As a well-established probabilistic method, topic models seek to uncover latent semantics from plain text. In addition to having textual content, we observe that documents are usually compared in listwise rankings based on their content. For instance, world-wide countries are compared in an international ranking in terms of electricity production based on their national reports. Such document comparisons constitute additional information that reveal documents' relative similarities. Incorporating them into topic modeling could yield comparative topics that help to differentiate and rank documents. Neighborhood competition models are powerful tools to measure the effect of interspecific competition. Statistical methods to ease the application of these models are currently lacking. We present the forestecology package providing methods to (a) specify neighborhood competition models, (b) evaluate the effect of competitor species identity using permutation tests, and (cs) measure model performance using spatial cross-validation. Following Allen and Kim (PLoS One, 15, 2020, e0229930), we implement a Bayesian linear regression neighborhood competition model. Network data can often be represented in a multi-layered structure with rich semantics. One example is e-commerce data, containing user-user social network layer and item-item context layer, with cross-layer user-item interactions. Given the dual characters of homogeneity within each layer and heterogeneity across layers, we seek to learn node representations from such a multi-layered heterogeneous network while jointly preserving structural information and network semantics. In contrast, previous works on network embedding mainly focus on single-layered or homogeneous networks with one type of nodes and links. Cyberbullying and its associated consequences on children and adolescents has recently become a problem of global concern. Using phenomenological research design, this study explores the negative effects of cyberbullying on Tanzanian secondary school female and male adolescents. A total of 20 adolescents (50% female) in secondary schools (Form I to Form IV) who identified themselves as victims of cyberbullying were involved in the interview to share their lived experiences on the negative effects of cyberbullying. While coursework provides undergraduate data science students with some relevant analytic skills, many are not given the rich experiences with data and computing they need to be successful in the workplace. Additionally, students often have limited exposure to team-based data science and the principles and tools of collaboration that are encountered outside of school. Data classification in streams where the underlying distribution changes over time is known to be difficult. This problem—known as concept drift detection—involves two aspects: (i) detecting the concept drift and (ii) adapting the classifier. Online training only considers the most recent samples; they form the so-called shifting window. Dynamic adaptation to concept drift is performed by varying the width of the window. Defining an online Support Vector Machine (SVM) classifier able to cope with concept drift by dynamically changing the window size and avoiding retraining from scratch is currently an open problem. Data sparsity is a long-standing challenge in recommender systems. Among existing approaches to alleviate this problem, cross-domain recommendation consists in leveraging knowledge from a source domain or category (e.g., Movies) to improve item recommendation in a target domain (e.g., Books). In this work, we advocate a probabilistic approach to cross-domain recommendation and rely on variational autoencoders (VAEs) as our latent variable models. infer implements an expressive grammar to perform statistical inference that adheres to the tidyverse design framework (Wickham et al., 2019). Rather than providing methods for specific statistical tests, this package consolidates the principles that are shared among common hypothesis tests and confidence intervals into a set of four main verbs (functions), supplemented with many utilities to visualize and extract value from their outputs.

This work studies the application of topological analysis to non-linear manifold clustering. A novel method, that exploits the data clustering structure, allows to generate a topological representation of the point dataset. An analysis of topological construction under different simulated conditions is performed to explore the capabilities and limitations of the method, and demonstrated statistically significant improvements in performance. Furthermore, we introduce a new information-theoretical validation measure for clustering, that exploits geometrical properties of clusters to estimate clustering compressibility, for evaluation of the clustering goodness-of-fit without any prior information about true class assignments. This paper summarizes some challenges encountered and best practices established in several years of teaching Machine Learning for the Physical Sciences at the undergraduate and graduate level. I discuss motivations for teaching ML to physicists, desirable properties of pedagogical materials, such as accessibility, relevance, and likeness to real-world research problems, and give examples of components of teaching units.

In this dissertation, we develop fast algorithms for large scale numerical computations, including the fast multipole method (FMM) in layered media, and the forward-backward stochastic differential equation (FBSDE) based deep neural network (DNN) algorithms for high-dimensional parabolic partial differential equations (PDEs), addressing the issues of real-world challenging computational problems in various computation scenarios.

Due to the difficulty and expense of collecting bathymetric data, modeling is the primary tool to produce detailed maps of the ocean floor. Current modeling practices typically utilize only one interpolator; the industry standard is splines-in-tension.
In this dissertation we introduce a new nominal-informed ensemble interpolator designed to improve modeling accuracy in regions of sparse data. The method is guided by a priori domain knowledge provided by artificially intelligent classifiers. We recast such geomorphological classifications, such as ‘seamount’ or ‘ridge’, as nominal data which we utilize as foundational shapes in an expanded ordinary least squares regression-based algorithm. My work focuses on taking a single person as input and predicting the intentional movement of one dance partner based on the other dance partner's movement. Human pose estimation has been applied to dance and computer vision, but many existing applications focus on a single individual or multiple individuals performing. Currently there are very few works that focus specifically on dance couples combined with pose prediction. Modern multivariate machine learning and statistical methodologies estimate parameters of interest while leveraging prior knowledge of the association between outcome variables. The methods that do allow for estimation of relationships do so typically through an error covariance matrix in multivariate regression which does not scale to other types of models. In this article we proposed the MinPEN framework to simultaneously estimate regression coefficients associated with the multivariate regression model and the relationships between outcome variables using mild assumptions. While automated feature extraction has had tremendous success in many deep learning algorithms for image analysis and natural language processing, it does not work well for data involving complex internal structures, such as molecules.
