"Consider a study with n units wherein every unit is monitored for the occurrence of an event that can recur with random end of monitoring. At each recurrence, p concomitant variables associated to the event recurrence are recorded with q (q ≤ p) collected with errors. Of interest in this dissertation is the estimation of the regression parameters of event time regression models accounting for the covariates. In Phase II clinical trials, Thall and Simon’s Bayesian posterior probability design is commonly implemented to allow for an early termination to determine whether a new treatment warrants further investigation in a larger-scale Phase III trial; this in turn requires a pre-selected prior distribution based on known clinical opinion or historical information. Moreover, this Bayesian approach can result in an issue of inflating type I error rate by monitoring interim data to inform early termination decisions. "This thesis proposes efficient ensemble-based algorithms for solving the full and reduced Magnetohydrodynamics (MHD) equations. The proposed ensemble methods require solving only one linear system with multiple right-hand sides for different realizations, reducing computational cost and simulation time. Four algorithms utilize a Generalized Positive Auxiliary Variable (GPAV) approach and are demonstrated to be second-order accurate and unconditionally stable with respect to the system energy through comprehensive stability analyses and error tests. Two algorithms make use of Artificial Compressibility (AC) to update pressure and a solenoidal constraint for the magnetic field. "This dissertation focuses on two areas of statistics: DNA methylation and survival analysis. The first part of the dissertation pertains to the detection of differentially methylated regions in the human genome. The varying distribution of gaps between succeeding genomic locations, which are represented on the microarray used to quantify methylation, makes it challenging to identify regions that have differential methylation. This emphasizes the need to properly account for the correlation in methylation shared by nearby locations within a specific genomic distance. "The volatility of asset returns is usually time-varying, necessitating the introduction of models with a conditional heteroskedastic variance structure. In this dissertation, several existing formulations, motivated by the Generalized Autoregressive Conditional Heteroskedastic (GARCH) type models, are further generalized to accommodate more dynamic features of asset returns such as asymmetry, long memory, and structural breaks. First, we introduce a hybrid structure that combines short-memory asymmetric Glosten, Jagannathan, and Runkle (GJR) formulation and the long-memory fractionally integrated GARCH (FIGARCH) process for modeling financial volatility. A ubiquitous arrangement in nature is a free-flowing fluid coupled to a porous medium, for example a river or lake lying above a porous bed. Depending on the environmental conditions, thermal convection can occur and may be confined to the clear fluid region, forming shallow convection cells, or it can penetrate into the porous medium, forming deep cells. Zaslavsky observed that the topics of directed cycles in directed graphs and alternating cycles in edge 2-colored graphs have a common generalization in the study of coherent cycles in bidirected graphs. There are classical theorems by Camion, Harary and Moser, Häggkvist and Manoussakis, and Saad which relate strong connectivity and Hamiltonicity in directed "complete" graphs and edge 2-colored "complete" graphs. We prove two analogues to these theorems for bidirected "complete" signed graphs.

This thesis is an application of epidemiological models for infectious disease transmission and the use of partially observed Markov process (POMP) for model fitting. It focuses on COVID-19 pandemic in the state of New Mexico. The analysis covered March 2020 to June 2021. Daily data of COVID19 cases and deaths and a daily index of eleven statewide government non-pharmaceutical intervention (NPI) policies were collected from six public sources and were validated. These data were integrated through the Susceptible-Exposed-Infected-Removed (SEIR) model. Debiased Sinkhorn divergence (DS divergence) is a distance function of
regularized optimal transport that measures the dissimilarity between two
probability measures of optimal transport. This thesis analyzes the advantages of
using DS divergence when compared to the more computationally expensive
Wasserstein distance as well as the classical Euclidean norm. Specifically, theory
and numerical experiments are used to show that Debiased Sinkhorn divergence
has geometrically desirable properties such as maintained convexity after data

How to save money when using an unaffordable sample is a practical question. The case-cohort (CCH) study design can blend the economy of case-control studies with the advantages of cohort studies. But it has not been seen in the medical research literature where high-throughput genomic data were involved.

In this paper, we establish the fully decoupled numerical methods by utilizing scalar auxiliary variable approach for solving Cahn–Hilliard–Darcy system. We exploit the operator splitting technique to decouple the coupled system and Galerkin finite element method in space to construct the fully discrete formulation. The developed numerical methods have the features of second order accuracy, totally decoupling, linearization, and unconditional energy stability. The unconditionally stability of the two proposed decoupled numerical schemes are rigorously proved. Abundant numerical results are reported to verify the accuracy and effectiveness of proposed numerical methods.

We propose two mass and heat energy conservative, unconditionally stable, decoupled numerical algorithms for solving the Cahn–Hilliard–Navier–Stokes–Darcy–Boussinesq system that models thermal convection of two-phase flows in superposed free flow and porous media. The schemes totally decouple the computation of the Cahn–Hilliard equation, the Darcy equations, the heat equation, the Navier–Stokes equations at each time step, and thus significantly reducing the computational cost. We rigorously show that the schemes are conservative and energy-law preserving. Numerical results are presented to demonstrate the accuracy and stability of the algorithms.

Pattern formation in the classical and fractional Schnakenberg equations is studied to understand the nonlocal effects of anomalous diffusion. Starting with linear stability analysis, we find that if the activator and inhibitor have the same diffusion power, the Turing instability space depends only on the ratio of diffusion coefficients (Formula presented.). However, smaller diffusive powers might introduce larger unstable wave numbers with wider band, implying that the patterns may be more chaotic in the fractional cases. We then apply a weakly nonlinear analysis to predict the parameter regimes for spot, stripe, and mixed patterns in the Turing space. Our numerical …

Accurate characterization of fragment fly-out properties from high-speed warhead detonations is essential for estimation of collateral damage and lethality for a given weapon. Real warhead dynamic detonation tests are rare, costly, and often unrealizable with current technology, leaving fragmentation experiments limited to static arena tests and numerical simulations. Stereoscopic imaging techniques can now provide static arena tests with time-dependent tracks of individual fragments, each with characteristics such as fragment IDs and their respective position vector. In this paper, machine learning techniques are used to reconstruct particle collision pathways. CERN (Conseil européen pour la recherche nucléaire) uses a massive underground particle collider, called the Large Hadron Collider or LHC, to produce particle collisions at extremely high speeds. There are several layers of detectors in the collider that track the pathways of particles as they collide. The data produced from collisions contains an extraneous amount of background noise, i.e., decays from known particle collisions produce fake signal. We study a second order ensemble method for fast computation of an ensemble of magnetohydrodynamics flows at small magnetic Reynolds number. Computing an ensemble of flow equations with different input parameters is a common procedure for uncertainty quantification in many engineering applications, for which the computational cost can be prohibitively expensive for nonlinear complex systems. In this paper, we propose and analyze a finite difference numerical scheme for the Cahn-Hilliard-Navier-Stokes system, with logarithmic Flory-Huggins energy potential. in the numerical approximation to the singular chemical potential, the logarithmic term and the surface diffusion term are implicitly updated, while an explicit computation is applied to the concave expansive term. Moreover, the convective term in the phase field evolutionary equation is approximated in a semi-implicit manner. This thesis presents a novel method, recursive Physics informed neural network, to learn the right hand side of differential equations. The neural network takes in data, then trains, and then acts as a proxy for the differential equation which can be used for modeling. We show the theoretical superiority of the recursive approach. We also use computer simulations to demonstrate the proved properties.

This thesis derives two Uncertainty Quantification (UQ) methods for differential equations that depend on random parameters: (\textbf{i}) error bounds for a computed cumulative distribution function (\textbf{ii}) a multi-level Monte Carlo (MLMC) algorithm with adaptively refined meshes and accurately computed stopping-criteria. Both UQ approaches utilize adjoint-based \textit{a posteriori} error analysis in order to accurately estimate the error in samples of numerically approximated quantities of interest. This study compared the performance of machine learning models in classifying COVID-19 patients using exhaled breath signals and simulated datasets. Ground truth classification was determined by the gold standard Polymerase Chain Reaction (PCR) test results. A residual bootstrapped method generated the simulated datasets by fitting signal data to Autoregressive Moving Average (ARMA) models. Classification models included neural networks, k-nearest neighbors, naïve Bayes, random forest, and support vector machines. In the first chapter of this dissertation we give a brief introduction to Markov chain Monte Carlo methods (MCMC) and their application in Bayesian inference. In particular, we discuss the Metropolis-Hastings and conjugate Gibbs algorithms and explore the computational underpinnings of these methods. The second chapter discusses how to incorporate spatial autocorrelation in linear a regression model with an emphasis on the computational framework for estimating the spatial correlation patterns.

"Longevity risk is the risk that a reference population’s mortality rates deviate from what is projected from prior life tables. This is due to discoveries in biological sciences, improved public health measures, and nutrition, which have dramatically increased life expectancy. Longevity risk raises life insurers’ liability, increasing product costs and reserves. Securitization through longevity derivatives is a way of dealing with this risk.

Eye tracking is a technology used to track where someone is looking. Eye-tracking technology is often used to study what people focus on when looking at a photo of another person. The eye-tracking technology records points on a photo that a person is looking at. When the photo being looked at shows a person, the points can be categorized by body part such as head, right hand, left hand, and torso. This thesis presents the use of partially circular areas to define the body parts of the person in the photo and therefore categorize the points collected by the eye-tracker. …

A major focus in statistics is building and improving computational algorithms that can use data to predict a response. Two fundamental camps of research arise from such a goal. The first camp is researching ways to get more accurate predictions. Many sophisticated methods, collectively known as machine learning methods, have been developed for this very purpose. One such method that is widely used across industry and many other areas of investigation is called Random Forests.

Initially, an urn contains 3 blue balls and 1 red ball. A ball is randomly chosen from the urn. The ball is returned to the urn, together with one additional ball of the same type (red or blue). When the urn has twenty balls in it, what is the probability that exactly ten balls are blue? This is a model for a random process. This urn model has been extended in various ways and we consider some of these generalizations. Urn models can be formulated as random walks in the quarter plane. We are motivated by the idea that certain properties of delay differential and difference equations with constant coefficients arise as a consequence of their one-periodic nature. We apply the recently introduced definition of periodicity for arbitrary isolated time scales to linear delay dynamic equations and a class of nonlinear delay dynamic equations. Utilizing a derived identity of higher order delta derivatives and delay terms, we rewrite the considered linear and nonlinear delayed dynamic equations with one-periodic coefficients as a linear autonomous dynamic system with constant matrix.
