Caridean shrimp are a prominent element of seagrass faunal communities and play an important role in the energy transfer between trophic levels. They are a food source for other organisms and play an integral role in the ecosystem by feeding on algae and assisting with the breakdown of organic matter. Carideans are also fundamental to the marine fishery industry in that they are a food source for potentially valuable juvenile commercial fish. In order to study the potential effects of an oil spill on coral reef organisms, the marine sponge, Cinachyrella spp. was investigated. In this study, Cinachyrella spp. was placed in a closed aquaculture system and exposed to sub-lethal water-accommodated fractions (WAFs) of Macondo crude oil and chemically-enhanced water accommodated fractions (CE-WAFs) of the dispersant, Corexit 9500, over a 24-hour time course, in order to model the BP Deepwater Horizon oil spill and oil spill sponge response. The 3-dimensional structural complexity of coral reef environments is positively correlated with measurements of biodiversity and biomass. EcoReefs are a type of artificial reef that resemble branching corals, such as Acropora cervicornis, which provide an environment of high structural diversity, and that are effective at recruiting and sustaining fish populations. Little is known, however, about the effects of EcoReefs on the surrounding environments in which they are deployed, so this study examined the results after installing Ecoreef modules in a seagrass environment. Acropora cervicornis and A. palmata were once dominant, reef-building corals of Caribbean reefs. Over the last several decades, population declines of Caribbean Acropora have been dramatic, and both species are now listed as “Threatened” under the United States Endangered Species Act. Numerous restoration efforts now utilize coral gardening techniques to cultivate these species for transplantation, in which A. cervicornis is primarily cultivated both on fixed structures and in line nurseries. Seagrass beds serve critical functions in coastal Florida ecosystems. The beds serve as nursery habitat for many juvenile reef fish species and provide protection for many types of benthic organisms found in Biscayne Bay. They help stabilize sediment that would otherwise increase turbidity around coral reefs, filter the water of contaminants, and help support an entire food web. Three species of seagrass were found at the study sites in northern Biscayne Bay: Thalassia testudinum, Halodule wrightii, and Syringodium filiforme. The sea surface microlayer is a millimeter-scale interfacial layer between the atmosphere and the ocean. A number of studies have suggested that there is a unique ecosystem for marine bacteria in the sea surface microlayer, but little information exists on the microbial community composition of this ecosystem due to sampling complexities. In this work, we present an improved method to sample and compare the bacterial diversity of the sea surface microlayer with that of subsurface water at the same site. The Florida manatee (Trichechus manatus latirostris) is an endangered species that migrates to warm water refuges such as natural springs or power plant effluents during the winter months to escape cold water. The Florida Power and Light (FPL) discharge canal in Port Everglades, Ft. Lauderdale, FL., is utilized as a refuge by overwintering manatees. Construction of a new bridge over the FPL effluent canal had a potential effect on manatee usage of the canal. The use of pop-up satellite archival tags (PSATs) eliminates many of the limitations associated with acoustic and conventional tags by using fishery-independent data collection and retrieval. Previous research techniques have provided information on longer-term movements, migrations, and behavior patterns, but there is still a need for additional tagging studies using tags with depth and light data and increased memory that will further define the short-duration activity patterns and habitat utilization of juvenile swordfish in the western North Atlantic. Some climate models predict that, within the next 30-50 years, sea surface temperatures (SSTs) will frequently exceed the current thermal tolerance of corals (Fitt et al. 2001; Hughes et al. 2003; Hoegh-Guldberg et al. 2007). The Florida manatee (Trichechus manatus latirostris), a subspecies of the West Indian manatee, is one of the most endangered marine mammals in United States waters. The Florida manatee is the only manatee that ranges into subtropical and temperate regions. During the winter months manatees adopt a “refuging strategy” where they aggregate at warm-water sources immediately following decreases in the ambient water temperature to below 20° C (68° F) in order to avoid cold stress syndrome (CSS). During the winter manatees aggregate in warm water refuges, including natural warm water springs and the effluent discharges of power plants.

This thesis is the first study to provide a detailed characterization of Acropora cervicornis transplants and donor colony survival on southeast Florida coral reefs. Since May 2006 this species has been listed as a threatened species under the Endangered Species Act. As populations continue to decline restoration efforts need to be evaluated to determine if there is an effort that could facilitate a population rebound. Biological and physical sampling of a 10km long, east-west transect was performed during 2007, off the coast of southeast Florida. Temperature and salinity measurements were recorded using a conductivity-temperature-depth (CTD) sensor, and current direction and magnitude measurements were recorded using an acoustic Doppler current profiler (ADCP). Zooplankton samples were collected, during the daytime, using a Tucker multiple net mid-water trawl, with 760μm mesh, at intended depths of ~25m and ~200m, at three stations along the transect. With increasing coastal development along southeastern Florida, nearshore coral reef communities are at an increased risk from anthropogenic impacts. Impact minimization and mitigation efforts associated with permitted coastal construction activities generally exclude nearshore small (< 10 cm diameter) Siderastrea siderea colonies from required coral transplantation due to an assumed high colony mortality associated with transplanting small stony corals. This study evaluated the efficacy of transplanting these small colonies by monitoring survival, growth, and zooxanthellae density post transplantation to an offshore reef area. Producing thematic coral reef benthic habitat maps from single-beam acoustic backscatter has been hindered by uncertainties in interpreting the acoustic energy parameters E1 (~roughness) and E2 (~hardness), typically limiting such maps to sediment classification schemes. In this study acoustic interpretation was guided by high-resolution LIDAR (Light Detection And Ranging) bathymetry. DNA barcoding based on the mitochondrial cytochrome c oxidase subunit I (COI) gene sequence is emerging as a useful tool for identifying unknown, whole or partial organisms to species level. However, the application of only a single mitochondrial marker for robust species identification has also come under some criticism due to the possibility of erroneous identifications resulting from species hybridizations and/or the potential presence of nuclear-mitochondrial psuedogenes. Interactions among microbial organisms often cannot be observed directly, but they can be inferred genetically using new molecular techniques. The analysis of secondary metabolite gene expression produced by co-cultured marine microbial species allows us to see how these organisms interact with one another when kept in the same environment. Co-cultures of three different strains of marine bacteria, P. aeruginosa PAO1, Roseobacter denitrificans OCH114, and Salinispora arenicola CNS-205 were grown in a laboratory setting, and using the Real-Time qPCR method gene expression levels of two different secondary metabolite producing genes from each organism was accessed across three time points. The diurnal movements of Florida manatees (Trichechus manatus latirostris) in warmwater refugia are poorly understood and these may prove critical in accurately estimating populations of these animals. Previous studies indicate that manatee populations in such refuges in Tampa Bay, FL, peak mid-day and decline towards evening when the animals leave to forage. This trend suggests that variation in the timing of aerial manatee population surveys may hamper accurate estimation of the true population size. More than 500 species of higher marine fungi in over 300 genera have been described. Many marine fungi are highly specialized for marine environments relative to their terrestrial counterparts, having appendaged ascospores and conidia to aid in buoyancy, entrapment, and adherence to substrates. They have been reported to inhabit a wide variety of substrates including decaying wood, leaves, calcareous and chitinous substrates, seaweeds, and seagrasses. A growing number of scientists are investigating applications of landscape ecology principles to marine studies, yet few coral reef scientists have examined spatial patterns across entire reefscapes with a holistic ecosystem-based view. The reefs off Broward County exist as three shore-parallel, sequentially deeper terraces named the "inner", "middle", and "outer" reefs and also a shallower, nearshore ridge complex. These structures span the continental coast of southeast Florida from Palm Beach County to southern Miami-Dade County and were characterized as relict, early Holocene shelf-edge and mid-shelf reefs along with limestone ridges. Presently, the reefs are colonized by a fauna characteristic of West Atlantic/Caribbean reef systems. Scleractinian coral cover is low except for a few dense patches of Acropora cervicornis, while Acropora palmata is absent except for a few individual living colonies.

A diet study of swordfish, Xiphias gladius, was conducted in the Straits of Florida from April 2007 to December 2008. The stomachs of 131 swordfish were analyzed. Thirteen species of teleosts, three species of cephalopods, and one species of crustacean were observed in the diet. Cephalopods dominated the swordfish diet by weight (73.38%), number (69.90%), and occurrence (80.91%) and ranked highest in importance in the diet when calculating the index of relative importance (IRI). Teleosts followed by weight (25.16%), number (26.34%), occurrence (68.18%), and IRI (3,510.97). The prey species with the greatest dietary importance was Illex sp followed by …

This study examined the abundance, distribution, and spatiotemporal variation of palaemonid shrimp species in relation to season and salinity in the Shark River Estuary, Everglades National Park (ENP), Florida, USA. Five palaemonid species occurred in the samples: Palaemonetes paludosus, P. pugio, P. intermedius, Palaemon floridanus, and Leander paulensis; L. paulensis was collected only during the wet season. Overall, shrimp catches in traps doubled in the dry season. Catches in the upper estuary were dominated by P. paludosus, particularly in the wet season, while catch per unit effort (CPUE) at the most downstream, …

This study examined enhancing coral recruitment to artificial substrate by manipulating fish assemblages and the use of coral attractant substrates. One hundred sixty artificial reef modules were organized into 40 four-module replicate configurations (quads) of varying complexity to induce different fish assemblages. The deployment array consisted of the 40 quads, each in a square configuration with three to four-meter sides (approximately 1 m separation between modules) measured from the outside corners. Pygmy sperm whales (Kogia breviceps) and dwarf sperm whales (Kogia sima) strand frequently in the southeastern United States (SEUS). To detect seasonal trends in Kogia sp. strandings across the SEUS, all 979 stranding events from 1977 through 2005 were segregated by month. A peak in strandings occurred in the late summer and early fall (July – October). The colonial zoanthid Palythoa caribaeorum (Cnidaria, Zoanthidea) (Duchassaing and Michelotti 1861) is a major benthic component of most Caribbean reefs and is an extremely aggressive spatial competitor (Suchanek and Green 1981). This study looks at annual visits to 16 permanent monitoring sites over 3 reef designations (Inshore Ridge Complex, Middle Reef, and Outer Reef) in Broward County, Florida from 2002-2006. The data obtained in this study fills an informational void regarding the role of zoanthids in the southeast Florida reef benthic community. The study was conducted in two parts.
