Fast Filter-And-Refine Algorithms For Subsequence Selection, Beng-Chin Ooi, Hwee Hwa Pang, Hao Wang, Limsoon Wong, Cui Yu

Research Collection School Of Computing and Information Systems

Large sequence databases, such as protein, DNA and gene sequences in biology, are becoming increasingly common. An important operation on a sequence database is approximate subsequence matching, where all subsequences that are within some distance from a given query string are retrieved. This paper proposes a filter-and-refine algorithm that enables efficient approximate subsequence matching in large DNA sequence databases. It employs a bitmap indexing structure to condense and encode each data sequence into a shorter index sequence. During query processing, the bitmap index is used to filter out most of the irrelevant subsequences, and false positives are removed in the …

Semi-Automatic Content Extraction From Specifications, Krishnaprasad Thirunarayan, Aaron Berkovich, Dan Z. Sokol Jun 2002

Semi-Automatic Content Extraction From Specifications, Krishnaprasad Thirunarayan, Aaron Berkovich, Dan Z. Sokol

Kno.e.sis Publications

Specifications are critical to companies involved in complex manufacturing. The constant reading, reviewing, and analysis of materials and process specifications is extremely labor-intensive, quality impacting, and time-consuming. A conceptual design for a tool that provides computer-assistance in the interpretation of specification requirements has been created and a strategy for semantic-markup, which is the overlaying of abstract syntax (“the essence”) on the text, has been developed. The solution is based on the techniques for Information Extraction and the XML technology, and it captures the specification content within a semantic ontology. The working prototype of the tool being built will serve as …

Development And Characterization Of Methodology And Technology For The Alignment Of Fmri Time Series, Carlo Ciulla May 2002

Development And Characterization Of Methodology And Technology For The Alignment Of Fmri Time Series, Carlo Ciulla

Dissertations

This dissertation has developed, implemented and tested a novel computer based system (AUTOALIGN) that incorporates an algorithm for the alignment of functional Magnetic Resonance Image (fMRI) time series. The algorithm assumes the human brain to be a rigid body and computes a head coordinate system on the basis of three reference points that lie on the directions correspondent to two of the eigenvectors of inertia of the volume, at the intersections with the head boundary. The eigenvectors are found weighting the inertia components with the voxel's intensity values assumed as mass. The three reference points are found in the same …

Towards Peer-To-Peer Semantic Web: A Distributed Environment For Sharing Semantic Knowledge On The Web, Madhan Arumugam, Amit P. Sheth, I. Budak Arpinar

Kno.e.sis Publications

The real value of Semantic Web vision can be demonstrated if people and applications can create and discover new and interesting knowledge and share this knowledge in a transparent manner similar to the way data is exchanged today. Therefore, we believe that Semantic Web will consist of a distributed environment of shared and interoperable ontologies, which have emerged as common formalisms for knowledge representation. The users will need to discover new ontologies, which are not known to them before and use them to either annotate the content or to formulate their information requests. This requires an environment that supports creating, …

Modeling Quality Of Service For Workflows And Web Service Processes, Jorge Cardoso, John A. Miller, Amit P. Sheth, Jonathan Arnold May 2002

Modeling Quality Of Service For Workflows And Web Service Processes, Jorge Cardoso, John A. Miller, Amit P. Sheth, Jonathan Arnold

Kno.e.sis Publications

Workflow management systems (WfMSs) have been used to support various types of business processes for more than a decade now. In workflows for e-commerce and Web-services applications, suppliers and customers define a binding agreement or contract between the two parties, specifying Quality of Service (QoS) items such as products or services to be delivered, deadlines, quality of products, and cost of services. The management of QoS metrics directly impacts the success of organizations participating in e-commerce. Therefore, when services or products are created or managed using workflows, the underlying workflow system must accept the specifications and be able to estimate, …

Mining Relationship Graphs For Effective Business Objectives, Kok-Leong Ong, Ee Peng Lim, Wee-Keong Ng May 2002

Mining Relationship Graphs For Effective Business Objectives, Kok-Leong Ong, Ee Peng Lim, Wee-Keong Ng

Research Collection School Of Computing and Information Systems

Modern organization has two types of customer profiles: active and passive. Active customers contribute to the business goals of an organization, while passive customers are potential candidates that can be converted to active ones. Existing KDD techniques focused mainly on past data generated by active customers. The insights discovered apply well to active ones but may scale poorly with passive customers. This is because there is no attempt to generate know-how to convert passive customers into active ones. We propose an algorithm to discover relationship graphs using both types of profile. Using relationship graphs, an organization can be more effective …

Product Schema Integration For Electronic Commerce: A Synonym Comparison Approach, Guanghao Yan, Wee-Keong Ng, Ee Peng Lim May 2002

Product Schema Integration For Electronic Commerce: A Synonym Comparison Approach, Guanghao Yan, Wee-Keong Ng, Ee Peng Lim

Research Collection School Of Computing and Information Systems

In any electronic commerce system, the heterogeneity of product descriptions is a critical impediment to efficient business information exchange. In the ABECOS electronic commerce system, buyer agents, seller agents, and directory agents liaise with one another in e-commerce activities. Only when agents have a common ontology of product descriptions (also called product schemas) are they able to interact seamlessly in e-commerce activities. This gives rise to the product schema integration problem (PSI); the problem of integrating heterogeneous schemas of a certain product into one globally compatible schema. We adopt an integration approach based on product attribute synonyms. We give a …

Proteome Database Of Hepatocellular Carcinoma., Cynthia Liang, Jason Neo, Siaw Ling Lo, Gek San Tan, Teck Keong Seow, Maxey Chung

Research Collection School Of Computing and Information Systems

Hepatocellular carcinoma (HCC or hepatoma) is the most common primary cancer of the liver. Persistent viral infection by the hepatic B or C virus is probably the most important cause of HCC worldwide. It is responsible for approximately one million deaths each year, predominantly in the underdeveloped and developing countries, but its incidence is also on the rise in the developed countries. For most patients suffering from HCC, long-term survival is rare, as they are presented late and are often unsuitable for curative treatment. Thus there is great interest to identify novel HCC diagnostic markers for early detection of the …

Asp -Pricing: A Black -Scholes Option Pricing Formulation, Chaitanya Singh Apr 2002

Asp -Pricing: A Black -Scholes Option Pricing Formulation, Chaitanya Singh

Doctoral Dissertations

The Applications Service Provider (ASP) arrangement has engendered a revolution in the area of corporate information technology (IT) by transforming software from a packaged off-the-shelf product to an on-line virtual service.

The focus of this study is to establish a sound mathematical foundation for evaluating software rental agreements (embedding exit flexibility) by incorporating a real options framework (based upon the Black-Scholes approach) into the traditional capital budgeting technique. The static discounted cash flow or net present value analysis may not adequately serve as a ‘barometer’ of outsourcing value due to its inherent weaknesses. On the other hand, the options approach …

Multi-Level Modeling Of Software On Hardware In Concurrent Computation, Joann M. Paul, Arne Suppe, Henele I. Adams, Donald E. Thomas Apr 2002

Multi-Level Modeling Of Software On Hardware In Concurrent Computation, Joann M. Paul, Arne Suppe, Henele I. Adams, Donald E. Thomas

Research Collection School Of Computing and Information Systems

The fundamental modeling differences between hardware and software modeling can be thought of as reasoning about connectedness vs. reasoning about interleaved (shared) access to resources. A natural design hierarchy for physical systems is component-based because of the existence of a consistent basis for interconnect between design levels. However, performance modeling and design of concurrent, programmable systems require new ways of thinking about what it means to abstract detail, add detail and partition a model of software executing on hardware. We motivate frequency interleaving (FI) as a common simulation foundation for these systems because it resolves flow and partitioning with software …

Application Of Information Retrieval Techniques To Heterogeneous Databases In The Virtual Distributed Laboratory, Rodney D. Lykins Mar 2002

Application Of Information Retrieval Techniques To Heterogeneous Databases In The Virtual Distributed Laboratory, Rodney D. Lykins

Theses and Dissertations

The Department of Defense (DoD) maintains thousands of Synthetic Aperture Radar (SAR), Infrared (IR), Hyper-Spectral intelligence imagery and Electro-Optical (EO) target signature data. These images are essential to evaluating and testing individual algorithm methodologies and development techniques within the Automatic Target Recognition (ATR) community. The Air Force Research Laboratory Sensors Directorate (AFRL/SN) has proposed the Virtual Distributed Laboratory (VDL) to maintain a central collection of the associated imagery metadata and a query mechanism to retrieve the desired imagery. All imagery metadata is stored in relational database format for access from agencies throughout the federal government and large civilian universities. Each …

An Intelligent Middleware For Linear Correlation Discovery, Cecil Chua, Roger Hsiang-Li Chiang, Ee Peng Lim Mar 2002

An Intelligent Middleware For Linear Correlation Discovery, Cecil Chua, Roger Hsiang-Li Chiang, Ee Peng Lim

Research Collection School Of Computing and Information Systems

Although it is widely accepted that research from data mining, knowledge discovery, and data warehousing should be synthesized, little research addresses the integration of existing data management and analysis software. We develop an intelligent middleware that facilitates linear correlation discovery, the discovery of associations between attributes and attribute groups. This middleware integrates data management and data analysis tools to improve traditional data analysis in three perspectives: (1) identify appropriate linear correlation functions to perform based on the semantics of a data set; (2) execute appropriate functions contained in the data analysis packages; and (3) derive useful knowledge from data analysis.

In this article, the author and founder of the CADRE Media Lab at San José State University, Joel Slayton, discusses the art project, "Entailment Mesh," by Gordon Pask and Paul Pangaro. Pask being an expert in the fields of cybernetics and psychology and Pangaro learned computer science and humanities while studying at MIT. The artwork utilizes a framework for a machine conversational and learning system called DoWhatDo developed by the artists at MIT. Slayton argues that the project can be considered both an art piece and a social software that blurs boundaries between structure and process. The concept of the …

Filling Preposition-Based Templates To Capture Information From Medical Abstracts, Gondy Leroy, Hsinchun Chen Jan 2002

Filling Preposition-Based Templates To Capture Information From Medical Abstracts, Gondy Leroy, Hsinchun Chen

CGU Faculty Publications and Research

Due to the recent explosion of information in the biomedical field, it is hard for a single researcher to review the complex network involving genes, proteins, and interactions. We are currently building GeneScene, a toolkit that will assist researchers in reviewing existing literature, and report on the first phase in our development effort: extracting the relevant information from medical abstracts. We are developing a medical parser that extracts information, fills basic prepositional-based templates, and combines the templates to capture the underlying sentence logic. We tested our parser on 50 unseen abstracts and found that it extracted 246 templates with a …

Characterizing Logic Programming Semantics With Level Mappings, Pascal Hitzler, Matthias Wendt Jan 2002

Characterizing Logic Programming Semantics With Level Mappings, Pascal Hitzler, Matthias Wendt

Computer Science and Engineering Faculty Publications

Declarative semantics in logic programming and nonmonotonic reasoning are often defined via fixed points of semantic operators. While many relationships between different semantics known from the literature have been studied, a uniform treatment is still missing. In this paper, we provide uniform operator-free characterizations for some of the most important semantics, more precisely, for the stable, the well-founded, and the Fitting semantics, for the weakly-perfect model semantics, and for the least model semantics for negation-free programs.

The Fixed-Point Theorems Of Priess-Crampe And Ribenboim In Logic Programming, Pascal Hitzler, Anthony K. Seda Jan 2002

The Fixed-Point Theorems Of Priess-Crampe And Ribenboim In Logic Programming, Pascal Hitzler, Anthony K. Seda

Computer Science and Engineering Faculty Publications

Sibylla Priess-Crampe and Paulo Ribenboim recently established a general fixed-point theorem for multivalued mappings defined on generalized ultrametric spaces, and introduced it to the area of logic programming semantics. We discuss, in this context, the applications which have been made so far of this theorem and of its corollaries. In particular, we will relate these results to Scott-Ershov domains, familiar in programming language semantics, and to the generalized metrics of Khamsi, Kreinovich, and Misane which have been applied, by these latter authors, to logic programming. Amongst other things, we will also show that a unified treatment of the fixed-point theory …

By associating meaning with content, the Semantic Web will facilitate search, interoperability, and the composition of complex applications. A recent Scientific American article described the Semantic Web as 'an extension of the current Web in which information is given well-defined meaning, better enabling computers and people to work in cooperation.' Not long ago, researchers at a Stanford University symposium predicted that this second phase of the Web would be as revolutionary as the Web itself.

Predicting Oral Reading Miscues, Jack Mostow, Joseph Beck, S. Vanessa Winter, Shaojun Wang

Kno.e.sis Publications

This paper explores the problem of predicting specific reading mistakes, called miscues, on a given word. Characterizing likely miscues tells an automated reading tutor what to anticipate, detect, and remediate. As training and test data, we use a database of over 100,000 miscues transcribed by University of Colorado researchers. We explore approaches that exploit different sources of predictive power: the uneven distribution of words in text, and the fact that most miscues are real words. We compare the approaches’ ability to predict miscues of other readers on other text. A simple rote method does best on the most frequent 100 …

Towards Nonmonotonic Reasoning On Hierarchical Knowledge, Pascal Hitzler

Computer Science and Engineering Faculty Publications

W.C. Rounds and G.Q. Zhang have recently proposed to study a form of disjunctive logic programming generalized to algebraic domains [RZ01]. This system allows reasoning with information which is hierarchically structured and forms a (suitable) domain. We extend this framework to include reasoning with negative information, i.e. the implicit or explicit absence of bits of information. These investigations will naturally lead to a form of default reasoning which is strongly related to programming with answer sets to stable models, which has recently created much interest amongst artificial intelligence researchers concerned with knowledge representation and reasoning.

A Proposed Undergraduate Bioinformatics Curriculum For Computer Scientists, Travis E. Doom, Michael L. Raymer, Dan E. Krane, Oscar Garcia

Kno.e.sis Publications

Bioinformatics is a new and rapidly evolving discipline that has emerged from the fields of experimental molecular biology and biochemistry, and from the the artificial intelligence, database, and algorithms disciplines of computer science. Largely because of the inherently interdisciplinary nature of bioinformatics research, academia has been slow to respond to strong industry and government demands for trained scientists to develop and apply novel bioinformatics techniques to the rapidly-growing, freely-available repositories of genetic and proteomic data. While some institutions are responding to this demand by establishing graduate programs in bioinformatics, the entrance barriers for these programs are high, largely due to …
