Sparse symmetric eigenvalue problems arise in many computational science and engineering applications: in structural mechanics, nanoelectronics, and spectral reordering, for example. Often, the large size of these problems requires the development of eigensolvers that scale well on parallel computing platforms. In this dissertation, we describe two such eigensolvers, TraceMin and TraceMin-Davidson. These methods are different from many other eigensolvers in that they do not require accurate linear solves to be performed at each iteration in order to find the smallest eigenvalues and their associated eigenvectors. Multi-cores have successfully delivered performance improvements over the past decade; however, they now face problems on two fronts: power and off-chip memory bandwidth. Dennard's scaling is effectively coming to an end which has lead to a gradual increase in chip power dissipation. In addition, sustaining off-chip memory bandwidth has become harder due to the limited space for pins on the die and greater current needed to drive the increasing load . In this thesis, I present a method for simulating three characteristics of depth of field image: partial occlusion, bokeh and blur. Retrieving color from occluded surfaces is achieved by constructing a per-pixel linked list buffer, which only requires two render passes. Additionally, per-pixel linked list buffer eliminates the memory overhead of empty pixels in depth layers. Bokeh and blur effect are accomplished by image-space point splatting (Lee 2008). I demonstrate how point splatting can be used to account for the effect of aperture shape and intensity distribution on bokeh. This research aims to develop a framework to model realistic and functional trees. Our modular framework is easily controllable and extensible by the user. The framework provides powerful features such as per-leaf light simulation and a source-sink based resources transport model. Our novel 3D reconstruction algorithm generates realistic tree models with a good 3D polygon topology. ^ The second part of this research is a functional model of a Golden Delicious apple tree. Humans and robots must work together in increasingly complex networks to achieve a common goal. In this research, firefighting robots are a part of a larger, decentralized system of humans, agents, robots, machines, and sensors (HARMS). Although communication in a HARMS model has been utilized in previous research, this new study looks at the security considerations of the communications layer of the HARMS model. A network attack known as a man-in-the-middle attack is successfully demonstrated in this paper. The security that passwords provide could be seriously flawed due to the way people cope with having to memorize and recall their passwords. The National Institute of Standards and Technology (NIST) standard that is used to measure the password strength, known as entropy, is designed for a single use and does not consider that users may choose to keep parts of their password across password changes. While there has been much work done on analyzing and transforming regular programs that operate over linear arrays and dense matrices, comparatively little has been done to try to carry these optimizations over to programs that operate over heap-based data structures using pointers. Previous work has shown that point blocking, a technique similar to loop tiling in regular programs, can help increase the temporal locality of repeated tree traversals. Advances in computer technology over the decades has allowed for more complex physics to be modeled in the DSMC method. Beginning with the first paper on DSMC in 1963, 30,000 collision events per hour were simulated using a simple hard sphere model. Today, more than 10 billion collision events can be simulated per hour for the same problem. Many new and more physically realistic collision models such as the Lennard-Jones potential and the forced harmonic oscillator model have been introduced into DSMC. This dissertation introduces the image generalization paradigm for computing visibility. The paradigm is based on the observation that an image is a powerful tool for computing visibility. An image can be rendered efficiently with the support of graphics hardware and each of the millions of pixels in the image reports a visible geometric primitive. However, the visibility solution computed by a conventional image is far from complete. Distributions of protein families and folds in genomes are highly skewed, having a small number of prevalent superfamiles/superfolds and a large number of families/folds of a small size. Why are the distributions of protein families and folds skewed? Why are there only a limited number of protein families? Here, we employ an information theoretic approach to investigate the protein sequence-structure relationship that leads to the skewed distributions. This thesis objective was to determine the viability of utilizing an untrained Wi-Fi real time location system as a GPS alternative for indoor environments. Background research showed that GPS is rarely able to penetrate buildings to provide reliable location data. The benefit of having location information in a facility and how they might be used for disaster or emergency relief personnel and their resources motivated this research.
