Robust And Generalizable Representations In The Hippocampus, Hung-Tu Chen

An intelligent system must balance generalizing across similar experiences with maintaining the distinctiveness of each experience. This thesis explores how the hippocampus manages this balance through its neural representations to support adaptive behavior. In Chapter 1, I provide an overview of key hippocampal phenomena that contribute to this process, including remapping, splitter signal, and replay. In Chapter 2, I challenge the concept of random remapping by showing that it is possible to predict, better than chance, how a given experience will be encoded in the hippocampus across different subjects. With generative artificial intelligence (GenAI), particularly large language models (LLMs), continuing to make inroads in healthcare, assessing LLMs with human evaluations is essential to assuring safety and effectiveness. This study reviews existing literature on human evaluation methodologies for LLMs in healthcare across various medical specialties and addresses factors such as evaluation dimensions, sample types and sizes, selection, and recruitment of evaluators, frameworks and metrics, evaluation process, and statistical analysis type. Our literature review of 142 studies shows gaps in reliability, generalizability, and applicability of current human evaluation practices. Coral reefs, despite covering less than 0.2 % of the ocean floor, harbor approximately 35 % of all known marine species, making their conservation critical. However, coral bleaching, exacerbated by climate change and phenomena such as El Niño, poses a significant threat to these ecosystems. This study focuses on the Red Sea, proposing a generalized machine learning approach to detect and monitor changes in coral reef cover over an 18-year period (2000–2018). Soil moisture is a critical parameter that significantly impacts the global energy balance, including the hydrologic cycle, land–atmosphere interactions, soil evaporation, and plant growth. Currently, soil moisture is typically measured by installing sensors in the ground or through satellite remote sensing, with data retrieval facilitated by reanalysis models such as the European Centre for Medium-Range Weather Forecasts (ECMWF) Reanalysis 5 (ERA5) and the Global Land Data Assimilation System (GLDAS). The α-amylase enzyme, sourced from diverse organisms, including plants, animals, and bacteria, plays a crucial role in multiple industries, notably food processing sectors like cakes, fruit juices, and starch syrup. Research identifies thermophilic organisms as prime sources of this enzyme thriving at temperatures ranging from 41°C to 122°C. The enzyme purification was carried out using liquid-liquid extraction, which involved the exchange of substances between two liquid phases that were immiscible or partially soluble. The optimal temperature for α-amylase was 45 to 90°C. The best pH for bacterial and fungal α-amylases ranged from 5.0 to 10.5 and 5.0 to 9.0. Based …

As with phenotyping of any microscopic appendages, such as cilia or antennae, phenotyping of root hairs has been a challenge due to their complex intersecting arrangements in two-dimensional images and the technical limitations of automated measurements. Digital Imaging of Root Traits at Microscale (DIRT/μ) is a newly developed algorithm that addresses this issue by computationally resolving intersections and extracting individual root hairs from two-dimensional microscopy images. This solution enables automatic and precise trait measurements of individual root hairs. Background: Proper catheter placement for convection-enhanced delivery (CED) is required to maximize tumor coverage and minimize exposure to healthy tissue. We developed an image-based model to patient-specifically optimize the catheter placement for rhenium-186 (186Re)-nanoliposomes (RNL) delivery to treat recurrent glioblastoma (rGBM).
Methods: The model consists of the 1) fluid fields generated via catheter infusion, 2) dynamic transport of RNL, and 3) transforming RNL concentration to the SPECT signal. Patient-specific tissue geometries were assigned from pre-delivery MRIs. Model parameters were personalized with either 1) individual-based calibration with longitudinal SPECT images, or 2) population-based assignment via leave-one-out cross-validation. Background: Missing data is a common challenge in mass spectrometry-based metabolomics, which can lead to biased and incomplete analyses. The integration of whole-genome sequencing (WGS) data with metabolomics data has emerged as a promising approach to enhance the accuracy of data imputation in metabolomics studies.

Crystal accumulation in the joints due to increased serum uric acid (sUA) may lead to an inflammatory condition called gout. Glioblastoma (GBM) is a malignant Grade VI cancer type with a median survival duration of only 8-16 months. Earlier detection of GBM could enable more effective treatment. Hyperpolarized magnetic resonance spectroscopy (HPMRS) could detect GBM earlier than conventional anatomical MRI in glioblastoma murine models. We further investigated whether artificial intelligence (A.I.) could detect GBM earlier than HPMRS. We developed a deep learning model that combines multiple modalities of cancer data to predict tumor progression, assess treatment effects, and to reconstruct in vivo metabolomic information from ex vivo data. Background: Despite their growing use in health care, pretrained language models (PLMs) often lack clinical relevance due to insufficient domain expertise and poor interpretability. A key strategy to overcome these challenges is integrating external knowledge into PLMs, enhancing their adaptability and clinical usefulness. Current biomedical knowledge graphs like UMLS (Unified Medical Language System), SNOMED CT (Systematized Medical Nomenclature for Medicine-Clinical Terminology), and HPO (Human Phenotype Ontology), while comprehensive, fail to effectively connect general biomedical knowledge with physician insights. Interactions between microRNAs (miRNAs) and RNA-binding proteins (RBPs) are pivotal in miRNA-mediated sorting, yet the molecular mechanisms underlying these interactions remain largely understudied. Few miRNA-binding proteins have been verified, typically requiring extensive laboratory work. This study introduces DeepMiRBP, a novel hybrid deep learning model designed to predict microRNA-binding proteins. The model integrates Bidirectional Long Short-Term Memory (Bi-LSTM) networks with attention mechanisms, transfer learning, and cosine similarity to offer a robust computational approach for inferring miRNA-protein interactions.

Traditionally, assessments of soil biological activity have been confined to laboratory settings, creating a disconnect with practical in-field methods. To bridge this gap, cotton fabric degradation has been used to illustrate soil microbial activity under different management practices. While effective, these demonstrations are subjective and labor-intensive.
Researchers have explored using image processing software like ImageJ and Adobe Photoshop to streamline this process. Although these tools accurately quantified fabric degradation under varying soil conditions, the methods remained labor-intensive and complex. Automatic histopathological Whole Slide Image (WSI) analysis has been highlighted along with the advancements in microscopic imaging techniques, but manual examination and diagnosis of WSIs are time-consuming and tiresome. Recently, deep convolutional neural networks have succeeded in histopathological image analysis. This is a novel conceptual attempt to introduce freedom as a consistent physical notion. The present consideration is limited to mechanics of a material point. Adapted to physical representation, freedom is tested throughout the paper to conform to its general perception. It is first tried on such physical notions (but not restricted to) as potency of a set, Lagrangian, action, degrees of freedom. Polycystic ovary syndrome (PCOS) is characterised by chronic anovulation, hyperandrogenism, polycystic ovaries, and immunological dysregulation. Immune homeostasis and inflammation management require immune functions. T-regulatory cells (Tregs) regulate PCOS's immune system, inflammation, insulin resistance, ovarian function, and homeostasis. Transforming growth factor βIII (TGF-βIII) and Cytotoxic-T-lymphocyte-associated-protein-4 (CTLA-4) receptors on the surfaces of Treg cells are important for controlling the immune system. The study included 68 PCOS patients and 22 non-PCOS women controls aged 20–45. The waist-hip ratio (WHR) determines obesity. A GO:TiO2/n-Si heterostructure has been submerged in an anthocyanin dye solution that extracted from the red cabbage plant creates a high responsivity, self-powered UV, and visible photodetectors fabricated by the spray pyrolysis technique. The GO concentrations are varied, whereas TiO2 is fixed. Thin films' structure, shape, and optical characteristics were examined using X-ray diffraction, field emission scanning electron microscopy, and UV-Vis spectrophotometers respectively. Chapter 1 provides an introduction to protein intrinsic disorder, outlining the historical context and fundamental concepts that highlight the importance of intrinsically disordered proteins (IDPs) and IDPRs in various biological processes. Chapter 2 focuses on the rapid prediction and analysis of protein intrinsic disorder. We introduce RIDAO (Rapid Intrinsic Disorder Analysis Online), a high-efficiency web-based tool that integrates multiple disorder predictors. Motivation: ADP-ribosylation is a critical modification involved in regulating diverse cellular processes, including chromatin structure regulation, RNA transcription, and cell death. Bacterial ADP-ribosyltransferase toxins (bARTTs) serve as potent virulence factors that orchestrate the manipulation of host cell functions to facilitate bacterial pathogenesis. Despite their pivotal role, the bioinformatic identification of novel bARTTs poses a formidable challenge due to limited verified data and the inherent sequence diversity among bARTT members. In human subjects research, biosignals such as eye movements, heart rate, and brain activity, are often collected and analyzed to find patterns with tangible real-world implications. Modern advancements in technology have sparked interest towards analyzing biosignals in realtime. When developing such algorithms, one may expect to find free, open-source tools that provide easy access to live, recorded, and simulated data streams. Yet, biosignal interfaces are often vendor-specific, making cross-vendor biosignal streaming non-trivial. Likewise, reading biosignal datasets is also non-trivial, as their content may be arranged quite differently.
