In fish, protein-coding and noncoding genes involved in muscle atrophy are not fully characterized. In this study, we characterized coding and noncoding genes involved in gonadogenesis-associated muscle atrophy, and investigated the potential functional interplay between these genes. Using RNA- Seq, we compared expression pattern of mRNAs, long noncoding RNAs (lncRNAs) and microRNAs of atrophying skeletal muscle from gravid females and control skeletal muscle from age-matched sterile individuals. A total of 852 mRNAs, 1,160 lncRNAs and 28 microRNAs were differentially expressed (DE) between the two groups. Detection of coding/functional SNPs that change the biological function of a gene may lead to identification of putative causative alleles within QTL regions and discovery of genetic markers with large effects on phenotypes. This study has two-fold objectives, first to develop, and validate a 50K transcribed gene SNP-chip using RNA-Seq data. To achieve this objective, two bioinformatics pipelines, GATK and SAMtools, were used to identify ∼21K transcribed SNPs with allelic imbalances associated with important aquaculture production traits including body weight, muscle yield, muscle fat content, shear force, and whiteness in addition to resistance/susceptibility to bacterial cold-water disease (BCWD). Muscle yield and quality traits are important for the aquaculture industry and consumers. Genetic selection for these traits is difficult because they are polygenic and result from multifactorial interactions. To study the genetic architecture of these traits, phenotypic characterization of whole body weight (WBW), muscle yield, fat content, shear force and whiteness were measured in ~500 fish representing 98 families from a growth-selected line. RNA-Seq was used to sequence the muscle transcriptome of different families exhibiting divergent phenotypes for each trait. Introduction: Childhood Asthma is a significant public health concern worldwide. Effective management of childhood asthma requires close monitoring of disease triggers, medication compliance and symptom control. The recent growth of the Internet of Things (IoT) based devices has enabled continuous monitoring of patients. kHealth-Asthma is a knowledge-enabled semantic framework consisting of IoT enabled sensors to record patient symptoms, medication usage and their environment. For each patient, 29 diverse parameters with 1852 data points are collected daily. kHealthDash platform enables real-time visual analysis at an individual and cohort level over such high volume, high variety data.

Background: In the traditional asthma management protocol, a child meets with a clinician infrequently, once in 3 to 6 months, and is assessed using the Asthma Control Test questionnaire. This information is inadequate for timely determination of asthma control, compliance, precise diagnosis of the cause, and assessing the effectiveness of the treatment plan. Recurrent neural networks (RNNs) are state of the art sequential machine learning tools, but have difficulty learning sequences with long-range dependencies due to the exponential growth or decay of gradients backpropagated through the RNN. Some methods overcome this problem by modifying the standard RNN architecure to force the recurrent weight matrix W to remain orthogonal throughout training. The first half of this thesis presents a novel orthogonal RNN architecture that enforces orthogonality of W by parametrizing with a skew-symmetric matrix via the Cayley transform. This study was conducted to better understand the performance of the XCOR Lynx vehicle. Because the Lynx development was halted, the best knowledge of vehicle dynamics can only be found through simulator flights. X-Plane 10 was chosen for its robust applications and accurate portrayal of dynamics on a vehicle in flight. The Suborbital Space Flight Simulator (SSFS) and Mission Control Center (MCC) were brought to the Applied Aviation Sciences department in fall 2015 at Embry-Riddle Aeronautical University, Daytona Beach campus. Although there is an emerging trend towards generating embeddings for primarily unstructured data and, recently, for structured data, no systematic suite for measuring the quality of embeddings has been proposed yet. This deficiency is further sensed with respect to embeddings generated for structured data because there are no concrete evaluation metrics measuring the quality of the encoded structure as well as semantic patterns in the embedding space. The purpose of this paper is to introduce deep learning-based framework LeNet-5 architecture and implement the experiments for functional MRI image classification of Autism spectrum disorder. We implement our experiments under the NVIDIA deep learning GPU Training Systems (DIGITS). By using the Convolutional Neural Network (CNN) LeNet-5 architecture, we successfully classified functional MRI image of Autism spectrum disorder from normal controls. The results show that we obtained satisfactory results for both sensitivity and specificity.

Information extraction (IE) is a fundamental component of natural language processing (NLP) that provides a deeper understanding of the texts. In the clinical domain, documents prepared by medical experts (e.g., discharge summaries, drug labels, medical history records) contain a significant amount of clinically-relevant information that is crucial to the overall well-being of patients. Unfortunately, in many cases, clinically-relevant information is presented in an unstructured format, predominantly consisting of free-texts, making it inaccessible to computerized methods. Across the United States, suicide is the second leading cause of death for people aged between 15 and 34, and younger people are more prone to mental health problems, suicidal thoughts, and behaviors. For instance, 80% of patients with Borderline Personality Disorder have suicide-related behaviors, and between 4-9% of them commit suicide. Moreover, the social stigma associated with mental health issues and suicide deter patients from sharing their experiences directly with others. In such a situation, social media that provides a free and open forum for voluntary expression can provide insights into suicide ideation and self-destructive behavior.

Sleep disorders are common in children with asthma and are increasingly implicated in poor asthma control. Smart wearables such as the Fitbit wristband allow monitoring of users’ sleep duration and quality in their natural surroundings. However, the utility and efficacy of using such wearable devices to monitor sleep in pediatric patients with asthma have not been well-established. Thus, the objective of this study is to demonstrate the feasibility of recording sleep quality and sleep duration using Fitbit in children with asthma.
