a data set with the extrapolated temperatures and a data set with all censored temperatures removed. Several aspects of the model were evaluated, such as the chosen hyperparameters, the spatial covariance …

This study analyzes the life expectancy for 237 countries from 1950-2023 and the healthcare expenditure for 50 countries from 1970-2022, and how life expectancy and healthcare expenditure relate to each other. Functional Principal Components Analysis was used to analyze the life expectancy and healthcare expenditure for each of the countries. Additionally, the regions of the countries were analyzed to identify any regional trends for the life expectancy data. Due to missing data and the structure of the healthcare data, multiple imputation methods and Principal Component Analysis techniques were explored for the healthcare data. Furthermore, a simulation study was conducted to …

Approaches To Enhancing Multiple Hypothesis Testing Methods With Side-Information, Siyu Zheng Jul 2025

Approaches To Enhancing Multiple Hypothesis Testing Methods With Side-Information, Siyu Zheng

Theses and Dissertations

Lesion-symptom mapping (LSM) studies offer insight into the brain areas involved in various aspects of cognition. This is commonly done via behavioral testing in patients with a naturally occurring brain injury or lesions (e.g., strokes or brain tumors). This results in high-dimensional observational data where lesion status (present/absent) is non-uniformly distributed, with some voxels having lesions in very few (or no) subjects. In this situation, mass univariate hypothesis tests have severe power heterogeneity where many tests are known a priori to have little to no power. Additionally, high-dimensional observational data can be grouped according to brain anatomical structure.

Functional Time Transformation Model With Applications To Digital Health, Rahul Ghosal Ph.D., Marcos Matabuena, Sujit K. Ghosh Jul 2025

Functional Time Transformation Model With Applications To Digital Health, Rahul Ghosal Ph.D., Marcos Matabuena, Sujit K. Ghosh

Faculty Publications

The advent of wearable and sensor technologies now leads to functional predictors which are intrinsically infinite dimensional. While the existing approaches for functional data and survival outcomes lean on the well-established Cox model, the proportional hazard (PH) assumption might not always be suitable in real-world applications. Motivated by physiological signals encountered in digital medicine, we develop a more general and flexible functional time-transformation model for estimating the conditional survival function with both functional and scalar covariates. A partially functional regression model is used to directly model the survival time on the covariates through an unknown monotone transformation and …

Post-Selection Inference In Regression Models, Qinyan Shen Jul 2025

Post-Selection Inference In Regression Models, Qinyan Shen

Theses and Dissertations

This dissertation develops new methodology for valid statistical inference following model selection in various regression settings. We first consider the logistic regression model for a binary response that can only be observed at the group level, as in group testing, and is subject to testing error. With the true responses only partially observed, we employ the expectation-maximization (EM) algorithm to account for missing information in the response data and simultaneously conduct variable selection using the LASSO-penalized log-likelihood function. After variable selection, we extend an existing post-selection inference method based on the polyhedral lemma \parencite{lee2016exact} to make inferences on selected covariates, …

Methods And Applications For Bayesian Semiparametric Survival Analysis, Zile Zhao Jul 2025

Methods And Applications For Bayesian Semiparametric Survival Analysis, Zile Zhao

Theses and Dissertations

Survival analysis is a cornerstone of biomedical and clinical research and plays an important role in fields as diverse as engineering, actuarial science, and sociology. In this dissertation, we develop new semiparametric Bayesian methodology for three problems from survival analysis: 1) adjustment for treatment crossover in randomized controlled trials (RCTs), 2) multilevel modeling of clustered survival outcomes when the cluster size is also informative, and 3) divide-and-conquer Bayesian inference for massive survival data. Our methods are semiparametric in the sense that we assume the covariates have a linear effect with regard to the log-hazard or the log- survival time; however, …

Some Likelihood-Based Methods For Clustering Functional Data, Tong Shan Jul 2025

Some Likelihood-Based Methods For Clustering Functional Data, Tong Shan

Theses and Dissertations

The analysis of functional data is an increasingly relevant part of statistics. The exploratory data analytic method of cluster analysis plays a very important role in different fields. Over the years, researchers have developed many clustering approaches, striving to achieve more accurate and efficient clustering. In Chapter 1, we aim to improve the accuracy of our outcome when clustering functional data. To achieve this goal, we use a predictive likelihood function which serves as an objective function to optimize in order to determine the most appropriate clusters. To optimize the objective function over the space of clustering partitions, we produce …

Regression With Atypical Data: Measurement Error, Periodicity, And Non-Normality, Nicholas W. Woolsey Jul 2025

Regression With Atypical Data: Measurement Error, Periodicity, And Non-Normality, Nicholas W. Woolsey

Theses and Dissertations

Regression is a ubiquitous and fundamental method that can be found in any ele- mentary statistics course. The simplicity and self evidently useful nature of linear regression beguiles a non-negligible portion of researchers into disrespecting assump- tions required by these models, namely in terms of accuracy of covariates and the underlying nature of the data. This disregard can at best lead to meaningless results and at worse cause significant misunderstandings in scientific pursuit.

In this dissertation we strive propose remedies to violations of specific assump- tions. Namely the assumptions that covariates are either observed without measure- ment error or they …

A Spatial Scan Statistic For Group Testing Data, Vincent Onyame Jul 2025

A Spatial Scan Statistic For Group Testing Data, Vincent Onyame

Theses and Dissertations

Group testing involves pooling specimens from multiple individuals and offers an efficient means to surveil low-prevalence pathogens, but poses challenges for spatial cluster detection when only pooled results are observed. In this thesis, we develop a spatial scan statistic tailored to group-testing data with variable pool sizes. The statistic compares a null hypothesis of a homogeneous infection rate across all clusters to an alternative hypothesis that infection probabilities differ inside and outside a candidate cluster, with both models fitted by maximum likelihood estimation. We approximate the null distribution of the maximum likelihood ratio test via Monte Carlo simulation.

Theses and Dissertations

The field of deep learning (DL) has received considerable attention in recent years. Thanks to rapid growth in computational power, the ability to collect massive datasets, and improvements in software and algorithms, DL is now routinely applied to areas as diverse as computer vision, natural language processing, and bioinformatics. At the same time, DL is only starting to be explored in the context of classical statistical inference problems such as bootstrapping, quantile regression, and mixture modeling. In this dissertation, we develop new DL methodology for three classical statistical problems: 1) weighted M-estimation, 2) joint quantile regression, and 3) mixing density …

Who Am I As A Learner? The Effects Of A Self-Regulated Learning Intervention On Ninth Graders’ Academic Self-Concepts And Intrinsic Motivation, Kaitlyn Elizabeth Bailey Apr 2025

Who Am I As A Learner? The Effects Of A Self-Regulated Learning Intervention On Ninth Graders’ Academic Self-Concepts And Intrinsic Motivation, Kaitlyn Elizabeth Bailey

Theses and Dissertations

The transition from middle school to high school is a notoriously difficult one, and a student’s success in ninth grade is typically a predictor of future success in high school. Unfortunately, many ninth graders struggle to engage in school. Despite their capability to complete the work, these students appear unmotivated and simply disengaged from school. In this action research case study, three students had the opportunity to share their education stories and the experiences that have shaped their academic self-concepts. These students also participated in a self-regulated learning intervention to determine if students’ feelings of autonomy, competence, and relatedness could …

Bayesian Joint Modeling Of Longitudinal Data And Interval-Censored Failure Time Data, Yuchen Mao Apr 2025

Bayesian Joint Modeling Of Longitudinal Data And Interval-Censored Failure Time Data, Yuchen Mao

Theses and Dissertations

Longitudinal data are a collection of repeated observations of the same subjects at different points in time. Interval-censored data arise when the time to the event of interest for each subject is never exactly observed but known to fall between two consecutive points in time. Joint analysis of longitudinal data and interval-censored failure time data can lead to more accurate estimates compared to separate modeling when the correlation among events of interest or intracluster correlation is present. The aim of this dissertation is to develop efficient and reliable joint analyses of longitudinal and interval-censored failure time data using Bayesian methods. …

Sexually Transmitted Infection (Sti) Incidence And Risk Factors Among People With Hiv (Pwh): Insights From A 13-Year Cohort Study In South Carolina, Salome-Joelle Gass, Shujie Chen, Jiajia Zhang Ph.D., Bankole Olatosi

Faculty Publications

The Ending the HIV Epidemic (EHE) initiative aims to reduce new HIV infections by 90% by 2030 in the United States (US). However, rising sexually transmitted infection (STI) rates exacerbate the bidirectional infection risk between HIV and STIs. Most research on STIs among people with HIV (PWH) has focused on high-risk groups, resulting in limited data on broader populations. This study addresses that gap by examining the incidence and risk factors for gonorrhea, chlamydia, and syphilis in a statewide cohort of PWH in South Carolina. Data from South Carolina’s HIV and STI surveillance systems were linked, and all PWH aged …

Environmental Risk And Alpha-Gal Syndrome (Ags) In The Mid-Atlantic United States, Brandon D. Hollingsworth Ph.D., Margaret Wiener, Dana A. Giandimenico, Scott P. Commins, Ross M. Boyce

Faculty Publications

Alpha-gal syndrome (AGS), commonly referred to as the tick bite red meat allergy, has been reported worldwide with the number of suspected cases in the United States increasing from 24 in 2009 to over 34,000 in 2019. Within the US, AGS is associated with the bite of two tick species, Amblyomma americanum and Ixodes scapularis, and has particularly high incidence rates in the mid-Atlantic region. Because AGS is associated with tick bites, the risk of developing AGS is affected by the environment individuals visit. Despite this, as well as the numerous studies associating the environment with Am. americanum, …

Human Capital And Lifetime Income Gains Of Scaling-Up Small-Quantity Lipid Nutrient Supplements Among Children Under 2 Years: A Modelling Analysis, Nandita Perumal Phd, Goodrarz Danaei, Günther Fink, Mark Lambiris, Christopher R. Sudfeld Apr 2025

Human Capital And Lifetime Income Gains Of Scaling-Up Small-Quantity Lipid Nutrient Supplements Among Children Under 2 Years: A Modelling Analysis, Nandita Perumal Phd, Goodrarz Danaei, Günther Fink, Mark Lambiris, Christopher R. Sudfeld

Faculty Publications

Undernutrition in early childhood is associated with adverse health and developmental outcomes later in life and remains a persistent global public health problem. Providing small-quantity lipid nutrient supplements (SQ-LNS) to children aged 6-24 months improves child growth and neurodevelopmental outcomes, but the potential long-term benefits to human capital have not been previously estimated. We estimated the potential returns to schooling and lifetime income attributable to increasing coverage of SQ-LNS for children < 2 years of age from 0% to 50% or 90% per five-year birth cohort in five countries (Bangladesh, Burkina Faso, Ethiopia, Pakistan, and Uganda) with a high burden of undernutrition. Random-effects meta-analyses were used to estimate the effect of SQ-LNS on child development using evidence from randomized controlled trials, and to estimate the returns to lifetime income as a function of change in development based on a de novo meta-analysis of observational economic studies. Gains in school years attributable to scaling-up SQ-LNS to 90% coverage ranged from 0.14 million school years (95% uncertainty interval [UI]: 0.064, …

Repositioning The Game: Traditional Positions Vs Tracking-Based Archetypes In Nba Performance Models, Jacob Floyd Apr 2025

Repositioning The Game: Traditional Positions Vs Tracking-Based Archetypes In Nba Performance Models, Jacob Floyd

Senior Theses

Driven by the rise of advanced analytics and player tracking technologies, the NBA has transitioned away from traditional positional roles and toward more fluid player archetypes. This investigation uses principal component analysis and k-means clustering to group players based on season-long tracking data, creating new pseudo-positions that more accurately reflect modern playing styles. Predictive models were then built using both the classic position system and the newly generated clusters to forecast player scoring performance. Across every model comparison, both in terms of fit and predictive accuracy, the cluster-based system significantly outperformed the traditional position-based model. These results reinforce the idea …
