This dissertation presents the design, synthesis, and characterization of polymer nanocomposite interfaces and the property enhancement from this interface design. Through the use of reversible addition fragmentation chain transfer (RAFT) polymerization for the grafting of polymer chains to silica nanoparticles, the surface of silica nanoparticles can be manipulated to tune the properties of nanocomposites by controlling the interface between the particles and the polymer matrix.

Disinfection by-products (DBPs) are the unintended consequence of using chemical disinfectants to kill pathogens in water. 1-11 They are formed from the reaction between disinfectants and natural organic matter (NOM), anthropogenic contaminants, and bromide/iodide present in the raw source water. DBPs are cause for concern because studies have found them to be toxic.11-16 This research focuses on identifying and studying the formation of DBPs. Agricultural pests are a worldwide problem and cause billions of dollars in crop loss. In the United States alone, an estimated $40 billion USD is lost per year due to insecticide resistance [1]. Studied here are proteins (potentially new pesticide targets) from the agricultural pests Tetranychus urticae and Aspergillus fumigatus. T. urticae, or twospotted spidermite, is a polyphagous pest, and three proteins from this pest, a cyanase, a glutathione S-transferase and an intradiol ring-cleavage dioxygenase are described [2]. In this dissertation, I have used single molecule Fluorescence Resonance Energy Transfer (sm-FRET), as a nanoscale spectroscopic ruler to gain quantitative, molecular-level understanding about the kinetics and mechanism of NC-chaperoned TAR sequence rearrangements. Firstly, I have resolved the complex kinetics and underlying reaction pathways of TAR sequence annealing in the presence of HIV-1 NC over a broad NC concentration by performing the time-resolved sm-FRET measurements in a unique aggregation-free environment. I have further gained the insights that the NC-induced secondary structural changed of TAR hairpins modulate the annealing pathways and consequently affect the overall kinetics of the TAR sequence annealing. …

Aberrant glycosylation takes place during the onset of cancer and throughout the progression of the disease allowing certain glycans to serve as biomarkers1. Boronic acid functionalized synthetic lectins (SLs) have been shown to bind selectively and crossreactively to certain glycoproteins through covalent yet reversible interactions between the boronic acids and 1,2- or 1,3-diols found on saccharides2. Iron is an essential transition metal required by almost all organisms for use as a cofactor in many metabolic processes such as respiration and photosynthesis. Iron can be combined with elemental sulfur to form an iron-sulfur (Fe-S) cluster. In bacterial pathogens, Fe-S cluster cofactors carry out critical functions and the Fe-S cluster biogenesis pathway is essential for their survival. In E. coli, the Suf pathway assembles Fe-S clusters under conditions of iron starvation and oxidative stress. Biogeochemical cycles in ecosystems regulate the flow of energy between reduced species (typically carbon compounds) and a variety of oxidants via both biotic and abiotic reactions. A key class of chemical compounds that can link these cycles through abiotic pathways are Reactive Oxygen Species (ROS). The production of ROS via photochemical pathways is well known. Multivariate optical computing (MOC) is a compressive sensing technique for which an analyte concentration is detected in an interfering mixture by direct detector output. The detector measures the dot product of a linear regression vector with a sample spectrum, as an analog optical computation. The computation is accomplished with the multivariate optical element (MOE), to which the optical regression vector is encoded as a transmission pattern. Cancers of the colon and prostate, though treatable, necessitate early detection to improve patient outcomes. Current diagnostics, (visual methods or biopsies) besides being invasive, are subjective towards interpretation, thus decreasing accuracy. Alternatively, blood-based tests involving measuring of specific biomarkers (like CEA and PSA for colon and prostate cancers, respectively) are associated with high false-positive rates and are more useful for monitoring post-treatment patient health, thus driving efforts to identify better screening and diagnostic techniques.

Gradient surfaces exhibit a variation in functionality along the length of the surface. One method for preparing gradients is controlled-rate infusion (CRI). In Part 1 of this work, CRI was used to prepare gradients for the purpose of separating transition and heavy metals. Initial work on this project was focused on controlling the retention of the metal ions by varying the number of amine groups, aminoalkoxysilane concentration, and the infusion time. Small molecule synthesis has become a valuable tool in the study of biological systems. Biologically active compounds can be designed based on well-characterized endogenous systems or they can be found through the screening of large libraries of small molecules. This work involves the development of a small library of cyclic thiourea-based small molecules by use of an unreported synthetic pathway. Briefly, parent thioureas were cyclized by reaction with bromoacetyl bromide, and one or two isomeric heterocycles were found to form. In periodontitis, there is a disruption in the homeostasis of the oral microbiome by peridontopathogenic bacteria. However, while bacteria is essential for periodontitis to occur, the severity, pattern and progression of the disease is not solely determined by the microbial burden, and in fact has a lot to do with the overwhelming host inflammatory response. The response can vary even in two individuals with similar periodontopathogenic profiles. The host response leads to extracellular matrix (ECM) destruction, loss of attachment, alveolar bone resorption and eventually, edentulism. Bardet-Biedl syndrome (BBS) is a rare genetic disease that causes retinal degradation, obesity, kidney dysfunction, polydactyly, and other cilium-related disorders. To date, more than 20 BBS genes, whose mutants cause BBS phenotypes, have been identified, and eight of those (BBS1-2, 4-5, 7-9, and 18) are known to form the BBSome complex. Recent studies have revealed that the BBSome is closely involved in the trafficking of signaling proteins in the primary cilium. Carbaporphyrins are porphyrin analogs where one or more pyrrole units are replaced with a carbocyclic ring. Benziporphyrins are porphyrin analogues with a 1,3-phenylene unit replacing one of the pyrrole subunits. Because of cross-conjugation, benziporphyrins are not aromatic species. However, protonation of benziporphyrins can afford some aromatic characteristics. Although the synthesis of many examples of monocarbaporphyrins have been successfully executed, no examples of porphyrinoids with pyrene subunits have been prepared. Pyrene-containing porphyrinoids, which have been named as pyreniporphyrins, are theoretically significant molecules that provide insights into the aromaticity and reactivity of porphyrinoid systems.

Yaku'amide A shows a unique inhibitory profile against a series of 39 human cancer cell lines (JFCR39). In our efforts to synthesize yaku'amide A, we have optimized our regioselective base-free aminohydroxylation method with a series of nitrogen sources, developed a chiral reagent-mediated aminohydroxylation strategy and chemoselective deprotections of the resulting aminohydroxylation product, and explored a stereospecific E2 dehydration and O-N acyl transfer sequence. DFT calculations on the Hg-catalyzed oxidation of methane to methyl bisulfate in sulfuric acid suggest the lowest energy pathway involves a closed-shell electrophilic C–H activation mechanism coupled with metal alkyl reductive functionalization and oxidation by SO3. Comparison to Tl, Zn, and Cd suggests that Hg is unique in its ability to catalyze this set of reaction steps. Comparison to K2S2O8 highlights the selectivity of this C–H activation reaction as opposed to radical conditions. Synthesis And Biological Evaluation Of Small Molecule Inhibitors Of Bmpr1b, Paulo Andre Machicao Tello

Methods for preparing an array of potential small molecule inhibitors of Bone Morphogenetic Protein Receptor 1b (BMPR1b) are described. Target molecules were prepared from two general classes: (1) N9-aryl-N6-ureidoadenines, and (2) dicarbamyl iodoacetamides. Recent data from the Peterson lab indicated that both classes might bind to BMPR1b and thus inhibit this key receptor. Docking studies performed using Sureflex Dock suggested the N9-aryl-N6-ureidoadenines would bind to the active site of BMPR1b. In addition antiproliferative activities of dicarbamyl iodoacetamides previously synthesized in the Peterson lab pointed to this moiety as an attractive target for structure activity relationship (SAR) development.
