Environmental acidification is affecting stream-associated species around the globe. As a result, different management strategies have been implemented to deal with acidification resulting from acid rain and acid mine drainage. Adding limestone to streams attempts to reverse the effects of acidification. While liming increases the pH of many acidic environments, studies involving the effects of liming on different animal species have shown mixed results. In this study, I examined the effects of liming on Gyrinophilus porphyriticus (the Spring Salamander) abundance and I also determined the best method of detection for G. porphyriticus. Lake Erie has experienced harmful algal blooms with increased frequency since the mid-1990s due to excess nutrients from Rivers, such as the Maumee River, and largely agricultural watersheds. Nonpoint source pollution from agriculture contributes to eutrophication, algal blooms, and the degradation of water quality. This creates stress on aquatic fauna, reduced aesthetic quality, odor, and limits of the water for usage of drinking, recreation, and industry. Understanding the population structure and patterns of connectivity in marine fishes is essential when making predictions about a species' resiliency and persistence in an increasingly changing environment. The Atlantic Menhaden Brevoortia tyrannus is a clupeid that plays a critical role in the marine food web and supports one of the largest fisheries on the US East Coast. In addition to a decrease in overall numbers and spawning stock biomass, recruitment levels have remained low since the 1990s. Reproductive stage determination of male gonads has received sparse attention in fish biology literature with few studies detailing the building of gross anatomical- and histologic scales. The meagre (Argyrosomus regius) is one of the world's largest sciaenids and supports a significant regional fishery in European and North African waters whose reproductive patterns are yet to be fully investigated. In the present study, we derive a macroscopic grading system for meagre testis using semi-quantitative graphs that feature the testis variability along the species size range and time of the year. Sea urchins, important herbivores in marine ecosystems, are strongly impacted by both the direct and indirect effects of predation, and the long-spined sea urchin Diadema antillarum is no exception. Once abundant on Caribbean coral reefs, D. antillarum populations were decimated by disease in the early 1980s, and only where their natural predators have been over-fished has D. antillarum recovery been observed. Spiny lobsters (Palinuridae) are predators of sea urchins, and although there are several species of spiny lobster in the Caribbean, only the spotted spiny lobster Panulirus guttatus is restricted to coral reefs where D. antillarum dwells. Ocean acidification has been affecting the world’s oceans since the introduction of anthropogenic CO2 into the atmosphere during the Industrial Revolution. An increase in CO2 uptake from the atmosphere to the ocean has had a profound impact on not only the water chemistry, but marine organisms as well. Ocean acidification is known to have significant impacts on marine invertebrates in terms of calcification and reproduction; however, effects of increased CO2 on marine invertebrate behavior are vastly unknown. Chapter 1: Antarctic fishes are extremely cold adapted. Despite their inability to upregulate heat shock proteins, recent studies have demonstrated a capacity for heat response in these animals. A cDNA microarray study looked at the Notothenioid fish Trematomus bernacchii and revealed heat sensitivities for hundreds of genes, two of which code for members of the CCAAT/Enhancer-binding protein (C/EBP) family of transcription factors. These molecular switches are best known for their roles in apoptosis, inflammation and cell cycle arrest. This dissertation further elucidates the role of C/EBP-delta in the Antarctic fishes T. bernacchii and Pagothenia borchgrevinki.

Seagrass habitats have long been known to serve as nursery habitats for juvenile fish by providing refuges from predation and areas of high forage abundance. However, comparatively less is known about other factors structuring fish communities that make extensive use of seagrass as nursery habitat. We examined both physical and biological factors that may structure the juvenile seagrass-associated fish communities across a synoptic-scale multiyear study in lower Chesapeake Bay. Across 3years of sampling, we collected 21,153 fish from 31 species. Silver Perch Bairdiella chrysoura made up over 86% of all individuals collected. Nine additional species made up at least 1% …

As a fundamental component of the developing discipline of conservation biogeography, broadscale analyses of biotic assembly and disassembly across multiple temporal and spatial scales provide an enhanced understanding of how geologic transformations and climate oscillations have shaped extant patterns of biodiversity. As with any scientific field, there are limitations in the case of biogeographic historical reconstructions. Historical reconstructions are only as robust as the theoretical underpinnings of the methods of reconstruction (including data collection, quality, analysis, and interpretation). Nevertheless, historical reconstructions of species distributions can help inform our understanding of how species respond to environmental change.

Government agencies and private organizations spend large amounts of public money attempting to return ecosystems to a more natural state, which have often been harmed or even destroyed as a result of modern development. Colorado River cutthroat trout, Oncorhyncus clarki pleuriticus, are a subspecies of cutthroat trout. Cutthroat trout live in the Rocky Mountains of the western United States. The population of this particular subspecies has been severely reduced by human actions, and currently only 12% of its historic populations still exist. Fisheries managers applied rotenone to Mormon Island West in August of 2010 to renovate a fish community that was hypothesized to be unbalanced (i.e., dominated with gizzard shad and common carp) based on standardized survey results. We estimated species-specific biomass following the lake renovation to provide a baseline biomass estimate for a sand pit lake and to evaluate the effectiveness of standardized sampling gears. Gizzard shad (Dorosoma cepedianum) were abundant in all sampling gears, but mostly stock-size (>175 mm total length) and larger individuals were caught in gill and trap nets and sub-stock (≤175 mm total length) …

Life history scans of fish otoliths are bringing new insight into the structure, connectivity, and movement of fish populations. Data obtained from such scans, however, possess in-herent limitations that have not yet been fully addressed or understood. For example, several investigators have noted delays in otolith elemental uptake that do not appear to reflect habitat exposure. We hypothesized that the 3-dimensional structure of otoliths may produce sampling artifacts in the results obtained from laser ablation scans. Nantucket’s shellfisheries are significant both locally and nationally. Locally, commercial and recreational shellfishing are critical to the Island’s history, culture, and economy. Nationally, the Island’s largest commercial shellfishery — the Nantucket bay scallop fishery is one of the last wild-harvest bay scallop fisheries in the country, but there is growing concern over the health of the overall population and the sustainability of the fishery. Baited underwater video techniques are increasingly being utilised for assessing and monitoring demersal fishes because they are: 1) non extractive, 2) can be used to sample across multiple habitats and depths, 3) are cost effective, 4) sample a broader range of species than many other techniques, 5) and with greater statistical power. Beef cattle are estimated to directly contribute 26% of U.S. agricultural greenhouse gas (GHG) emissions, and future climate change policy may target reducing these emissions. Life cycle assessment (LCA) of GHG emissions from U.S. feedlot beef cattle was conducted to compare methods of the U.S. Environmental Protection Agency (EPA) with a more complete evaluation of emissions. The inclusion of emissions from crop production for feed, associated land use change, and other minor factors nearly doubled GHG emissions associated with beef feedlots from the EPA Annual Inventory estimate of 1611 kgCO2e hd-1 yr-1 to 3182 ± 167 …

Five sites in Tampa Bay, Florida, were sampled monthly from February 2006 to January 2007. These sites were located at the mouth of the Alafia River, in an inlet of Cross Bayou, on the easement of Gandy Bridge, near mangrove in Manatee County, and an inlet of Salt Creek, off Bayboro Harbor. Standard methods were used to determine shell height and Condition Index (CI). Intensity and prevalence of Perkinsus marinus were analyzed using Ray's Thioglycollate medium test, while Haplosporidium nelsoni was studied by histological examination. Histological methods were also used to determine sex ratios, reproductive phases, and egg diameters. …

Striking temporal concordance between the new date for divergence of polar bears and persistent freezing of the Arctic Ocean suggests that this may be one of relatively few instances in which a specific paleoclimatological episode can be convincingly linked to a specific evolutionary event, and it provides vivid demonstration of climatic forcing as a determinant of diversification in biological systems.

We completed a large-scale field experiment in four tributaries of the Logan River, Utah, where the largest metapopulation of imperiled Bonneville cutthroat trout Oncorhynchus clarkii utah persists. We documented the spatial and temporal distributions of spawners, quantified substrate use versus substrate availability, and evaluated differences in hatch and emergence fry success between and among sites in relation to habitat characteristics. We observed considerable variability in the timing, magnitude, and duration of spawning among study areas (streams), in part as a function of a variable, multipeaked hydrograph. Nantucket’s shellfish resources are an important part of the Island’s history, culture, and economy. Nantucket waters support one of the country’s last wild-caught bay scallop fisheries. Elsewhere along the Atlantic coast, fishing pressure, habitat loss, and disease have severely depleted bay scallop populations. Although Nantucketers continue to make a living harvesting shellfish from the Island’s waters, many do so with concern for the future of the resources and the habitats that support them. We describe a model designed to simulate the shell carbonate budget of an oyster reef.We identify five parameters descriptive of basic characteristics of the shell carbonate budget of a reef that limit simulation accuracy. Two describe the TAZ (taphonomically-active zone) and the distribution of shell carbonate within it. One is the taphonomic rate in the TAZ. Two determine the volume contribution of shell carbonate and the taphonomic loss rate within the reef framework. For Mid-Atlantic estuaries, model simulations suggest that reef accretion only occurs if oyster abundance is near carrying capacity. A multidisciplinary approach incorporating otolith chemistry, age data, and numerical Lagrangian particle simulations indicated a single, self-recruiting population of Antarctic toothfish (Dissostichus mawsoni) in the Southeast Pacific Basin (SPB) and Ross Sea, with a life history structured by the large-scale circulation. Chemistry deposited prior to capture along otolith edges demonstrated strong environmental heterogeneity, yet the chemistry in otolith nuclei, deposited during early life, showed no differences. Age data showed only adult fish in catches on the Pacific-Antarctic Ridge in the SPB and structuring of life stages consistent with transport pathways from the northern Ross Sea. We investigated the influence of climatic and environmental factors on variations in juvenile abundances of marine fishes in a river-dominated coastal system of the north-central Gulf of Mexico, where an elevated primary productivity sustains fisheries of high economic importance. Fish were collected monthly with an otter trawl at three stations near Mobile Bay from 1982 to 2007. Fish sizes were used to isolate juvenile stages within the data set, and monthly patterns in juvenile fish abundance and size were then used to identify seasonal peaks for each species. Although much research has focused on acoustic mapping and exploration of the benthic environment, little is known about the acoustic ecology of benthic organisms, particularly benthic crustaceans. Through the use of a coupled audio–video system, a hydrophone array, and an autonomous recording unit, we tested several hypotheses about the field acoustics of a benthic marine crustacean, Hemisquilla califor­niensis. Living in muddy burrows in southern California, these large mantis shrimp produce low frequency ‘rumbles’ through muscle vibrations. Predicting effects of climate change on species persistence often assumes that those species are responding to abiotic effects alone. However, biotic interactions between community members may affect species’ ability to respond to abiotic changes. Latent Gaussian models of resource availability using precipitation and NDVI and accounting for spatial autocorrelation and rodent group-level uncertainty in the process are developed to detect differences in seasons, groups, and the experimental removal of one group. Precipitation and NDVI have overall positive effects on rodent energy use as expected, but meaningful differences were detected. Sheepshead recently have seen an increase in fishing pressure in Virginian waters of the Chesapeake Bay. This increase in fishing pressure has led to demands to install effective management measures to protect the fishery. However, no study regarding the population dynamics, and thus potential yield, of sheepshead has been conducted north of Cape Hatteras. We addressed the need for information regarding the population dynamics of Chesapeake Bay sheepshead by investigating their age distribution, growth rate and reproductive biology. We used this information to construct yield-per-recruit models, which local management agencies may use in the formation of scientifically based management measures. …
