A Practical Schedulability Analysis For Generalized Sporadic Tasks In Distributed Real-Time Systems, Yuanfang Zhang, Donald K. Krecker, Christopher Gill, Chenyang Lu, Guatam H. Thakar
All Computer Science and Engineering Research
Existing off-line schedulability analysis for real-time systems can only handle periodic or sporadic tasks with known minimum inter-arrival times. Modeling sporadic tasks with fixed minimum inter-arrival times is a poor approximation for systems in which tasks arrive in bursts, but have longer intervals between the bursts. In such cases, schedulability analysis based on the existing sporadic task model is pessimistic and seriously overestimates the task's time demand. In this paper, we propose a generalized sporadic task model that characterizes arrival times more precisely than the traditional sporadic task model, and we develop a corresponding schedulability analysis that computes tighter bounds …
Reliable Data Collection From Mobile Users For Real-Time Clinical Monitoring, Octav Chipara, Christopher Brooks, Sangeeta Bhattacharya, Chenyang Lu
Reliable Data Collection From Mobile Users For Real-Time Clinical Monitoring, Octav Chipara, Christopher Brooks, Sangeeta Bhattacharya, Chenyang Lu
All Computer Science and Engineering Research
Real-time patient monitoring is critical to early detection of clinical patient deterioration in general hospital wards. A key challenge in such applications is to reliably deliver sensor data from mobile patients. We present an empirical analysis on the reliability of data collection from wireless pulse oximeters attached to users. We observe that most packet loss occur from mobile users to their first-hop relays. Based on this insight we developed the Dynamic Relay Association Protocol (DRAP), a simple and effective mechanism for dynamically discovering the right relays for wireless sensors attached to mobile users. DRAP enables highly reliable data collection from …

Real-Time Performance And Middleware On Multicore Linux Platforms, Yuanfang Zhang, Christopher Gill, Chenyang Lu
All Computer Science and Engineering Research
An increasing number of distributed real-time applications are running on multicore platforms. However, existing real-time middleware (e.g., Real-Time CORBA) lacks support for scheduling soft real-time tasks on multicore platforms while guaranteeing their time constraints will be satisfied. This paper makes three contributions to the state of the art in real-time system software for multicore platforms. First, it offers what is to our knowledge the first experimental analysis of real-time performance for vanilla Linux primitives on multicore platforms. Second, it presents MC-ORB, the first real-time object request broker (ORB), designed to exploit the features of multicore platforms, with admission control and …
Verification Of Component-Based Distributed Real-Time Systems, Huang-Ming Huang, Christopher Gill
Verification Of Component-Based Distributed Real-Time Systems, Huang-Ming Huang, Christopher Gill
All Computer Science and Engineering Research
Component-based software architectures enable reuse by separating application-specific concerns into modular components that are shielded from each other and from common concerns addressed by underlying services. Even so, concerns such as invocation rates, execution latencies, deadlines, and concurrency and scheduling semantics still cross-cut component boundaries in many real-time systems. Verification of these systems therefore must consider how composition of components relates to timing, resource utilization, and other properties. However, existing approaches only address a sub-set of the concerns that must be modeled in component-based distributed real-time systems, and a new more comprehensive approach is thus needed. To address that need, …
Animal Microrna Target Prediction By Incorporating Diverse Sequence-Specific Determinants, Yun Zheng, Weixiong Zhang
Animal Microrna Target Prediction By Incorporating Diverse Sequence-Specific Determinants, Yun Zheng, Weixiong Zhang
All Computer Science and Engineering Research
More recent evidence has shown that access of animal microRNAs (miRNAs) to their complementary sites in target mRNAs is determined by more sequence-specific determinants than the seed regions in the 5' end of miRNAs. Although these factors have been shown to be related to the repressive power of miRNAs and used, in separate programs, to predict the efficacy of miRNA complementary sites, it remains unclear whether these factors can help to improve miRNA target prediction. We develop a new miRNA target prediction algorithm, called Hitsensor, by incorporating more sequence-specific features that determine complementarities between miRNAs and their targets, in addition …

Reconfigurable Real-Time Middleware For Distributed Cyber-Physical Systems With Aperiodic Events, Yuanfang Zhang, Christopher Gill, Chenyang Lu
Reconfigurable Real-Time Middleware For Distributed Cyber-Physical Systems With Aperiodic Events, Yuanfang Zhang, Christopher Gill, Chenyang Lu
All Computer Science and Engineering Research
Different distributed cyber-physical systems must handle aperiodic and periodic events with diverse requirements. While existing real-time middleware such as Real-Time CORBA has shown promise as a platform for distributed systems with time constraints, it lacks flexible configuration mechanisms needed to manage end-to-end timing easily for a wide range of different cyber-physical systems with both aperiodic and periodic events. The primary contribution of this work is the design, implementation and performance evaluation of the first configurable component middleware services for admission control and load balancing of aperiodic and periodic event handling in distributed cyber-physical systems. Empirical results demonstrate the need for, …

Deciding Joinability Modulo Ground Equations In Operational Type Theory, Adam Petcher, Aaron Stump
Deciding Joinability Modulo Ground Equations In Operational Type Theory, Adam Petcher, Aaron Stump
All Computer Science and Engineering Research
Operational Type Theory (OpTT) can be used to construct and check proofs related to programs, but the development of these proofs can be somewhat tedious. An algorithm is presented that can be used to automatically generate proofs of equality in OpTT. The algorithm takes as input a set of ground equations and two terms that should be tested for joinability modulo the supplied ground equations. The algorithm will equate the terms if and only if there exists an OpTT proof that can equate the two terms using only the proof rules related to evaluation under the operational semantics, symmetry, transitivity, …

Droid: The Drosophila Interactions Database, A Comprehensive Resource For Annotated Gene And Protein Interactions, Jingkai Yu, Svetlana Pacifico, Guozhen Liu, Russell L. Finley Jr
Wayne State University Associated BioMed Central Scholarship
Abstract
Background
Charting the interactions among genes and among their protein products is essential for understanding biological systems. A flood of interaction data is emerging from high throughput technologies, computational approaches, and literature mining methods. Quick and efficient access to this data has become a critical issue for biologists. Several excellent multi-organism databases for gene and protein interactions are available, yet most of these have understandable difficulty maintaining comprehensive information for any one organism. No single database, for example, includes all available interactions, integrated gene expression data, and comprehensive and searchable gene information for the important model organism, Drosophila melanogaster. …

Abstract
Background
Gene pathway can be defined as a group of genes that interact with each other to perform some biological processes. Along with the efforts to identify the individual genes that play vital roles in a particular disease, there is a growing interest in identifying the roles of gene pathways in such diseases.
Results
This paper proposes an innovative fuzzy-set-theory-based approach, Multi-dimensional Cluster Misclassification test (MCM-test), to measure the significance of gene pathways in a particular disease. Experiments have been conducted on both synthetic data and real world data. Results on published diabetes gene expression dataset and a list …

Parallel And Distributed Computing Using Pervasive Web And Object Technologies, Geoffrey C. Fox, Wojtek Furmanski
Northeast Parallel Architecture Center
We review the growing power and capability of commodity computing and communication technologies largely driven by commercial distributed information systems. These systems are built from CORBA, Microsoft’s COM, Javabeans, and less sophisticated web and networked approaches. One can abstract these to a three-tier model with largely independent clients connected to a distributed network of servers. The latter host various services including object and relational databases and, of course, parallel and sequential computing. High performance can be obtained by combining concurrency at the middle-server tier with optimized parallel back-end services. The resultant system combines the needed performance for large-scale HPCC applications …

Privacy-Maxent: Integrating Background Knowledge In Privacy Quantification, Wenliang Du, Zhouxuan Teng, Zutao Zhu
Electrical Engineering and Computer Science - All Scholarship
Privacy-Preserving Data Publishing (PPDP) deals with the publication of microdata while preserving people’s private information in the data. To measure how much private information can be preserved, privacy metrics is needed. An essential element for privacy metrics is the measure of how much adversaries can know about an individual’s sensitive attributes (SA) if they know the individual’s quasi-identifiers (QI), i.e., we need to measure P(SA | QI). Such a measure is hard to derive when adversaries’ background knowledge has to be considered. We propose a systematic approach, Privacy-MaxEnt, to integrate background knowledge in privacy quantification. Our approach is based on …

Botminer: Clustering Analysis Of Network Traffic For Protocol- And Structure-Independent Botnet Detection, Guofei Gu, Roberto Perdisci, Junjie Zhang, Wenke Lee
Computer Science and Engineering Faculty Publications
Botnets are now the key platform for many Internet attacks, such as spam, distributed denial-of-service (DDoS), identity theft, and phishing. Most of the current botnet detection approaches work only on specific botnet command and control (C&C) protocols (e.g., IRC) and structures (e.g., centralized), and can become ineffective as botnets change their C&C techniques. In this paper, we present a general detection framework that is independent of botnet C&C protocol and structure, and requires no a priori knowledge of botnets (such as captured bot binaries and hence the botnet signatures, and C&C server names/addresses). We start from the definition and essential …

The Web 2.0 wave brings, among other aspects, the Programmable Web: increasing numbers of Web sites provide machine-oriented APIs and Web services. However, most APIs are only described with text in HTML documents. The lack of machine-readable API descriptions affects the feasibility of tool support for developers who use these services. We propose a microformat called hRESTS (HTML for RESTful Services) for machine-readable descriptions of Web APIs, backed by a simple service model. The hRESTS microformat describes main aspects of services, such as operations, inputs and outputs. We also present two extensions of hRESTS: SA-REST, which captures the facets of …

In this paper we identify some limitations of contemporary information extraction mechanisms in the context of biomedical literature. We present an extraction mechanism that generates structured representations of textual content. Our extraction mechanism achieves this by extracting compound entities, and relationships between them, occuring in text. A detailed evaluation of the relationship and compound entities extracted is presented. Our results show over 62% average precision across 8 relationship types tested with over 82% average precision for compound entity identification1.

Spotting contextually relevant keywords is fundamental to effective content suggestions on the Web. In this regard, misspellings, entity variations and off-topic discussions in content from Social Media pose unique challenges. Here, we present an algorithm that assists content delivery systems by identifying contextually relevant keywords and eliminating off-topic keywords. A preliminary user study over data from MySpace and Facebook clearly suggests the usefulness of our work in delivering more targeted content suggestions.

In this installment of Semantics and Services, we further develop the idea of spatial, temporal, and thematic (STT) processing of semantic Web data and describe the Web infrastructure needed to support it. Starting from Ramesh Jain's vision of the EventWeb as a view of what's possible with a Web that better accommodates all three dimensions of event-related information (thematic, spatial, and temporal), we outline the architecture needed to support it and current research that aims to realize it.

Amvc: A Loosely-Coupled Architecture For Component-Based Clients, Brendan Lawlor
Theses
There is an architectural deficit in most currently undertaken rich client applications: In n-tier applications the presentation layer is represented as a single layer. This is as true of browser-based rich clients (Rich Internet Applications) as of rich desktop clients since both are designed along component-based, event-driven lines. The result of creating rich clients without sufficient application architecture underpinning is often tightly-coupled code of unnecessary complexity, with the associated high cost of maintenance. No commonly understood pattern is currently evident that would allow rich client components to be combined into a loosely coupled application. This paper describes the theory and …

Formative Versus Reflective Measurement: Comment On Marakas, Johnson, And Clay (2007), Andrew M. Hardin, Jerry Cha-Jan Chang, Mark A. Fuller
Management, Entrepreneurship and Technology Faculty Research
In a recent issue of the Journal of the Association for Information Systems, Marakas, Johnson, and Clay (2007) presented an interesting and important discussion on formative versus reflective measurement, specifically related to the measurement of the computer self-efficacy (CSE) construct. However, we believe their recommendation to measure CSE constructs using formative indicators merits additional dialogue before being adopted by researchers. In the current study we discuss why the substantive theory underlying the CSE construct suggests that it is best measured using reflective indicators. We then provide empirical evidence demonstrating how the misspecification of existing CSE measures as formative can result …

Social Network Analysis Of Video Bloggers' Community, John Warmbrodt, Hong Sheng, Richard H. Hall
Business and Information Technology Faculty Research & Creative Works
Video blogs (or vlogs) have become increasingly popular in recent years. As the main motivation for vlogging is to interact with other vloggers, it is important to investigate the structure of the videobloggers' community and the interactions among vloggers. This research conducted a quantitative analysis using social network analysis. A list of personal vloggers was identified from VlogDIR and linking patters of vlogs were analyzed. The results suggest that video bloggers' community is highly decentralized and exhibits a core/periphery structure.
