Transition metal contamination is a constant concern both in the environment and in chemical reaction mixtures. One proposed solution, is the use of peraza-crown macrocycles to selectively bind and remove transition metals. The aim of our project is to determine the novel synthesis of bis(quinoxalino) peraza-crown macrocycles for use as ligands to bind to transition metals. Our proposed molecules incorporate the rigid quinoxaline subunit into an aza-crown macrocycle which can improve binding properties. During a cell’s life it must copy itself or face death. For the cell to form a new copy it must replicate its DNA, this DNA is the blueprint for the essential components of the cell. The replication process does not always go to completion, which is necessary for the cell to survive, so there are mechanisms to keep the replication process running smoothly. Multiple fields are areas of active research where organic materials hold considerable promise, such as thermoelectrics or photovoltaics. In an effort to design and prepare a new system which would exhibit a set of promising features such as high thermal stability, high degree of planarity, rigid skeleton and strong electron accepting properties, we have undertaken the preparation and characterization of benzotrithiazole and its derivatives. Our work has led to a reproducible and scalable protocol for the generation of one particular structure: benzo[1,2-d:3,4-d':5,6-d"]tris(thiazole)-2,5,8-triamine. We have also conducted further attempts to functionalize this structure, leading to other derivatives of the target compound.

Molecular dynamics (MD) simulations and computational chemistry allow for an atomistic understanding of protein-protein and protein-ligand binding motifs. Through the use of MD, medicinally relevant complexes can be examined in detail unattainable by experimental methods. Within this work, systems pertinent to both Alzheimer’s Disease and HIV-1 are probed and thoroughly sampled to help elucidate potential therapeutic pathways. We used molecular dynamics and free energy estimations to gauge the affinity for the binary and ternary complexes of KLC1, APP and JIP1, three proteins all believed to be involved in the propagation of Alzheimer’s Disease. Previous studies have shown that the photolysis of phenanthrene-based cyclopropyl precursors can generate carbenes. In this work, a novel phenanthrene precursor was synthesized and photolyzed to generate the dimethylalkylidene carbene, which was subsequently trapped by cyclohexene. The car- bene was not prone to an internal rearrangement as some other carbenes are, and instead favored the intermolecular addition reaction. The precursor also underwent a rearrangement via pericyclic processes. A theoretical analysis of the potential energy surface of the system is presented using coupled cluster and density functional methods. Preliminary analysis for the precursor via time-resolved laser flash photolysis (LFP) was performed. …

Nitrogen (15N) isotope tracer studies are an invaluable tool for understanding the rate of N transformations in the environment. A mechanistic understanding of N cycling is critical to management of excess N availability in freshwater and marine ecosystems. Conventional methods for measuring 15N:14N of dissolved inorganic nitrogen species are time consuming and require large sample volumes. Chirality (or handedness) is the property that a structure is “different” from its mirror image. Topology can be used to provide a rigorous framework for the notion of chirality. This project examines various types of chirality and discusses tools to detect chirality in graphs and knots. Notable theorems that are discussed in this work include ones that identify chirality using properties of link polynomials (HOMFLY polynomials), rigid vertex graphs, and knot linking numbers. The free radical chlorine dioxide (ClO2) is a strong oxidizing agent that is used to purify drinking water and medical equipment. The existing literature shows discrepancies in the explanation of the solvent dependent properties of ClO2. The following thesis investigates these properties by integrating integrates inorganic synthesis, spectroscopic analyses, and computational methods. ClO2/water hydrogen-bonded networks were computed with the DFT method B3LYP with 6-31G(d,p) and 6-311++G(2df, 2pd) basis sets. Raman frequency computations were performed on local minima geometries. While inflammation is a natural process, chronic tissue inflammation has been implicated in the development of several different diseases. With the intent of minimizing collateral damage associated with long-term exposure of healthy tissues to anti-inflammatory drugs, the Pedigo laboratory has designed a system for the self-assembly of protein polymers as scaffolds for controlled-release of drugs to affected tissues. A paper published by Joshi et al. showed lower than expected yields in mono- and di-iodination of 3,5-dichloroanisole in dichloromethane using silver salts. One possibility for this could be that the starting material was being tri-iodinated and precipitating out of the solution. We used similar reaction conditions in attempts to prepare and isolate triiodinated product, but attempts of recrystallization from ethanol, DMSO, and 2- methoxyethanol showed no signs of it. Removal of silver iodide from the solids formed during the reaction using aqueous potassium iodide resulted in complete dissolution of the entire crude product, suggesting no organic product as well. …

Perylenebisimide intercalation in G-quadruplex DNA is an area of study that has increasing interest in cancer research. The ability of perylenebisimides to interrupt the structures of the G4 DNA on the end of telomeres has allowed for the observation of how the variable-regions of the perylenebisimide can have differing effects on anticancer properties. The purpose of this experiment was to synthesize a perylenebisimide with the intentions of observing its intercalating properties with G-quadruplex DNA. An unknown fungal species was cultured from necrotic Brachiaria eruciformis leaves found in Oxford, Mississippi. The fungus was identified via molecular techniques as Pyricularia grisea. This fungus was grown on Czapek Dox broth culture medium for 21 days under continuous light at 24 0C. The culture filtrate was extracted with ethyl acetate and concentrated. The major bioactive compound, namely pyrichalasin H, was isolated using TLC-guided fractionation and identified via spectroscopic techniques. The compound was then tested for bioactivity on monocotyledons, dicotyledons and agriculturally important fungal species. The isoenzymatic form of microsomal cytochrome P450, CYP2E1, is involved in the formation of oxygen free radicals, specifically hydroxyethyl ether. Chronic alcohol abuse has been found to induce larger levels of CYP2E1 in the liver, thus increasing production of these harmful free radicals. Generation of the hydroxyethyl ether oxygen free radicals occurs during the metabolism of ethanol in microsomes. Panobinostat is the first approved histone deacetylase inhibitor for the treatment of multiple myeloma, along with other drugs such as Velcade and Dexamethasone. Here, the effects of individual electron withdrawing groups on halogen bond strength are investigated using Raman spectroscopy and electronic structure calculations. Halogen bonding is a unique and relatively unexplored noncovalent interaction that has recently garnered considerable attention due to its applications in materials development. When a halogen, such as chlorine, bromine, or iodine, accepts electron density from a Lewis base such as the nitrogen of pyridine a halogen bond arises. The thiolate-protected gold nanocluster (AuNP) Au38(SCH2CH2Ph)24 was studied using Raman spectroscopy with particular attention to the vibrational modes of the gold-sulfur interface. Such studies of AuNPs are non-trivial, as these materials are weak scatterers that burn and fluoresce readily. Previous works have successfully studied this class of materials using a rolling circle filter to subtract fluorescence backgrounds, but we set out to develop a method which would suppress fluorescence using more fundamental means. Cadherins are a family of transmembrane proteins that dimerize to form junctions between cells in the presence of calcium. Due to the necessity for proper cell adhesion during cell differentiation in development, we are examining whether binding of other metallic divalent cations would disrupt calcium-sensitive dimerization of neural cadherin in vitro. Specifically, we are studying the effect of cadmium(II) on the linkage between calcium binding, dimerization, and dimer disassembly. Dye-sensitized solar cells (DSCs) represent a promising alternative method of energy generation. Absorbance of light across the visible spectrum and into the near-infrared (NIR) region is crucial to increasing the power conversion efficiencies (PCEs) of DSC devices. Dye absorbance can be red-shifted by either increasing the conjugation path of the photosensitizer or by increasing the strength of electron donors and acceptors found in molecules. Five bromotyrosine-derived marine sponge metabolites, four psammaplins (1 — 4) and the psammaplin dimer, bisaprasin (5) were isolated from a lipid extract sample of the marine sponge Dendrilla lacunosa. Â Psammaplins act as histone deacetylase (HDAC) inhibitors that alter cellular gene expression. Â The D. lacunosa psammaplins activated the oxygen regulated transcription factor HIF-1 (hypoxia-inducible factor-1) in T47D human breast tumor cells and displayed cell line specific effects against aggressive organotropic metastatic cell lines that were derived from triple-negative MDA-MB-231 human breast tumor cells.

The synthesis of substituted phenylpropene dimers using a one-pot, tandem olefin metathesis and isomerization sequence has been studied. This sequence relies on the facilitated, in-situ conversion of a ruthenium carbene species (Ru=C) to a ruthenium hydride species (Ru-H) upon addition of an inorganic hydride source. Three separate reactions occur within one reaction flask: 1) olefin metathesis of the starting phenylpropene to yield phenylpropene dimer via Ru=C catalyst, 2) conversion of Ru=C to Ru-H via addition of an inorganic hydride source, 3) isomerization of phenylpropene dimer via insertion and β-hydride elimination to yield conjugated product. Mechanochromic materials are materials that change color upon mechanical deformation. This concept can be applied in areas of quality control, since the knowledge of damaged parts will easily be detected due to a color change in the material that has undergone deformation. Typically these types of materials are enabled by employing functional small molecules. Often, these are conjugated organic molecules or chromophores, which fluoresce different colors determined by the stimulus (or lack thereof) acting upon the material. The addition of comonomers into carbon fiber precursor, polyacrylonitrile (PAN), has shown to have effects on the extent of stabilization and thermal behavior.1 Acrylic Acid (AA) was added at varying initial apparent weight percent and added via semibatch reaction to copolymerize with acrylonitrile to form carbon fiber precursor. Accompanying batch reactions were synthesized for comparison. Degradation was found to be greater in the semibatch reactions although overall was comparable to the batch reactions. Differential scanning calorimetry (DSC) confirmed the addition of higher concentrations of AA into the reaction resulted in a less intense exotherm upon cyclization, along with a greater …
