A constant quest in network science has been in the development of methods to identify the most relevant components in a dynamical system solely via the interaction structure amongst its subsystems. This information allows the development of control and intervention strategies in biochemical signaling and epidemic spreading. We highlight the relevant components in heterogeneous dynamical system by their patterns of redundancy, which can connect how dynamics affect network topology and which pathways are necessary to spreading phenomena on networks. Urban farming can enhance the lives of communities and help reduce food scarcity. This paper presents a conceptual prototype of an efficient urban farming community that can be scaled for a single apartment building or an entire community across all global geoeconomics regions, including densely populated cities and rural, developing towns and communities. When deployed in coordination with smart crop choices, local farm support, and efficient transportation then the result isn’t just sustainability, but also increasing fresh produce accessibility, optimizing nutritional value, eliminating the use of ‘forever chemicals’, reducing transportation costs, and fostering global environmental benefits.

Autoencoders, a type of artificial neural network, have gained recognition by researchers in various fields, especially machine learning due to their vast applications in data representations from inputs. Recently researchers have explored the possibility to extend the application of autoencoders to solve nonlinear differential equations. Algorithms and methods employed in an autoencoder framework include sparse identification of nonlinear dynamics (SINDy), dynamic mode decomposition (DMD), Koopman operator theory and singular value decomposition (SVD). These approaches use matrix multiplication to represent linear transformation. However, machine learning algorithms often use convolution to represent linear transformations. In confocal single-molecule FRET experiments, the joint distribution of FRET efficiency and donor lifetime distribution can reveal underlying molecular conformational dynamics via deviation from their theoretical Forster relationship. This shift is referred to as a dynamic shift. In this study, we investigate the influence of the free energy landscape in protein conformational dynamics on the dynamic shift by simulation of the associated continuum reaction coordinate Langevin dynamics, yielding a deeper understanding of the dynamic and structural information in the joint FRET efficiency and donor lifetime distribution. Rigid body motion requires formulations where rotational and translational motion are accounted for appropriately. Two Lie groups, the special orthogonal group SO(3) and the space of quaternions H, are commonly used to represent attitude. When considering rigid body pose, that is spacecraft position and attitude, the special Euclidean group SE(3) and the space of dual quaternions DH are frequently utilized. All these groups are Lie groups and Riemannian manifolds, and these identifications have profound implications for dynamics and controls. Bright Light Therapy has been shown to be efficacious to mood disorders including Major Depression. Researchers use the Jewett-Forger-Kronauer model of the circadian rhythm with the Unified Model of melatonin including a mathematical term implementing feedback from the melatonin system into the circadian system to quantify the effects of bright light. Early investigations into intrinsic period, light sensitivity, and the circadian pacemaker's sensitivity to blood melatonin concentration may be indicators of subsets of patients with long intrinsic periods exhibiting symptoms of depression.

Inverse problems involve extracting the internal structure of a physical system from noisy measurement data. In many fields, the Bayesian inference is used to address the ill-conditioned nature of the inverse problem by incorporating prior information through an initial distribution. In the nonparametric Bayesian framework, surrogate models such as Gaussian Processes or Deep Neural Networks are used as flexible and effective probabilistic modeling tools to overcome the high-dimensional curse and reduce computational costs. The n-body problem models a system of n-point masses that attract each other via some binary interaction. The (n + 1)-body problem assumes that one of the masses is located at the origin of the coordinate system. For example, an (n+1)-body problem is an ideal model for Saturn, seen as the central mass, and one of its outer rings. A relative equilibrium (RE) is a special solution of the (n+1)-body problem where the non-central bodies rotate rigidly about the centre of mass. In rotating coordinates, these solutions become equilibria.

Associating the influences of viscosity and oblateness in the finite straight segment model of the Robe’s problem, the linear stability of the collinear and non-collinear equilibrium points for a small solid sphere m3 of density \rho3 are analyzed. This small solid sphere is moving inside the first primary m1 whose hydrostatic equilibrium figure is an oblate spheroid and it consists of an incompressible homogeneous fluid of density \rho1. Precision oncology largely involves tumor genomics to guide therapy protocols. Yet, it is well known that many commonly mutated genes cannot be easily targeted. Even when genes can be targeted, resistance to therapy is quite common. A rising field with promising results is that of mathematical biology, where in silico models are often used for the discovery of general principles and novel hypotheses that can guide the development of new treatments. This project explores a topic in Chemical Reaction Network Theory. We analyze networks with one dimensional stoichiometric subspace using mass-action kinetics. For these types of networks, we study how the capacity for multiple positive equilibria and multiple positive nondegenerate equilibria can be determined using Euclidian embedded graphs. Our work adds to the catalog of the class of reaction networks with one-dimensional stoichiometric subspace answering in the affirmative a conjecture posed by Joshi and Shiu: Conjecture 0.1 (Question 6.1 [26]). We considered the livelihood of two prey species in the presence of a predator species. To understand this phenomenon, we developed and analyzed two mathematical models considering indirect and direct mutualism of two prey species and the influence of one predator species. Both types of mutualism are represented by an increase in the preys' carrying capacities based on direct and indirect interactions between the prey. Because of mutualism, as the death rate parameter of the predator species goes through some critical value, the model shows transcritical bifurcation. Odor perception is the impetus for important animal behaviors, most pertinently for feeding, but also for mating and communication. There are two predominate modes of odor processing: odors pass through the front of nose (ortho) while inhaling and sniffing, or through the rear (retro) during exhalation and while eating and drinking. Despite the importance of olfaction for an animal’s well-being and specifically that ortho and retro naturally occur, it is unknown whether the modality (ortho versus retro) is transmitted to cortical brain regions, which could significantly instruct how odors are processed. The motion of objects in the sky has captured the attention of scientists and mathematicians since classical times. The problem of determining their motion has been dubbed the Kepler problem, and has since been generalized into an abstract problem of dynamical systems. In particular, the question of whether a classical system produces closed and bounded orbits is of importance even to modern mathematical physics, since these systems can often be analysed by hand. Recent numerical work of Carlson-Hudson-Larios leverages a nudging-based algorithm for data assimilation to asymptotically recover viscosity in the 2D Navier-Stokes equations as partial observations on the velocity are received continuously-in-time. This "on-the-fly" algorithm is studied both analytically and numerically for the Lorenz equations in this thesis.

This thesis develops the finite element method, constructs local approximation operators, and bounds their error. Global approximation operators are then constructed with a partition of unity. Finally, an application of these operators to data assimilation of the two-dimensional Navier-Stokes equations is presented, showing convergence of an algorithm in all Sobolev topologies.

There are continual and compelling needs for computing many eigenpairs of very large Hermitian matrix in physical simulations and data analysis. Though the Lanczos method is effective for computing a few eigenvalues, it can be expensive for computing a large number of eigenvalues. To improve the performance of the Lanczos method, in this talk, we will present a combination of explicit external deflation (EED) with an s-step variant of thick-restart Lanczos (s-step TRLan). Iterative methods for the solution of linear systems of equations – such as stationary, semi-iterative, and Krylov subspace methods – are classical methods taught in numerical analysis courses, but adapting these methods to run efficiently at large-scale on high-performance computers is challenging and a constantly evolving topic. In 1906, the Russian probabilist A.A. Markov proved that the independence of a sequence of random variables is not a necessary condition for a law of large numbers to exist on that sequence. Markov's sequences -- today known as Markov chains -- touch several deep results in dynamical systems theory and have found wide application in bibliometrics, linguistics, artificial intelligence, and statistical mechanics. After developing the appropriate background, we prove a modern formulation of the law of large numbers (fundamental theorem) for simple countable Markov chains and develop an elementary notion of ergodicity.
