A major goal of cancer genomics is to identify somatic mutations that play a role in tumor initiation or progression. Somatic mutations within transcription factors are of particular interest, as gene expression dysregulation is widespread in cancers. The substantial gene expression variation evident across tumors suggests that numerous regulatory factors are likely to be involved and that somatic mutations within them may not occur at high frequencies across patient cohorts, thereby complicating efforts to uncover which ones are cancerrelevant. The Deepwater Horizon oil spill that started on April 20, 2010, in the Gulf of Mexico was the largest marine oil spill in the history of the petroleum industry. There was an unexpected and prolonged sedimentation event of oil-associated marine snow to the seafloor due to the oil spill. The sedimentation event occurred because of the coagulation process among oil associated marine particles. Co-evolution between pairs of residues in a multiple sequence alignment (MSA) of homologous proteins has long been proposed as an indicator of structural contacts. Recently, several methods, such as direct-coupling analysis (DCA) and MetaPSICOV, have been shown to achieve impressive rates of contact prediction by taking advantage of considerable sequence data. In this paper, we show that prediction success rates are highly sensitive to the structural definition of a contact, with more permissive definitions (i.e., those classifying more pairs as true contacts) naturally leading to higher positive predictive rates, but at the expense of the amount of structural information contributed …

Solar cells are a competitive alternative to nonrenewable energy sources such as fossil fuels. However, the efficiency of these devices is limited by photogenerated carrier recombination. We use a finite difference numerical model to study recombination phenomena in the absorber layer of solar cells including alternate recombination models and the effects of spatial distribution of recombination centers. We compare the effect of using the constant lifetime approximation for recombination to the full Shockley-Read-Hall expression in Silicon solar cells and find that the constant lifetime approximation holds for high defect densities but not for high photon flux densities. Real graph datasets are important for many science domains, from understanding epidemics to modeling traffic congestion. To facilitate access to realistic graph datasets, researchers proposed various graph generators typically aimed at representing particular graph properties. While many such graph generators exist, there are few techniques for generating graphs where the nodes have binary attributes. Moreover, generating such graphs in which the distribution of the node attributes preserves real-world characteristics is still an open challenge. Affective application developers often face a challenge in integrating the output of facial expression recognition (FER) software in interactive systems: although many algorithms have been proposed for FER, integrating the results of these algorithms into applications remains difficult. Due to inter- and within-subject variations further post-processing is needed. Our work addresses this problem by introducing and comparing three post-processing classification algorithms for FER output applied to an event-based interaction scheme to pinpoint the affective context within a time window. Perception & Perspective: An Analysis Of Discourse And Situational Factors In Reference Frame Selection, Robert J. Ross, Kavita E. Thomas

To integrate perception into dialogue, it is necessary to bind spatial language descriptions to reference frame use. To this end, we present an analysis of discourse and situational factors that may influence reference frame choice in dialogues. We show that factors including spatial orientation, task, self and other alignment, and dyad have an influence on reference frame use. We further show that a computational model to estimate reference frame based on these features provides results greater than both random and greedy reference frame selection strategies.

Music is observed to possess significant beneficial effects to human mental health, especially for patients undergoing therapy and older adults. Prior research focusing on machine recognition of the emotion music induces by classifying low-level music features has utilized subjective annotation to label data for classification. We validate this approach by using an electroencephalography-based approach to cross-check the predictions of music emotion made with the predictions from low-level music feature data as well as collected subjective annotation data. This paper investigates two approaches to improving query times on large relational databases. The first technique capitalizes on the knowledge of a database's structures and properties one typically has. This technique can execute some queries exactly in a constant, bounded amount of time. Due to low dielectric loss and low cost, glass is developed as a promising material for advanced interposers in 2.5-D and 3-D integration. In this paper, through glass vias (TGVs) are used to implement inductors for minimal footprint and large quality factor. Based on the proposed physical structure, the impact of various process and design parameters on the electrical characteristics of TGV inductors is investigated with 3-D electromagnetic simulator HFSS. The genome of a red fox (Vulpes vulpes) was recently sequenced and assembled using next-generation sequencing (NGS). The assembly is of high quality, with 94X coverage and a scaffold N50 of 11.8 Mbp, but is split into 676,878 scaffolds, some of which are likely to contain assembly errors. Fragmentation and misassembly hinder accurate gene prediction and downstream analysis such as the identification of loci under selection. Therefore, assembly of the genome into chromosome-scale fragments was an important step towards developing this genomic model. This dissertation presents a new approach to static analysis for security vetting of Android apps, and a general framework called Argus-SAF. Argus-SAF determines points-to information for all objects in an Android app component in a flow and context-sensitive (user-configurable) way and performs data-flow and data dependence analysis for the component. Argus-SAF also tracks inter-component communication activities. It can stitch the component-level information into the app- level information to perform intra-app or inter-app analysis. Moreover, Argus-SAF is NDK/JNI- aware and can efficiently track precise data-flow across language boundary. Tanzanian Adolescents In The Digital Age Of Cell Phones And The Internet: Access, Use And Risks, Hezron Zacharia Onditi

This study explored cell phones and internet access, use, and potential risks among Tanzanian secondary school adolescents. A total of 778 students aged 14-18 in Form I to Form IV responded to a self-report questionnaire, and a subset of 20 participants participated in semi-structured interviews. Results revealed a remarkable uptake of cell phones and internet technologies among Tanzanian adolescents. In particular, whereas about 50% of the students reported to own cell phones (nearly 60% own simcards), 76% admitted using cell phones at home, and 86% reported to connect to the Internet. Pencil beam algorithms (PBAs) are often utilized for dose calculation in proton therapy treatment planning because they are fast and accurate under most conditions. However, as discussed in Chapman et al (2017), the accuracy of a PBA can be limited under certain conditions because of two major assumptions: (1) the central-axis semi-infinite slab approximation; and, (2) the lack of material dependence in the nuclear halo model. To address these limitations, we transported individual protons using a class II condensed history Monte Carlo and added a novel energy loss method that scaled the nuclear halo equation in water to arbitrary geometry. …

Circadian rhythms play a fundamental role at all levels of biological organization. Understanding the mechanisms and implications of circadian oscillations continues to be the focus of intense research. However, there has been no comprehensive and integrated way for accessing and mining all circadian omic datasets. The latest release of CircadiOmics (http://circadiomics.ics.uci.edu) fills this gap for providing the most comprehensive web server for studying circadian data. The newly updated version contains high-throughput 227 omic datasets corresponding to over 74 million measurements sampled over 24 h cycles. The simulation technical framework is built based on distributed network communication middleware and has graphic user interface, simulation management and run control modules, it packages effective and lightweight network middleware, object management, event management and time management and it is capable of interoperability and its members have abilities of reusable and combinable. Abstract: To reduce the wear of pantograph and catenary system while decreasing the headway, the temperature field of the contact wire is studied. A simulation model is established by using the COMSOL Multiphysics software. The effectiveness of the model is verified with temperature experiments. Temperature field of the contact wire of freight locomotive and passenger locomotive in different intervals is studied by simulation. The smaller the headway of trains, the higher the temperature value, and the shorter the balance process. Under the constraint of temperature field, the headway of freight locomotive couldn't be less than 180s under long term operation. …
