This dissertation develops mathematical and statistical methods for extracting reliable information from network data across biological applications, with an emphasis on understanding what observed network structure can and cannot resolve. The first study leverages protein–protein interaction network topology in the c-di-GMP signaling system of Pseudomonas fluorescens, showing that node centrality measures accurately classify protein domain types and that physical interaction structure contributes statistically significant predictive power for biofilm formation phenotypes across nearly 200 environments, while gene expression does not. The second study examines sampling bias in lemur-plant trophic interaction networks in Madagascar, demonstrating that differential detection of diurnal versus …

Student retention and degree completion remain central challenges for higher-education institutions, with significant implications for student success, institutional effectiveness, and public accountability. While advances in predictive analytics have enabled earlier identification of students at risk of withdrawal, many commonly used machine learning approaches suffer from limited interpretability, constraining their practical usefulness for advising, intervention, and policy decision making. This dissertation advances the real-world implementation of the Well Optimized Linear Finder (WOLF) method for high-speed Atmospheric Turbulence Compensation (ATC). Atmospheric turbulence introduces phase aberrations into optical wavefronts and degrades image quality in terrestrial imaging systems. Traditional phase diversity methods are computationally intensive and poorly suited to real-time operation. The WOLF method addresses these limitations through a novel, point-wise formulation of the optical transfer function (OTF) as a structured autocorrelation of the generalized pupil function (GPF). This formulation enables the estimation of phase aberrations at individual spatial coordinates with distributed computational complexity.

Traditional beta estimates are constructed from historical stock‑and‑market returns and therefore adjust only as fast as realized data accrue. This thesis investigates whether the forward‑looking information embedded in equity‑option prices can enhance beta forecasts. Using near‑end‑of‑day quotes for 236 S&P 500 firms between 2007 and 2024, I extract risk‑neutral variance and skewness, construct five alternative beta estimators (historical, option‑implied, and three hybrids), and evaluate them against realized betas over six‑, twelve‑, and twenty‑four‑month windows. Rolling‑OLS beta remains the most accurate benchmark at short horizons, yet option‑implied moments add economically and statistically significant value when systematic exposure is expected to change …

This study demonstrates an effective and innovative approach to measuring the latent athletic abilities and capacities of professional golfers. I used nonlinear mixed effects growth modeling (e.g., Dynamic Measurement Modeling) to measure professional golfers’ ability levels and capacities for improvement. I accomplished this using a two-stage modeling approach. First, a crossed linear mixed effects model estimated each player’s ability level in each year. In the second stage, I used the results from the first stage to estimate several candidate nonlinear growth trajectories for players’ abilities over time. Temporal networks arise in many domains including activity of social network users, sensor network readings over time, and time course gene expression within the interaction network of a model organism. Data of this type contains a wealth of prior information such as the connectivity among nodes (e.g., a friendship graph), and prior knowledge of expected temporal patterns (e.g., periodicity). Modeling these temporal and network patterns jointly is essential for state-of-the-art performance in temporal network data analysis and mining. In this dissertation, we investigate the properties of last passage times and excursion theory in one-dimensional solvable diffusions, emphasizing their applications in financial modeling, particularly in option pricing. We derive closed-form formulas for the marginal distribution of last passage times and their joint distribution with process values, including the maximum and minimum of the process value. The focus is on time-homogeneous diffusions with various boundaries and imposed killing. Employing spectral expansion theory, we derive explicit formulas for distributions of last passage times in common processes such as Drifted Brownian Motion (BM), Squared Bessel (SQB), Ornstein-Uhlenbeck (OU), and Cox-Ingersoll-Ross (CIR) models. …

This paper presents a conceptual prototype of an efficient urban farming community that can be scaled for a single apartment building or an entire community across all global geoeconomics regions, including densely populated cities and rural, developing towns and communities. Gaussian processes are among the most useful tools in modeling continuous processes in machine learning and statistics. The research presented provides advancements in uncertainty quantification using Gaussian processes from two distinct perspectives. The first provides a more fundamental means of constructing Gaussian processes which take on arbitrary linear operator constraints in much more general framework than its predecessors, and the other from the perspective of calibration of state-aware parameters in computer models. Odor perception is the impetus for important animal behaviors, most pertinently for feeding, but also for mating and communication. There are two predominate modes of odor processing: odors pass through the front of nose (ortho) while inhaling and sniffing, or through the rear (retro) during exhalation and while eating and drinking. We extend and generalize an approach to conduct fitting models of periodically repeating data. Our method first detrends the data from a baseline function and then fits the data to a periodic (trigonometric, polynomial, or piecewise linear) function. The polynomial and piecewise linear functions are developed from assumptions of continuity and differentiability across each time period. We apply this approach to different datasets in the environmental sciences in addition to a synthetic dataset. This thesis investigates the unique interactions between pregnancy, substance involvement, and race as they relate to the War on Drugs and the hyper-incarceration of women. Using ordinary least square regression analyses and data from the Bureau of Justice Statistics’ 2016 Survey of Prison Inmates, I examine if (and how) pregnancy status, drug use, race, and their interactions influence two length of incarceration outcomes: sentence length and amount of time spent in jail between arrest and imprisonment. The results collectively indicate that pregnancy decreases length of incarceration outcomes for those offenders who are not substance-involved but not evenhandedly -- benefitting white …

Data and algorithmic modeling are two different approaches used in predictive analytics. The models discussed from these two approaches include the proportional odds logit model (POLR), the vector generalized linear model (VGLM), the classification and regression tree model (CART), and the random forests model (RF). Patterns in the data were analyzed using trigonometric polynomial approximations and Fast Fourier Transforms. The 2015 article Creating Diversified Portfolios Using Cluster Analysis proposes an algorithm that uses the Sharpe ratio and results from K-means clustering conducted on companies' historical financial ratios to generate stock market portfolios. The Brisbane Longitudinal Twin Study (BLTS) was being conducted in Australia and was funded by the US National Institute on Drug Abuse (NIDA). Adolescent twins were sampled as a part of this study and surveyed about their substance use as part of the Pathways to Cannabis Use, Abuse and Dependence project. The methods developed in this dissertation were designed for the purpose of analyzing a subset of the Pathways data that includes demographics, cannabis use metrics, personality measures, and imputed genotypes (SNPs) for 493 complete twin pairs (986 subjects.) In this paper we discuss the deformation of a flexible fiber clamped to a spherical body and immersed in a flow of fluid moving with a speed ranging between 0 and 50 cm/s by means of three dimensional numerical simulation developed in COMSOL . The effects of flow speed and initial configuration angle of the fiber relative to the flow are analyzed. A rigorous analysis of the numerical procedure is performed and our code is benchmarked against well established cases. The flow velocity and pressure are used to compute drag forces upon the fiber. We translate the RISK board into a graph which undergoes updates as the game advances. The dissection of the game into a network model in discrete time is a novel approach to examining RISK. A review of the existing statistical findings of skirmishes in RISK is provided. The graphical changes are accompanied by an examination of the statistical properties of RISK. Parameter estimation techniques have been successfully and extensively applied to deterministic models based on ordinary differential equations but are in early development for stochastic models. In this thesis, we first investigate using parameter estimation techniques for a deterministic model to approximate parameters in a corresponding stochastic model. The basis behind this approach lies in the Kurtz limit theorem which implies that for large populations, the realizations of the stochastic model converge to the deterministic model. The main purpose of this project is to build a mathematical model for traffic at a busy intersection. We use elements of Queueing Theory to build our model: the vehicles driving into the intersection are the “arrival process” and the stop light in the intersection is the “server.”

We collected traffic data on the number of vehicles arriving to the intersection, the duration of green and red lights, and the number of vehicles going through the intersection during a green light. We built a SAS macro code to simulate traffic based on parameters derived from the data.
