A novel implementation of Replica Exchange Statistical Temperature Molecular Dynamics (RESTMD), belonging to a generalized ensemble method and also known as parallel tempering, is presented. Our implementation employs the MapReduce (MR)-based iterative framework for launching RESTMD over high performance computing (HPC) clusters including our test bed system, Cyber-infrastructure for Reconfigurable Optical Networks (CRON) simulating a network-connected distributed system. Our main contribution is a new implementation of STMD plugged into the well-known CHARMM molecular dynamics package as well as the RESTMD implementation powered by the Hadoop that scales out in a cluster and across distributed systems effectively. As a result of high-tech companies such as Google, Yahoo, and Microsoft offering free email services, email has become a primary channel of communication. However, email service providers have traditionally offered little in the way of message privacy protection. This has made emails, of which billions are sent around the world on any day, an attractive data source for personal identity information thieves. Google was one of the first companies to provide substantial email privacy protection when they began using the HTTPS always-on option to encrypt messages sent through their email service, Gmail. Purpose - Google Scholar was used to locate free full-text versions of computer science research papers to determine what proportion could be freely accessed.
Design/methodology/approach - A sample of 1967 conference papers and periodical articles from 2003-2010, indexed in the ACM Guide to Computing Literature, was searched for manually in Google Scholar, using the paper or article title and the first author’s surname and supplementary searches as needed.
Findings - Free full-text versions were found for 52% of the conference papers and 55% of the periodical articles. Documents with older publication dates were more likely to be freely accessible than …

Any data collected by this survey would be an example of partially ranked data, as the set of all possible flavors is only ranked into subsets of the chosen flavors and the non-chosen flavors. A Mathematical Framework For Unmanned Aerial Vehicle Obstacle Avoidance, Sorathan Chaturapruek

The obstacle avoidance navigation problem for Unmanned Aerial Vehicles (UAVs) is a very challenging problem. It lies at the intersection of many fields such as probability, differential geometry, optimal control, and robotics. We build a mathematical framework to solve this problem for quadrotors using both a theoretical approach through a Hamiltonian system and a machine learning approach that learns from human sub-experts' multiple demonstrations in obstacle avoidance. Prior research on the machine learning approach uses an algorithm that does not incorporate geometry. We have developed tools to solve and test the obstacle avoidance problem through mathematics.

Evaluation Of A Substitution Method For Idiom Transformation In Statistical Machine Translation, Giancarlo Salton, Robert J. Ross, John D. Kelleher

We evaluate a substitution based technique for improving Statistical Machine Translation performance on idiomatic multiword expressions. The method operates by performing substitution on the original idiom with its literal meaning before translation, with a second substitution step replacing literal meanings with idioms following translation. We detail our approach, outline our implementation and provide an evaluation of the method for the language pair English/Brazilian-Portuguese. Our results show improvements in translation accuracy on sentences containing either morphosyntactically constrained or unconstrained idioms. We discuss the consequences of our results and outline potential extensions to this process.

We consider the network connectivity problem in a wireless ad hoc network. Network connectivity is measured by the conductance of the network, also called the Cheeger constant of the graph. A partition algorithm based on this measure is developed that divides the network at the bottleneck area. After the network is bisected, a relay node may be deployed between the two parts to increase the conductance of the network. In this paper we describe the gpusvcalibration R package for accelerating stochastic volatility model calibration on GPUs. The package is designed for use with existing CRAN packages for optimization such as DEOptim and nloptr. Stochastic volatility models are used extensively across the capital markets for pricing and risk management of exchange traded financial options. However, there are many challenges to calibration, including comparative assessment of the robustness of different models and optimization routines. Genome indexing is the basis for many bioinformatics applications. Read mapping (sequence alignment) is one such application where the goal is to align millions of short reads against reference genome. Several tools are available for read mapping which rely on different indexing techniques to expedite the alignment process. Morquio A syndrome (mucopolysaccharidosis IVA) is an autosomal recessive disorder that results from deficient activity of the enzyme N-acetylgalactosamine-6-sulfatase (GALNS) due to alterations in the GALNS gene, which causes major skeletal and connective tissue abnormalities and effects on multiple organ systems. The GALNS alterations associated with Morquio A are numerous and heterogeneous, and new alterations are continuously identified. To aid detection and interpretation of GALNS alterations, from previously published research, we provide a comprehensive and up-to-date listing of 277 unique GALNS alterations associated with Morquio A identified from 1,091 published GALNS alleles. Families of distantly related proteins typically have very low sequence identity, which hinders evolutionary analysis and functional annotation. Slowly evolving features of proteins, such as an active site, are therefore valuable for annotating putative and distantly related proteins. To date, a complete evolutionary analysis of the functional relationship of an entire enzyme family based on active-site structural similarities has not yet been undertaken. Pyridoxal-5’-phosphate (PLP) dependent enzymes are primordial enzymes that diversified in the last universal ancestor. Research on cyber-behavioral biometric authentication has traditionally assumed naïve (or zero-effort) impostors who make no attempt to generate sophisticated forgeries of biometric samples. Given the plethora of adversarial technologies on the Internet, it is questionable as to whether the zero-effort threat model provides a realistic estimate of how these authentication systems would perform in the wake of adversity. To better evaluate the efficiency of these authentication systems, there is need for research on algorithmic attacks which simulate the state-of-the-art threats.

Wireless communication technologies have given rise to the development of Delay Tolerant Networks, a collection of devices that route data opportunistically. These networks can be used to distribute data, such as news articles, advertisements, and media, to interested clients. To deliver content efficiently, the Social Content Distribution (SCD) schema collects social context data and request patterns. Nodes then are designated as mobile repositories, or throw boxes, which house large content stores. Clients request specific articles from nearby repositories.
