Phytoplankton serve as the bottom of the marine food web and therefore play an essential role in marine ecosystems. On the other hand, coastal phytoplankton communities can adversely affect the marine ecosystem and humans. A variety of techniques have been developed to measure and study phytoplankton, including in situ methods (e.g., flow cytometry) and laboratory methods (e.g., microscopic taxonomy). These provide accurate measurements of phytoplankton taxa and concentrations, yet they are limited in space and time, and synoptic information is difficult to obtain with these techniques.

The flux of CO2 between the ocean and the atmosphere is an important measure in determining local, global, and regional, as well as short term and long term carbon budgets. In this study, air-sea CO2 fluxes measured using a floating chamber were used to examine the spatial and temporal variability of CO2 fluxes in Florida Bay. Measurements of dissolved inorganic carbon and total alkalinity obtained concurrently with chamber measurements of CO2 flux allowed calculation of ΔpCO2 from flux measurements obtained at zero wind velocity. Benthic foraminiferal assemblages are widely used to interpret responses of the benthic communities to environmental stresses. This study compares epibiotic foraminiferal assemblages, collected from reef rubble, with those from reef sediments. The study site, Conch Reef, is the site of the Aquarius Underwater Habitat research facility and includes protected areas used only for scientific studies. Although a number of studies have enumerated foraminiferal taxa from the Florida reef tract, no projects have focused on the assemblages that occur at Conch Reef.

Dynamics Of Stony Coral Assemblages On Patch Reefs Of The Upper Florida Reef Tract, Including Biscayne National Park, Amy Wallace

The patch reefs located in Biscayne National Park (BNP) are some of the most northern reefs of the Florida reef system. The focus of my study is seven patch reefs that were first surveyed annually between 1977 and 1981, revealing 8% - 28% cover by scleractinian corals. An assessment of BNP patch reefs completed in 2000 reported that coral cover had decreased to approximately 0.4% - 10%. The once dominant species in the Florida reef tract, Acropora palmata and A. cervicornis, have rapidly declined over time and were not found in any transects during the 2000 survey.

As apex predators in coastal systems, bottlenose dolphins (Tursiops truncatus) are susceptible to persistent organic pollutant (POP) accumulation and retention over time, which has prompted continued interest in understanding the extent to which contaminant body burdens or other stressors are sufficient to cause adverse sublethal effects on energetic fitness, immune function, or reproduction. Increasing our knowledge of reproductive endocrinology in bottlenose dolphins may provide insight into changes in reproductive rates, thereby expanding the capacity to assess conservation status. Gene Transfer Agents (GTAs) are phage-like pthesiss that are produced by many alpha proteobacteria in late stationary growth phase and are capable of transferring chromosomal genes (termed "constitutive transduction"). Examination of alpha proteobacterial genomic sequences indicated widespread occurrence of GTA-like elements. The goal of this study was to investigate gene transfer potential of GTAs of marine alpha proteobacteria in culture as well as in natural marine environments. Elkhorn and Staghorn corals (Acropora palmata, A. cervicornis) were listed as threatened species under the Endangered Species Act (ESA) in 2005. The threatened status of these species is unprecedented given the vital role they historically played as major constructors of western Atlantic and Caribbean coral reefs. The goal of my study was to evaluate the current extent of habitat of the two species using a database of reported in situ observations. Stony corals (Order Scleractinia) are susceptible to a variety of diseases, which can occur from abiotic or biotic factors, or a combination of both. Public aquaria provide opportunities to study coral disease. Because coral mucus is the first line of defense against disease, the Biolog EcoplateTM is a useful tool to detect differences in microbial assemblages in the surface mucopolysaccharide (mucus) layer when comparing healthy and diseased corals. Increasing human populations and activities in coastal areas have led to high nutrient loading and estuarine ecosystem decline. Natural hydrological patterns in South Florida have been drastically altered by changes in water management and land use practices. As a result Florida Bay has experienced a series of negative ecosystem effects including hypersalinity events, degradation of water quality, and harmful algal blooms and declines in upper trophic level populations. To remediate ecosystem decline in Florida's coastal ecosystems, the Comprehensive Everglades Restoration Plan proposes to restore a more natural hydrologic flow in the Everglades. Methods for collecting behavioral audiograms are often time consuming and require trained, captive subjects. It is more practical to measure hearing sensitivity using electrophysiological methods, such as auditory evoked potential (AEP) testing, in which electrodes measure action potentials in response to acoustic stimuli. These data can be collected in a matter of hours. However, results should be verified through behavioral testing. The sedimentary deposits of the Hadar Formation at Dikika and the Mount Galili Formation at Galili preserve a wealth of paleoenvironmental and paleoclimatic records spanning the last 5.29 Ma. Stable carbon and oxygen isotopic compositions of herbivore tooth enamel were analyzed for more than 600 specimens of 15 different taxa from 10 stratigraphic intervals. The application of carbon and oxygen isotopes here aims principally at reconstructing shifts in the relative abundance of C4 grasses, and its implications for climate indicators including temperature, aridity, and seasonality. The eastern tropical north Pacific (ETNP) is characterized by one of the ocean's most severe midwater oxygen minimum zones (OMZs), where oxygen levels are often less than 5 µM. The copepod family Eucalanidae is a numerically abundant and diverse zooplankton group in the ETNP, and displays a wide range of vertical distributions related to environmental oxygen concentrations. Stable isotopes in ice cores drilled in the polar and high-mountain region have been used intensively to reconstruct past climatic changes and atmospheric dynamics. However, no similar studies have been conducted on perennial ice accumulations in caves due to a limited understanding of the links between the external and cave environments, and the way in which the climatic signal can be recorded by the cave ice.

A method of creating real-time height fields using available gridded altimetry data combined with extrapolated values computed using linear predictive coding for use in the Ocean Surface Currents Analysis, Real-time (OSCAR) is developed and tested. This method is implemented by Earth and Space Research (ESR) to produce operational height fields that are in turn used to calculate the geostrophic component velocity of OSCAR. Knowledge of many life history parameters are essential to properly assess and manage fish species. Although the snowy grouper, Epinephelus niveatus, is a commercially valuable fish, which is harvested throughout the Gulf of Mexico, little is known about its age, growth, and reproduction from this region. In this study, snowy grouper from the northern and eastern regions of the Gulf of Mexico were examined primarily using commercially-derived samples that were collected between 1984 and 2004. Understanding emerging viruses is critical for disease monitoring and prediction; however, surveys of novel viruses are hindered by the lack of a universal assay for viruses. Viral metagenomics, consisting of viral particle purification and shotgun sequencing, is a powerful technique for discovering viruses in a wide variety of sample types. However, current protocols are not effective on tissue samples (e.g., lungs, livers and tumors), where they are hindered by the high amount of host nucleic acids which limits the percentage of sequences that originate from viruses. Enhanced soil loss from the watershed is a major environmental issue. Increased soil loss from a watershed can potentially increase sediment delivery and loading to aquatic ecosystems such as rivers and estuaries. An increase in sediment delivery and loading to freshwater and transitional marine ecosystems can impact water quality and supply specifically by: (1) reducing water clarity, (2) transporting nutrient and pollutant laden sediments and (3) reducing the storage capacity of reservoirs. The oxidation capacity of the highly polluted urban area of Santiago, Chile has been evaluated during a summer measurement campaign carried out from 8-20 March 2005. The hydroxyl (OH) radical budget was evaluated employing a simple quasi-photostationary-state model (PSS) constrained with simultaneous measurements of HONO, HCHO, O-3, NO, NO2, j((OD)-D-1), j(NO2), 13 alkenes and meteorological parameters. In addition, a zero dimensional photochemical box model based on the Master Chemical Mechanism (MCMv3.1) has been used to estimate production rates and total free radical budgets, including OH, HO2 and RO2. The degradation mechanism of 1,3,5-trimethyl-benzene (TMB) as implemented in the Master Chemical Mechanism version 3.1 (MCM) was evaluated using data from the environmental chamber at the Paul Scherrer Institute. The results show that the MCM provides a consistent description of the photo-oxidation of TMB/NO(x) mixtures for a range of conditions. In all cases the agreement between the measurement and the simulation decreases with decreasing VOC-NO(x) ratio and in addition with increasing precursor concentration. A significant underestimation of the decay rate of TMB and thus underestimation of reactivity in the system, consistent with results from previous appraisals of the MCM, was …

Light Induced Conversion Of Nitrogen Dioxide Into Nitrous Acid On Submicron Humic Acid Aerosol, K. Stemmler, M. Ndour, Yasin F. Elshorbany, J. Kleffmann, M. Ammann, B. D'Anna, C. George, B. Bohn

The interactions of aerosols consisting of humic acids with gaseous nitrogen dioxide (NO2) were investigated under different light conditions in aerosol flow tube experiments at ambient pressure and temperature. The results show that NO2 is converted on the humic acid aerosol into nitrous acid (HONO), which is released from the aerosol and can be detected in the gas phase at the reactor exit. The formation of HONO on the humic acid aerosol is strongly activated by light: In the dark, the HONO-formation was below the detection limit, but it was increasing with the intensity of the irradiation with visible light. …
