N-body pairwise interactions are ubiquitous in scientific areas such as astrophysics, fluids mechanics, electrical engineering, molecular biology, etc. Computing these interactions using direct sum of an O(N) cost is expensive, whereas multipole expansion methods, such as the fast multipole method (FMM) or treecode, can reduce the cost to O(N) or O(N log N). This thesis focuses on developing numerical algorithms of Cartesian FMM and treecode, as well as using these algorithms to directly or implicitly solve biological problems involving pairwise interactions. The article aims to study a modified Leslie-Gower predator-prey model with Allee effect II, affecting the functional response with the assumption that the extent to which the environment provides protection to both predator and prey is the same. The model has been studied analytically as well as numerically, including stability and bifurcation analysis. Compared with the predator-prey model without Allee effect, it is found that the weak Allee effect II can bring rich and complicated dynamics, such as the model undergoes to a series of bifurcations (Homoclinic, Hopf, Saddle-node and Bogdanov-Takens). An important problem in spatial ecology is to understand how population-scale patterns emerge from individual-level birth, death, and movement processes. These processes, which depend on local landscape characteristics, vary spatially and may exhibit sharp transitions through behavioural responses to habitat edges, leading to discontinuous population densities. Such systems can be modelled using reaction–diffusion equations with interface conditions that capture local behaviour at patch boundaries. In this work we develop a novel homogenization technique to approximate the large-scale dynamics of the system. As the leading cause of death in the United States, heart disease has become a principal concern in modern society. Cardiac arrhythmias can be caused by a dysregulation of calcium dynamics in cardiomyocytes. Calcium dysregulation, however, is not yet fully understood and is not easily predicted; this provides motivation for the subsequent research. Excitation-contraction coupling (ECC) is the process through which cardiomyocytes undergo contraction from an action potential. Calcium induced calcium release (CICR) is the mechanism through which electrical excitation is coupled with mechanical contraction through calcium signaling. Solution Of Pdes For First-Order Photobleaching Kinetics Using Krylov Subspace Spectral Methods, Somayyeh Sheikholeslami

We solve the first order reaction-diffusion equations which describe binding-diffusion kinetics using a photobleaching scanning profile of a confocal laser scanning microscope approximated by a Gaussian laser profile. We show how to solve these equations with prebleach steady-state initial conditions using a time-domain method known as a Krylov Subspace Spectral (KSS) method. KSS methods are explicit methods for solving time- dependent variable-coefficient partial differential equations (PDEs). KSS methods are advantageous compared to other methods because of their stability and their superior scalability. These advantages are obtained by applying Gaussian quadrature rules in the spectral domain developed by Golub and Meurant. …

A reaction-diffusion model and a lattice differential equation are introduced to describe the persistence and spread of a species along a shifting habitat gradient. The species is assumed to grow everywhere in space and its growth rate is assumed to be monotone and positive along the habitat region. We show that the persistence and spreading dynamics of a species are dependent on the speed of the shifting edge of the favorable habitat, c, as well as c*(∞) and c*(−∞), which are formulated in terms of the dispersal kernel and species growth rates in both directions. In this discussion we consider an autonomous parabolic epidemic 2-dimensional system modelling the dynamics of transmission of immunizing diseases for a closed population into bounded regular domain. Our model takes into account diffusion of population with external influx as well as one class of infected individuals. We study the well-posedness two-component diffusion equations including external supplies with Neumann conditions using upper/lower solutions and analytic semigroups. In case of constant population or not, with non-oscillatory solution and constant diffusion, this problem admits travelling wave solutions whose minimum wave speed is surveyed here.

The purpose of this paper is to study a straight rod, held at both ends, with a known twist and tension or compression. We study the stability of this steady state when the system is dominated either by inertia or drag. In order to do this, we first replicate the work of Goriely and Tabor to look at the case with inertia, without drag. After conducting the analysis for that case, we then apply their framework to perform a linear stability analysis of a model that is without inertia, but with hydrodynamic drag. Started in Fall 2015, Project OASIS (Optimizing Aquaponic Systems to Improve Sustainability) is an interdisciplinary capstone project with the goal of designing a sustainable and affordable small-scale aquaponic system for use in developing nations to tackle the problems of malnutrition and food insecurity. Aquaponics is a symbiotic relationship between fish and vegetables growing together in a recirculating system. The project’s goals were to minimize energy consumption and construction costs while using universally available materials. The computational fluid dynamics (CFD) software OpenFOAM was used to create transient and steady-state models of fish tanks to visualize velocity profiles, streamlines, and particle movement. …

In combining two classes of models, we are able to analyze the dynamics of two species that compete for the same resources while fighting a disease. The native species is the disease host and the invasive species enters their habitat and encounters the disease for the first time. Their natural response is to evolve resistance to the disease, and this can assist in their invasion of the natives' habitat. We find conditions for coexistence of the two species, conditions under which an invasion would succeed and wipe out all native individuals, and conditions under which the invasion fails. Soft condensed matter (SCM) physics has recently gained importance for a large class of engineering materials. The treatment of food materials from a soft matter perspective, however, is only at the surface and is gaining importance for understanding the complex phenomena and structure of foods. In this work, we present a theoretical treatment of navy beans from a SCM perspective to describe the hydration kinetics. It will first explore the interactions of the lynx and hare populations in Canada based on data retrieved by the Hudson Bay Company. The principle of linearized stability for size-structured population dynamics models is proved giving validity to previous stability results reported in, for example, El-Doma (2008-1). In particular, we show that if all the roots of the characteristic equation lie to the left of the imaginary axis then the steady state is locally exponentially stable, and on the other hand, if there is at least one root that lies to the right of the imaginary axis then the steady state is unstable. We study the equilibrium solutions of an integrodifferential equation used to model one-dimensional biological swarms. We assume that the motion of the swarm is governed by pairwise interactions, or a convolution in the continuous setting, and derive a continuous model from conservation laws. The steady-state solution found for the model is compactly supported and is shown to be an attractive equilibrium solution via linear perturbation theory. Numerical simulations support that the steady-state solution is attractive for all initial swarm distributions. Some initial results for the model in higher dimensions are also presented.

We continue our study of size-structured population dynamics models when the population is divided into adults and juveniles, started in El-Doma (To appear). We concentrate our efforts in the special case when the death rate depends on adults only, the growth rate depends on size only and the maximum size for an individual in the population is infinite. Three demographic parameters are identified and are shown to determine conditions for the (in)stability of a nontrivial steady state. We also give examples that illustrate the stability results. The stability of some size-structured population dynamics models is investigated when the population is divided into adults and juveniles. We determine the steady states and study their stability. We also give examples that illustrate the stability results. The results in this paper generalize previous results, for example, see Calsina, et al. (2003), El-Doma (2006), Farkas, et al.
