The realization of Internet of Underground Things (IOUT) relies on the establishment of reliable communication links, where the antenna becomes a major design component due to the significant impacts of soil. In this paper, a theoretical model is developed to capture the impacts of change of soil moisture on the return loss, resonant frequency, and bandwidth of a buried dipole antenna. Experiments are conducted in silty clay loam, sandy, and silt loam soil, to characterize the effects of soil, in an indoor testbed and field testbeds. The fungal circadian clock photoreceptor Vivid (VVD) contains a photosensitive allosteric light, oxygen, voltage (LOV) domain that undergoes a large N-terminal conformational change. The mechanism by which a blue-light driven covalent bond formation leads to a global conformational change remains unclear, which hinders the further development of VVD as an optogenetic tool. We answered this question through a novel computational platform integrating Markov state models, machine learning methods, and newly developed community analysis algorithms. Mental Health America designed ten questionnaires that are used to determine the risk of mental disorders. They are also commonly used by Mental Health Professionals (MHPs) to assess suicidality. Specifically, the Columbia Suicide Severity Rating Scale (C-SSRS), a widely used suicide assessment questionnaire, helps MHPs determine the severity of suicide risk and offer an appropriate treatment. Background:

Establishing trends of drug overdoses requires the identification of individual drugs in death certificates, not supported by coding with the International Classification of Diseases. However, identifying drug mentions from the literal portion of death certificates remains challenging due to the variability of drug names.

Objectives:

To automatically identify individual drugs in death certificates.

Methods:

We use RxNorm to collect variants for drug names (generic names, synonyms, brand names) and we algorithmically generate common misspellings. Protein interaction data is being generated at unprecedented rates thanks to advancements made in high throughput techniques such as mass spectrometry and DNA microarrays. Biomedical researchers, operating under budgetary constraints, have found it difficult to scale their efforts to keep up with the ever-increasing amount of available data. Background: Robotic exoskeleton devices enable individuals with lower extremity weakness to stand up and walk over ground with full weight-bearing and reciprocal gait. Limited information is available on how a robotic exoskeleton affects gait characteristics.

Objective: The purpose of this study was to examine whether wearing a robotic exoskeleton affects temporospatial parameters, kinematics, and muscle activity during gait.

Though computational cognitive architectures have been used to study several processes associated with human behavior, the study of integration of affect and emotion in these processes has been relatively sparse. Theory from affective science and affective neuroscience can be used to systematically integrate affect into cognitive architectures, particularly in areas where cognitive system behavior is known to be associated with physiological structure and behavior. Uncovering genotype-phenotype relationships is a fundamental challenge in genomics. Gene prioritization is an important step for this endeavor to make a short manageable list from a list of thousands of genes coming from high-throughput studies. Network propagation methods are promising and state of the art methods for gene prioritization based on the premise that functionally-related genes tend to be close to each other in the biological networks.

Undergraduate minority retention and graduation rates in STEM disciplines is a nationally recognized challenge for workforce growth and diversification. The Benjamin Banneker Scholars Program (BBSP) was a five-year undergraduate study developed to increase minority student retention and graduation rates at an HBCU. The program structure utilized a family model as a vehicle to orient students to the demands of college. Program activities integrated best K-12 practices and workforce skillsets to increase academic preparedness and career readiness. Findings revealed that a familial atmosphere improved academic performance, increased undergraduate research, and generated positive perceptions of faculty mentoring. Purpose: Computer vision for automated analysis of cells and tissues usually include extracting features from images before analyzing such features via various machine learning and machine vision algorithms. Further, moderate resolution time-series datasets have been consistently utilized to produce irrigated land cover products over the past decade, and the body of irrigation classification literature contains no examples of subclassification of irrigated land cover by irrigation method. In this study, we examined the use of an unmanned aerial system (UAS) to monitor fish-eating birds on catfish (Ictalurus spp.) aquaculture facilities in Mississippi, USA. We tested 2 automated computer algorithms to identify bird species using mosaicked imagery taken from a UAS platform. One algorithm identified birds based on color alone (color segmentation), and the other algorithm used shape recognition (template matching), and the results of each algorithm were compared directly to manual counts of the same imagery. For this thesis,I present PolyA DB3 ,a database cataloging cleavage and polyadenylation sites (PASs) in several genomes specifically for human,mouse,rat and chicken. This database is based on deep sequencing data. PASs are mapped by the 3’ region extraction and deep sequencing (3’READS) method, ensuring unequivocal PAS identification. Background: Exon splicing is a regulated cellular process in the transcription of protein-coding genes. Technological advancements and cost reductions in RNA sequencing have made quantitative and qualitative assessments of the transcriptome both possible and widely available. RNA-seq provides unprecedented resolution to identify gene structures and resolve the diversity of splicing variants. However, currently available ab initio aligners are vulnerable to spurious alignments due to random sequence matches and sample-reference genome discordance. As a consequence, a significant set of false positive exon junction predictions would be introduced, which will further confuse downstream analyses of splice variant discovery and abundance estimation.

Background: Predicting prognosis in patients from large-scale genomic data is a fundamentally challenging problem in genomic medicine. However, the prognosis still remains poor in many diseases. The poor prognosis maybe caused by high complexity of biological systems, where multiple biological components and their hierarchical relationships are involved. Moreover, it is challenging to develop robust computational solutions with high-dimension, low-sample size data. Results: In this study, we propose a Pathway-Associated Sparse Deep Neural Network (PASNet) that not only predicts patients’ prognoses but also describes complex biological processes regarding biological pathways for prognosis. Background: Predicting disease causative genes (or simply, disease genes) has played critical roles in understandingthe genetic basis of human diseases and further providing disease treatment guidelines.
