The Bluegrass Region is an area in north-central Kentucky with unique natural and cultural significance, which possesses some of the most fertile soils in the world. Over recent decades, land use and land cover changes have threatened the protection of the unique natural, scenic, and historic resources in this region. In this study, we applied a fragmentation model and a set of landscape metrics together with the satellite-derived USDA Cropland Data Layer to examine the shrinkage and fragmentation of grassland in the Bluegrass Region, Kentucky during 2008–2018. Our results showed that recent land use change across the Bluegrass Region is …

Comparative Analysis Of Metabolic Pathways Of Bacteria Used In Fermented Food, Keanu Hoang, Kiran Bastola
Theses/Capstones/Creative Projects
This study presents a novel methodology for analyzing metabolic pathways. Utilizing KEGG REST API through a Biopython package and file parser, data about whether or not a bacteria has an enzyme or not was extracted. The results found that differences in metabolic pathway enrichment values follow along the lines of genera and pathway type. In particular, bacteria found in food spoilage and commercial nitrogen fixing products had high values of enrichment.

Comparative studies have been powerful tools in generating a broad understanding about the evolution of animal social systems but they currently rely on the slow, manual process of reading thousands of abstracts and papers from research databases. A web application was created for researchers conducting a comparative survey, in order to speed up their research. This web application automates the retrieval of research papers and their selection process. Using previously obtained data sets on the orders Artiodacytla and Lagomorph, a machine learning application was created to classify the papers. These techniques and tools should greatly increase the speed at which …

High-throughput screening (HTS) using new approach methods is revolutionizing toxicology. Asexual freshwater planarians are a promising invertebrate model for neurotoxicity HTS because their diverse behaviors can be used as quantitative readouts of neuronal function. Currently, three planarian species are commonly used in toxicology research: Dugesia japonica, Schmidtea mediterranea, and Girardia tigrina. However, only D. japonica has been demonstrated to be suitable for HTS. Here, we assess the two other species for HTS suitability by direct comparison with D. japonica. Through quantitative assessments of morphology and multiple behaviors, we assayed the effects of 4 common solvents (DMSO, …

Npgreat: Hybrid Assembly Of Human Subtelomeres With The Use Of Nanopore And Linked-Read Datasets, Eleni Adam, Desh Ranjan, Harold Riethman
College of Sciences Posters
The telomeres are vitally important regions that are located at the tips of the chromosomes. Their dysfunction, caused by length shortening can lead to senescent cells, which in turn cause age-related diseases, including cancer. The subtelomeres, located next to the telomeres, possess the critical role of regulating the adjacent telomere lengths. Even after many years of research, human subtelomeres have proven to be very hard to assemble due to their morphology. In order to overcome these problems, the hybrid assembly method we develop utilizes two of the latest available types of data, which complement each other: Linked-Reads and ultralong Nanopore …

Cylindrical Similarity Measurement For Helices In Medium-Resolution Cryo-Electron Microscopy Density Maps, Salim Sazzed, Peter Scheible, Maytha Alshammari, Willy Wriggers, Jing He
College of Sciences Posters
Cryo-electron microscopy (cryo-EM) density maps at medium resolution (5-10 Å) reveal secondary structural features such as α-helices and β-sheets, but they lack the side chains details that would enable a direct structure determination. Among the more than 800 entries in the Electron Microscopy Data Bank (EMDB) of medium-resolution density maps that are associated with atomic models, a wide variety of similarities can be observed between maps and models. To validate such atomic models and to classify structural features, a local similarity criterion, the F1 score, is proposed and evaluated in this study. The F1 score is theoretically normalized to a …

Inflammatory Bowel Disease Diagnosis Using Metagenomic Classification, Michael Riggle
Masters Theses & Specialist Projects
Inflammatory bowel disease (IBD) is a set of disorders that involve chronic inflammation of digestive tracts, e.g., Crohn's disease (CD) and ulcerative colitis (UC). Millions of people around the world have inflammatory bowel disease. However, it is still difficult to treat IBD due to its unknown cause. In fact, accurately diagnosing inflammatory bowel disease (IBD) can be very challenging too since some of IBD symptoms can mimic those of other conditions. In this work, we apply classification methods to help improve the success rate of diagnosis. We study four formulations of IBD classification: i) IBD and non-IBD (binary classification), ii) …
Multi-Label Model For Toxicity Prediction, Xiu Huan Yap, Michael L. Raymer
Multi-Label Model For Toxicity Prediction, Xiu Huan Yap, Michael L. Raymer
Celebration of Undergraduate & Graduate Research, Scholarship, and Creative Activities Materials
Most computational predictive models are specifically trained for a single toxicity endpoint. Since more than 1300 toxicity assays have been reported in the TOXCAST dashboard, achieving high coverage over this growing number of toxicity endpoints remains challenging. Furthermore, single-endpoint models lack the ability to learn dependencies between endpoints, such as those targeting similar biological pathways, which may be used to boost model performance. In this study, we characterize the performance of 3 multi-label classification (MLC) models, namely Classifier Chains (CC), Label Powersets (LP) and Stacking (SBR), on Tox21 challenge data. These MLC models employ the Problem Transformation approach, which is …

The quadrupole deformation is basic to study the shape transitions; it is possible to predict many important properties of even-even nuclei as a function of the deformation parameter. The deformations of nuclei are important for understanding their shapes prolate or oblate. The quadrupole deformation parameters were calculated by the transition probability B (E2) for 18, 20, 22, 24, 26,28Ne isotopes, were adopted different interactions three. The calculations are performed with the Bohr-Mottelson (B-M) effective charges, which represent the effect of the core-polarizations. Also, the deformation parameters were calculated for different nuclei and adopted two methods of calculation: from reduced …

Numerous classification mechanisms anticipate the class's instances to be carried out as the features' vectors, namely the points in a feature's space. It is oftentimes a chance to make an informative exemplification of an image's feature vector for classification problems in computer vision like utilizing global descriptors for the texture description or shape description. The proposed methodology is to classify the sperm image in mice that has been affected through plasma and this methodology consists of three stages. The points of interest could be elicited from sperm plasma images in the first stage by utilizing Adaptive and Generic Corner detector …

Statistical Analysis Of Social Network Change, Teresa D. Schmidt
Statistical Analysis Of Social Network Change, Teresa D. Schmidt
Systems Science Friday Noon Seminar Series
We explore two statistical methods that infer social network structures and statistically test those structures for change over time: regression-based differential network analysis (R-DNA) and information theory-based differential network analysis (I-DNA). RDNA is adapted from bioinformatics and I-DNA employs reconstructability analysis. Both methods are used to analyze Medicaid claims data from one-year periods before and after the formation of the Health Share of Oregon Coordinated Care Organization (CCO). We hypothesized that Health Share’s CCO formation would be followed by several changes in the healthcare delivery network.
Application of R-DNA and I-DNA to claims data involves three steps: (a) the inference …

As of October 2020, there are 18.6 × 1015 DNA base pairs publicly available in the Sequence Read Archive and this number is growing at an exponential rate. As DNA sequencing prices continue to drop, many research groups around the world have incorporated high throughput sequencing in their research, giving us access to sequences from many distinct ecosystems. This has revolutionized the field of metagenomics, which aims to fully characterize all organisms and their interactions in a particular system. Nevertheless, the plethora of available data has made its analysis difficult as traditional techniques such as genome assembly or sequence alignment …
Local Binary Pattern Based Algorithms For The Discrimination And Detection Of Crops And Weeds With Similar Morphologies, Vi Nguyen Thanh Le
Local Binary Pattern Based Algorithms For The Discrimination And Detection Of Crops And Weeds With Similar Morphologies, Vi Nguyen Thanh Le
Theses: Doctorates and Masters
In cultivated agricultural fields, weeds are unwanted species that compete with the crop plants for nutrients, water, sunlight and soil, thus constraining their growth. Applying new real-time weed detection and spraying technologies to agriculture would enhance current farming practices, leading to higher crop yields and lower production costs. Various weed detection methods have been developed for Site-Specific Weed Management (SSWM) aimed at maximising the crop yield through efficient control of weeds. Blanket application of herbicide chemicals is currently the most popular weed eradication practice in weed management and weed invasion. However, the excessive use of herbicides has a detrimental impact …

Classifying Relations Using Recurrent Neural Network With Ontological-Concept Embedding, Mario J. Lorenzo
CCAC Theses and Dissertations
Relation extraction and classification represents a fundamental and challenging aspect of Natural Language Processing (NLP) research which depends on other tasks such as entity detection and word sense disambiguation. Traditional relation extraction methods based on pattern-matching using regular expressions grammars and lexico-syntactic pattern rules suffer from several drawbacks including the labor involved in handcrafting and maintaining large number of rules that are difficult to reuse. Current research has focused on using Neural Networks to help improve the accuracy of relation extraction tasks using a specific type of Recurrent Neural Network (RNN). A promising approach for relation classification uses an RNN …
Modeling Gene Expression With Differential Equations, Madison Kuduk
Modeling Gene Expression With Differential Equations, Madison Kuduk
Capstone Showcase
Gene expression is the process by which the information stored in DNA is convertedinto a functional gene product, such as protein. The two main functions that makeup the process of gene expression are transcription and translation. Transcriptionand translation are controlled by the number of mRNA and protein in the cell. Geneexpression can be represented as a system of first order differential equations for the rateof change of mRNA and proteins. These equations involve transcription, translation, degradation and feedback loops. In this paper, I investigate a system of first orderdifferential equations to model gene expression proposed by Hunt, Laplace, Miller andPham in …

Complex Ciliary Flows Around Stentor Polymorphus In Solutions Of 2% Buttermilk And Chlamydomonas Reinhardtii, Eliana B. Smithstein
Scripps Senior Theses
Stentor are large, unicellular ciliates of the Heterotricha order. They live in both freshwater and marine habitats and are mostly found in ponds. I studied Stentor polymorphus, which is a species of Stentor only recently discovered to be lab culturable. They range from 0.5-1.5mm in length and are unusual because they live with endosymbiotic algae and are much more likely than other, more widely studied, species of Stentor to form aggregates while they are eating. There are three main components to this thesis: First, I established protocols for keeping a viable S. polymorphus culture, since no protocols had been …

Natural history collections are leading successful large-scale projects of specimen digitization (images, metadata, DNA barcodes), thereby transforming taxonomy into a big data science. Yet, little effort has been directed towards safeguarding and subsequently mobilizing the considerable amount of original data generated during the process of naming 15,000–20,000 species every year. From the perspective of alpha-taxonomists, we provide a review of the properties and diversity of taxonomic data, assess their volume and use, and establish criteria for optimizing data repositories. We surveyed 4,113 alpha-taxonomic studies in representative journals for 2002, 2010, and 2018, and found an increasing yet comparatively limited use …

Automated And Standardized Tools For Realistic, Generic Musculoskeletal Model Development, Trevor Rees Moon
Graduate Theses, Dissertations, and Problem Reports (ETD)
Human movement is an instinctive yet challenging task that involves complex interactions between the neuromusculoskeletal system and its interaction with the surrounding environment. One key obstacle in the understanding of human locomotion is the availability and validity of experimental data or computational models. Corresponding measurements describing the relationships of the nervous and musculoskeletal systems and their dynamics are highly variable. Likewise, computational models and musculoskeletal models in particular are vitally dependent on these measurements to define model behavior and mechanics. These measurements are often sparse and disparate due to unsystematic data collection containing variable methodologies and reporting conventions. To date, …
