CooA is a carbon monoxide-sensing (CO-sensing) heme protein transcription factor that regulates gene activation in several bacteria and is a convenient model for studying analogous proteins in the human body. The goal of this study is to understand the specificity and mechanism of gas binding of CooA. To accomplish this, wild type CooA and selected protein variants were purified and then reacted with different diatomic gas molecules. The resulting species were characterized by UV-Visible and fluorescence spectroscopy.

We report on the results of an experiment designed to test the potential of filamentous fungi (mold) to reduce solid waste (feces) while converting it into a consumable, high protein food product. Feces represent an untapped resource. Filamentous fungi are natural decomposers with the ability to use this resource. Many filamentous fungi are safe to eat. Initial studies resulted in rates of conversion which varied considerably with growth conditions. Fungal growth also appears to reduce odor, but we have been unable to confirm this observation via GCMS. The protein content of the resulting fungal biomass was examined using the Kjeldahl …

A quasiracemate is the cocrystallization of two similarly shaped but chemically distinct molecules of opposite handedness. There has been extensive work done in the field of organic quasiracemates by Dr. Kraig A. Wheeler. Limited work has been done in inorganic quasiracemates. The goal of this study was to prepare various metal based enantiomers, racemates, and quasiracemates using A-phthaloylalanines, and TV-methylimidazole as ligands bound to copper arranged in a centrosymmetric pattern. In this study, we developed a method to prepare A-phthaloylalanines and its copper complexes. The reactive nitrogen trace gases (NOy) including nitrogen oxides (NOx) and their secondary products are known to cause ground-level ozone pollution, photochemical smog, acid deposition, and overall air quality degradation. NOx was believed to be permanently removed from the atmospheric by HNO3 formation and deposition. However, our laboratory experimental results show that HNO3 can be remobilized back to photochemically labile HONO and NOx (re-NOx-ification). Nitrous acid (HONO) is an important precursor of hydroxyl radical and plays an important role in the terrestrial boundary layer photochemistry. However, there are still many unknowns regarding HONO chemistry such as formation mechanisms and distributions in the troposphere, especially in rural and remote environments. In this research, we presented the first vertical concentration profiles of HONO in the troposphere, measured on a small aircraft platform. The HONO mixing ratios ranged from 4 to 17 pptv in the free troposphere and from 8 to 74 pptv in the rural boundary layer. The HONO distribution patterns were strongly correlated to the …

In the past decade, the shift from whole cell population analyses towards single cell measurement methods and techniques is based on experimental results that reveal significant levels of non-genetic heterogeneity in clonal cell populations. This heterogeneity manifests in multiple aspects of cell activity and is, in part, a result of stochastic noise in processes leading to gene expression, namely transcription and translation. The growing understanding of this occurrence has led to the development of methods to monitor and analyze heterogeneity for a more thorough description of cell populations and overall activity.

Polynuclear copper(I) carboxylates exhibiting rich luminescent properties and a remarkable structural diversity have been the main focus of this investigation. In spite of the well-developed methods of copper(I) carboxylates synthesis, only a handful of complexes have been crystallographically characterized prior to our work. The receptor for advanced glycation end products (RAGE) is a multiligand cell surface macromolecule that plays a central role in the etiology of diabetes, inflammation, and neurodegeneration. The cytoplasmic domain of RAGE, ctRAGE, is critical for RAGE-dependent signal transduction. As the most membrane proximal event, mDia1 binds to ctRAGE and is essential for RAGE ligand-stimulated phosphorylation of AKT and cell proliferation/migration. We show that ctRAGE contains an unusual alpha-turn that mediates the mDia1-ctRAGE interaction and is required for RAGE dependent signaling. The results establish a novel mechanism through which an extracellular signal initiated by RAGE ligands regulates RAGE signaling in …

This work is dedicated to the development and application of advanced statistical methods for biochemical and forensic applications of Raman spectroscopy. We developed a new concept of multidimensional Raman signatures for forensic identification of body fluid traces, which was successfully applied to the study of dried blood, semen, saliva, sweat and vaginal fluid stains. Several alternative advanced chemometric techniques were also successfully tested for the problems of pure body fluids discrimination and mixture analysis. Garlic oil contains diallyl polysulfanes as major components, which have been used as environmentally benign bird repellants and nematicides. While previous studies found that the biological activity of polysulfanes increases with numbers of sulfur atoms, higher diallyl polysulfanes are currently unavailable. A simple approach was developed, using liquid sulfur as a reagent, to the synthesis of diallyl polysulfanes containing chains of more than 20 sulfur atoms. This method was successfully applied to other diallylic disulfides and to garlic oil to give new families of polysulfanes. The electronic structures of systems consisting of hexagonal boron nitride layers and graphite sheets have been investigated in detail using density functional theory methods with two exchange correlation functions (local density approximation and generalized gradient approximation). The experimental data of graphene, graphite, monolayer hexagonal BN, and hexagonal BN were reproduced well with computational models. The commensurate models used in the investigation were generated by taking the averages of the lattice constants for graphite and h-BN.

Cataract disease results when the eye lens becomes opaque and scatters a significant part of the incoming light into the eye. The lens contains very high concentrations of the lens proteins, called crystallins, which are present at concentrations comparable to those found in protein crystals (about 400-600 mg/mL). Chemical modifications of the crystallins, such as oxidation and deamidation, or genetic mutations are known to result in increased light-scattering in vitro, and are implicated in cataract formation in vivo. Cyanobacterial symbionts of Indo Pacific marine sponges, e.g. Dysidea sp., produce hydroxylated (OH-) polybrominated diphenyl ethers (PDBEs) which likely function as chemical deterrents owing to their antifungal and antibacterial properties. Limiting the therapeutic potential and agricultural use of these antimicrobial natural products are the negative connotations associated with non hydroxylated anthropogenic PBDEs. Anthropogenic PBDEs are pervasive global pollutants used as flame retardant additives in many household goods, e.g. furniture, textiles, and electronics. A new method was established for the simultaneous determination of Sn(II) and Sn(IV) using differential pulse polarography (DPP). Among several electrolytes, 0.1 M NaOH in the presence of 0.1 M KNO_3 was found to be the most suitable one. In this medium, Sn(II) had 2 peaks, at -0.74 and -1.17 V, which were sharp and very sensitive. Sn(IV), on the other hand, had a very small peak at -0.92 V when its concentration was higher than 4.0 \times 10^{-4} M. Thus, it was decided to determine Sn(IV) after reduction into Sn(II). A method was developed for the simultaneous determination of indole-3-acetic acid (IAA) and kinetin, based on the oxidation of both phytohormones at a pencil-lead graphite electrode. The electrochemical behaviors were examined by cyclic, linear sweep, and square-wave voltammetry in the pH range of 2-12. In Britton-Robinson buffer solution (pH 6), the oxidation peaks of IAA and kinetin are well separated by square-wave voltammetry. By adding an anionic surfactant (sodium dodecylsulfate) in a concentration of 50 \mu M, the sensitivity of kinetin was increased significantly without reducing the resolution. A set of ester and amide derivatives of some acidic NSAIDs, including ibuprofen, ketoprofen, and mefenamic acid (1-3), were synthesized and evaluated for their in vivo analgesic and antiinflammatory activity using the p-benzoquinone-induced writhing test and the carrageenan-induced paw edema model, respectively. Among the synthesized compounds, ester derivatives of ketoprofen showed especially potent analgesic and antiinflammatory activity as compared to the parent drug. In vitro chemical stability studies revealed that ester and amide derivatives were chemically stable in simulated gastric (pH 1.2) and intestinal fluids (pH 6.8). An intramolecular Diels-Alder reaction of vinylimidazoles has been developed and applied towards the total synthesis of benzimidazole and tetrahydrobenzimidazole natural products, namely kealiiquinone and ageliferin. A common feature of many imidazole-containing natural products including those of interest in this dissertation is the presence of a 2-amino or 2-imidazolone substituent. A novel method for achieving C2 substitutions has been developed employing chloro-containing reagents. N-Chlorosuccinimide in conjunction with a base has been used to give 2-imidazolones directly from imidazolium salts. This method was then optimized through the use of sodium hypochlorite. This dissertation focuses on structural and functional studies related to the interaction between proteins and nucleic acids and their applications. The work reported here includes two projects. The first part of the thesis is on the mutational and combinatorial analysis of HIV-1 nucleocapsid protein (NCp7). Sixteen mutants of NCp7 were constructed and over-expressed in E. coli . The present dissertation has relied significantly in the use of synchrotron based techniques to study the speciation, coordination, and distribution of toxic metal(loids) in plants. This study included three plant species: Parkinsonia florida, Prosopis juliflora, and Zea mays. P. florida is a plant species native to the semi-desert regions of North America. From fundamental considerations of the surface chemistry of Si etching in fluoride solutions as well as pore formation and propagation, we develop a mechanistic understanding of what must be known for rational development of etchants: (1) an acidic fluoride solution because the presence of OH- promotes step flow etching, (2) sufficiently high fluoride concentration compared to the oxidant concentration, (3) the oxidant must be able to inject holes into the Si valance band at a sufficient rate, hence E degrees > similar to 0.7 V is required, (4) oxide formation needs to be slow or nonexistent so as to avoid the …

Current methods in ignitable liquid identification and classification from fire debris rely on pattern recognition of ignitable liquids in total ion chromatograms, extracted ion profiles, and target compound comparisons, as described in American Standards for Testing and Materials E1618-10. The total ion spectra method takes advantage of the reproducibility among sample spectra from the same American Society for Testing and Materials class. It is a method that is independent of the chromatographic conditions that affect retention times of target compounds, thus aiding in the use of computer-based library searching techniques.
