This thesis presents the Sliding Aperture Transform (SLAPt), a novel mathematical technique for extracting exponential argument and pre-factor  from experimental data. The method transforms measured waveforms into an inverse-domain representation where exponential decay processes appear as distinct peaks, simplifying data analysis and reducing the effects of baseline offsets and noise. The technique is here applied to time dependent capacitance transients associated with irradiated and non-irradiated silicon pn junction diodes. The technique is further developed and applied to positive argument exponentials using an axillary function. The conditional thermal state (CTS) is a probe-specific quantum thermal state that is known to outperform the Gibbs state in quantum thermometric measurements at sufficiently low temperatures. This thesis introduces a variational quantum algorithm designed to prepare the CTS on quantum computing hardware which optimizes the angular parameters of the quantum gates that comprise the ansatz circuit and, for the one-qubit case, minimizes relative infidelity of the output state with the known CTS. Using noiseless numerical simulations (SPSA with Qiskit), attempting to prepare the CTS yielded relative infidelities with the known CTS on the order of $10^{-5}$ for most parameter …

This thesis investigates the relationship between macroscopic rheological signals and underlying microscopic dynamics in complex fluids, specifically focusing on ”living polymers” within the cetyltrimethylammonium bromide (CTAB) and sodium salicylate (NaSal) surfactant system. The research addresses the inverse parameterization problem, demonstrating how bulk measurements like zero-shear viscosity can mask fundamentally different physical topologies, such as purely cylindrical, reptating micelles versus highly branched networks. Oral squamous cell carcinoma (OSCC) invasion is strongly regulated by interactions between tumor cells and the surrounding extracellular matrix (ECM). However, localized ECM mechanical changes during tumor invasion and after photodynamic therapy (PDT) remain insufficiently understood. This study mainly investigated: time-dependent viscoelastic remodeling of collagen-I ECM during TR146 tumor cell invasion, visualization of time-dependent TR146 tumor cell invasion and post-PDT response using live/dead fluorescence imaging, and the direct effect of PpIX-mediated PDT on the viscoelastic properties of spheroid-free collagen-I ECM. Photodynamic therapy (PDT) is a minimally invasive treatment that uses light-activated photosensitizers to selectively destroy diseased tissue through the generation of reactive oxygen species. However, conventional in vitro models often fail to accurately reproduce the pharmacokinetics of photosensitizer accumulation and clearance observed in vivo. This study investigated protoporphyrin IX (PpIX) accumulation following 5-aminolevulinic acid (ALA) exposure under physiologically relevant conditions using two-dimensional (2D) monolayers and three-dimensional (3D) spheroids. By comparing continuous ALA exposure with transient exposure followed by ALA washout, this work provides a more biologically relevant framework for studying PpIX kinetics and optimizing photodynamic therapy.

Experimental violations of Bell's inequality demonstrate quantum theory's incompatibility with a local hidden-variable formulation. Simply put, either 1) measurements performed at one point in space may instantaneously influence far away systems ("spooky action at a distance") or 2) measurement outcomes are not the result of pre-existing properties. The act of measurement takes part in the very creation of the outcomes. Informationally complete measurements provide a bridge between the operational and geometric structure of quantum theory. They allow quantum states to be reconstructed from measurement probabilities. This thesis studies informationally complete measurements from two complementary perspectives: their physical implementation and their role in the probabilistic reconstruction of quantum theory.

The first part develops a symmetry-driven Naimark extension for rank-one Weyl- Heisenberg covariant Projective Operator-Valued Measures (POVMs) in arbitrary finite dimension. The Grasshopper Problem asks a simple geometric question. A grasshopper lands on a lawn of fixed area and jumps a fixed distance in a random direction. What shape of lawn maximizes the probability that the grasshopper remains on the lawn after jumping? The jump rule is rotationally symmetric, but the best lawns do not have to be. This dissertation studies how that symmetry breaking occurs, maps the continuum problem to a novel constrained spin system, and uses the spherical Grasshopper Problem to compare quantum singlet correlations with classical local models.

QBism understands quantum mechanics to be probability theory supplemented by additional nonclassical coherence conditions. In this dissertation, we develop these nonclassical coherence conditions from first principles, emphasizing the role of a well chosen reference measurement. After treating standard probability on subjective Bayesian lines, we demonstrate an equivalence between the QBist approach and the existing framework of generalized probabilistic theories. We show that the fundamental nonclassical coherence relation may almost always be taken to be a gentle modification of the law of total probability, and give a coherentist account of when an experimental scenario has a classical explanation. This thesis develops a documented, reproducible procedure for building diffraction-limited microscope objectives entirely from catalog singlets, for imaging ultracold 6Li atoms in a ring-trap experiment. The objectives must resolve micron-scale features through a 5 mm fused-silica vacuum window, operate at multiple wavelengths, fit inside a 48 mm magnet bore, and contain no conductive or magnetic material, because the surrounding coils switch 0.1 T fields on microsecond timescales. Commercial long-working-distance objectives are universally housed in metal, which the eddy-current constraint rules out, and custom fabrication of a suitable non-conductive matched pair is estimated at nearly $200k.

Numerically solving the electronic structure problem is a fundamentally difficult problem due to the exponential growth in the dimension of the Hilbert space as the system size increases. In order to solve problems at a chemically relevant accuracy, both the choice of basis set and numerical method are important factors that are intrinsically connected.

In this thesis, we study the discretization and resulting compression of electronic Hamiltonians using diagonal basis sets. A diagonal basis set approximately diagonalizes the matrix and tensor representations of the one- and two-body potentials. Magnetic Reconnection is a ubiquitous phenomenon in plasma, where magnetic energy is released into plasma thermal and kinetic energy through the rearrangement of magnetic topology. In this study we derive fluid scaling models to predict the steady state and onset behavior of magnetic reconnection in the highly magnetized (relativistic) regime, in the presence of plasma shear flows and a (out-of-plane) guide field. We use 2.5D kinetic particle-in-cell simulations to motivate and validate these models. We find that, similar to the non-relativistic regime, shear flows parallel to the reconnecting magnetic field will delay reconnection onset and slow outflow jets. They can …

Measuring Cosmic Expansion From Early To Late Times Using Quasars, Galaxies, & Local Supernovae, Rajeev Vaisakh

This dissertation investigates the evolution of cosmic expansion across a wide redshift ($z$) range by combining measurements from quasars \& galaxies in the distant universe $(z > 0.8)$ with those obtained from stripped-core collapse supernovae observations from the nearby universe $(z < 0.1)$. Using the DESI spectroscopic survey, we analyze large-scale clustering from quasars over $0.8 < z < 2.1$ and emission line galaxies over $0.8 < z < 1.6$, contributing to DESI DR2 BAO and full-shape measurements of cosmic expansion and structure growth. Combined with BBN in flat $\Lambda$CDM, DESI DR2 BAO gives $H_0 = 68.51 \pm 0.58$ km s$^{-1}$ Mpc$^{-1}$, while combinations of DESI BAO with CMB and supernova data show a preference for evolving dark energy, with representative constraints such as $w_0 = -0.752 \pm 0.057$ and $w_a = -0.86^{+0.23}_{-0.20}$ for DESI+CMB+DESY5. Using the ROTSE-III Supernova Survey and the expanding photosphere method (EPM), we measure distances to a sample of six supernovae for which the thermal phase can be clearly identified. This analysis focuses on testing whether reliable EPM distances can be obtained for this population. The resulting distances will eventually be compared with independent estimates from the literature. Establishing consistency with these external measurements represents an important step toward applying this methodology to larger samples, with the eventual goal of using ROTSE supernova distances to provide an independent measurement of the local Hubble constant.

Modern electronics mostly work by moving electric charge, which generates heat and hence wastes energy, especially as devices become smaller and faster. An alternative is to use the spin of electrons (a tiny magnetic property) and related “valley” states in certain atomically thin materials to store and process information more efficiently. Solar flares are the largest explosions in the solar system; they are caused by changes in the Sun’s magnetic field. Strong solar flares can disrupt power systems, damage satellites, and interfere with radio communication, so improving flare prediction is important. This thesis develops a way to predict severe solar flares while also helping researchers understand why those predictions are made. A standard approach to probing the dynamics of a physical system is to expose it to an external perturbation—such as an incident wave—and analyze its response after the interaction. Mathematically, this procedure is formulated in terms of differential equations governing the evolution of the perturbation.

In the context of black hole physics, an analogous strategy can be employed by studying the response of the event horizon to external perturbations. In liver-directed radiotherapy (RT), liver regions receiving higher doses typically undergo atrophy while contralateral/adjacent lower-dose regions may exhibit compensatory hypertrophy through regeneration of healthy tissue. Optimizing the RT plan to promote regional hypertrophy while minimizing the risk of developing atrophy has the potential to enhance post-RT liver function and long-term survivorship. However, current clinical practice largely relies on global liver dose-volume metrics during RT-planning, which may obscure favorable dose-response correlation and limit actionable guidance for clinicians. This thesis studies the motion of one spherical magnet sliding on another fixed spherical magnet. Although the setup is simple, the resulting motion can range from regular and predictable to chaotic as the energy increases. To understand this behavior, mathematical tools are used to visualize how all possible motions are organized in phase space. These methods reveal patterns such as stable regions, repeating motions, and chaotic trajectories. The results show how order and chaos coexist in this system and provide insight into how small changes in the initial conditions can lead to very different outcomes.

Photosynthetic light-harvesting complexes harvest solar energy and direct electronic excitations toward reaction centers with exceptional efficiency. This dissertation models the Fenna--Matthews--Olson complex of green sulfur bacteria, coupled to the PscA1 reaction center, as a chromophoric network. Forster resonance energy transfer theory, validated against numerically exact hierarchical equations of motion, was implemented in kinetic Monte Carlo simulations to resolve fine-grained excitation-transport pathways. The predicted charge-transfer efficiency of 77\% agrees with experiment, with the FMO2 monomer and its gateway pigment governing interfacial transfer. Systematic single, multi, and symmetry-preserving site removals, interpreted through Mobius inversion, identify critical pigments and show that cooperative effects …

Atomically thin semiconductors and moir’e heterostructures provide an important platform for studying quantum phenomena shaped by reduced dimensionality, interlayer coupling, strain, and local structure. In MoS2, the transition from bulk to monolayer form changes the material from an indirect to a direct band gap, while stacked and strain-engineered systems can produce spatially varying moir’e potentials on nanometer length scales. Because these effects are highly localized, conventional far-field optical spectroscopy is often limited in its ability to resolve them directly. This thesis investigates connections between random matrix theory and low-dimensional quantum gravity through the spectral form factor (SFF), a well-studied function that characterizes correlations in the eigenvalue spectrum of an operator. In random matrix ensembles, a feature of the SFF known as the “ramp” is governed by universal spectral correlations, and in Jackiw–Teitelboim (JT) gravity this regime is due to the double-trumpet wormhole geometry. Though it is an impressive technology, Scanning Tunneling Microscopy (STM) produces images commonly plagued by small systematic errors, often called "drift". These effects have a variety of causes, most notably nonlinear behavior of piezoelectric actuator tubes responsible for the positioning of the scanning probe or sample. One result of these distortions is a potential incorrect classification of the symmetry groups and projected Laue classes of recorded images from crystals—made possible by using recently developed objective methods. Several ground-based cosmic ray (CR) air shower experiments have produced sky maps of intensity anisotropy in the energy range from 1 TeV to a few hundred TeVs with very high statistics and angular resolution. These measurements provide opportunities to study CR sources and propagation in the interstellar medium (ISM). Such studies present two major difficulties. Firstly, CRs are deflected by the heliospheric magnetic field on the last stretch of their journey to Earth. The thesis addresses two major related environmental crises: nitrate pollution of water systems and the ever-increasing levels of atmospheric carbon dioxide. Both challenges are closely linked to anthropogenic disturbance of nitrogen and carbon cycles and require sustainable, energy efficient mitigation techniques. In this study, we investigate electrochemical conversion routes as a unified approach to convert these pollutants into value-added compounds: ammonia (NH3) via nitrate reduction (NO3-RR) and ethylene (C2H4) via carbon dioxide reduction (CO2RR). This dissertation presents a single-shot phase and amplitude retrieval technique based on spatial light modulator (SLM)-based digital holography. The proposed method enables accurate reconstruction of complex optical fields from a single interferogram, reducing sensitivity to environmental fluctuations and improving experimental stability compared to conventional multi-shot approaches. In addition, a programmable arbitrary mode converter is developed using SLM-based wavefront shaping. By introducing controlled astigmatism and engineering the differential Gouy phase between orthogonal components, the system enables flexible transformation between structured light modes, including Hermite–Gaussian and Laguerre–Gaussian beams.
