Parkinson's disease (PD) is a complex neurodegenerative disorder with a significant genetic component. While genome-wide association studies (GWAS) have been instrumental in identifying genetic variants associated with PD, the reliance on large sample sizes and population-level analyses may overlook variants with lower minor allele frequencies or individual-specific relevance. Individualized Bayesian Inference (IBI) offers a promising method to complement GWAS by identifying and prioritizing candidate genetic markers at both the individual and patients-like-me subgroup levels. Plants often exhibit a midday depression in water use (i.e., transpiration), reflecting a constraint on their ability to sustain maximum water transport, which may occur at the cost of reduced photosynthesis. Eddy covariance observations and geostationary satellites cannot quantify this widespread phenomenon globally while resolving fine-scale spatial variability. Using evapotranspiration measurements from the ECOsystem Spaceborne Thermal Radiometer Experiment on Space Station (ECOSTRESS) and machine learning, we quantify the global distribution of midday depression in evapotranspiration. Addressing the current limitations in forestry and grassland research, particularly in cross-scale system cognition, complex process mechanism representation, and multi-scenario simulation, this study proposes an artificial intelligence-driven paradigm reconstruction framework, to shift the research model from experience-oriented approaches toward data- and intelligence-driven integration. On this basis, the study systematically establishes a multidimensional mapping between artificial intelligence and forestry and grassland research across research objects, processes, and objectives, and clarifies their intrinsic coupling mechanisms and technical pathways. The spatial and energetic encoding of allosteric regulatory sites remains a major challenge in structural biology, frequently representing a “blind spot” for sequence-based artificial intelligence (AI) models. We present a protein language model (PLM)-guided approach complemented by the energy landscape frustration analysis as a dual-stream framework to investigate the relationship between AI prediction of binding sites and biophysical organization of regulatory pockets across the human kinome. By probing a fine-tuned residue-level PLM classifier across 453 kinase structures, a clear performance gap is discovered between highly predictable orthosteric pockets (Types I, I.5, and II) and poorly resolved distal allosteric sites (Type …

This Synthetic-Chicken-Fillets dataset contains 1,000 synthetic 3D meshes designed to capture the natural variance and size diversity of real broiler fillets. The collection was developed to test automated woody breast detection algorithms within a physics-based simulation environment. We utilized a seed dataset of 2D depth maps derived from 40 real-world RGBD point cloud scans. These real depth maps were fed into a few-shot transfer learning pipeline using a generative adversarial network architecture. Antibody heavy and light chain (H/L) pairing is fundamental to antigen recognition and stability. While single-cell sequencing preserves native pairing information, widely used bulk repertoire and spatial transcriptomics platforms do not, motivating the need for efficient ML methods to infer H/L pairing. Training a binary classifier for this task faces the methodological challenge of a lack of true biological negatives, since natural selection eliminates B cells with incompatible H/L pairs.

3DCotton is an image dataset consisting of 8 cotton plants recorded at the Texas A&M University Research Farm. The images were captured using an Apple iPhone at a resolution of 1040x1920 pixels. Approximately 150 images per plant were taken from a distance of 1 m by recording multiple viewpoints. These images can be utilized for developing 3D reconstruction methods.

Ethanol stress assays are commonly used to evaluate microbial tolerance, metabolic adaptation, and fermentation performance. However, manual liquid handling introduces variability across replicate wells and small-volume pipetting steps, limiting reproducibility and throughput. This study developed an automated OT-2 robotic workflow to generate replicated ethanol concentration gradients for high-throughput inhibition assays in engineered thermophilic biofuel strains. Kinetic plate-reader measurements were used to quantify ethanol-dependent growth responses under anaerobic fermentation conditions. Computational prediction of allosteric binding sites in protein structures remains a persistent challenge, as these regulatory pockets evade detection by both sequence-based and structure-based algorithms. Both computational and physical origins of this predictive asymmetry remain insufficiently understood. In this study, we systematically examine the determinants of binding site predictability using a dual framework that integrates a fine-tuned protein language model and the structure-based method P2Rank as complementary tools probing a diverse data set of 453 human kinases, together with a physics-based interpretability layer derived from energy landscape frustration analysis. Genome assembly — the reconstruction of a complete DNA sequence from short, overlapping reads — remains a fundamental challenge in computational biology. A central difficulty is distinguishing true genomic overlaps from spurious connections arising from repetitive sequences, a task that traditional assemblers address through hand-tuned heuristic rules applied to de Bruijn or overlap graphs. This thesis introduces COGRAM (Coggins–Ramasamy Assembly Method), a genome assembly pipeline that reframes sequence reconstruction as an edge classification task on a k-mer overlap graph, replacing heuristic graph cleaning with a learned model.

Background/Objectives: Accurate assessment of neuromuscular reflexes, such as the Hoffmann reflex (H-reflex), plays a critical role in sports science, rehabilitation, and clinical neurology. Conventional interpretation of H-reflex electromyography (EMG) waveforms is subject to inter-rater variability and interpretive bias, limiting reliability and standardization. Identifying informative genomic features in SARS-CoV-2 can help clarify patterns of viral evolution. In this study, we developed an explainable convolutional neural network (CNN) model to classify SARS-CoV-2 genomic sequences into the WHO-designated Variants of Concern (VOCs), Alpha, Beta, Gamma, Delta, and Omicron. Using a balanced dataset of genomes, the classification CNN achieved 99.96% accuracy on the held-out test set. To interpret the model’s predictions, we applied SHapley Additive exPlanations (SHAP) to estimate the contribution of each nucleotide position to VOC-label prediction and compared aggregated attributions with a chi-square GWAS baseline applied to the same categorical labels. This paper presents a framework for synthesizing bee bioacoustic signals associated with hive events. While existing approaches like WaveGAN have shown promise in audio generation, they often fail to preserve the subtle temporal and spectral features of bioacoustic signals critical for event-specific classification. The proposed method, MCWaveGAN, extends WaveGAN with a Markov Chain refinement stage, producing synthetic signals that more closely match the distribution of real bioacoustic data. Experimental results show that this method captures signal characteristics more effectively than WaveGAN alone. Despite the rapid advances in Visual Language Models (VLMs), these models struggle to recognize culture-specific food items. While VLMs are effective in recognizing popular cultural dishes, their performance is suboptimal for dishes that are unique but not widely known internationally. Specifically, VLMs often generate either generic labels or hallucinated names for dishes that are localized to a particular culture. As a result, retrieval-augmented generation (RAG), which retrieves relevant recipes as references for VLMs, emerges as a promising approach. Various computational models of first impressions have been developed to uncover the mechanisms driving these judgments. However, the implicit notion of a singular ``human'' often overlooks meaningful individual differences in beliefs, attitudes, and associations, as well as culturally grounded group-level constructs. In this paper, we extend Cultural Consensus Theory (CCT) to estimate culturally shared beliefs about faces by incorporating latent constructs structured around interpretable facial features extracted via computer vision algorithms. Liver Transplantations are crucial treatment for end-stage liver disease. However, a persistent deficit of donor organs necessitates maximizing the utility of each available graft to minimize failure rates. We evaluated whether donor–recipient molecular immunogenicity metrics - Electrostatic and Hydrophobic Mismatch Scores (HMS/EMS) and eplet-based counts - improve post–liver-transplant survival prediction. The analytic cohort comprised adult, first time, single-organ deceased-donor transplants drawn from Scientific Registry of Transplant Recipients; follow-up was truncated at five years, and the endpoint was all-cause graft failure (earliest of graft failure or death; otherwise, censored). The rapid evolution of DNA foundation models promises to revolutionize genomics, yet comprehensive evaluations are lacking. Here, we present a comprehensive, unbiased benchmark of five models (DNABERT-2, Nucleotide Transformer V2, HyenaDNA, Caduceus-Ph, and GROVER) across diverse genomic and genetic tasks including sequence classification, gene expression prediction, variant effect quantification, and topologically associating domain (TAD) region recognition, using zero-shot embeddings. Our analysis reveals that mean token embedding consistently and significantly improves sequence classification performance, outperforming other pooling strategies.
