This thesis extends the landscape of rare events problems solved on stochastic systems by means of the \textit{geometric minimum action method} (gMAM). These include partial differential equations (PDEs) such as the real Ginzburg-Landau equation (RGLE), the linear Schroedinger equation, along with various forms of the nonlinear Schroedinger equation (NLSE) including an application towards an ultra-short pulse mode-locked laser system (MLL).
Additionally we develop analytical tools that can be used alongside numerics to validate those solutions. This includes the use of instanton methods in deriving state transitions for the linear Schroedinger equation and the cubic diffusive NLSE.

Iterative methods have been a very important area of study in numerical analysis since the inception of computational science. Their use ranges from solving algebraic equations to systems of differential equations and many more. In this thesis, we discuss several iterative methods, however our main focus is Newton's method. We present a detailed study of Newton's method, its order of convergence and the asymptotic error constant when solving problems of various types as well as analyze several pitfalls, which can affect convergence. Rising sea surface temperatures (SSTs) in the Pacific Northwest lead to food resource reductions for surface-feeding seabirds, and have been correlated with several marked behavioral changes. Namely, higher SSTs are associated with increased egg cannibalism and egg-laying synchrony in the colony. We study the long-term effects of climate change on population dynamics and survival by considering a simplified, cross-season model that incorporates both of these behaviors in addition to density-dependent and environmental effects. We show that cannibalism can lead to backward bifurcations and strong Allee effects, allowing the population to survive at lower resource levels than would be possible otherwise.

For certain nonlinear Schroedinger equations there exist solutions which are called solitary waves. Addition of a potential $V$ changes the dynamics, but for small enough $||V||_{L^\infty}$ we can still obtain stability (and approximately Newtonian motion of the solitary wave's center of mass) for soliton-like solutions up to a finite time that depends on the size and scale of the potential $V$. Our method is an adaptation of the well-known Lyapunov method.
For the sake of completeness, we also prove long-time stability of traveling solitons in the case $V=0$.

Coupled oscillators, such as groups of fireflies or clusters of neurons, are found throughout nature and are frequently modeled in the applied mathematics literature. Earlier work by Kuramoto, Strogatz, and others has led to a deep understanding of the emergent behavior of systems of such oscillators using traditional dynamical systems methods. In this project we outline the application of techniques from topological data analysis to understanding the dynamics of systems of coupled oscillators. We study planar systems of difference equations and applications to biological models of species populations. Central to the analysis of this study is the idea of folding - the method of transforming systems of difference equations into higher order scalar difference equations. Two classes of second order equations are studied: quadratic fractional and exponential.
We investigate the boundedness and persistence of solutions, the global stability of the positive fixed point and the occurrence of periodic solutions of the quadratic rational equations. The G-strand equations for a map R×R into a Lie group G are associated to a G-invariant Lagrangian. The Lie group manifold is also the configuration space for the Lagrangian. The G-strand itself is the map g(t,s):R×R→G, where t and s are the independent variables of the G-strand equations. The Euler-Poincar'e reduction of the variational principle leads to a formulation where the dependent variables of the G-strand equations take values in the corresponding Lie algebra g and its co-algebra, g∗ with respect to the pairing provided by the variational derivatives of the Lagrangian. In this thesis we study relative equilibria of di-atomic and isosceles tri-atomic molecules in classical approximations with repulsive-attractive interaction. For di-atomic systems we retrieve well-known results. The main contribution consists of the study of the existence and stability of relative equilibria in a three-atom system formed by two identical atoms of mass $m$ and a third of mass $m_3$, constrained in an isosceles configuration at all times.
Given the shape of the binary potential only, we discuss the existence of equilibria and relative equilibria. We represent the results in the form of energy-momentum diagrams. We find that fixing the masses …

This experiment uses an electromagnetic shaker to produce standing wave patterns on the surface of a vertically oscillating sample of silicon liquid. These surface waves, known as Faraday waves, form shapes such as squares, lines, and hexagons. They are known to be dependent upon the frequency and amplitude of the forcing as well as on the viscosity and depth of the liquid in the dish. At a depth of 4mm and for various silicon liquids having kinematic viscosities of 10, 20, and 38 cSt, we determined the acceleration at which patterns form for frequencies between 10 and 60 Hz. For …

A continuum model for the dynamics of a single step with the strongly anisotropic line energy is formulated and analyzed. The step grows by attachment of adatoms from the lower terrace, onto which atoms adsorb from a vapor phase or from a molecular beam, and the desorption is nonnegligible (the “one-sided” model). Via a multiscale expansion, we derived a long-wave, strongly nonlinear, and strongly anisotropic evolution PDE for the step profile. Written in terms of the step slope, the PDE can be represented in a form similar to a convective Cahn-Hilliard equation. We performed the linear stability analysis and computed …

A G-strand is a map g(t,s): RxR --> G for a Lie group G that follows from Hamilton's principle for a certain class of G-invariant Lagrangians. The SO(3)-strand is the G-strand version of the rigid body equation and it may be regarded physically as a continuous spin chain. Here, SO(3)K-strand dynamics for ellipsoidal rotations is derived as an Euler-Poincar'e system for a certain class of variations and recast as a Lie-Poisson system for coadjoint flow with the same Hamiltonian structure as for a perfect complex fluid. The geodesic equations of a class of right invariant metrics on the semi-direct product of two Diff(S) groups are studied. The equations are explicitly described, they have the form of a system of coupled equations of Camassa-Holm type and possess singular (peakon) solutions. Their integrability is further investigated, however no compatible bi-Hamiltonian structures on the corresponding dual Lie algebra are found.

The task of finding the beat in music is simple for most people, but surprisingly difficult to replicate in a robot. Progress in this problem has been made using various preprocessing techniques (Hitz 2008; Tomic and Janata 2008). However, a real-time method is not yet available. Methods using a class of oscillators called relay relaxation oscillators are promising. In particular, systems of forced Hopf oscillators (Large 2000; Righetti et al. 2006) have been used with relative success. Nonholonomic deformations of integrable equations of the KdV hierarchy are studied by using the expansions over the so-called “squared solutions” (squared eigenfunctions). Such deformations are equivalent to a perturbed model with external (self-consistent) sources. In this regard, the KdV6 equation is viewed as a special perturbation of KdV. Applying expansions over the symplectic basis of squared eigenfunctions, the integrability properties of the KdV6 equation are analysed. This allows for a formulation of conditions on the perturbation terms that preserve its integrability. The perturbation corrections to the scattering data and to the corresponding action-angle (canonical) variables are studied. The analysis shows …
