At the scene of violent crimes, bloodstain evidence is one of the most frequently found and valuable types of evidence. Blood traces discovered at crime scenes can provide crucial information to an investigation. Nucleic acid modifications are pivotal in biological processes due to their multifaceted roles. They regulate gene expression by modulating transcription, with modifications in the nucleic acid, sugar group, or in its phosphate backbone. In our investigation, we explore the use of molecular dynamics simulations to study nucleic acid modifications for potential applications in RNA-based therapeutics. These modifications introduce nonstandard atoms, such as selenium, and new parameterizations must be performed to properly simulate in GROMACS. These parameters govern bonded (strength of bonds, angles and dihedrals) and non-bonded (size and charges) interactions for each of the atoms in the modification. The first …

From my PhD research, under Amber99-Chen-Garcia force field, umbrella sampling and MD simulation helped us found that the 2’-5’ phosphodiester RNA backbone linkage modification on in vitro selected neomycin RNA aptamer can transfer it to ‘amikacin RNA aptamer’ by changing the conformation and backbone rigidity of the RNA binding pocket, which further influenced the binding mode and binding pathway of amikacin. Furthermore, under the same force field, metadynamics was found more powerful for simulating the binding pathway, binding mechanism and predicting binding modes of small molecule ligand recognizing its RNA target by filling up all energy basins on free energy …

Pathogenic microsatellite RNA expansions are toxic and can cause neuronal degeneration and dysfunction. Therapeutics that eliminate or neutralize these RNA repeats hold great promise for the treatment of many neurodegenerative diseases because they are uniformly fatal but there is no effective treatment available today. New compounds targeting these pathogenic RNA repeat sequences represent new hope to treat these diseases. This thesis examines the recent advances in the applications of Diels-Alder cycloaddition reaction and Suzuki-Miyaura coupling to total syntheses of antibiotic and anti-cancer drugs. Attention is also given to intramolecular Diels-Alder cycloadditions and the use of Kinetic vs. Thermodynamic conditions. The results of the Diels-Alder cycloadditions that are discussed oftentimes result in high stereospecificity, regioselectivity, and stereoselectivity. The applications of Suzuki-Miyaura coupling and transition metal catalysts to total syntheses problems are also discussed along a similar narrative. Microelectronics manufacturing of modern devices has required the use of polymer photoresists in several essential steps. The traditional limitation in device capability has been dependent on the minimum feature size attainable by the wavelength of light and materials used in photolithography. In this thesis the study of polymer thin films in single and bilayer stacks is described. Three scientific concepts are fundamental to this study: (1) the diffusion and (2) reaction of acid and small molecules that change polymer (3) solubility. In this thesis, two chemical systems are designed and used to study these three scientific concepts.

Introduction of novel tetrafluoro(trifluoromethyl-λ6-sulfanyl) (CF3SF4) functional group has garnered substantial interest because of its increased hydrophobicity. This super fluorinated group attributed to increased lipophilicity, decreased heat of vaporization, and lowered dielectric constants. The highly electronegative nature of this group can profoundly influence the reactivity of compounds containing the CF3SF4 moiety. The hypervalency associated with this new group presents an exciting platform to explore the fundamental understanding of molecular interactions, reactivity patterns, and electronic behaviors. As Deep Ultraviolet (DUV) Photolithography has hit the limit in further shrinking semiconductor devices' critical dimension (CD) down to below 10 nm, using Extreme Ultraviolet (EUV) 13.5 nm wavelength is under intense development. EUV has higher resolution (R) as a consequence of the shorter wavelength, but EUV sources have much lower light intensity than DUV light sources, leading to sensitivity challenges. While light source intensity and photoresist sensitivity (S) have a complementary relationship, and high intensity EUV light source development only progresses slowly, this paper discusses other novel approaches to improve photoresist sensitivity with low intensity EUV light. Fluorine atom was widely applied in the organic chemistry and medicinal chemistry due to its strong electronegativity and lipophilicity. Fluorine atom, trifluoromethyl (CF3) moiety, trifluoromethyl sulfenyl (CF3S) moiety, pentafluoromethylsulfenyl (SF5) moiety have already been applied in the medicinal chemistry. These fluorinated groups brought the good chemical stability, oral stability, low toxicity, and longer half-life compared with the analogs. However, there is a lack of research into employing spectroscopy for distinguishing living plant material and dead plant material, which is important for the agriculture and environmental health fields. In comparison to the analysis of small-molecule drugs, these plant matrices are incredibly complex and present unique challenges. Forensic entomology, the utilization of insects in the course of legal investigations, is a broad field which encompasses three main branches: medico-legal, stored-product, and urban. This body of research focuses on the first two branches. The first branch, medico-legal forensic entomology, generally applies to death investigations. In death investigations it is imperative to establish the time since death (postmortem interval) and cause of death. This work focuses on two research directions: the total synthesis of natural products hitorins A and B and the synthesis of porous metallopolymers/ metallooligomers and study of their properties. Since its introduction, the amine-thiol cosolvent system has been successfully utilized for the deposition of various thin-film devices, but its mechanism of action is still uncertain. Herein, we have attempted to dissect some of the chemical characteristics of amine-thiol cosolvents, with a special interest taken towards a mixture of ethylenediamine (en) and mercaptoethanol (ME). Conductivity was measured for multiple amine-thiol combinations at different ratios to determine extent of ionization in solution, with en-ME having one of the highest solution conductivities. Exposing the solution to air for several days was found to decrease the conductivity of en-ME, indicating the formation of …

Traces of soil discovered on a footwear were historically among the first types of evidence used by crime scene investigators. This type of evidence has been rediscovered recently due to the application of powerful analytical techniques providing quantitative characteristics of the soil (bio)chemical composition. Advanced statistical analysis of the quantitative data further improves the probative value of the soil evidence. The article overview main aspects of the emerging techniques for the forensic soil analysis and the factors that challenge data interpretation including mixing, contamination, and composition complexity. Protein aggregation that results in the formation of amyloid fibrils has been linked to many neurodegenerative disorders, including Alzheimer’s disease and Parkinson’s disease. The sulfur atoms in methionine (Met) and cysteine (Cys) residues of proteins can be readily oxidized, significantly affecting their properties. Oxidation of sulfur-containing amino acids has recently been shown to affect protein fibrillation. Ion mobility spectrometry - mass spectrometry (IMS-MS) has potential for the investigation of structure and dynamics in large biopolymers, which will come to full fruition only with a firmer understanding of how to interpret the experimental data. Numerous studies have employed elements of nucleic acid (NA) secondary structure, such as duplexes and hairpins, to explore the relationships between structure, experimental conditions, and actual observations. When combined with molecular dynamics simulations (MDS), IMS-MS can be effectively employed to perform structural elucidation of biomolecules that are not readily amenable to established techniques employed for structural analysis.

Eighteen years of ambient PM2.5 mass and major components are used in this study to harmonize the carbonaceous fraction of PM2.5 data, and to examine long-term trends and seasonal variability changes. The major decreasing trend of PM2.5 mass and major inorganic ions reflects the ambient concentration response to clean air regulations and policies.Although elemental carbon shows a decreasing trend in agreement with most other PM2.5 components, organic carbon shows a different behavior of no-trend to slightly increasing trend in some sites. Organic carbon behavior indicates the growing role of non-combustion sources at the expense of decreasing combustion sources. Seasonal trends …

With the rise of gun-based crime and the advent of lead-free ammunition reducing the effectiveness of previously used methods, the analysis of smokeless powders to better understand organic gunshot residues is now more important than ever. One method that has shown potential is Raman spectroscopy, a relatively quick, nondestructive, and non-contact analysis method. To investigate whether Raman spectroscopy could be used to characterize individual powders, samples of smokeless powders from three manufacturers, Remington, Federal, and Winchester, each with two 9mm caliber and two .38 caliber ammo types, were dissolved, and their Raman spectra were collected. The present thesis deals with different aspects of probability, the method of maximum entropy, information geometry, and dynamical systems and their applications to statistical physics and complex systems. Those topics come together in the framework for dynamics termed entropic dynamics. Work on the topic was initiated by my PhD advisor Professor Ariel Caticha and many colleagues at University at Albany as a method for explaining the dynamical processes in quantum mechanics from first principles of probability theory.

This thesis describes a bio-orthogonal chemistry-based approach for new methods of fluorescence labelling of RNA in live HeLa cells via an IEDDA reaction of TCO with tetrazine. The key step of the approach is synthesis of two nucleobase analogues which were modified with TCO and a masked 5′-phosphate group using aryl phosphonamidite chemistry. Synthesis of tubercidin and uridine analogues were considered in this investigation for incorporation into RNA in live HeLa cells.
