Personalized classification refers to allowing users to define their own categories and automating the assignment of documents to these categories. In this paper, we examine the use of keywords to define personalized categories and propose the use of Support Vector Machine (SVM) to perform personalized classification. Two scenarios have been investigated. The first assumes that the personalized categories are defined in a flat category space. The second assumes that each personalized category is defined within a pre-defined general category that provides a more specific context for the personalized category. This dissertation research is targeted toward developing effective and accurate methods for identifying gene structures in the genomes of high eukaryotes, such as vertebrate organisms. Several effective hidden Markov models (HMMs) are developed to represent the consensus and degeneracy features of the functional sites including protein-translation start sites, mRNA splicing junction donor and acceptor sites in vertebrate genes. The HMM system based on the developed models is fully trained using an expectation maximization (EM) algorithm and the system performance is evaluated using a 10-way cross-validation method. One approach to improving the efficiency and flexibility of searching and manipulating these documents is to obtain them in electronic form, and then make explicit the technical content in a form amenable to pattern matching and symbol manipulation. Large sequence databases, such as protein, DNA and gene sequences in biology, are becoming increasingly common. An important operation on a sequence database is approximate subsequence matching, where all subsequences that are within some distance from a given query string are retrieved. This paper proposes a filter-and-refine algorithm that enables efficient approximate subsequence matching in large DNA sequence databases. It employs a bitmap indexing structure to condense and encode each data sequence into a shorter index sequence. The constant reading, reviewing, and analysis of materials and process specifications is extremely labor-intensive, quality impacting, and time-consuming. This dissertation has developed, implemented and tested a novel computer based system (AUTOALIGN) that incorporates an algorithm for the alignment of functional Magnetic Resonance Image (fMRI) time series. The algorithm assumes the human brain to be a rigid body and computes a head coordinate system on the basis of three reference points that lie on the directions correspondent to two of the eigenvectors of inertia of the volume, at the intersections with the head boundary.
